Molecular evidence for gender differences in the migratory behaviour of a small seabird
Molecular sexing revealed an unexpectedly strong female bias in the sex ratio of pre-breeding European Storm Petrels (Hydrobates pelagicus), attracted to playback of conspecific calls during their northwards migration past SW Europe. This bias was consistent across seven years, ranging from 80.8% to 89.7% female (mean annual sex ratio ± SD = 85.5% female ±4.1%). The sex ratio did not differ significantly from unity (i.e., 50% female) among (i) Storm Petrel chicks at a breeding colony in NW France, (ii) adults found dead on beaches in Southern Portugal, (iii) breeding birds attending nest burrows in the UK, captured by hand, and (iv) adults captured near a breeding colony in the UK using copies of the same sound recordings as used in Southern Europe, indicating that females are not inherently more strongly attracted to playback calls than males. A morphological discriminant function analysis failed to provide a good separation of the sexes, showing the importance of molecular sexing for this species. We found no sex difference in the seasonal or nocturnal timing of migration past Southern Europe, but there was a significant tendency for birds to be caught in sex-specific aggregations. The preponderance of females captured in Southern Europe suggests that the sexes may differ in migration route or in their colony-prospecting behaviour during migration, at sites far away from their natal colonies. Such differences in migration behaviour between males and females are poorly understood but have implications for the vulnerability of seabirds to pollution and environmental change at sea during the non-breeding season
Characterization of Food Chain Clostridioides difficile Isolates in Terms of Ribotype and Antimicrobial Resistance
The aim of this study was to characterize C. difficile isolates from the farm, abattoir, and retail outlets in Ireland in terms of ribotype and antibiotic resistance (vancomycin, erythromycin, metronidazole, moxifloxacin, clindamycin, and rifampicin) using PCR and E-test methods, respectively. The most common ribotype in all stages of the food chain (including retail foods) was 078 and a variant (RT078/4). Less commonly reported (014/0, 002/1, 049, and 205) and novel (RT530, 547, and 683) ribotypes were also detected, but at lower frequencies. Approximately 72% (26/36 tested) of the isolates tested were resistant to at least one antibiotic, with the majority of these (65%; 17/26) displaying a multi-drug (three to five antibiotics) resistant phenotype. It was concluded that ribotype 078, a hypervirulent strain commonly associated with C. difficile infection (CDI) in Ireland, was the most frequent ribotype along the food chain, resistance to clinically important antibiotics was common in C. difficile food chain isolates, and there was no relationship between ribotype and antibiotic resistance profile
On the Use of Ly-alpha Emitters as Probes of Reionization
We use numerical simulations to study the effects of the patchiness of a
partly reionized intergalactic medium (IGM) on the observability of Ly-alpha
emitters (LAEs) at high redshifts (z ~ 6). We present a new model that divides
the Ly-alpha radiative transfer into a (circum-)galactic and an extragalactic
(IGM) part, and investigate how the choice of intrinsic line model affects the
IGM transmission results. We use our model to study the impact of neutral
hydrogen on statistical observables such as the Ly-alpha restframe equivalent
width (REW) distribution, the LAE luminosity function and the two-point
correlation function. We find that if the observed changes in LAE luminosity
functions and equivalent width distributions between z ~ 6 and z ~ 7 are to be
explained by an increased IGM neutral fraction alone, we require an extremely
late and rapid reionization scenario, where the Universe was ~ 40 % ionized at
z = 7, ~ 50 % ionized at z = 6.5 and ~ 100 % ionized at z = 6. This is in
conflict with other observations, suggesting that intrinsic LAE evolution at z
> 6 cannot be completely neglected. We show how the two-point correlation
function can provide more robust constraints once future observations obtain
larger LAE samples, and provide predictions for the sample sizes needed to tell
different reionization scenarios apart.Comment: Accepted for publication in MNRA
The Multi-Object, Fiber-Fed Spectrographs for SDSS and the Baryon Oscillation Spectroscopic Survey
We present the design and performance of the multi-object fiber spectrographs
for the Sloan Digital Sky Survey (SDSS) and their upgrade for the Baryon
Oscillation Spectroscopic Survey (BOSS). Originally commissioned in Fall 1999
on the 2.5-m aperture Sloan Telescope at Apache Point Observatory, the
spectrographs produced more than 1.5 million spectra for the SDSS and SDSS-II
surveys, enabling a wide variety of Galactic and extra-galactic science
including the first observation of baryon acoustic oscillations in 2005. The
spectrographs were upgraded in 2009 and are currently in use for BOSS, the
flagship survey of the third-generation SDSS-III project. BOSS will measure
redshifts of 1.35 million massive galaxies to redshift 0.7 and Lyman-alpha
absorption of 160,000 high redshift quasars over 10,000 square degrees of sky,
making percent level measurements of the absolute cosmic distance scale of the
Universe and placing tight constraints on the equation of state of dark energy.
The twin multi-object fiber spectrographs utilize a simple optical layout
with reflective collimators, gratings, all-refractive cameras, and
state-of-the-art CCD detectors to produce hundreds of spectra simultaneously in
two channels over a bandpass covering the near ultraviolet to the near
infrared, with a resolving power R = \lambda/FWHM ~ 2000. Building on proven
heritage, the spectrographs were upgraded for BOSS with volume-phase
holographic gratings and modern CCD detectors, improving the peak throughput by
nearly a factor of two, extending the bandpass to cover 360 < \lambda < 1000
nm, and increasing the number of fibers from 640 to 1000 per exposure. In this
paper we describe the original SDSS spectrograph design and the upgrades
implemented for BOSS, and document the predicted and measured performances.Comment: 43 pages, 42 figures, revised according to referee report and

