    Migration, Intensification, and Diversification as Adaptive Strategies

    Agent-based modeling (ABM) has transformed the century-old field of mechanistic migration modeling, by shifting the unit of analysis from the city (in the gravity model) to the individual decision maker. Various efforts over the past decade have leveraged ABM tools to integrate competing labor opportunities, climatic shocks, and sharing across networks into decision-based models of migration patterns. We present the MIDAS (Migration, Intensification, and Diversification as Adaptive Strategies) framework, which draws on the ‘push-pull-mooring’ (PPM) theory of migration to integrate the influences of social networks, climatic shifts, and opportunities for livelihoods diversification on migration in a single framework. We demonstrate some of the strategic responses to opportunities that are possible in a true PPM modeling framework, including substitution of income streams, the choice to specialize or diversify, as well as to migrate in response to shocks. We observe what may be the emergence of a distinct class of agents within one of our experiments, highlighting the value of tools like MIDAS to capture migration and adaptive behaviors under conditions for which analogs do not yet exist in census datasets or otherwise.     Paying resource users to preserve features of their environment could in theory better align production and conservation goals. We show, however, that across a range of conservation dilemmas, they might not. We conduct a synthesis of dynamic games experiments built around collective action dilemmas in conservation, played across Europe, Africa, and Asia. We find, across this range of dilemmas, that while payments can encourage pro-conservation behavior, they often fail to capitalize on the potential for jointly improving productive and environmental outcomes, highlighting the more nuanced challenge of reconciling livelihoods with conservation goals. We further find production (yield) and the joint production-environment product (i.e., a measure of agricultural production multiplied by a measure of pro-conservation practice) are better preserved in groups that are more educated, more gender diverse and that better represent women. We discuss how the design of incentive programs can better align livelihood and environment goals

    Antagonist HIV-1 Gag Peptides Induce Structural Changes in HLA B8

    In the cellular immune response, recognition by CTL-TCRs of viral antigens presented as peptides by HLA class I molecules, triggers destruction of the virally infected cell (Townsend, A.R.M., J. Rothbard, F.M. Gotch, G. Bahadur, D. Wraith, and A.J. McMichael. 1986. Cell. 44:959–968). Altered peptide ligands (APLs) which antagonise CTL recognition of infected cells have been reported (Jameson, S.C., F.R. Carbone, and M.J. Bevan. 1993. J. Exp. Med. 177:1541–1550). In one example, lysis of antigen presenting cells by CTLs in response to recognition of an HLA B8–restricted HIV-1 P17 (aa 24–31) epitope can be inhibited by naturally occurring variants of this peptide, which act as TCR antagonists (Klenerman, P., S. Rowland Jones, S. McAdam, J. Edwards, S. Daenke, D. Lalloo, B. Koppe, W. Rosenberg, D. Boyd, A. Edwards, P. Giangrande, R.E. Phillips, and A. McMichael. 1994. Nature (Lond.). 369:403– 407). We have characterised two CTL clones and a CTL line whose interactions with these variants of P17 (aa 24–31) exhibit a variety of responses. We have examined the high resolution crystal structures of four of these APLs in complex with HLA B8 to determine alterations in the shape, chemistry, and local flexibility of the TCR binding surface. The variant peptides cause changes in the recognition surface by three mechanisms: changes contributed directly by the peptide, effects transmitted to the exposed peptide surface, and induced effects on the exposed framework of the peptide binding groove. While the first two mechanisms frequently lead to antagonism, the third has more profound effects on TCR recognition

    The Roles of Estrogen, Nitric Oxide, and Dopamine in the Generation of Hyperkinetic Motor Behaviors in Embryonic Zebrafish (Danio rerio)

