Genome Sequence of SN1, a Bacteriophage That Infects \u3ci\u3eSphaerotilus natans\u3c/i\u3e and \u3ci\u3ePseudomonas aeruginosa\u3c/i\u3e
Phage SN1 infects Sphaerotilus natans and Pseudomonas aeruginosa strains. Its genome consists of 61,858 bp (64.3% GC) and 89 genes, including 32 with predicted functions. SN1 genome is very similar to Pseudomonas phage M6, which contains hypermodified thymidines. Genome analyses revealed similar base-modifying genes as those found in M6

Model for initiation of quality factor degradation at high accelerating fields in superconducting radio-frequency cavities
A model for the onset of the reduction in SRF cavity quality factor, the
so-called Q-drop, at high accelerating electric fields is presented. Breakdown
of the surface barrier against magnetic flux penetration at the cavity equator
is considered to be the critical event that determines the onset of Q-drop. The
worst case of triangular grooves with low field of first flux penetration Hp,
as analyzed previously by Buzdin and Daumens, [1998 Physica C 294: 257], was
adapted. This approach incorporates both the geometry of the groove and local
contamination via the Ginzburg-Landau parameter kappa, so the proposed model
allows new comparisons of one effect in relation to the other. The model
predicts equivalent reduction of Hp when either roughness or contamination were
varied alone, so smooth but dirty surfaces limit cavity performance about as
much as rough but clean surfaces do. When in combination, contamination
exacerbates the negative effects of roughness and vice-versa. To test the model
with actual data, coupons were prepared by buffered chemical polishing and
electropolishing, and stylus profilometry was used to obtain distributions of
angles. From these data, curves for surface resistance generated by simple flux
flow as a function of magnetic field were generated by integrating over the
distribution of angles for reasonable values of kappa. This showed that
combined effects of roughness and contamination indeed reduce the Q-drop onset
field by ~30%, and that that contamination contributes to Q-drop as much as
roughness. The latter point may be overlooked by SRF cavity research, since
access to the cavity interior by spectroscopy tools is very difficult, whereas
optical images have become commonplace. The model was extended to fit cavity
test data, which indicated that reduction of the superconducting gap by
contaminants may also play a role in Q-drop.Comment: 15 pages with 7 figure
Recognizing Speech in a Novel Accent: The Motor Theory of Speech Perception Reframed
The motor theory of speech perception holds that we perceive the speech of
another in terms of a motor representation of that speech. However, when we
have learned to recognize a foreign accent, it seems plausible that recognition
of a word rarely involves reconstruction of the speech gestures of the speaker
rather than the listener. To better assess the motor theory and this
observation, we proceed in three stages. Part 1 places the motor theory of
speech perception in a larger framework based on our earlier models of the
adaptive formation of mirror neurons for grasping, and for viewing extensions
of that mirror system as part of a larger system for neuro-linguistic
processing, augmented by the present consideration of recognizing speech in a
novel accent. Part 2 then offers a novel computational model of how a listener
comes to understand the speech of someone speaking the listener's native
language with a foreign accent. The core tenet of the model is that the
listener uses hypotheses about the word the speaker is currently uttering to
update probabilities linking the sound produced by the speaker to phonemes in
the native language repertoire of the listener. This, on average, improves the
recognition of later words. This model is neutral regarding the nature of the
representations it uses (motor vs. auditory). It serve as a reference point for
the discussion in Part 3, which proposes a dual-stream neuro-linguistic
architecture to revisits claims for and against the motor theory of speech
perception and the relevance of mirror neurons, and extracts some implications
for the reframing of the motor theory
7-Deazaguanine modifications protect phage DNA from host restriction systems
Genome modifications are central components of the continuous arms race between viruses and their hosts. The archaeosine base (G+), which was thought to be found only in archaeal tRNAs, was recently detected in genomic DNA of Enterobacteria phage 9g and was proposed to protect phage DNA from a wide variety of restriction enzymes. In this study, we identify three additional 2′-deoxy-7-deazaguanine modifications, which are all intermediates of the same pathway, in viruses: 2′-deoxy-7-amido-7-deazaguanine (dADG), 2′-deoxy-7-cyano-7-deazaguanine (dPreQ0) and 2′-deoxy-7- aminomethyl-7-deazaguanine (dPreQ1). We identify 180 phages or archaeal viruses that encode at least one of the enzymes of this pathway with an overrepresentation (60%) of viruses potentially infecting pathogenic microbial hosts. Genetic studies with the Escherichia phage CAjan show that DpdA is essential to insert the 7-deazaguanine base in phage genomic DNA and that 2′-deoxy-7-deazaguanine modifications protect phage DNA from host restriction enzymes

Identifying educator behaviours for high quality verbal feedback in health professions education: literature review and expert refinement
Background
Health professions education is characterised by work-based learning and relies on effective verbal feedback. However the literature reports problems in feedback practice, including lack of both learner engagement and explicit strategies for improving performance. It is not clear what constitutes high quality, learner-centred feedback or how educators can promote it. We hoped to enhance feedback in clinical practice by distinguishing the elements of an educator’s role in feedback considered to influence learner outcomes, then develop descriptions of observable educator behaviours that exemplify them.
Methods
An extensive literature review was conducted to identify i) information substantiating specific components of an educator’s role in feedback asserted to have an important influence on learner outcomes and ii) verbal feedback instruments in health professions education, that may describe important educator activities in effective feedback. This information was used to construct a list of elements thought to be important in effective feedback. Based on these elements, descriptions of observable educator behaviours that represent effective feedback were developed and refined during three rounds of a Delphi process and a face-to-face meeting with experts across the health professions and education.
Results
The review identified more than 170 relevant articles (involving health professions, education, psychology and business literature) and ten verbal feedback instruments in health professions education (plus modified versions). Eighteen distinct elements of an educator’s role in effective feedback were delineated. Twenty five descriptions of educator behaviours that align with the elements were ratified by the expert panel.
Conclusions
This research clarifies the distinct elements of an educator’s role in feedback considered to enhance learner outcomes. The corresponding set of observable educator behaviours aim to describe how an educator could engage, motivate and enable a learner to improve. This creates the foundation for developing a method to systematically evaluate the impact of verbal feedback on learner performance

A proposed new bacteriophage subfamily: “Jerseyvirinae”

Based on morphology and comparative nucleotide and protein sequence analysis, a new subfamily of the family Siphoviridae is proposed, named “Jerseyvirinae” and consisting of three genera, “Jerseylikevirus”, “Sp3unalikevirus” and “K1glikevirus”. To date, this subfamily consists of 18 phages for which the genomes have been sequenced. Salmonella phages Jersey, vB_SenS_AG11, vB_SenS-Ent1, vB_SenS-Ent2, vB_SenS-Ent3, FSL SP-101, SETP3, SETP7, SETP13, SE2, SS3e and wksl3 form the proposed genus “Jerseylikevirus”. The proposed genus “K1glikevirus” consists of Escherichia phages K1G, K1H, K1ind1, K1ind2 and K1ind3. The proposed genus “Sp3unalikevirus” contains one member so far. Jersey-like phages appear to be widely distributed, as the above phages were isolated in the UK, Canada, the USA and South Korea between 1970 and the present day. The distinguishing features of this subfamily include a distinct siphovirus morphotype, genomes of 40.7-43.6kb (49.6-51.4mol% G+C), a syntenic genome organisation, and a high degree of nucleotide sequence identity and shared proteins.