Among‐species variation in six decades of changing migration timings explained through ecology, life‐history and local migratory abundance

V.R.D was funded by a UK NERC SUPER DTP PhD studentship supported by University of Aberdeen and Fair Isle Bird Observatory Trust.Species exploiting seasonal environments must alter timings of key life‐history events in response to large‐scale climatic changes in order to maintain trophic synchrony with required resources. Yet, substantial among‐species variation in long‐term phenological changes has been observed. Advancing from simply describing such variation towards predicting future phenological responses requires studies that rigorously quantify and explain variation in the direction and magnitude of changing timings across diverse species in relation to key ecological and life‐history variables. Accordingly, we fitted multi‐quantile regressions to 59 years of multi‐species data on spring and autumn bird migration timings through northern Scotland. We demonstrate substantial variation in changes in timings among 72 species, and tested whether such variation can be explained by species ecology, life‐history and changes in local abundance. Consistent with predictions, species that advanced their migration timing in one or both seasons had more seasonally restricted diet types, fewer suitable breeding habitat types, shorter generation lengths and capability to produce multiple offspring broods per year. In contrast, species with less seasonally restricted diet types and that produce single annual offspring broods, showed no change. Meanwhile, contrary to prediction, long‐distance and short‐distance migrants advanced migration timings similarly. Changes in migration timing also varied with changes in local migratory abundance, such that species with increasing seasonal abundance apparently altered their migration timing, whilst species with decreasing abundance did not. Such patterns broadly concur with expectation given adaptive changes in migration timing. However, we demonstrate that similar patterns can be generated by numerical sampling given changing local abundances. Any apparent phenology‐abundance relationships should, therefore, be carefully validated and interpreted. Overall, our results show that migrant bird species with differing ecologies and life‐histories showed systematically differing phenological changes over six decades contextualised by large‐scale environmental changes, potentially facilitating future predictions and altering temporal dynamics of seasonal species co‐occurrences.Peer reviewe
I-BEAT: New ultrasonic method for single bunch measurement of ion energy distribution
The shape of a wave carries all information about the spatial and temporal
structure of its source, given that the medium and its properties are known.
Most modern imaging methods seek to utilize this nature of waves originating
from Huygens' principle. We discuss the retrieval of the complete kinetic
energy distribution from the acoustic trace that is recorded when a short ion
bunch deposits its energy in water. This novel method, which we refer to as
Ion-Bunch Energy Acoustic Tracing (I-BEAT), is a generalization of the
ionoacoustic approach. Featuring compactness, simple operation,
indestructibility and high dynamic ranges in energy and intensity, I-BEAT is a
promising approach to meet the needs of petawatt-class laser-based ion
accelerators. With its capability of completely monitoring a single, focused
proton bunch with prompt readout it, is expected to have particular impact for
experiments and applications using ultrashort ion bunches in high flux regimes.
We demonstrate its functionality using it with two laser-driven ion sources for
quantitative determination of the kinetic energy distribution of single,

SDSS-III Baryon Oscillation Spectroscopic Survey data release 12 : galaxy target selection and large-scale structure catalogues
The Baryon Oscillation Spectroscopic Survey (BOSS), part of the Sloan Digital Sky Survey (SDSS) III project, has provided the largest survey of galaxy redshifts available to date, in terms of both the number of galaxy redshifts measured by a single survey, and the effective cosmological volume covered. Key to analysing the clustering of these data to provide cosmological measurements is understanding the detailed properties of this sample. Potential issues include variations in the target catalogue caused by changes either in the targeting algorithm or properties of the data used, the pattern of spectroscopic observations, the spatial distribution of targets for which redshifts were not obtained, and variations in the target sky density due to observational systematics. We document here the target selection algorithms used to create the galaxy samples that comprise BOSS. We also present the algorithms used to create large-scale structure catalogues for the final Data Release (DR12) samples and the associated random catalogues that quantify the survey mask. The algorithms are an evolution of those used by the BOSS team to construct catalogues from earlier data, and have been designed to accurately quantify the galaxy sample.
