    Search for optimal distance spectrum convolutional codes

    In order to communicate reliably and to reduce the required transmitter power, NASA uses coded communication systems on most of their deep space satellites and probes (e.g. Pioneer, Voyager, Galileo, and the TDRSS network). These communication systems use binary convolutional codes. Better codes make the system more reliable and require less transmitter power. However, there are no good construction techniques for convolutional codes. Thus, to find good convolutional codes requires an exhaustive search over the ensemble of all possible codes. In this paper, an efficient convolutional code search algorithm was implemented on an IBM RS6000 Model 580. The combination of algorithm efficiency and computational power enabled us to find, for the first time, the optimal rate 1/2, memory 14, convolutional code

    Clinical Features, Survival and Prognostic Factors of Glycogen-Rich Clear Cell Carcinoma (GRCC) of the Breast in the U.S. Population

    The World Health Organization (WHO) defines glycogen-rich clear cell carcinoma (GRCC) of the breast as a carcinoma with glycogen accumulation in more than 90% of its tumor cells. Due to the rarity of this disease, its reported survival and clinical associations have been inconsistent due to reliance on case reports and limited case series. As a result, the prognostic implication of this cancer subtype remains unclear. Using the U.S. Surveillance, Epidemiology, and End Results (SEER) program database, we compared the incidence, demographics and prognostic factors of 155 cases of GRCC of the breast to 1,251,584 cases of other (non-GRCC) breast carcinomas. We demonstrate that GRCC is more likely to be identified as high grade, advanced stage, and more likely to have triple negative receptor status. GRCC cases display a poorer prognosis than non-GRCC carcinomas of the breast irrespective of age, AJCC staging, tumor grade, joint hormone receptor/human epidermal growth factor receptor 2 (HER2) status, and treatment. Similar to non-GRCC carcinomas, older age and higher American Joint Committee on Cancer (AJCC)/TNM staging were associated with poorer prognosis for GRCC, while treatment with surgery and radiation were associated with improved survival. Radiation, specifically in the setting of breast-conserving surgery, further improved survival compared to surgery alone. Our study highlights the poorer prognosis associated with glycogen accumulation in breast cancers and hence stresses the importance of identifying this more aggressive tumor type

    Placing the Common Era in a Holocene context: millennial to centennial patterns and trends in the hydroclimate of North America over the past 2000 years

    A synthesis of 93 hydrologic records from across North and Central America, and adjacent tropical and Arctic islands, reveals centennial to millennial trends in the regional hydroclimates of the Common Era (CE; past 2000 years). The hydrological records derive from materials stored in lakes, bogs, caves, and ice from extant glaciers, which have the continuity through time to preserve low-frequency ( \u3e 100 year) climate signals that may extend deeper into the Holocene. The most common pattern, represented in 46 (49 %) of the records, indicates that the centuries before 1000 CE were drier than the centuries since that time. Principal component analysis indicates that millennial-scale trends represent the dominant pattern of variance in the southwestern US, northeastern US, mid-continent, Pacific Northwest, Arctic, and tropics, although not all records within a region show the same direction of change. The Pacific Northwest and the southernmost tier of the tropical sites tended to dry toward present, as many other areas became wetter than before. In 22 records (24 %), the Medieval Climate Anomaly period (800–1300 CE) was drier than the Little Ice Age (1400–1900 CE), but in many cases the difference was part of the longer millennial-scale trend, and, in 25 records (27 %), the Medieval Climate Anomaly period represented a pluvial (wet) phase. Where quantitative records permitted a comparison, we found that centennial-scale fluctuations over the Common Era represented changes of 3–7% in the modern interannual range of variability in precipitation, but the accumulation of these long-term trends over the entirety of the Holocene caused recent centuries to be significantly wetter, on average, than most of the past 11 000 years

    TBX3 promotes progression of pre-invasive breast cancer cells by inducing EMT and directly up-regulating SLUG

    The acquisition of cellular invasiveness by breast epithelial cells and subsequent transition from ductal carcinoma in situ (DCIS) to invasive breast cancer is a critical step in breast cancer progression. Little is known about the molecular dynamics governing this transition. We have previously shown that overexpression of the transcriptional regulator TBX3 in DCIS-like cells increases survival, growth, and invasiveness. To explore this mechanism further and assess direct transcriptional targets of TBX3 in a high-resolution, isoform-specific context, we conducted genome-wide chromatin-immunoprecipitation (ChIP) arrays coupled with transcriptomic analysis. We show that TBX3 regulates several epithelial–mesenchymal transition (EMT)-related genes, including SLUG and TWIST1. Importantly, we demonstrate that TBX3 is a direct regulator of SLUG expression, and SLUG expression is required for TBX3-induced migration and invasion. Assessing TBX3 by immunohistochemistry in early-stage (stage 0 and stage I) breast cancers revealed high expression in low-grade lesions. Within a second independent early-stage non-high-grade cohort, we observed an association between TBX3 level in the DCIS and size of the invasive focus. Additionally, there was a positive correlation between TBX3 and SLUG, and TBX3 and TWIST1 in the invasive carcinoma. Pathway analysis revealed altered expression of several proteases and their inhibitors, consistent with the ability to degrade basement membrane in vivo. These findings strongly suggest the involvement of TBX3 in the promotion of invasiveness and progression of early-stage pre-invasive breast cancer to invasive carcinoma through the low-grade molecular pathway. © 2019 The Authors.     What's in a Name? Species-Wide Whole-Genome Sequencing Resolves Invasive and Noninvasive Lineages of Salmonella enterica Serotype Paratyphi B

