Hidden Markov Models for Gene Sequence Classification: Classifying the VSG genes in the Trypanosoma brucei Genome
The article presents an application of Hidden Markov Models (HMMs) for
pattern recognition on genome sequences. We apply HMM for identifying genes
encoding the Variant Surface Glycoprotein (VSG) in the genomes of Trypanosoma
brucei (T. brucei) and other African trypanosomes. These are parasitic protozoa
causative agents of sleeping sickness and several diseases in domestic and wild
animals. These parasites have a peculiar strategy to evade the host's immune
system that consists in periodically changing their predominant cellular
surface protein (VSG). The motivation for using patterns recognition methods to
identify these genes, instead of traditional homology based ones, is that the
levels of sequence identity (amino acid and DNA sequence) amongst these genes
is often below of what is considered reliable in these methods. Among pattern
recognition approaches, HMM are particularly suitable to tackle this problem
because they can handle more naturally the determination of gene edges. We
evaluate the performance of the model using different number of states in the
Markov model, as well as several performance metrics. The model is applied
using public genomic data. Our empirical results show that the VSG genes on T.
brucei can be safely identified (high sensitivity and low rate of false
positives) using HMM.Comment: Accepted article in July, 2015 in Pattern Analysis and Applications,

An Unhealthy Click: An Investigation Of Pro-Eating Disorder Website Visitation In A Community Sample
Objective: This study compared pro-eating disorder website visitors and non-visitors on demographic characteristics, weight and diet related variables, eating disorder psychopathology, overvaluation of thinness and attitudes towards these sites. A new measure, the Thin Commandments Scale (TCS), was developed and preliminarily validated.
Methods: The study employed a community sample of 420 adults who completed a battery of questionnaires, which also included the Eating Disorder Examination Questionnaire (EDE-Q), the Sociocultural Attitudes Toward Appearance Questionnaire (SATAQ-3)-Internalization Subscale, and the Beck Depression Inventory (BDI). Additionally, participants responded questions regarding the harmfulness and acceptability of these sites, as well as regarding visitors\u27 health.
Results: Visitors and non-visitors did not differ on demographic or weight and diet related variables except for age and BMI. Visitors exhibited greater eating disorder psychopathology and overvaluation of thinness than non-visitors. Visitors were less likely to judge these websites as harmful and unacceptable, but both groups reported a negative evaluation of the sites. Factor analysis for the Thin Commandments Scale revealed the presence of a single factor, internal consistency analysis showed excellent reliability and support was found for the concurrent validity of the scale.
Conclusions: These findings provide further insight into the characteristics of pro-eating disorder website visitors and confirm previous studies that showed that visitors might not conform to the stereotype of the eating disorder population. The Thin Commandments Scale showed initial promise as a way to identify people at risk for developing eating disorders, but replication with other populations is needed to confirm these findings

The speed reduction is one of the factors to consider for the reduction and impact of the accident. This study involves the measurement of the effect generated by the implementation of the five schools signaling in areas of Bogota. For this descriptive study was conducted in the accident areas for the period between 2007 and 2013. Velocity measurements were performed before and after implementation of signaling, as one of the most influential factors when analyzing the causes accident. Finally an observational study of behavior was performed by drivers and pedestrians against signaling devices installed in the school zone. It was found that the implementation of signaling where ""bands studded"" includes not fulfill the function for which they are designed and therefore other alternatives if generate a reducing effect by the vehicles should be evaluated and likewise are generate a reduction in traffic accidents. A GPU-enabled implicit Finite Volume solver for the ideal two-fluid plasma model on unstructured grids
This paper describes the main features of a pioneering unsteady solver for
simulating ideal two-fluid plasmas on unstructured grids, taking profit of
GPGPU (General-purpose computing on graphics processing units). The code, which
has been implemented within the open source COOLFluiD platform, is implicit,
second-order in time and space, relying upon a Finite Volume method for the
spatial discretization and a three-point backward Euler for the time
integration. In particular, the convective fluxes are computed by a multi-fluid
version of the AUSM+up scheme for the plasma equations, in combination with a
modified Rusanov scheme with tunable dissipation for the Maxwell equations.
Source terms are integrated with a one-point rule, using the cell-centered
value. Some critical aspects of the porting to GPU's are discussed, as well as
the performance of two open source linear system solvers (i.e. PETSc,
PARALUTION). The code design allows for computing both flux and source terms on
the GPU along with their Jacobian, giving a noticeable decrease in the
computational time in comparison with the original CPU-based solver. The code
has been tested in a wide range of mesh sizes and in three different systems,
each one with a different GPU. The increased performance (up to 14x) is
demonstrated in two representative 2D benchmarks: propagation of circularly
polarized waves and the more challenging Geospace Environmental Modeling (GEM)
magnetic reconnection challenge.Comment: 22 pages, 7 figure
Enantiomeric Ratio Changes of Terpenes in Essential Oils from Hybrid Eucalyptus grandis × E. tereticornis and its Pure Species
Some Eucalyptus species produce oils with biological activities and the effect of their interspecifc hybridization on the enantiomeric composition of terpenes has not been reported. The enantiomeric excesses of monoterpenes in the essential oil of Eucalyptus grandis × E. tereticornis and its parental taxa were determined by gas chromatography-mass spectrometry (GC-MS), and to resolve coelutions problems by preparative high performance liquid chromatography (HPLC)and GC-MS with two columns in series. The essential oil composition of the hybrid presented qualitative and quantitative differences with the composition of its parental taxa. Great differences were found for the enantiomeric ratio in monoterpene alcohols among the three essential oils. Our results suggest that the enantiomeric analysis can be a reliable method for the study of how theinterspecifc hybridization can module the enantiomeric chemical profle in Eucalyptus essential oils. These results suggest the use of interspecifc hybridization to improve or expand the source of bioactive compounds.Fil: Naspi, Cecilia Veronica.
Objective: The aim of the study was to determine the relation between dyslipidemia
and the severity of chronic periodontitis in adult subjects treated in the Universidad
andres bello’s dental clinic.
Material and methods: A total of fifty three adult subjects aged 18 to 78, selected in a
convenience non-probabilistic way treated in the Universidad Andrés Bello’s dental
clinic, Santiago, during the months of April to September of year 2017. This population
included subjets diagnosed with dyslipidemia and chronic periodontitis collecting the
following data: age, gender, chronic diseases, pharmacologic treatment, values of lipid
profile test (Total cholesterol, High-density lipoprotein cholesterol (HDL), Low-density
lipoprotein cholesterol (LDL) and Triglycerides) and treatment option for dyslipidemia.
Through the initial periodontogram was collecting data about the bleeding on probing,
probing depth, gingival margin and clinical attachment level.
Results: Statistically significant associations were observed between gender of the
subject and severity, a 89.5% of the men presented chronic periondontitis while 67.6%
of the female subjects presented chronic periodontitis. No significant associations were
observed on subjects on pharmacologic treatment and the clinical characteristics of
chronic periodontitis. There is a statistical negative association between HDL and
clinical attachment level. There is also a positive association between triglyerides and
clinical attachment level.
Conclusion: The severity of the chronic peridontitis has no relation with dyslipidemic
patients age, but it is related to the patients gender
