PKD2-dependent sensing mechanism in Kupffer’s vesicle: how it affects the left-right axis establishment in zebrafish
RESUMO: Estabelecimento do eixo Esquerda-Direita (ED) é um processo complexo que ocorre cedo
durante o desenvolvimento. Exige a integração de várias vias de sinalização, tais como TGF-
β, Notch, Wnt e Cálcio. Também envolve a coordenação de dinâmica de fluídos, difusão de
morfogénios e movimento ciliar. Tudo junto e coordenado no tempo leva à correta localização
dos órgãos internos. Problemas no estabelecimento deste eixo estão normalmente
associados a doenças crónicas. As primeiras decisões assimétricas acontecem numa
pequena e transiente estrutura chamada o Organizador Esquerda Direita, uma estrutura ciliar
que existe em vários vertebrados. Cílios móveis geram um fluxo de fluido assimétrico que se
traduz numa expressão génica assimétrica entre o lado esquerdo e o lado direito. Estes sinais
são depois transferidos à Mesoderme Lateral, o tecido que mais tarde dá origem ao coração
e influencia a endoderme que dá origem a órgãos como o fígado e o pâncreas.
No Capítulo 2, focámo-nos em tentar compreender como é que as vias de sinalização se
coordenavam para decidir entre um cílio móvel e imóvel no Organizador. Embora a expressão
de Foxj1a em todas as células do Organizador produza cílios com ultra-estrutura compatível
com motilidade, a decisão entre mover ou não é exclusiva da via de sinalização Notch. A
seguir, focámo-nos em caracterizar Pkd2, um canal de cálcio importante no estabelecimento
do eixo ED. Este canal está associado ao Pkd1l1, uma molécula com domínios capazes de
sentir fluido e responder com entrada de cálcio na célula. No Capítulo 3, questionámos se não
ter fluxo no Organizador tinha o mesmo impacto que não ter um mecanismo para sentir esse
fluxo através da ausência do Pkd2. A única manipulação que não afetou a arquitetura do
Organizador foi remover o Pkd2 apenas nas células do Organizador, o que não é muito
eficiente e tem impacto na velocidade do fluxo dentro do Organizador. Ainda assim, todas as
manipulações efetuadas deram o mesmo fenótipo: randomização da posição dos órgãos. No
Capítulo 4, fizemos um estudo de transcritómica usando apenas as células do Organizador em embriões normais ou injetados com morpholino contra o Pkd2. Embora não tenhamos
encontrado genes com expressão assimétrica à volta do Organizador, encontramos quatro
novos genes que influenciam o estabelecimento do eixo: cacybp, frzb, pvalb6 e ncl1. No
Capítulo 5, focámo-nos na ncl1, um gene nunca antes associado ao estabelecimento do eixo
e que atua como antagonista da via de sinalização TGF-β ao influenciar a secreção de Lefty
e influenciando a padronização da mesoderme-endoderme. Nós descobrimos que este gene
impactua no estabelecimento do eixo, provavelmente ao influenciar a secreção de algum
elemento da via de sinalização TGF-β. No Capítulo 6, focámo-nos em estabelecer o peixezebra
como um bom modelo para estudar toxicidade no rim em resposta a fármacos.
Em suma, os resultados apresentados nesta tese providenciam novas pistas para o
estabelecimento do eixo ED, desde o movimento do cílio a novos genes a jusante do Pkd2 e
do cálcio. Também reforçámos a ideia de que o peixe-zebra pode ser um bom modelo para
estudar doenças humanas.ABSTRACT: Left-Right (LR) axis establishment is a complex process that happens early in development. It requires the interplay of several genetic pathways like TGF-β, Notch, Wnt and Calcium signalling. It also involves the integration of fluid dynamics, morphogen diffusion and cilium biosynthesis to correctly position the internal organs in their final destinations. Problems in LR axis establishment are often associated with chronic diseases. The first asymmetric decision commonly happens in a small transient structure, the Left-Right Organizer (LRO), a ciliated structure present in many vertebrates. Motile cilia generate an asymmetric fluid flow that is perceived differently between the left and the right side, which generates a calcium response and asymmetric gene expression. These signals are then transferred to the Lateral Plate Mesoderm, the tissue that will later give rise to the heart and influence the endoderm derived organs such as the liver and pancreas. In Chapter 2, we focused in understand the pathways behind deciding between being a motile vs immotile cilium in the LRO. Although all cilia are made motile in terms of ultrastructure due to Foxj1a expression, the decision to move or not is dependent on Notch signalling alone. Then, we focused on further characterization of an important calcium channel, Pkd2, in the LR. This channel is thought to partner with Pkd1l1 and sense flow, an important feature in LR. In Chapter 3, we asked if having no flow had the same impact as having no Pkd2-mediated sensing. The only manipulation that did not affect the LRO architecture was to target Pkd2 on the LRO cells only, which still left visible Pkd2 protein and a slower flow. Still, all our manipulations had the same phenotype: randomization of organ situs. In Chapter 4, we performed a LRO-specific microarray between WT and pkd2 morphant embryos in order to find other asymmetric genes present in the LRO. Although we did not find any gene expressed asymmetrically between left and right side, we indeed find four new genes with minor roles in LR: cacybp, frzb, pvalb6 and ncl1. In Chapter 5, we further focused in manipulating ncl1, a new gene in LR that is known to act as a TGF-β antagonist by facilitating Lefty secretion and
impacting on mesendoderm patterning. Indeed, we found that it has an impact on LR, probably
by influencing the secretion of some TGF- β signalling player. In Chapter 6, we set to establish
zebrafish as a good model to study kidney toxicity when metabolizing drugs.
