    Semi-supervised segmentation for coastal monitoring seagrass using RPA imagery

    Intertidal seagrass plays a vital role in estimating the overall health and dynamics of coastal environments due to its interaction with tidal changes. However, most seagrass habitats around the globe have been in steady decline due to human impacts, disturbing the already delicate balance in the environmental conditions that sustain seagrass. Miniaturization of multi-spectral sensors has facilitated very high resolution mapping of seagrass meadows, which significantly improves the potential for ecologists to monitor changes. In this study, two analytical approaches used for classifying intertidal seagrass habitats are compared—Object-based Image Analysis (OBIA) and Fully Convolutional Neural Networks (FCNNs). Both methods produce pixel-wise classifications in order to create segmented maps. FCNNs are an emerging set of algorithms within Deep Learning. Conversely, OBIA has been a prominent solution within this field, with many studies leveraging in-situ data and multiresolution segmentation to create habitat maps. This work demonstrates the utility of FCNNs in a semi-supervised setting to map seagrass and other coastal features from an optical drone survey conducted at Budle Bay, Northumberland, England. Semi-supervision is also an emerging field within Deep Learning that has practical benefits of achieving state of the art results using only subsets of labelled data. This is especially beneficial for remote sensing applications where in-situ data is an expensive commodity. For our results, we show that FCNNs have comparable performance with the standard OBIA method used by ecologists

    The Importance of Landscape Position Information and Elevation Uncertainty for Barrier Island Habitat Mapping and Modeling

    Barrier islands provide important ecosystem services, including storm protection and erosion control to the mainland, habitat for fish and wildlife, and tourism. As a result, natural resource managers are concerned with monitoring changes to these islands and modeling future states of these environments. Landscape position, such as elevation and distance from shore, influences habitat coverage on barrier islands by regulating exposure to abiotic factors, including waves, tides, and salt spray. Geographers commonly use aerial topographic lidar data for extracting landscape position information. However, researchers rarely consider lidar elevation uncertainty when using automated processes for extracting elevation-dependent habitats from lidar data. Through three case studies on Dauphin Island, Alabama, I highlighted how landscape position and treatment of lidar elevation uncertainty can enhance habitat mapping and modeling for barrier islands. First, I explored how Monte Carlo simulations increased the accuracy of automated extraction of intertidal areas. I found that the treatment of lidar elevation uncertainty led to an 80% increase in the areal coverage of intertidal wetlands when extracted from automated processes. Next, I extended this approach into a habitat mapping framework that integrates several barrier island mapping methods. These included the use of landscape position information for automated dune extraction and the use of Monte Carlo simulations for the treatment of elevation uncertainty for elevation-dependent habitats. I found that the accuracy of dune extraction results was enhanced when Monte Carlo simulations and visual interpretation were applied. Lastly, I applied machine learning algorithms, including K-nearest neighbor, support vector machine, and random forest, to predict habitats using landscape position information extracted from topobathymetric data. I used the habitat map to assess the accuracy of the prediction model and I assessed the ability of the model to generalize by hindcasting habitats using historical data. The habitat model had a deterministic overall accuracy of nearly 70% and a fuzzy overall accuracy of over 80%. The hindcast model had a deterministic overall accuracy of nearly 80% and the fuzzy overall accuracy was over 90%. Collectively, these approaches should allow geographers to better use geospatial data for providing critical information to natural resource managers for barrier islands

    Integrating a UAV-derived DEM in object-based image analysis increases habitat classification accuracy on coral reefs

    Very shallow coral reefs (<5 m deep) are naturally exposed to strong sea surface temperature variations, UV radiation and other stressors exacerbated by climate change, raising great concern over their future. As such, accurate and ecologically informative coral reef maps are fundamental for their management and conservation. Since traditional mapping and monitoring methods fall short in very shallow habitats, shallow reefs are increasingly mapped with Unmanned Aerial Vehicles (UAVs). UAV imagery is commonly processed with Structure-from-Motion (SfM) to create orthomosaics and Digital Elevation Models (DEMs) spanning several hundred metres. Techniques to convert these SfM products into ecologically relevant habitat maps are still relatively underdeveloped. Here, we demonstrate that incorporating geomorphometric variables (derived from the DEM) in addition to spectral information (derived from the orthomosaic) can greatly enhance the accuracy of automatic habitat classification. Therefore, we mapped three very shallow reef areas off KAUST on the Saudi Arabian Red Sea coast with an RTK-ready UAV. Imagery was processed with SfM and classified through object-based image analysis (OBIA). Within our OBIA workflow, we observed overall accuracy increases of up to 11% when training a Random Forest classifier on both spectral and geomorphometric variables as opposed to traditional methods that only use spectral information. Our work highlights the potential of incorporating a UAV’s DEM in OBIA for benthic habitat mapping, a promising but still scarcely exploited asset

