    Pressure distributions on a 0.02-scale Space Shuttle orbiter nose at Mach 21.5 in helium

    Pressure distributions on a 0.02-scale model of the Space Shuttle orbiter forward fuselage were obtained in the 22-inch aerodynamic leg of the Langley Hypersonic Helium Tunnel Facility at a nominal free-stream Mach number of 21.5 and a ratio of specific heats of 1.67 for inclusion in the database of the Shuttle entry air data system (SEADS). The data were measured at model angles of attack of 0 deg to 50 deg in 5 deg increments for zero sideslip angle and at model sideslip angles of -5 deg to 5 deg for angles of attack equal to 5, 20, 35, and 40 deg. These data displayed trends similar to those observed in other wind tunnels at Mach 6 and 10 in air. Specifically noted is a shift in the location of the stagnation point at angles of attack above 15 deg; this effect did not, however, occur in flight. By comparison, the data obtained at Mach 6 in the Langley Hypersonic CF4 Tunnel, corresponding to a lower ratio of specific heats in the postshock region than those in helium and air, showed some reduction of the stagnation point shift at the higher angles of attack. The differences between flight and wind tunnel pressure distributions are believed due primarily to high-temperature gas chemistry effects in flight, which include lower effective specific heat ratios but which were not completely duplicated in the wind tunnels

    Evaluation of time profile reconstruction from complex two-color microarray designs

    <p>Abstract</p> <p>Background</p> <p>As an alternative to the frequently used "reference design" for two-channel microarrays, other designs have been proposed. These designs have been shown to be more profitable from a theoretical point of view (more replicates of the conditions of interest for the same number of arrays). However, the interpretation of the measurements is less straightforward and a reconstruction method is needed to convert the observed ratios into the genuine profile of interest (e.g. a time profile). The potential advantages of using these alternative designs thus largely depend on the success of the profile reconstruction. Therefore, we compared to what extent different linear models agree with each other in reconstructing expression ratios and corresponding time profiles from a complex design.</p> <p>Results</p> <p>On average the correlation between the estimated ratios was high, and all methods agreed with each other in predicting the same profile, especially for genes of which the expression profile showed a large variance across the different time points. Assessing the similarity in profile shape, it appears that, the more similar the underlying principles of the methods (model and input data), the more similar their results. Methods with a dye effect seemed more robust against array failure. The influence of a different normalization was not drastic and independent of the method used.</p> <p>Conclusion</p> <p>Including a dye effect such as in the methods lmbr_dye, anovaFix and anovaMix compensates for residual dye related inconsistencies in the data and renders the results more robust against array failure. Including random effects requires more parameters to be estimated and is only advised when a design is used with a sufficient number of replicates. Because of this, we believe lmbr_dye, anovaFix and anovaMix are most appropriate for practical use.</p

    Fluctuations and redundancy in optimal transport networks

    The structure of networks that provide optimal transport properties has been investigated in a variety of contexts. While many different formulations of this problem have been considered, it is recurrently found that optimal networks are trees. It is shown here that this result is contingent on the assumption of a stationary flow through the network. When time variations or fluctuations are allowed for, a different class of optimal structures is found, which share the hierarchical organization of trees yet contain loops. The transitions between different network topologies as the parameters of the problem vary are examined. These results may have strong implications for the structure and formation of natural networks, as is illustrated by the example of leaf venation networks.Comment: 4 pages, 4 figure

    Testing data types implementations from algebraic specifications

    Algebraic specifications of data types provide a natural basis for testing data types implementations. In this framework, the conformance relation is based on the satisfaction of axioms. This makes it possible to formally state the fundamental concepts of testing: exhaustive test set, testability hypotheses, oracle. Various criteria for selecting finite test sets have been proposed. They depend on the form of the axioms, and on the possibilities of observation of the implementation under test. This last point is related to the well-known oracle problem. As the main interest of algebraic specifications is data type abstraction, testing a concrete implementation raises the issue of the gap between the abstract description and the concrete representation. The observational semantics of algebraic specifications bring solutions on the basis of the so-called observable contexts. After a description of testing methods based on algebraic specifications, the chapter gives a brief presentation of some tools and case studies, and presents some applications to other formal methods involving datatypes

    JWalk: a tool for lazy, systematic testing of java classes by design introspection and user interaction