Together, the results presented in this thesis provide new clues for LR axis establishment, from
cilia motility to new downstream genes of Pkd2 and calcium. It also highlights the zebrafish as
a good model to study human disease
Alligatoring: An investigation into paint failure and loss of image integrity in 19th century oil paintings
"Alligatoring" or "Bitumen cracking" are terms used to describe extreme paint defects found in 19th
century oil paintings. This paint failure in the form of severely disfiguring cracking and surface distor-
tions often results in a loss of image integrity. This problem has been associated with the use of as-
phalt/bitumen paint, with no clear understanding of the materials and mechanisms which contribute
to the phenomenon.
This thesis investigates this phenomenon from a multi-disciplinary approach that aims to con-
tribute knowledge to the study of oil painting suffering from alligatoring.
Part 1 focuses on the perception of the problem through a literature survey, and introduces the
19th century painting used in the case study. A thorough review of the literature showed the existing
bias created by the perceived connection between appearance and cause, resulting in an association
of paint film defects in brown paint with the use of asphalt/bitumen. Because of this, the overall focus
of previous research has been the detection of asphalt, considering it in isolation and as the primary
factor in the paint defect. This singular view has had significant implications in the study and analyses
of paintings with alligatoring. It inhibited wider investigations and overlooked other materials present
in the paintings that may be acting in combination or be more predominant in the deterioration mech-
anism.
The visual and chemical study of the oil painting O Cardeal D. Henrique recebendo a notícia da
morte de D. Sebastião, by Marciano Henriques da Silva (1831-1873), painted in Rome in 1861, which
exibits extreme alligatoring, offered specific challenges due to its complex and highly disrupted paint
layer stratigraphy coupled with the uncertainty introduced by analytical detection limits. For that rea-
son, a multi-analytical approach was carried out using Optical Microscopy, micro Raman Spectroscopy,
Scanning Electron Microscopy with Energy Dispersive X-ray Spectrometry, X-ray Fluorescence, micro
Fourier Transform Infrared Spectroscopy, Fourier Transform Raman Spectroscopy, Attenuated Total
Reflection Fourier Transform Infrared Spectroscopy Microscopy, Pyrolysis-Tetramethylammonium Hy-
droxide-Gas Chromatography/Mass Spectrometry and Time-of-Flight Secondary Ion Mass Spectrome-
try. This research indicates that the deterioration of the painting might be related to the oil binder
which has a high degree of oxidation, rich in polar fatty acids and diacids, combined with a lack of the xiv
pigments that are capable of stabilizing the paint. The presence of the translucent lead azelate layer
above the ground underlines the complexity of the paint layering, materials present, and possible
mechanisms for degradation.
Part 2 reports on new research carried out using the British colourman Winsor & Newton's 19th-
century Archive Database to analyse their production records for “Bitumen” brown for oil tube paints.
While there are a substantial number of published recipes in 19th century artist’s manuals for the use
of asphalt/bitumen brown, for the first time W&N’s records offer a unique source of detailed infor-
mation on the commercially prepared product which differs substantially in ingredients used and
method of preparation. The critical analysis of W&N's production records for "Bitumen" revealed that
their formulation became standardised in the 1850s and that their product was prepared in two sep-
arate steps at two separate locations. Despite standarisation of the ingredients this research revealed
that the company still found it necessary to make adjustments for each production run in order to
achieve a uniform product.
