    Peak picking as a pre-processing technique for imaging time of flight secondary ion mass spectrometry

    High surface sensitivity and lateral resolution imaging make time-of-flight secondary ion mass spectrometry (ToF-SIMS) a unique and powerful tool for biological analysis. However, with the leaps forward made in the capabilities of the ToF-SIMS instrumentation, the data being recorded from these instruments has dramatically increased. Unfortunately, with these large, often complex, datasets, a bottleneck appears in their processing and interpretation. Here, an application of peak picking is described and applied to ToF-SIMS images allowing for large compression of data, noise removal and improved contrast, while retaining a high percentage of the original signal. Peak picking is performed to locate peaks within ToF-SIMS data. By using this information, signal arising from the same distribution can be summed and overlapping signals separated. As a result, the data size and complexity can be dramatically reduced. This method also acts as an effective noise filter, discarding unwanted noise from the data set. Peak picking and separation are evaluated against the conventional methods of mass binning and manually selecting regions of a peak to image on a model data set

    Spatiotemporal lipid profiling during early embryo development of Xenopus laevis using dynamic Time-of-Flight Secondary Ion Mass Spectrometry (ToF-SIMS) Imaging

    Time-of-Flight secondary ion mass spectrometry (ToF-SIMS) imaging has been used for the direct analysis of single intact Xenopus laevis (X. laevis) embryo surfaces, locating multiple lipids during fertilisation and the early embryo development stages with sub-cellular lateral resolution (~4 Microns). The method avoids the complicated sample preparation for lipid analysis of the embryos, which requires selective chemical extraction of a pool of samples and chromatographic separation, while preserving the spatial distribution of biological species. The results show ToF-SIMS is capable of profiling multiple components (e.g., glycerophosphocholine, sphingomyelin, cholesterol, vitamin E, diacylglycerol, triacylglycerol) in a single X. laevis embryo. We observe lipid remodelling during fertilisation and early embryo development via time course sampling. The study also reveals the lipid distribution on the gametes fusion site. The methodology used in the study opens the possibility of studying developmental biology using high resolution imaging MS and of understanding the functional role of the biological molecules

    Genome-to-genome analysis highlights the effect of the human innate and adaptive immune systems on the hepatitis C virus

    Outcomes of hepatitis C virus (HCV) infection and treatment depend on viral and host genetic factors. Here we use human genome-wide genotyping arrays and new whole-genome HCV viral sequencing technologies to perform a systematic genome-to-genome study of 542 individuals who were chronically infected with HCV, predominantly genotype 3. We show that both alleles of genes encoding human leukocyte antigen molecules and genes encoding components of the interferon lambda innate immune system drive viral polymorphism. Additionally, we show that IFNL4 genotypes determine HCV viral load through a mechanism dependent on a specific amino acid residue in the HCV NS5A protein. These findings highlight the interplay between the innate immune system and the viral genome in HCV control

    Health benefi ts, costs, and cost-eff ectiveness of earlier eligibility for adult antiretroviral therapy and expanded treatment coverage: a combined analysis of 12 mathematical models

    Background New WHO guidelines recommend initiation of antiretroviral therapy for HIV-positive adults with CD4 counts of 500 cells per μL or less, a higher threshold than was previously recommended. Country decision makers have to decide whether to further expand eligibility for antiretroviral therapy accordingly. We aimed to assess the potential health benefi ts, costs, and cost-eff ectiveness of various eligibility criteria for adult antiretroviral therapy and expanded treatment coverage. Methods We used several independent mathematical models in four settings—South Africa (generalised epidemic, moderate antiretroviral therapy coverage), Zambia (generalised epidemic, high antiretroviral therapy coverage), India (concentrated epidemic, moderate antiretroviral therapy coverage), and Vietnam (concentrated epidemic, low antiretroviral therapy coverage)—to assess the potential health benefi ts, costs, and cost-eff ectiveness of various eligibility criteria for adult antiretroviral therapy under scenarios of existing and expanded treatment coverage, with results projected over 20 years. Analyses assessed the extension of eligibility to include individuals with CD4 counts of 500 cells per μL or less, or all HIV-positive adults, compared with the previous (2010) recommendation of initiation with CD4 counts of 350 cells per μL or less. We assessed costs from a health-system perspective, and calculated the incremental cost (in US)perdisabilityadjustedlifeyear(DALY)avertedtocomparecompetingstrategies.StrategieswereregardedverycosteffectiveifthecostperDALYavertedwaslessthanthecountrys2012perheadgrossdomesticproduct(GDP;SouthAfrica:) per disability-adjusted life-year (DALY) averted to compare competing strategies. Strategies were regarded very cost eff ective if the cost per DALY averted was less than the country’s 2012 per-head gross domestic product (GDP; South Africa: 8040; Zambia: 1425;India:1425; India: 1489; Vietnam: 1407)andcosteffectiveifthecostperDALYavertedwaslessthanthreetimestheperheadGDP.FindingsInSouthAfrica,thecostperDALYavertedofextendingeligibilityforantiretroviraltherapytoadultpatientswithCD4countsof500cellsperμLorlessrangedfrom1407) and cost eff ective if the cost per DALY averted was less than three times the per-head GDP. Findings In South Africa, the cost per DALY averted of extending eligibility for antiretroviral therapy to adult patients with CD4 counts of 500 cells per μL or less ranged from 237 to 1691perDALYavertedcomparedwith2010guidelines.InZambia,expansionofeligibilitytoadultswithaCD4countthresholdof500cellsperμLrangedfromimprovinghealthoutcomeswhilereducingcosts(ie,dominatingthepreviousguidelines)to1691 per DALY averted compared with 2010 guidelines. In Zambia, expansion of eligibility to adults with a CD4 count threshold of 500 cells per μL ranged from improving health outcomes while reducing costs (ie, dominating the previous guidelines) to 749 per DALY averted. In both countries results were similar for expansion of eligibility to all HIV-positive adults, and when substantially expanded treatment coverage was assumed. Expansion of treatment coverage in the general population was also cost eff ective. In India, the cost for extending eligibility to all HIV-positive adults ranged from 131to131 to 241 per DALY averted, and in Vietnam extending eligibility to patients with CD4 counts of 500 cells per μL or less cost $290 per DALY averted. In concentrated epidemics, expanded access for key populations was also cost eff ective. Interpretation Our estimates suggest that earlier eligibility for antiretroviral therapy is very cost eff ective in lowincome and middle-income settings, although these estimates should be revisited when more data become available. Scaling up antiretroviral therapy through earlier eligibility and expanded coverage should be considered alongside other high-priority health interventions competing for health budgets