    Popular software testing tools, such as JUnit, allow frequent retesting of modified code; yet the manually created test scripts are often seriously incomplete. A unit-testing tool called JWalk has therefore been developed to address the need for systematic unit testing within the context of agile methods. The tool operates directly on the compiled code for Java classes and uses a new lazy method for inducing the changing design of a class on the fly. This is achieved partly through introspection, using Java’s reflection capability, and partly through interaction with the user, constructing and saving test oracles on the fly. Predictive rules reduce the number of oracle values that must be confirmed by the tester. Without human intervention, JWalk performs bounded exhaustive exploration of the class’s method protocols and may be directed to explore the space of algebraic constructions, or the intended design state-space of the tested class. With some human interaction, JWalk performs up to the equivalent of fully automated state-based testing, from a specification that was acquired incrementally

    Relationship between river size and nutrient removal

We emphasize a per unit area biological parameter, the nutrient uptake velocity (νf), which is mathematically independent of river size in benthic dominated systems. Standardization of biological parameters from previous river network models to νf reveals the nature of river size dependant biological activity in these models. We explore how geomorphic, hydraulic, and biological factors control the distribution of nutrient removal in an idealized river network, finding that larger rivers within a basin potentially exert considerable influence over nutrient exports.This work was funded by NASA-IDS (NNG04GH75G), NSF-LTER OCE-9726921, and NOAA (NA17RJ2612- 344 to Princeton U.)

    Rhomboid family member 2 regulates cytoskeletal stress-associated Keratin 16.

    Keratin 16 (K16) is a cytoskeletal scaffolding protein highly expressed at pressure-bearing sites of the mammalian footpad. It can be induced in hyperproliferative states such as wound healing, inflammation and cancer. Here we show that the inactive rhomboid protease RHBDF2 (iRHOM2) regulates thickening of the footpad epidermis through its interaction with K16. K16 expression is absent in the thinned footpads of irhom2-/- mice compared with irhom2+/+mice, due to reduced keratinocyte proliferation. Gain-of-function mutations in iRHOM2 underlie Tylosis with oesophageal cancer (TOC), characterized by palmoplantar thickening, upregulate K16 with robust downregulation of its type II keratin binding partner, K6. By orchestrating the remodelling and turnover of K16, and uncoupling it from K6, iRHOM2 regulates the epithelial response to physical stress. These findings contribute to our understanding of the molecular mechanisms underlying hyperproliferation of the palmoplantar epidermis in both physiological and disease states, and how this 'stress' keratin is regulated

    On the complexity of acyclic modules in automata networks

    Modules were introduced as an extension of Boolean automata networks. They have inputs which are used in the computation said modules perform, and can be used to wire modules with each other. In the present paper we extend this new formalism and study the specific case of acyclic modules. These modules prove to be well described in their limit behavior by functions called output functions. We provide other results that offer an upper bound on the number of attractors in an acyclic module when wired recursively into an automata network, alongside a diversity of complexity results around the difficulty of deciding the existence of cycles depending on the number of inputs and the size of said cycle.Comment: 21 page

    Analysis of MEFV exon methylation and expression patterns in familial Mediterranean fever

    <p>Abstract</p> <p>Background</p> <p>MEFV mutations and decreased expression level of the gene are related to FMF pathology. DNA methylation at CpG islands is a well-known mechanism for transcriptional silencing. MEFV has a CpG island, spanning a part of the first intron and the whole of the second exon of the gene covering 998 bp region. Here, we tested the hypothesis that the MEFV transcript level in FMF patients correlates with its methylation level, and methylation, by allowing transcription silencing, has a role in FMF ethiopathogenesis.</p> <p>Methods</p> <p>The study group was composed of pediatric FMF patients (N = 51) and age-gender matched healthy controls (N = 21). The relative expression level of MEFV was assessed via quantitative real-time PCR (qRT-PCR) and bisulfite sequencing (BS) was performed to analyse the methylation level quantitatively.</p> <p>Results</p> <p>MEFV expression in FMF patients were decreased compared to healthy controls (<it>P </it>= 0.031). Methylation level of exon 2 of MEFV was found to be slightly higher in FMF patients compared to healthy controls (76% versus 74%) (<it>P </it>= 0.049). The expression level of the MEFV was negatively correlated with the methylation level of the CpG island in both FMF and healthy controls groups (cor = -0.29, <it>P </it>= 0.041) but more so in the FMF only group (cor = -0.36, <it>P </it>= 0.035).</p> <p>Conclusions</p> <p>In this study, the relation between reduced MEFV expression level and FMF was confirmed. Observed slight increase in methylation in FMF patients, and correlation of methylation with expression might be indicative of its role in FMF, however a larger dataset is needed to confirm our preliminary findings.</p