    For 100 years, it has been obvious that Salmonella enterica strains sharing the serotype with the formula 1,4,[ 5], 12: b:1,2-now known as ParatyphiB-can cause diseases ranging from serious systemic infections to self-limiting gastroenteritis. Despite considerable predicted diversity between strains carrying the common Paratyphi B serotype, there remain few methods that subdivide the group into groups that are congruent with their disease phenotypes. Paratyphi B therefore represents one of the canonical examples in Salmonella where serotyping combined with classical microbiological tests fails to provide clinically informative information. Here, we use genomics to provide the first high-resolution view of this serotype, placing it into a wider genomic context of the Salmonella enterica species. These analyses reveal why it has been impossible to subdivide this serotype based upon phenotypic and limited molecular approaches. By examining the genomic data in detail, we are able to identify common features that correlate with strains of clinical importance. The results presented here provide new diagnostic targets, as well as posing important new questions about the basis for the invasive disease phenotype observed in a subset of strains. IMPORTANCE Salmonella enterica strains carrying the serotype Paratyphi B have long been known to possess Jekyll and Hyde characteristics; some cause gastroenteritis, while others cause serious invasive disease. Understanding what makes up the population of strains carrying this serotype, as well as the source of their invasive disease, is a 100-year-old puzzle that we address here using genomics. Our analysis provides the first high-resolution view of this serotype, placing strains carrying serotype Paratyphi B into the wider genomic context of the Salmonella enterica species. This work reveals a history of disease dating back to the middle ages, caused by a group of distinct lineages with various abilities to cause invasive disease. By quantifying the key genomic differences between the invasive and noninvasive populations, we are able to identify key virulence-related targets that can form the basis of simple, rapid, point-of-care tests.Peer reviewe

    A comparison of 2 distal attachment mucosal exposure devices: a noninferiority randomized controlled trial

    Background and Aims Endocuff and Endocuff Vision are effective mucosal exposure devices for improving polyp detection during colonoscopy. AmplifEYE is a knock-off device that appears similar to the Endocuff devices but has received minimal clinical testing. Methods We performed a randomized controlled clinical trial using a noninferiority design to compare Endocuff Vision with AmplifEYE. Results The primary endpoint of adenomas per colonoscopy was similar in AmplifEYE at 1.63 (2.83) versus 1.51 (2.29) with Endocuff Vision; p=0.535. The 95% lower confidence limit was 0.88 for ratio of means, establishing noninferiority of AmplifEYE (p=0.008). There was no difference between the arms in mean insertion time, and mean inspection time (withdrawal time minus polypectomy time and time for washing and suctioning) was shorter with AmplifEYE (6.8 minutes vs 6.9 minutes, p=0.042). Conclusions AmplifEYE is noninferior to Endocuff Vision for adenoma detection. The decision of which device to use can be based on cost. Additional comparisons of AmplifEYE to Endocuff by other investigators are warranted

    Impact of a ring fitted cap on insertion time and adenoma detection: a randomized controlled trial

    Background and Aims: Devices for flattening colon folds can improve polyp detection at colonoscopy. However, there are few data on the endoscopic ring fitted cap (EndoRings, EndoAid, Caesarea, Israel). We sought to compare adenoma detection with EndoRings with that of standard high-definition colonoscopy. Methods: A single-center randomized controlled trial of 562 patients (284 randomized to EndoRings and 278 to standard colonoscopy) at 2 outpatient endoscopy units in the Indiana University Hospital system. Adenoma detection was the primary outcome measured as adenoma detection rate (ADR) and adenomas per colonoscopy (APC). We also compared sessile serrated polyp detection rate (SSPDR), insertion times, withdrawal times, and ease of passage through the sigmoid colon. Results: EndoRings was superior to standard colonoscopy in terms of APC (1.46 vs 1.06, p=0.025) but there were no statistically significant differences in ADR or SSPDR. Mean withdrawal time (in patients with no polyps) was shorter and insertion time (all patients) was longer in the EndoRings arm by 1.8 minutes and 0.75 minutes, respectively. One provider had significantly higher detection with EndoRings and contributed substantially to the overall results. Conclusions: EndoRings can increase adenoma detection without significant increase in procedure time, but the effect varies between operators. EndoRings slows colonoscope insertion

    Probing the Structure and Evolution of BASS AGN through Eddington Ratios

    We constrain the intrinsic Eddington ratio (\lamEdd ) distribution function for local AGN in bins of low and high obscuration (log NH <= 22 and 22 < log NH < 25), using the Swift-BAT 70-month/BASS DR2 survey. We interpret the fraction of obscured AGN in terms of circum-nuclear geometry and temporal evolution. Specifically, at low Eddington ratios (log lamEdd < -2), obscured AGN outnumber unobscured ones by a factor of ~4, reflecting the covering factor of the circum-nuclear material (0.8, or a torus opening angle of ~ 34 degrees). At high Eddington ratios (\log lamEdd > -1), the trend is reversed, with < 30% of AGN having log NH > 22, which we suggest is mainly due to the small fraction of time spent in a highly obscured state. Considering the Eddington ratio distribution function of narrow-line and broad-line AGN from our prior work, we see a qualitatively similar picture. To disentangle temporal and geometric effects at high lamEdd, we explore plausible clearing scenarios such that the time-weighted covering factors agree with the observed population ratio. We find that the low fraction of obscured AGN at high lamEdd is primarily due to the fact that the covering factor drops very rapidly, with more than half the time is spent with < 10% covering factor. We also find that nearly all obscured AGN at high-lamEdd exhibit some broad-lines. We suggest that this is because the height of the depleted torus falls below the height of the broad-line region, making the latter visible from all lines of sight.Comment: Accepted by ApJ