    3D Fine-scale Terrain Variables from Underwater Photogrammetry: A New Approach to Benthic Microhabitat Modeling in a Circalittoral Rocky Shelf

    The relationship between 3D terrain complexity and fine-scale localization and distribution of species is poorly understood. Here we present a very fine-scale 3D reconstruction model of three zones of circalittoral rocky shelf in the Bay of Biscay. Detailed terrain variables are extracted from 3D models using a structure-from-motion (SfM) approach applied to ROTV images. Significant terrain variables that explain species location were selected using general additive models (GAMs) and micro-distribution of the species were predicted. Two models combining BPI, curvature and rugosity can explain 55% and 77% of the Ophiuroidea and Crinoidea distribution, respectively. The third model contributes to explaining the terrain variables that induce the localization of Dendrophyllia cornigera. GAM univariate models detect the terrain variables for each structural species in this third zone (Artemisina transiens, D. cornigera and Phakellia ventilabrum). To avoid the time-consuming task of manual annotation of presence, a deep-learning algorithm (YOLO v4) is proposed. This approach achieves very high reliability and low uncertainty in automatic object detection, identification and location. These new advances applied to underwater imagery (SfM and deep-learning) can resolve the very-high resolution information needed for predictive microhabitat modeling in a very complex zone.En prens

    Spatial structure and temporal dynamics of an intertidal population of the marine ecosystem engineering worm Lanice conchilega (Pallas, 1766)

    *Lanice conchilega* is an ecosystem engineering polychaete worm. It forms tube aggregations in temperate coastal zones, being particularly abundant in Europe. Tube aggregations engineer sandy-muddy marine sediments by posing as physical barriers which modulate water flow on the sediment surface, increasing local sedimentation and creating distinct micro-habitats within tube arrays for other organisms. Although previous research has greatly contributed to our understanding of how this organism engineers marine sediments, processes pertaining to formation and decay of its aggregations remained unclear. The main objective of this thesis was to elucidate these processes, in particular, to determine the role of population dynamics on engineering effects and the formation and decay of intertidal *L. conchilega* aggregations. Experiments were executed exploring the relationships between population dynamics, sedimentation, and mortality (chapter 2). Findings revealed that dense aggregations induce locally higher sedimentation and more stable sediments in comparison to bare surfaces. Abrupt sedimentation triggered tube-accretion and may form a positive feedback wherein growing tubes cause further sedimentation, hence contributing to aggregation maintenance. However, abrupt sedimentation of 5-12cm in height may hinder maintenance by increasing population mortality through smothering, which diminishes tube density and undermines further flow modulation. We also assessed temporal patterns in population structure, and investigated how these relate to ecosystem engineering by *L. conchilega* on marine sediments through monthly in-situ monitoring of intertidal aggregations (chapter 3). This revealed that seasonal population dynamics and demographic composition influence the temporal evolution of *L. conchilega* engineering effects, intensifying in periods of high density (i.e. recruitment), and decaying during periods of harsh conditions (i.e. winter). We also assessed the temporal evolution, persistence, and longevity of small-scale distribution patterns for intertidal *L. conchilega* aggregations (chapter 4). It was found that the formation of small-scale spatial patterns was associated to the aforementioned recruitment periods, prompting the formulation of a hypothetical conceptual model for aggregation formation and decay. We postulate that yearly recruitment in spring and autumn result in population replenishment and the formation of early small-scale spatial patterns. The latter are likely modified by continuing settlement and post-settlement survival giving rise to different small-scale distribution patterns, while aggregation decay was shown to occur apart from recruitment and likely due to population mortality. Lastly, we explored an alternative conceptual model for spatial-pattern formation in L. conchilega aggregations by performing a modelling exercise assessing the role of food availability and assimilation on population dynamics (chapter 5). Findings from the exercise suggest that food availability and assimilation are likely to only marginally influence population density dynamics, which seems to be determined largely by the recruitment intensity. This thesis has lead us to conclude that spatial-pattern formation in *L. conchilega* aggregations is likely delineated by conditions during settlement and factors influencing post-settlement survival. Since hydrodynamic conditions often influence settlement and recruitment, we suggest that future research focus on the effects of hydrodynamic stress in *L. conchilega* larval settlement and survival at very small spatial scales

    Assessing Building Vulnerability to Tsunami Hazard Using Integrative Remote Sensing and GIS Approaches

