Anisotropic Magnetic Couplings and Structure-Driven Canted to Collinear Transitions in Spin-orbit Coupled Sr2IrO4
We put forward a scheme to study the anisotropic magnetic couplings in
Sr2IrO4 by mapping fully relativistic constrained noncollinear density
functional theory including an on-site Hubbard U correction onto a general spin
model Hamiltonian. This procedure allows for the simultaneous account and
direct control of the lattice, spin and orbital interactions within a fully ab
initio scheme. We compute the isotropic, single site anisotropy and
Dzyaloshinskii-Moriya (DM) coupling parameters, and clarify that the origin of
the canted magnetic state in Sr2IrO4 arises from the interplay between
structural distortions and the competition between isotropic exchange and DM
interactions. A complete magnetic phase diagram with respect to the tetragonal
distortion and the rotation of IrO6 octahedra is constructed, revealing the
presence of two types of canted to collinear magnetic transitions: a spin-flop
transition with increasing tetragonal distortion and a complete quenching of
the basal weak ferromagnetic moment below a critical octahedral rotation
Maximally localized Wannier functions in LaMnO3 within PBE+U, hybrid functionals, and partially self-consistent GW: an efficient route to construct ab-initio tight-binding parameters for e_g perovskites
Using the newly developed VASP2WANNIER90 interface we have constructed
maximally localized Wannier functions (MLWFs) for the e_g states of the
prototypical Jahn-Teller magnetic perovskite LaMnO3 at different levels of
approximation for the exchange-correlation kernel. These include conventional
density functional theory (DFT) with and without additional on-site Hubbard U
term, hybrid-DFT, and partially self-consistent GW. By suitably mapping the
MLWFs onto an effective e_g tight-binding (TB) Hamiltonian we have computed a
complete set of TB parameters which should serve as guidance for more elaborate
treatments of correlation effects in effective Hamiltonian-based approaches.
The method-dependent changes of the calculated TB parameters and their
interplay with the electron-electron (el-el) interaction term are discussed and
interpreted. We discuss two alternative model parameterizations: one in which
the effects of the el-el interaction are implicitly incorporated in the
otherwise "noninteracting" TB parameters, and a second where we include an
explicit mean-field el-el interaction term in the TB Hamiltonian. Both models
yield a set of tabulated TB parameters which provide the band dispersion in
excellent agreement with the underlying ab initio and MLWF bands.Comment: 30 pages, 7 figure
Genome-Wide Identification of Expression Quantitative Trait Loci (eQTLs) in Human Heart.
In recent years genome-wide association studies (GWAS) have uncovered numerous chromosomal loci associated with various electrocardiographic traits and cardiac arrhythmia predisposition. A considerable fraction of these loci lie within inter-genic regions. The underlying trait-associated variants likely reside in regulatory regions and exert their effect by modulating gene expression. Hence, the key to unraveling the molecular mechanisms underlying these cardiac traits is to interrogate variants for association with differential transcript abundance by expression quantitative trait locus (eQTL) analysis. In this study we conducted an eQTL analysis of human heart. For a total of 129 left ventricular samples that were collected from non-diseased human donor hearts, genome-wide transcript abundance and genotyping was determined using microarrays. Each of the 18,402 transcripts and 897,683 SNP genotypes that remained after pre-processing and stringent quality control were tested for eQTL effects. We identified 771 eQTLs, regulating 429 unique transcripts. Overlaying these eQTLs with cardiac GWAS loci identified novel candidates for studies aimed at elucidating the functional and transcriptional impact of these loci. Thus, this work provides for the first time a comprehensive eQTL map of human heart: a powerful and unique resource that enables systems genetics approaches for the study of cardiac traits
A new polymorphic material? Structural degeneracy of ZrMn_2
Based on density functional calculations, we propose that ZrMn_2 is a
polymorphic material. We predict that at low temperatures the cubic C15, and
the hexagonal C14 and C36 structures of the Laves phase compound ZrMn_2 are
nearly equally stable within 0.3 kJmol^{-1} or 30 K. This degeneracy occurs
when the Mn atoms magnetize spontaneously in a ferromagnetic arrangement
forming the states of lowest energy. From the temperature dependent free
energies at T approx 160K we predict a transition from the most stable C15 to
the C14 structure, which is the experimentally observed structure at elevated

Advances in ab-initio theory of Multiferroics. Materials and mechanisms: modelling and understanding
Within the broad class of multiferroics (compounds showing a coexistence of
magnetism and ferroelectricity), we focus on the subclass of "improper
electronic ferroelectrics", i.e. correlated materials where electronic degrees
of freedom (such as spin, charge or orbital) drive ferroelectricity. In
particular, in spin-induced ferroelectrics, there is not only a {\em
coexistence} of the two intriguing magnetic and dipolar orders; rather, there
is such an intimate link that one drives the other, suggesting a giant
magnetoelectric coupling. Via first-principles approaches based on density
functional theory, we review the microscopic mechanisms at the basis of
multiferroicity in several compounds, ranging from transition metal oxides to
organic multiferroics (MFs) to organic-inorganic hybrids (i.e. metal-organic

Simplifying Bayesian analysis of graphical models for the social sciences with easybgm: A user-friendly R-package
Network psychometrics models psychological constructs as interconnected variables. Rather than treating variables as independent entities, network analysis views them as nodes in a system that interact with each other; their interactions yield partial associations. Recently, researchers have emphasized the use of Bayesian methods in graphical modeling to accurately quantify uncertainty in the model and its parameters. Several R packages have been developed that implement different Bayesian estimation approaches for graphical modeling in R. However, they all require different inputs and produce different outputs, making them difficult to use for applied researchers. In this paper, we present a user-friendly R package called easybgmthat combines the powerful analysis tools into a cohesive package for applied re-searchers. The package allows researchers to fit any type of cross-sectional data, extract results, and visualize findings with network, edge evidence, and structure uncertainty plots. We introduce the package and demonstrate its use with two examples
