    Target-site mutations (AChE and kdr), and PSMO activity in codling moth (Cydia pomonella (L.) (Lepidoptera: Tortricidae)) populations from Spain

    Codling moth, Cydia pomonella (L.) is a key pest of global importance that affects apple fruit production and whose populations have developed resistance to insecticides in many apple production areas. In Spain, enhanced cytochrome P450 polysubstrate monooxygenase (PSMO) activity is the main mechanism involved in insecticide detoxification by codling moth, although acetylcholinesterase (AChE) target site mutations have been described in two populations. However, the extent of AChE and knockdown resistance (kdr) mutations in Spain is unknown. To assess the actual occurrence of AChE and kdr mutations concurrently with the frequency of moths with PSMO enhanced activity (R-PSMO), 32 Spanish field populations from four apple-growing areas of Spain and two susceptible laboratory strains were evaluated. R-PSMO was significantly higher in 23 chemically treated field populations from Extremadura, Catalonia and Aragon, with proportions that varied between 25% and 90%, but no significant differences among strains and the non-chemically treated orchards (organic or abandoned) were observed. The AChE mutation (F290V) was detected in all field populations from Catalonia (n=21) and in three field populations from Aragon (n=5), with resistant phenotype proportions varying from 34.2% to 97.5% and from 7.2% to 65% in Catalonia and Aragon, respectively. In addition, the kdr mutation (L1014F) was detected in twelve Catalonian field populations, at rates of incidence ranging between 2.6% and 56.8%. A positive correlation between R-PSMO and AChE mutation was found.     SMAGEXP: a galaxy tool suite for transcriptomics data meta-analysis

    Bakground: With the proliferation of available microarray and high throughput sequencing experiments in the public domain, the use of meta-analysis methods increases. In these experiments, where the sample size is often limited, meta-analysis offers the possibility to considerably enhance the statistical power and give more accurate results. For those purposes, it combines either effect sizes or results of single studies in a appropriate manner. R packages metaMA and metaRNASeq perform meta-analysis on microarray and NGS data, respectively. They are not interchangeable as they rely on statistical modeling specific to each technology. Results: SMAGEXP (Statistical Meta-Analysis for Gene EXPression) integrates metaMA and metaRNAseq packages into Galaxy. We aim to propose a unified way to carry out meta-analysis of gene expression data, while taking care of their specificities. We have developed this tool suite to analyse microarray data from Gene Expression Omnibus (GEO) database or custom data from affymetrix microarrays. These data are then combined to carry out meta-analysis using metaMA package. SMAGEXP also offers to combine raw read counts from Next Generation Sequencing (NGS) experiments using DESeq2 and metaRNASeq package. In both cases, key values, independent from the technology type, are reported to judge the quality of the meta-analysis. These tools are available on the Galaxy main tool shed. Conclusion: The use of Galaxy offers an easy-to-use gene expression meta-analysis tool suite based on the metaMA and metaRNASeq packages

    In this note we show that an integral domain DD of finite ww-dimension is a quasi-Pr\"{u}fer domain if and only if each overring of DD is a ww-Jaffard domain. Similar characterizations of quasi-Pr\"{u}fer domains are given by replacing ww-Jaffard domain by ww-stably strong S-domain, and ww-strong S-domain.     Whole-genome sequencing of Klebsiella pneumoniae isolates to track strain progression in a single patient with recurrent urinary tract infection

    Klebsiella pneumoniae is an important uropathogen that increasingly harbors broad-spectrum antibiotic resistance determinants. Evidence suggests that some same-strain recurrences in women with frequent urinary tract infections (UTIs) may emanate from a persistent intravesicular reservoir. Our objective was to analyze K. pneumoniae isolates collected over weeks from multiple body sites of a single patient with recurrent UTI in order to track ordered strain progression across body sites, as has been employed across patients in outbreak settings. Whole-genome sequencing of 26 K. pneumoniae isolates was performed utilizing the Illumina platform. PacBio sequencing was used to create a refined reference genome of the original urinary isolate (TOP52). Sequence variation was evaluated by comparing the 26 isolate sequences to the reference genome sequence. Whole-genome sequencing of the K. pneumoniae isolates from six different body sites of this patient with recurrent UTI demonstrated 100% chromosomal sequence identity of the isolates, with only a small P2 plasmid deletion in a minority of isolates. No single nucleotide variants were detected. The complete absence of single-nucleotide variants from 26 K. pneumoniae isolates from multiple body sites collected over weeks from a patient with recurrent UTI suggests that, unlike in an outbreak situation with strains collected from numerous patients, other methods are necessary to discern strain progression within a single host over a relatively short time frame.</p