A production record from 1858 was selected and reconstructed, using where possible, histori-
cally appropriate materials. W&N’s formulation for bitumen brown oil paint involved a complex mix-
ture of ingredients, some of which were other proprietary products sold by the company (these were
reconstructed individually using their production records and included drying oil, double mastic var-
nish, lead acetate, purple lake and the gelled painter's Medium, megilp).
The reconstructions were analysed using thermally assisted methylation with tetrame-
thylammonium hydroxide, and pyrolysis comprehensive two-dimensional gas chromatography and
compared with the starting material, Trinidad Lake asphalt, to determine how detectable this asphalt
is after heat processing in lead treated linseed oil. Results show that asphalt markers identified in the
Trinidad Lake asphalt disappear in the first stage of reconstructing W&N's "Bitumen" oil paint.
This important finding offers an explanation for the paucity of analytical evidence in previous
attempts to identify asphalt/bitumen in paintings where this material was believed to have been used.
In addition to clarifying the analytical results obtained from the investigation of the painting, O Cardeal
D. Henrique…, the reference samples produced from the W&N reconstruction illustrate the strengths
and weaknesses of organic analysis of highly processed complex mixtures."Alligatoring" ou "Bitumen cracking" são termos utilizados para descrever defeitos extremos encon-
trados em pinturas a óleo do século XIX. Esta patologia sob a forma de fissuras e distorções severas da
superfície pictórica resulta frequentemente numa perda de integridade da imagem. Este problema
tem sido associado à utilização de tintas de asfalto/betume, sem no entanto existir uma compreensão
clara dos materiais e mecanismos que contribuem para este fenómeno.
Esta tese investiga este fenómeno a partir de uma abordagem multidisciplinar que visa contri-
buir para o conhecimento de pinturas a óleo afetadas por este defeito extremo.
A parte 1 centra-se na perceção que existe sobre este problema através de uma pesquisa bibli-
ográfica, e introduz a pintura do século XIX utilizada como caso de estudo. A revisão rigorosa da lite-
ratura revelou o preconceito existente criado pela perceção da ligação entre a aparência e a causa,
resultando numa associação de defeitos em filmes de tinta castanha com a utilização de tintas de as-
falto/betume. Devido a isto, o foco geral de estudos anteriores foi a deteção do asfalto, considerando-
o isoladamente e como a principal causa nos defeitos de tinta. Esta visão simplista tem tido implicações
significativas no estudo e análise de pinturas com “alligatoring” (efeito de pele de crocodilo), inibindo
investigações mais abrangentes e subvalorizando outros materiais presentes nas pinturas que podem
estar a atuar em combinação ou ser mais predominantes no mecanismo de deterioração.
O estudo visual e químico da pintura a óleo O Cardeal D. Henrique recebendo a notícia da morte
de D. Sebastião, de Marciano Henriques da Silva (1831-1873), pintado em Roma em 1861, que exibe
“alligatoring” extremo, ofereceu desafios específicos devido à sua estratigrafia complexa e muito alte-
rada, aliada à incerteza introduzida pelos limites de deteção analítica. Por essa razão, foi realizada uma
abordagem multi-analítica utilizando Microscopia Óptica, Micro-espectroscopia de Raman, Microsco-
pia Electrónica de Varrimento com Espectrometria Dispersiva de Raios-X, Micro-espectrometria por
Fluorescência de Raios X Dispersiva de Energias, Micro-espectroscopia de Infravermelho com Trans-
formada de Fourier, Espectroscopia Raman com Transformada de Fourier, Espectroscopia de Infraver-
melho com Transformada de Fourier por Reflexão Total Atenuada acoplada a Microscopia Óptica, Pi-
rólise-Cromatografia Gasosa acoplada à Espectrometria de Massa com derivatização usando Hidróxido
de Tetrametilamónio e Espectrometria de Massa de iões secundários. Esta investigação indica que a deterioração da pintura pode estar relacionada com o aglutinante de óleo altamente hidrolisado, rico
em ácidos gordos polares e diácidos, combinado com a falta de pigmentos capazes de estabilizar a
tinta. A presença da camada translúcida de azelato de chumbo sobre a camada de preparação sublinha
a complexidade da estratigrafia, dos materiais presentes, e dos possíveis mecanismos de degradação.
A Parte 2 descreve a analise dos registos de produção de "Betume" castanho para tintas em
tubos de óleo do arquivo e base de dados do século XIX da Winsor & Newton (fabricante de materiais
para artistas britânico). Embora exista um número substancial de receitas de tintas castanhas de as-
falto/betume publicadas em manuais para artistas do século XIX, os registos da W&N são uma fonte
de informação detalhada e única sobre o produto preparado comercialmente que difere substancial-
mente nos ingredientes utilizados e no método de preparação. A análise crítica dos registos de produ-
ção da W&N para "Betume" revelou que a sua formulação foi normalizada na década de 1850 e que
era preparado em duas etapas distintas e em dois locais distintos. Apesar da padronização dos ingre-
dientes, esta investigação revelou que a empresa comsiderava necessário fazer ajustes em cada etapa
de produção, a fim de obter um produto uniforme.
