Low-Order Conditional Independence Graphs for Inferring Genetic Networks
As a powerful tool for analyzing full conditional (in-)dependencies between random variables, graphical models have become increasingly popular to infer genetic networks based on gene expression data. However, full (unconstrained) conditional relationships between random variables can be only estimated accurately if the number of observations is relatively large in comparison to the number of variables, which is usually not fulfilled for high-throughput genomic data.Recently, simplified graphical modeling approaches have been proposed to determine dependencies between gene expression profiles. For sparse graphical models such as genetic networks, it is assumed that the zero- and first-order conditional independencies still reflect reasonably well the full conditional independence structure between variables. Moreover, low-order conditional independencies have the advantage that they can be accurately estimated even when having only a small number of observations. Therefore, using only zero- and first-order conditional dependencies to infer the complete graphical model can be very useful. Here, we analyze the statistical and probabilistic properties of these low-order conditional independence graphs (called 0-1 graphs). We find that for faithful graphical models, the 0-1 graph contains at least all edges of the full conditional independence graph (concentration graph). For simple structures such as Markov trees, the 0-1 graph even coincides with the concentration graph. Furthermore, we present some asymptotic results and we demonstrate in a simulation study that despite their simplicity, 0-1 graphs are generally good estimators of sparse graphical models. A systematic comparison and evaluation of biclustering methods for gene expression data
Motivation: In recent years, there have been various efforts to overcome the limitations of standard clustering approaches for the analysis of gene expression data by grouping genes and samples simultaneously. The underlying concept, which is often referred to as biclustering, allows to identify sets of genes sharing compatible expression patterns across subsets of samples, and its usefulness has been demonstrated for different organisms and datasets. Several biclustering methods have been proposed in the literature; however, it is not clear how the different techniques compare with each other with respect to the biological relevance of the clusters as well as with other characteristics such as robustness and sensitivity to noise. Accordingly, no guidelines concerning the choice of the biclustering method are currently available. Results: First, this paper provides a methodology for comparing and validating biclustering methods that includes a simple binary reference model. Although this model captures the essential features of most biclustering approaches, it is still simple enough to exactly determine all optimal groupings; to this end, we propose a fast divide-and-conquer algorithm (Bimax). Second, we evaluate the performance of five salient biclustering algorithms together with the reference model and a hierarchical clustering method on various synthetic and real datasets for Saccharomyces cerevisiae and Arabidopsis thaliana. The comparison reveals that (1) biclustering in general has advantages over a conventional hierarchical clustering approach, (2) there are considerable performance differences between the tested methods and (3) already the simple reference model delivers relevant patterns within all considered settings. Higher susceptibility to Fas ligand induced apoptosis and altered modulation of cell death by tumor necrosis factor-α in periarticular tenocytes from patients with knee joint osteoarthritis
The aim of the present study was to investigate the expression of Fas in periarticular tenocytes of patients with osteoarthritis (OA) and to study their susceptibility to Fas ligand-mediated apoptosis. Tendon samples were obtained from the quadriceps femoris muscle of patients with knee OA and used for histological evaluation, for immunohistochemical detection of Fas, and to establish tenocyte cultures. The expression of Fas mRNA was determined by quantitative PCR. Levels of soluble Fas and soluble tumour necrosis factor (TNF) receptor I were measured using ELISA. Apoptosis was induced with recombinant human Fas ligand and measured by a histone fragmentation assay and flow cytometry. The effects of TNF-α were studied by stimulation with TNF-α alone or 24 hours before the induction of apoptosis. Tendon samples from non-OA patients were used as controls. Histological evaluation revealed degenerative changes in the tendons of all OA patients but not in the controls. Fas was detected by immunohistochemistry in all specimens, but quantitative PCR revealed significantly higher levels of Fas mRNA in OA tenocytes. In contrast, lower levels of soluble Fas were found in OA tenocytes by ELISA. OA tenocytes were significantly more susceptible to Fas ligand induced apoptosis than were control cells. TNF-α reduced the Fas ligand induced apoptosis in OA tenocytes but had no effects on control tenocytes. These data suggest that knee OA is associated with higher susceptibility of periarticular tenocytes to Fas ligand induced apoptosis because of higher expression of Fas but lower levels of apoptosis-inhibiting soluble Fas. These changes may contribute to decreased cellularity in degenerative tendons and promote their rupturing. The antiapoptotic effects of TNF-α in OA tenocytes most likely reflect regenerative attempts and must be taken into account when anti-TNF strategies are considered for OA
Sparse graphical Gaussian modeling of the isoprenoid gene network in Arabidopsis thaliana
We present a novel graphical Gaussian modeling approach for reverse engineering of genetic regulatory networks with many genes and few observations. When applying our approach to infer a gene network for isoprenoid biosynthesis in Arabidopsis thaliana, we detect modules of closely connected genes and candidate genes for possible cross-talk between the isoprenoid pathways. Das im folgenden vorgestellte Projekt StabilitĂ€ts- und FlexibilitĂ€tsorientierungen in ostdeutschen LebensverlĂ€ufen wurde am Institut fĂŒr Soziologie der UniversitĂ€t Leipzig im Rahmen eines Lehrpraktikums durchgefĂŒhrt. In dem Projekt wurden berufliche StabilitĂ€ts- und FlexibilitĂ€tsorientierungen ostdeutscher BeschĂ€ftigter vor dem Hintergrund individueller Ressourcen und Gelegenheitsstrukturen untersucht. Anhand von 68 biographischen Interviews Ă€lterer und jĂŒngerer Kohorten sollte gezeigt werden, in welchem MaĂe individuelle Merkmale sowie familiĂ€re, arbeitsmarktliche, sozialpolitische und betriebliche Gelegenheitsstrukturen die individuellen Handlungsorientierungen beeinflussen. COVID-19 symptoms at hospital admission vary with age and sex: results from the ISARIC prospective multinational observational study
Background:
The ISARIC prospective multinational observational study is the largest cohort of hospitalized patients with COVID-19. We present relationships of age, sex, and nationality to presenting symptoms.
Methods:
International, prospective observational study of 60â109 hospitalized symptomatic patients with laboratory-confirmed COVID-19 recruited from 43 countries between 30 January and 3 August 2020. Logistic regression was performed to evaluate relationships of age and sex to published COVID-19 case definitions and the most commonly reported symptoms.
Results:
âTypicalâ symptoms of fever (69%), cough (68%) and shortness of breath (66%) were the most commonly reported. 92% of patients experienced at least one of these. Prevalence of typical symptoms was greatest in 30- to 60-year-olds (respectively 80, 79, 69%; at least one 95%). They were reported less frequently in children (â€â18 years: 69, 48, 23; 85%), older adults (â„â70 years: 61, 62, 65; 90%), and women (66, 66, 64; 90%; vs. men 71, 70, 67; 93%, each Pâ<â0.001). The most common atypical presentations under 60 years of age were nausea and vomiting and abdominal pain, and over 60 years was confusion. Regression models showed significant differences in symptoms with sex, age and country.
Interpretation:
This international collaboration has allowed us to report reliable symptom data from the largest cohort of patients admitted to hospital with COVID-19.