    Both estrogen (E2) and nitric oxide (NO) have been shown to affect motor function, in part, through regulation of dopamine (DA) release, transporter function, and the elicitation of neuroprotection/neurodegeneration of healthy neurons, as well as in neurodegenerative conditions such as Parkinson’s disease (PD). Currently, the “gold standard” treatment for PD is the use of levodopa (l-DOPA). However, patients who experience long-term l-DOPA and a monamine oxidase inhibitor (MAOI) treatment may develop unwanted side effects such as hyperkinesia which can be exacerbated by female Parkinsonian patients also on E2 replacement therapy. The current study was designed to determine whether embryonic zebrafish treated with either E2 or l-DOPA/MAOI develop a de novo-induced hyperkinetic movement disorder that relies on the NO pathway to elicit this hyperkinetic phenotype. Results from this study indicate that 5 days post-fertilization (dpf), fish treated with an l-DOPA + MAOI co-treatment or E2 elicited the development of a de novo hyperkinetic phenotype. In addition, the de novo l-DOPA + MAOI- and E2-induced hyperkinetic phenotypes are dependent on NO and E2 for its initiation and recovery. In conclusion, these findings point to the central role both NO and E2 play in the facilitation of de novo hyperkinesia

    Water management and livelihood choices in southwestern Bangladesh

    Coastal Bangladesh faces an increasing number of challenges including cyclones, tidal surges, floods, drought, saline water intrusion, waterlogging and land subsidence, which pose substantial threats to the livelihoods of the coastal inhabitants. In addition to these threats, profound social and land-use changes are complicating the livelihoods of resource users in the region, including the introduction of aquaculture and increasing competition for ground and surface water sources. The government of Bangladesh has targeted this region for investment with irrigation expansion. This paper uses a sustainable livelihood lens to understand the role of investments in water management and irrigation in driving and shaping livelihood changes and transitions over the past ten years and offers recommendations for investments. We find that while water infrastructure development has greatly enhanced the role of agriculture in coastal livelihoods over the last 10 years, further development of irrigation infrastructure should only be prioritized after issues of water governance and inequity across agricultural and aquacultural livelihoods are addressed

    The role of incentive-based instruments and social equity in conservation conflict interventions

    Conflicts between biodiversity conservation and other human activities are multifaceted. Understanding farmer preferences for various conflict mitigation strategies is therefore critical. We developed a novel interactive game around farmer land management decisions across 18 villages in Gabon to examine responses to three elephant conflict mitigation options: use of elephant deterrent methods, flat-rate subsidy, and agglomeration payments rewarding coordinated action for setting land aside for elephants. We found that all three policies significantly reduced participants’ inclinations to engage in lethal control. Use of deterrents and agglomeration payments were also more likely to reduce decisions to kill elephants in situations where levels of social equity were higher. Only the two monetary incentives increased farmers’ predisposition to provide habitats for elephants, suggesting that incentive-based instruments were conducive to pro-conservation behavior; different subsidy levels did not affect responses. Likewise, neither participants’ socioeconomic characteristics nor their real-life experiences of crop damage by elephants affected game decisions. Killing behavior in the games was 64% lower in villages influenced by protected areas than in villages surrounded by logging concessions, highlighting the need to address conservation conflicts beyond protected areas. Our study shows the importance of addressing underlying social conflicts, specifically equity attitudes, prior to, or alongside addressing material losses

    Pan-cancer Alterations of the MYC Oncogene and Its Proximal Network across the Cancer Genome Atlas

    Although theMYConcogene has been implicated incancer, a systematic assessment of alterations ofMYC, related transcription factors, and co-regulatoryproteins, forming the proximal MYC network (PMN),across human cancers is lacking. Using computa-tional approaches, we define genomic and proteo-mic features associated with MYC and the PMNacross the 33 cancers of The Cancer Genome Atlas.Pan-cancer, 28% of all samples had at least one ofthe MYC paralogs amplified. In contrast, the MYCantagonists MGA and MNT were the most frequentlymutated or deleted members, proposing a roleas tumor suppressors.MYCalterations were mutu-ally exclusive withPIK3CA,PTEN,APC,orBRAFalterations, suggesting that MYC is a distinct onco-genic driver. Expression analysis revealed MYC-associated pathways in tumor subtypes, such asimmune response and growth factor signaling; chro-matin, translation, and DNA replication/repair wereconserved pan-cancer.