Um registo de produção de 1858 foi selecionado e reconstruído, utilizando, sempre que possí-
vel, materiais historicamente apropriados. A formulação da W&N para a tinta castanha de betume a
óleo envolveu uma mistura complexa de ingredientes, alguns dos quais eram produtos produzidos e
vendidos pela W&N. Estes foram reconstruídos individualmente, utilizando os seus próprios registos
de produção, e incluíram óleo de secagem, verniz mástique duplo, acetato de chumbo, pigmento laca
roxo, e o gel tixotrópico Megilp).
As reconstruções foram analisadas utilizando Pirólise-Cromatografia Gasosa acoplada à Espec-
trometria de Massa com derivatização usando Hidróxido de Tetrametilamónio, e Pirólise por Croma-
tografia Gasosa Bidimensional acoplada à Espectrometria de Massa. As reconstruções foram compa-
radas com a materia prima utilizada, o asfalto do Lago Trinidad, para determinar o grau de deteção
deste asfalto após o processamento térmico em óleo de linhaça tratado com chumbo. Os resultados
mostram que os marcadores asfálticos identificados no asfalto do Lago de Trinidad desaparecem na
primeira fase da reconstrução da tinta a óleo "Betume" da W&N.
Esta descoberta importante oferece uma explicação para a escassez de provas analíticas em
tentativas anteriores de identificação do asfalto/betume em pinturas em que se acreditava ter sido
utilizado este material. Para além de clarificar os resultados analíticos obtidos a partir da investigação
da pintura O Cardeal D. Henrique..., as amostras de referência produzidas a partir da reconstrução da
W&N ilustram os pontos fortes e fracos da análise orgânica de misturas complexas altamente proces-
sadas
Can a lemon based Sagres product attract consumers that don't drink beer?
The purpose of this project is to understand if the brand Sagres is damaging the product Sagres Radler. The beer market in Portugal was studied and focus groups were used to perceive the impact of the brand in the product. The mother brand is bringing the beer association into a product designed to engage people that don’t like beer. With the insights, a new proposal was drawn and tested. Although it was not possible to prove that the new concept is better for the population, there are strong indications that the brand isn’t enabling the achievement of the proposed target
Exopolysaccharide production by different marine bacteria species and Enterobacter A47
This thesis is focused on the production of bacterial exopolysaccharides (EPS) using a Schatz medium, supplemented with yeast extract and peptone, and glucose as carbon source.
Production assays were carried out in shake flasks with different marine bacteria, of the genera Pseudoalteromonas and Psychrobacter, and with the bacterium Enterobacter A47. In order to optimize EPS production, the strains were chosen to proceed with bioreactor assays. The marine bacteria were able to produce 1.33-1.91 g.L-1 of EPS, corresponding to volumetric productivities of 0.67-0.96 gEPS.L-1.d-1. On the other hand, Enterobacter A47 was able to synthesize 1.81 g.L-1 of EPS, corresponding to a volumetric productivity of 0.91 gEPS.L-1.d-1. The exopolysaccharides produced by marine bacteria were mainly composed of glucose, while the one produced by Enterobacter A47 was similar to the fucose rich exopolysaccharide – FucoPol – typically produced by this culture.
In order to optimize EPS production by Enterobacter A47 in salt conditions, the impact of NaCl (0-40 g.L-1), yeast extract (0-4 g.L-1) and peptone (0-2 g.L-1) concentrations on cellular growth and EPS production was studied. Statistical tools, such as response surface methodology and central composite rotatable design, were used. The results showed that Enterobacter A47 has the ability to grow and synthesize EPS under most of the experimental conditions tested. The optimal NaCl, yeast extract and peptone concentrations were determined to be 8.1 g.L-1, 0.8 g.L-1 and 0.4 g.L-1, respectively.