    Selenium Toxicity to Honey Bee (Apis mellifera L.) Pollinators: Effects on Behaviors and Survival

    We know very little about how soil-borne pollutants such as selenium (Se) can impact pollinators, even though Se has contaminated soils and plants in areas where insect pollination can be critical to the functioning of both agricultural and natural ecosystems. Se can be biotransferred throughout the food web, but few studies have examined its effects on the insects that feed on Se-accumulating plants, particularly pollinators. In laboratory bioassays, we used proboscis extension reflex (PER) and taste perception to determine if the presence of Se affected the gustatory response of honey bee (Apis mellifera L., Hymenoptera: Apidae) foragers. Antennae and proboscises were stimulated with both organic (selenomethionine) and inorganic (selenate) forms of Se that commonly occur in Se-accumulating plants. Methionine was also tested. Each compound was dissolved in 1 M sucrose at 5 concentrations, with sucrose alone as a control. Antennal stimulation with selenomethionine and methionine reduced PER at higher concentrations. Selenate did not reduce gustatory behaviors. Two hours after being fed the treatments, bees were tested for sucrose response threshold. Bees fed selenate responded less to sucrose stimulation. Mortality was higher in bees chronically dosed with selenate compared with a single dose. Selenomethionine did not increase mortality except at the highest concentration. Methionine did not significantly impact survival. Our study has shown that bees fed selenate were less responsive to sucrose, which may lead to a reduction in incoming floral resources needed to support coworkers and larvae in the field. If honey bees forage on nectar containing Se (particularly selenate), reductions in population numbers may occur due to direct toxicity. Given that honey bees are willing to consume food resources containing Se and may not avoid Se compounds in the plant tissues on which they are foraging, they may suffer similar adverse effects as seen in other insect guilds

    ‘We’ve got a few who don’t go to PE’: Learning support assistant and special educational needs coordinator views on inclusion in physical education in England

    Britain’s 1981 Education Act stimulated a partial migration of pupils from special to mainstream schools. The onus has since been on teachers to meet the needs and capitalise on the capabilities of pupils with special educational needs and disabilities (SEND) in mainstream school settings. The research analysed learning support assistant (LSA) and special educational needs coordinator (SENCO) views on inclusion in physical education (PE). Individual interviews were conducted with 12 LSAs and 12 SENCOs working in mainstream schools in North-West England. Open, axial and selective coding was performed on interview transcripts to identify reoccurring themes. The research found that SENCOs and LSAs considered PE to be an inclusive subject, the conceptualisation of which was left to them. However, developing PE provision that met the needs and optimised the capabilities of pupils with autism spectrum disorders (ASD), and supporting pupils with SEND during team games and competitive sports, were identified as key challenges to inclusion in PE. This may be of concern to some educationalists given that these types of curriculum activities have recently been repositioned at the heart of PE in England. A key challenge for all those involved in educating pupils with SEND in PE, especially teachers and LSAs, is to plan and teach team games and competitive sports in ways that meet the needs of and stretch all pupils, in particular those with ASD

    Preparing and Analyzing Iced Airfoils

    SmaggIce version 1.2 is a computer program for preparing and analyzing iced airfoils. It includes interactive tools for (1) measuring ice-shape characteristics, (2) controlled smoothing of ice shapes, (3) curve discretization, (4) generation of artificial ice shapes, and (5) detection and correction of input errors. Measurements of ice shapes are essential for establishing relationships between characteristics of ice and effects of ice on airfoil performance. The shape-smoothing tool helps prepare ice shapes for use with already available grid-generation and computational-fluid-dynamics software for studying the aerodynamic effects of smoothed ice on airfoils. The artificial ice-shape generation tool supports parametric studies since ice-shape parameters can easily be controlled with the artificial ice. In such studies, artificial shapes generated by this program can supplement simulated ice obtained from icing research tunnels and real ice obtained from flight test under icing weather condition. SmaggIce also automatically detects geometry errors such as tangles or duplicate points in the boundary which may be introduced by digitization and provides tools to correct these. By use of interactive tools included in SmaggIce version 1.2, one can easily characterize ice shapes and prepare iced airfoils for grid generation and flow simulations