    Risk and vulnerability assessment for natural hazards is of high interest. Various methods focusing on building vulnerability assessment have been developed ranging from simple approaches to sophisticated ones depending on the objectives of the study, the availability of data and technology. In-situ assessment methods have been widely used to measure building vulnerability to various types of hazards while remote sensing methods, specifically developed for assessing building vulnerability to tsunami hazard, are still very limited. The combination of remote sensing approaches with in-situ methods offers unique opportunities to overcome limitations of in-situ assessments. The main objective of this research is to develop remote sensing techniques in assessing building vulnerability to tsunami hazard as one of the key elements of risk assessment. The research work has been performed in the framework of the GITEWS (German-Indonesian Tsunami Early Warning System) project. This research contributes to two major components of tsunami risk assessment: (1) the provision of infrastructure vulnerability information as an important element in the exposure assessment; (2) tsunami evacuation modelling which is a critical element for assessing immediate response and capability to evacuate as part of the coping capacity analysis. The newly developed methodology is based on the combination of in-situ measurements and remote sensing techniques in a so-called “bottom-up remote sensing approach”. Within this approach, basic information was acquired by in-situ data collection (bottom level), which was then used as input for further analysis in the remote sensing approach (upper level). The results of this research show that a combined in-situ measurement and remote sensing approach can be successfully employed to assess and classify buildings into 4 classes based on their level of vulnerability to tsunami hazard with an accuracy of more than 80 percent. Statistical analysis successfully revealed key spatial parameters which were regarded to link parameters between in-situ and remote sensing approach such as size, height, shape, regularity, orientation, and accessibility. The key spatial parameters and their specified threshold values were implemented in a decision tree algorithm for developing a remote sensing rule-set of building vulnerability classification. A big number of buildings in the study area (Cilacap city, Indonesia) were successfully classified into the building vulnerability classes. The categorization ranges from high to low vulnerable buildings (A to C) and includes also a category of buildings which are potentially suitable for tsunami vertical evacuation (VE). A multi-criteria analysis was developed that incorporates three main components for vulnerability assessment: stability, tsunami resistance and accessibility. All the defined components were configured in a decision tree algorithm by applying weighting, scoring and threshold definition based on the building sample data. Stability components consist of structure parameters, which are closely related to the building stability against earthquake energy. Building stability needs to be analyzed because most of tsunami events in Indonesia are preceded by major earthquakes. Stability components analysis was applied in the first step of the newly developed decision tree algorithm to evaluate the building stability when earthquake strikes. Buildings with total scores below the defined threshold of stability were classified as the most vulnerable class A. Such the buildings have a high probability of being damaged after earthquake events. The remaining buildings with total scores above the defined threshold of stability were further analyzed using tsunami components and accessibility components to classify them into the vulnerability classes B, C and VE respectively. This research is based on very high spatial resolution satellite images (QuickBird) and object-based image analysis. Object-based image analysis is was chosen, because it allows the formulation of rule-sets based on image objects instead of pixels, which has significant advantages especially for the analysis of very high resolution satellite images. In the pre-processing stage, three image processing steps were performed: geometric correction, pan-sharpening and filtering. Adaptive Local Sigma and Morphological Opening filter techniques were applied as basis for the subsequent building edge detection. The data pre-processing significantly increased the accuracy of the following steps of image classification. In the next step image segmentation was developed to extract adequate image objects to be used for further classification. Image classification was carried out by grouping resulting objects into desired classes based on the derived object features. A single object was assigned by its feature characteristics calculated in the segmentation process. The characteristic features of an object - which were grouped into spectral signature, shape, size, texture, and neighbouring relations - were analysed, selected and semantically modelled to classify objects into object classes. Fuzzy logic algorithm and object feature separation analysis was performed to set the member¬ship values of objects that were grouped into particular classes. Finally this approach successfully detected and mapped building objects in the study area with their spatial attributes which provide base information for building vulnerability classification. A building vulnerability classification rule-set has been developed in this research and successfully applied to categorize building vulnerability classes. The developed approach was applied for Cilacap city, Indonesia. In order to analyze the transferability of this newly developed approach, the algorithm was also applied to Padang City, Indonesia. The results showed that the developed methodology is in general transferable. However, it requires some adaptations (e.g. thresholds) to provide accurate results. The results of this research show that Cilacap City is very vulnerable to tsunami hazard. Class A (very vulnerable) buildings cover the biggest portion of area in Cilacap City (63%), followed by class C (28%), class VE (6%) and class B (3%). Preventive measures should be carried out for the purpose of disaster risk reduction, especially for people living in such the most vulnerable buildings. Finally, the results were applied for tsunami evacuation modeling. The buildings, which were categorized as potential candidates for vertical evacuation, were selected and a GIS approach was applied to model evacuation time and evacuation routes. The results of this analysis provide important inputs to the disaster management authorities for future evacuation planning and disaster mitigation