Afterwards, the impact of pH on EPS production, as well as on the polymer´s composition, by Enterobacter A47 was also evaluated. It was found that the use of the modified Schatz medium and pH control at 7.0 led to an increase in EPS production (3.49 g.L-1), corresponding to a volumetric productivity of 1.75 gEPS.L-1.d-1. It was also observed that the decrease from pH 7.0 to pH 6.0 had little effect on EPS production (3.33 g.L-1), whereas at pH 8.0 a significant reduction in EPS synthesis (0.79 g.L-1) was observed. Monografia realizada no âmbito da unidade de Estágio Curricular do Mestrado Integrado em Ciências Farmacêuticas, apresentada à Faculdade de Farmácia da Universidade de CoimbraAs doenças endócrino-mediadas estão a aumentar cada vez mais a nível mundial e
pensa-se que poderá estar relacionado com os desreguladores endócrinos (DEs). Estes são
substâncias exógenas ao corpo humano e que interferem na síntese, secreção, transporte,
metabolismo ou eliminação das diferentes hormonas.
Os seres humanos podem ser expostos a estes compostos através dos alimentos e
do ambiente (água, solo e ar). Estes compostos alteram o funcionamento normal do sistema
endócrino tanto dos seres humanos como dos animais. É particularmente preocupante a
exposição de crianças aos DEs, uma vez que são um grupo especialmente vulnerável. Deste
modo, os DEs são cada vez mais um assunto importante e preocupante para a comunidade
científica, sendo de extrema importância apostar na prevenção e informação da população
para o risco que estes compostos transmitem (sobretudo para o feto e a criança).
Esta monografia tem como objetivo abordar a atividade desreguladora endócrina de
alguns poluentes orgânicos persistentes, nomeadamente as dioxinas, os bifenilos policlorados
e os pesticidas (em especial o diclorodifeniltricloroetano e o hexaclorobenzeno). Irá dar-se
ênfase às suas características e propriedades químicas, assim como ao seu potencial impacto
e repercussão na saúde humana.The endocrine-mediated diseases are increasing worldwide and it’s thought that it
may be related to endocrine disruptors (ED). These substances are exogenous to human
body and interfere with the synthesis, secretion, transport, metabolism or elimination of
various hormones.
Humans can be exposed to these compounds through the food and environment
(water, soil and air). Endocrine disruptors alter the normal functioning of the endocrine
system of both humans and wildlife. Of particular concern is the exposure of children to ED,
since they are a particularly vulnerable group. Thus, ED are increasingly an important matter
of concern to the scientific community, it’s extremely important to invest in population
education for the risk that these compounds transmit (especially for the fetus and the
children).
The main focus of the present monography is to analyze the endocrine disrupting
activity of some persistent organic pollutants, such as dioxins, polychlorinated biphenyls and
pesticides (especially dichlorodiphenyltrichloroethane and hexachlorobenzene). It will be
emphasized their characteristics and chemical properties as well as their potential impact on
human health
Development of a piezoelectric biosensor based on PVDF films

Engenharia Química e BioquímicaThe core of this work is a piezoelectric biosensor in which acoustic waves are launched in very thin PVDF polymer films to produce an oscillatory resonant device. The essence of the device consists in a polymer film system made of a piezoelectric polymer, PVDF, responsible for the film oscillation and a porous membrane, Immobilon, a special type of porous PVDF with protein binding capacity which can act as a biosensitive area.
The possibility of using a film system composed only by PVDF was studied. Due to its strong hydrophobic nature, surface modification was aimed to be performed by coating a functional layer on the membrane surface, in order to improve the hydrophilicity and biocompatibility of PVDF. An immersion method was preformed and applied to porous and non-porous PVDF membranes. Three distinct coating solutions were studied, namely, polyethylene glycol (PEG), 3,4-Dihydroxy-DL-phenylalanine (DL-DOPA) and Gum Arabic solutions. Hydrophilicity improvements of the membranes were characterized by water contact angle measurements and its elemental composition was studied by elemental microanalysis. BSA protein marked with FITC fluorescein was used to perform quantitative and qualitative assays in order to study its adsorption to coated and uncoated PVDF membranes. Globally, the best results were obtained when a solution of PEG was utilized with 0.2 μm microporous membrane. The sensor response was tested with polyethylene glycol (PEG) and bovine serum albumin (BSA), using a film system composed by PVDF/0.2 μm Immobilon/PVDF, which was able to respond to the presence of both compounds in liquid medium
Banking crises in Europe: the importance of region - specific early warning models
Banking crises, albeit rare, can have nefarious consequences. As such, it is relevant
to understand not only what factors cause these crises, but what variables can be
used in their early detection. Economic integration still requires country speci cities
to be considered in macro-prudential monitoring. This project explores the dynamics
of banking crises, the role of economic and stock market growth as warning variables
for several European regions. Dynamic probit models are used in a panel dataset.
Results show that real GDP, stock market growth and house price growth are good
indicators of crisis, and separate models for regions within the Eurozone predict crisis
more accurately
