    KnowText: Auto-generated Knowledge Graphs for custom domain applications

    While industrial Knowledge Graphs enable information extraction from massive data volumes creating the backbone of the Semantic Web, the specialised, custom designed knowledge graphs focused on enterprise specific information are an emerging trend. We present “KnowText”, an application that performs automatic generation of custom Knowledge Graphs from unstructured text and enables fast information extraction based on graph visualisation and free text query methods designed for non-specialist users. An OWL ontology automatically extracted from text is linked to the knowledge graph and used as a knowledge base. A basic ontological schema is provided including 16 Classes and Data type Properties. The extracted facts and the OWL ontology can be downloaded and further refined. KnowText is designed for applications in business (CRM, HR, banking). Custom KG can serve for locally managing existing data, often stored as “sensitive” information or proprietary accounts, which are not on open web access. KnowText deploys a custom KG from a collection of text documents and enable fast information extraction based on its graph based visualisation and text based query methods

    OntoDas – a tool for facilitating the construction of complex queries to the Gene Ontology

    <p>Abstract</p> <p>Background</p> <p>Ontologies such as the Gene Ontology can enable the construction of complex queries over biological information in a conceptual way, however existing systems to do this are too technical. Within the biological domain there is an increasing need for software that facilitates the flexible retrieval of information. OntoDas aims to fulfil this need by allowing the definition of queries by selecting valid ontology terms.</p> <p>Results</p> <p>OntoDas is a web-based tool that uses information visualisation techniques to provide an intuitive, interactive environment for constructing ontology-based queries against the Gene Ontology Database. Both a comprehensive use case and the interface itself were designed in a participatory manner by working with biologists to ensure that the interface matches the way biologists work. OntoDas was further tested with a separate group of biologists and refined based on their suggestions.</p> <p>Conclusion</p> <p>OntoDas provides a visual and intuitive means for constructing complex queries against the Gene Ontology.     VPOET: Using a Distributed Collaborative Platform for Semantic Web Applications

    This paper describes a distributed collaborative wiki-based platform that has been designed to facilitate the development of Semantic Web applications. The applications designed using this platform are able to build semantic data through the cooperation of different developers and to exploit that semantic data. The paper shows a practical case study on the application VPOET, and how an application based on Google Gadgets has been designed to test VPOET and let human users exploit the semantic data created.     Structuring visual exploratory analysis of skill demand

    The analysis of increasingly large and diverse data for meaningful interpretation and question answering is handicapped by human cognitive limitations. Consequently, semi-automatic abstraction of complex data within structured information spaces becomes increasingly important, if its knowledge content is to support intuitive, exploratory discovery. Exploration of skill demand is an area where regularly updated, multi-dimensional data may be exploited to assess capability within the workforce to manage the demands of the modern, technology- and data-driven economy. The knowledge derived may be employed by skilled practitioners in defining career pathways, to identify where, when and how to update their skillsets in line with advancing technology and changing work demands. This same knowledge may also be used to identify the combination of skills essential in recruiting for new roles. To address the challenges inherent in exploring the complex, heterogeneous, dynamic data that feeds into such applications, we investigate the use of an ontology to guide structuring of the information space, to allow individuals and institutions to interactively explore and interpret the dynamic skill demand landscape for their specific needs. As a test case we consider the relatively new and highly dynamic field of Data Science, where insightful, exploratory data analysis and knowledge discovery are critical. We employ context-driven and task-centred scenarios to explore our research questions and guide iterative design, development and formative evaluation of our ontology-driven, visual exploratory discovery and analysis approach, to measure where it adds value to users’ analytical activity. Our findings reinforce the potential in our approach, and point us to future paths to build on

Tools that are capable of searching, retrieving, and ranking ontologies are becoming crucial to facilitate ontology search and reuse. In this document, we describe OntoSearch, which is a tool for capturing and searching ontologies on the Semantic web. We also briefly describe AKTiveRank which is used to rank OWL ontologies based on certain ontology-structure analysis.

    i-JEN: Visual interactive Malaysia crime news retrieval system

    Supporting crime news investigation involves a mechanism to help monitor the current and past status of criminal events. We believe this could be well facilitated by focusing on the user interfaces and the event crime model aspects. In this paper we discuss on a development of Visual Interactive Malaysia Crime News Retrieval System (i-JEN) and describe the approach, user studies and planned, the system architecture and future plan. Our main objectives are to construct crime-based event; investigate the use of crime-based event in improving the classification and clustering; develop an interactive crime news retrieval system; visualize crime news in an effective and interactive way; integrate them into a usable and robust system and evaluate the usability and system performance. The system will serve as a news monitoring system which aims to automatically organize, retrieve and present the crime news in such a way as to support an effective monitoring, searching, and browsing for the target users groups of general public, news analysts and policemen or crime investigators. The study will contribute to the better understanding of the crime data consumption in the Malaysian context as well as the developed system with the visualisation features to address crime data and the eventual goal of combating the crimes

    GOexpress: an R/Bioconductor package for the identification and visualisation of robust gene ontology signatures through supervised learning of gene expression data

    Background: Identification of gene expression profiles that differentiate experimental groups is critical for discovery and analysis of key molecular pathways and also for selection of robust diagnostic or prognostic biomarkers. While integration of differential expression statistics has been used to refine gene set enrichment analyses, such approaches are typically limited to single gene lists resulting from simple two-group comparisons or time-series analyses. In contrast, functional class scoring and machine learning approaches provide powerful alternative methods to leverage molecular measurements for pathway analyses, and to compare continuous and multi-level categorical factors. Results: We introduce GOexpress, a software package for scoring and summarising the capacity of gene ontology features to simultaneously classify samples from multiple experimental groups. GOexpress integrates normalised gene expression data (e.g., from microarray and RNA-seq experiments) and phenotypic information of individual samples with gene ontology annotations to derive a ranking of genes and gene ontology terms using a supervised learning approach. The default random forest algorithm allows interactions between all experimental factors, and competitive scoring of expressed genes to evaluate their relative importance in classifying predefined groups of samples. Conclusions: GOexpress enables rapid identification and visualisation of ontology-related gene panels that robustly classify groups of samples and supports both categorical (e.g., infection status, treatment) and continuous (e.g., time-series, drug concentrations) experimental factors.