    Determining estuarine seagrass density measures from low altitude multispectral imagery flown by remotely piloted aircraft

    Seagrass is the subject of significant conservation research. Seagrass is ecologically important and of significant value to human interests. Many seagrass species are thought to be in decline. Degradation of seagrass populations are linked to anthropogenic environmental issues. Effective management requires robust monitoring that is affordable at large scale. Remote sensing methods using satellite and aircraft imagery enable mapping of seagrass populations at landscape scale. Aerial monitoring of a seagrass population can require imagery of high spatial and/or spectral resolution for successful feature extraction across all levels of seagrass density. Remotely piloted aircraft (RPA) can operate close to the ground under precise flight control enabling repeated surveys in high detail with accurate revisit-positioning. This study evaluates a method for assessing intertidal estuarine seagrass (Zostera muelleri) presence/absence and coverage density using multispectral imagery collected by a remotely piloted aircraft (RPA) flying at 30 m above the estuary surface (2.7 cm ground sampling distance). The research was conducted at Wharekawa Harbour on the eastern coast of the Coromandel Peninsula, North Island, New Zealand. Differential drainage of residual ebb waters from the surface of an estuary at low tide creates a mosaic of drying sediment, draining surface and static shallow pooling that has potential to interfere with spectral observations. The field surveys demonstrated that despite minor shifts in the spectral coordinates of seagrass and other surface material, there was no apparent difference in image classification outcome from the time of bulk tidal water clearance to the time of returning tidal flood. For the survey specification tested, classification accuracy increased with decreasing segmentation scale. Pixel-based image analysis (PBIA) achieved higher classification accuracy than object-based image analysis (OBIA) assessed at a range of segmentation scales. Contaminating objects such as shells and detritus can become aggregated within polygon objects when OBIA is applied but remain as isolated objects under PBIA at this image resolution. There was clear separability of spectra for seagrass and sediment, but shell and detritus confounded the classification of seagrass density in some situations. High density seagrass was distinct from sediment, but classification error arose for sparse seagrass. Three classifiers (linear discriminant analysis, support vector machine and random forest) and three feature selection options (no selection, collinearity reduction and recursive feature elimination) were assessed for effect on classification performance. The random forest classifier yielded the highest classification accuracy, with no accuracy benefit gained from collinearity reduction or recursive feature elimination. Spectral vegetation indices and texture layers substantially improved classification accuracy. Object geometry made a negligible contribution to classification accuracy using mean-shift segmentation at this image-scale. The method achieved classification of seagrass density with up to 84% accuracy on a three-tier end-member class scale (low, medium, and high density) when using training data formed using visual interpretation of ground reference photography, and up to 93% accuracy using precisely measured seagrass leaf-area. Visual interpretation agreed with precisely measured seagrass leaf area 88% of the time with some misattribution at mid-density. Visual interpretation was substantially faster to apply than measuring the leaf area. A decile class scale for seagrass density correlated with actual leaf area measures more than the three-tier scale, however, was less accurate for absolute class attribution. The research demonstrates that seagrass feature extraction from RPA-flown imagery is a feasible and repeatable option for seagrass population monitoring and environmental reporting. Further calibration is required for whole- and multi-estuary application

    Opportunities for seagrass research derived from remote sensing : a review of current methods

    Seagrass communities provide critical ecosystem and provisioning services for both human populations and a wide range of associated species globally. However, it has been reported that seagrass area is decreasing at a rapid rate in many parts of the world, mostly due to anthropogenic activities including global change (pollution and climate change). The aim of this review article is to highlight the range of current tools for studying seagrasses as well as identify the benefits and limitations of a range of remote sensing and traditional methodologies. This paper provides a discussion of the ecological importance of seagrass meadows, and recent trends and developments in seagrass research methods are discussed including the use of satellite images and aerial photographs for seagrass monitoring and various image processing steps that are frequently utilised for seagrass mapping. The extensive use of various optical, Radar and LiDAR data for seagrass research in recent years has also been described in detail. The review concludes that the recent explosion of new methods and tools available from a wide range of platforms combined with the recent recognition of the importance of seagrasses provides the research community with an excellent opportunity to undertake a range of timely research. This research should include mapping the extent and distribution of seagrasses, identifying the drivers of change and factors that confer resilience, as well as quantification of the ecosystem services provided. Whilst remotely sensed data provides an important new tool it should be used in conjunction with traditional methods for validation and with a knowledge of the limitations of results and careful interpretation