Gemcitabine-mediated tumour regression and p53-dependent gene expression: implications for colon and pancreatic cancer therapy
Gemcitabine is a chemotherapeutic that is widely used for the treatment of a variety of haematological malignancies and has become the standard chemotherapy for the treatment of advanced pancreatic cancer. Combinational gemcitabine regimes (e.g. with doxorubicin) are being tested in clinical trials to treat a variety of cancers, including colon cancer. The limited success of these trials has prompted us to pursue a better understanding of gemcitabine's mechanism of cell killing, which could dramatically improve the therapeutic potential of this agent. For comparison, we included gamma irradiation that triggers robust cell cycle arrest and Cr(VI), which is a highly toxic chemical that induces a robust p53-dependent apoptotic response. Gemcitabine induced a potent p53-dependent apoptosis that correlated with the accumulation of pro-apoptotic proteins such as PUMA and Bax. This is accompanied by a drastic reduction in p2l and 14-3-3 sigma protein levels, thereby significantly sensitizing the cells to apoptosis. In vitro and in vivo studies demonstrated that gemcitabine required PUMA transcription to instigate an apoptotic programme. This was in contrast to Cr(VI)-induced apoptosis that required Bax and was independent of transcription. An examination of clinical colon and pancreatic cancer tissues shows higher p53, p21, 14-3-3 sigma and Bax expression compared with matched normal tissues, yet there is a near absence of PUMA protein. This may explain why gemcitabine shows only limited efficacy in the treatment of these cancers. Risk of Malignant Progression in Barrett’s Esophagus Patients: Results from a Large Population-Based Study
BACKGROUND: Barrett’s esophagus (BE) is a premalignant lesion that predisposes to esophageal adenocarcinoma. However, the reported incidence of esophageal adenocarcinoma in patients with BE varies widely. We examined the risk of malignant progression in patients with BE using data from the Northern Ireland Barrett’s esophagus Register (NIBR), one of the largest population-based registries of BE worldwide, which includes every adult diagnosed with BE in Northern Ireland between 1993 and 2005. SUBJECTS AND METHODS: We followed 8522 patients with BE, defined as columnar lined epithelium of the esophagus with or without specialized intestinal metaplasia (SIM), until the end of 2008. Patients with incident adenocarcinomas of the esophagus or gastric cardia or with high-grade dysplasia of the esophagus were identified by matching the NIBR with the Northern Ireland Cancer Registry, and deaths were identified by matching with records from the Registrar General’s Office. Incidence of cancer outcomes or high-grade dysplasia was calculated as events per 100 person-years (% per year) of follow-up, and Cox proportional hazard models were used to determine incidence by age, sex, length of BE segment, presence of SIM, macroscopic BE, or low-grade dysplasia. All P values were from two-sided tests. RESULTS: After a mean of 7.0 years of follow-up, 79 patients were diagnosed with esophageal cancer, 16 with cancer of the gastric cardia, and 36 with high-grade dysplasia. In the entire cohort, incidence of esophageal or gastric cardia cancer or high-grade dysplasia combined was 0.22% per year (95% confidence interval [CI] = 0.19% to 0.26%). SIM was found in 46.0% of patients. In patients with SIM, the combined incidence was 0.38% per year (95% CI = 0.31 to 0.46%). The risk of cancer was statistically significantly elevated in patients with vs without SIM at index biopsy (0.38% per year vs 0.07% per year; hazard ratio [HR] = 3.54, 95% CI = 2.09 to 6.00, P < .001), in men compared with women (0.28% per year vs 0.13% per year; HR = 2.11, 95% CI = 1.41 to 3.16, P < .001), and in patients with low-grade dysplasia compared with no dysplasia (1.40% per year vs 0.17% per year; HR = 5.67, 95% CI = 3.77 to 8.53, P < .001). CONCLUSION: We found the risk of malignant progression among patients with BE to be lower than previously reported, suggesting that currently recommended surveillance strategies may not be cost-effective
Glutathione and glutamate in schizophrenia: a 7T MRS study
In schizophrenia, abnormal neural metabolite concentrations may arise from cortical damage following neuroinflammatory processes implicated in acute episodes. Inflammation is associated with increased glutamate, whereas the antioxidant glutathione may protect against inflammation-induced oxidative stress. We hypothesized that patients with stable schizophrenia would exhibit a reduction in glutathione, glutamate and/or glutamine in the cerebral cortex, consistent with a postinflammatory response, and that this reduction would be most marked in patients with residual schizophrenia an early stage with positive psychotic symptoms has progressed to a late stage characterised by long-term negative symptoms and impairments. We recruited 28 patients with stable schizophrenia and 45 healthy participants matched for age, gender and parental socio-economic status. We measured glutathione, glutamate and glutamine concentrations in the anterior cingulate cortex (ACC), left insula, and visual cortex using 7T proton Magnetic Resonance Spectroscopy (MRS). Glutathione and glutamate were significantly correlated in all three voxels. Glutamine concentrations across the three voxels were significantly correlated with each other. Principal Components Analysis (PCA) produced three clear components: an ACC glutathione-glutamate component; an insula-visual glutathione-glutamate component; and a glutamine component. Patients with stable schizophrenia had significantly lower scores on the ACC glutathione-glutamate component, an effect almost entirely leveraged by the sub-group of patients with residual schizophrenia. All three metabolite concentration values in the ACC were significantly reduced in this group. These findings are consistent with the hypothesis that excito-toxicity during the acute phase of illness leads to reduced glutathione and glutamate in the residual phase of the illness
