Estimating conformational traits in dairy cattle with deepAPS : A two-step deep learning automated phenotyping and segmentation approach

    Get PDF
Assessing conformation features in an accurate and rapid manner remains a challenge in the dairy industry. While recent developments in computer vision has greatly improved automated background removal, these methods have not been fully translated to biological studies. Here, we present a composite method (DeepAPS) that combines two readily available algorithms in order to create a precise mask for an animal image. This method performs accurately when compared with manual classification of proportion of coat color with an adjusted R2 = 0.926. Using the output mask, we are able to automatically extract useful phenotypic information for 14 additional morphological features. Using pedigree and image information from a web catalog (www.semex.com), we estimated high heritabilities (ranging from h2 = 0.18-0.82), indicating that meaningful biological information has been extracted automatically from imaging data. This method can be applied to other datasets and requires only a minimal number of image annotations (50) to train this partially supervised machinelearning approach. DeepAPS allows for the rapid and accurate quantification of multiple phenotypic measurements while minimizing study cost. The pipeline is available at https://github.com/lauzingaretti/deepaps

Endoscopic diagnosis of gastric peptic ulcer penetrating into the liver

    Get PDF
A 61-year-old man was admitted with upper gastrointestinal bleeding. Endoscopy showed a large gastric peptic ulcer with a pseudotumoral mass protruding from the ulcer bed. Histological examination of biopsies taken from the mass revealed distorted hepatic tissue and inflammatory changes. Hepatic penetration was diagnosed as the cause of bleeding. Surgery findings confirmed the endoscopic diagnosis

The genetic variability of pigs is greater than was thought

The porcine species is much more variable than was once thought. Researchers have found a genetic variability for the gene FABP4 (which is involved in the quantity of fat that the animal deposits) ten times greater than that found in humans and similar to that of wild, undomesticated species. In addition they have discovered that the Iberian pig is very variable

Amplification of the Gene Ontology annotation of Affymetrix probe sets

    Get PDF
BACKGROUND: The annotations of Affymetrix DNA microarray probe sets with Gene Ontology terms are carefully selected for correctness. This results in very accurate but incomplete annotations which is not always desirable for microarray experiment evaluation. RESULTS: Here we present a protocol to amplify the set of Gene Ontology annotations associated to Affymetrix DNA microarray probe sets using information from related databases. CONCLUSION: Predicted novel annotations and the evidence producing them can be accessed at Probe2GO: . Scripts are available on demand

SeqBreed : a python tool to evaluate genomic prediction in complex scenarios

    Get PDF
Background: Genomic prediction (GP) is a method whereby DNA polymorphism information is used to predict breeding values for complex traits. Although GP can significantly enhance predictive accuracy, it can be expensive and difficult to implement. To help design optimum breeding programs and experiments, including genome-wide association studies and genomic selection experiments, we have developed SeqBreed, a generic and flexible forward simulator programmed in python3. Results: SeqBreed accommodates sex and mitochondrion chromosomes as well as autopolyploidy. It can simulate any number of complex phenotypes that are determined by any number of causal loci. SeqBreed implements several GP methods, including genomic best linear unbiased prediction (GBLUP), single-step GBLUP, pedigree-based BLUP, and mass selection. We illustrate its functionality with Drosophila genome reference panel (DGRP) sequence data and with tetraploid potato genotype data. Conclusions: SeqBreed is a flexible and easy to use tool that can be used to optimize GP or genome-wide association studies. It incorporates some of the most popular GP methods and includes several visualization tools. Code is open and can be freely modified. Software, documentation, and examples are available at https://github.com/miguelperezenciso/SeqBreed

ADSORPTION ESSAYS OF PALLADIUM IN MODIFIED SILICA GEL WITH THIOURONIUM GROUPS: EXPERIMENTAL AND THEORICAL STUDIES

Indexación: Web of Science; ScieloThe silylant 3-cloropropyltriethoxysilyl was anchored over silica gel in anhydrous conditions in order to react with thiourea to obtain modified silica gel with thiouronium. The aim to obtain an inorganic support that is able to hijack metals from the VIII group such as palladium. The product was characterized by Sbet and FTIR infrared spectroscopy. For the determination of the structure in the modified silica gel NMR spectra of silicon and carbon were preformed in solid state. The coordination form of the modified silica gel to the metal was studied computationally in the context of the DFT theory, using the ADF code. Codeless App Development: Evaluating A Cloud-Native Domain-Specific Functions Approach

    Get PDF
Mobile applications play an important role in the economy today and there is an increasing trend for app enablement on multiple platforms. However, creating, distributing, and maintaining an application remain expert tasks. Even for software developers, the process can be error-prone and resource-consuming, especially when targeting different platforms simultaneously. Researchers have proposed several frameworks to facilitate cross-platform app development, but little attention has been paid to non-technical users. In this paper, we described the Flow framework, which takes the advantage of domain-specific languages to enable no-code specification for app modeling. The cloud-native coordination mechanism further supports non-technical users to execute, monitor, and maintain apps for any target platforms. User evaluations were conducted to assess the usability and user experience with the system. The results indicated that users can develop apps in Flow with ease, but the prototype could be optimized to reduce learning time and workload
