    The fully connected N-dimensional skeleton: probing the evolution of the cosmic web

    A method to compute the full hierarchy of the critical subsets of a density field is presented. It is based on a watershed technique and uses a probability propagation scheme to improve the quality of the segmentation by circumventing the discreteness of the sampling. It can be applied within spaces of arbitrary dimensions and geometry. This recursive segmentation of space yields, for a dd-dimensional space, a d1d-1 succession of nn-dimensional subspaces that fully characterize the topology of the density field. The final 1D manifold of the hierarchy is the fully connected network of the primary critical lines of the field : the skeleton. It corresponds to the subset of lines linking maxima to saddle points, and provides a definition of the filaments that compose the cosmic web as a precise physical object, which makes it possible to compute any of its properties such as its length, curvature, connectivity etc... When the skeleton extraction is applied to initial conditions of cosmological N-body simulations and their present day non linear counterparts, it is shown that the time evolution of the cosmic web, as traced by the skeleton, is well accounted for by the Zel'dovich approximation. Comparing this skeleton to the initial skeleton undergoing the Zel'dovich mapping shows that two effects are competing during the formation of the cosmic web: a general dilation of the larger filaments that is captured by a simple deformation of the skeleton of the initial conditions on the one hand, and the shrinking, fusion and disappearance of the more numerous smaller filaments on the other hand.     Heterogeneous volumetric data mapping and its medical applications

    With the advance of data acquisition techniques, massive solid geometries are being collected routinely in scientific tasks, these complex and unstructured data need to be effectively correlated for various processing and analysis. Volumetric mapping solves bijective low-distortion correspondence between/among 3D geometric data, and can serve as an important preprocessing step in many tasks in compute-aided design and analysis, industrial manufacturing, medical image analysis, to name a few. This dissertation studied two important volumetric mapping problems: the mapping of heterogeneous volumes (with nonuniform inner structures/layers) and the mapping of sequential dynamic volumes. To effectively handle heterogeneous volumes, first, we studied the feature-aligned harmonic volumetric mapping. Compared to previous harmonic mapping, it supports the point, curve, and iso-surface alignment, which are important low-dimensional structures in heterogeneous volumetric data. Second, we proposed a biharmonic model for volumetric mapping. Unlike the conventional harmonic volumetric mapping that only supports positional continuity on the boundary, this new model allows us to have higher order continuity C1C^1 along the boundary surface. This suggests a potential model to solve the volumetric mapping of complex and big geometries through divide-and-conquer. We also studied the medical applications of our volumetric mapping in lung tumor respiratory motion modeling. We were building an effective digital platform for lung tumor radiotherapy based on effective volumetric CT/MRI image matching and analysis. We developed and integrated in this platform a set of geometric/image processing techniques including advanced image segmentation, finite element meshing, volumetric registration and interpolation. The lung organ/tumor and surrounding tissues are treated as a heterogeneous region and a dynamic 4D registration framework is developed for lung tumor motion modeling and tracking. Compared to the previous 3D pairwise registration, our new 4D parameterization model leads to a significantly improved registration accuracy.     Time-varying volume visualization

    Volume rendering is a very active research field in Computer Graphics because of its wide range of applications in various sciences, from medicine to flow mechanics. In this report, we survey a state-of-the-art on time-varying volume rendering. We state several basic concepts and then we establish several criteria to classify the studied works: IVR versus DVR, 4D versus 3D+time, compression techniques, involved architectures, use of parallelism and image-space versus object-space coherence. We also address other related problems as transfer functions and 2D cross-sections computation of time-varying volume data. All the papers reviewed are classified into several tables based on the mentioned classification and, finally, several conclusions are presented.Preprin

    Multi-scale active shape description in medical imaging

    Shape description in medical imaging has become an increasingly important research field in recent years. Fast and high-resolution image acquisition methods like Magnetic Resonance (MR) imaging produce very detailed cross-sectional images of the human body - shape description is then a post-processing operation which abstracts quantitative descriptions of anatomically relevant object shapes. This task is usually performed by clinicians and other experts by first segmenting the shapes of interest, and then making volumetric and other quantitative measurements. High demand on expert time and inter- and intra-observer variability impose a clinical need of automating this process. Furthermore, recent studies in clinical neurology on the correspondence between disease status and degree of shape deformations necessitate the use of more sophisticated, higher-level shape description techniques. In this work a new hierarchical tool for shape description has been developed, combining two recently developed and powerful techniques in image processing: differential invariants in scale-space, and active contour models. This tool enables quantitative and qualitative shape studies at multiple levels of image detail, exploring the extra image scale degree of freedom. Using scale-space continuity, the global object shape can be detected at a coarse level of image detail, and finer shape characteristics can be found at higher levels of detail or scales. New methods for active shape evolution and focusing have been developed for the extraction of shapes at a large set of scales using an active contour model whose energy function is regularized with respect to scale and geometric differential image invariants. The resulting set of shapes is formulated as a multiscale shape stack which is analysed and described for each scale level with a large set of shape descriptors to obtain and analyse shape changes across scales. This shape stack leads naturally to several questions in regard to variable sampling and appropriate levels of detail to investigate an image. The relationship between active contour sampling precision and scale-space is addressed. After a thorough review of modem shape description, multi-scale image processing and active contour model techniques, the novel framework for multi-scale active shape description is presented and tested on synthetic images and medical images. An interesting result is the recovery of the fractal dimension of a known fractal boundary using this framework. Medical applications addressed are grey-matter deformations occurring for patients with epilepsy, spinal cord atrophy for patients with Multiple Sclerosis, and cortical impairment for neonates. Extensions to non-linear scale-spaces, comparisons to binary curve and curvature evolution schemes as well as other hierarchical shape descriptors are discussed

    Computational methods for the analysis of functional 4D-CT chest images.

    Medical imaging is an important emerging technology that has been intensively used in the last few decades for disease diagnosis and monitoring as well as for the assessment of treatment effectiveness. Medical images provide a very large amount of valuable information that is too huge to be exploited by radiologists and physicians. Therefore, the design of computer-aided diagnostic (CAD) system, which can be used as an assistive tool for the medical community, is of a great importance. This dissertation deals with the development of a complete CAD system for lung cancer patients, which remains the leading cause of cancer-related death in the USA. In 2014, there were approximately 224,210 new cases of lung cancer and 159,260 related deaths. The process begins with the detection of lung cancer which is detected through the diagnosis of lung nodules (a manifestation of lung cancer). These nodules are approximately spherical regions of primarily high density tissue that are visible in computed tomography (CT) images of the lung. The treatment of these lung cancer nodules is complex, nearly 70% of lung cancer patients require radiation therapy as part of their treatment. Radiation-induced lung injury is a limiting toxicity that may decrease cure rates and increase morbidity and mortality treatment. By finding ways to accurately detect, at early stage, and hence prevent lung injury, it will have significant positive consequences for lung cancer patients. The ultimate goal of this dissertation is to develop a clinically usable CAD system that can improve the sensitivity and specificity of early detection of radiation-induced lung injury based on the hypotheses that radiated lung tissues may get affected and suffer decrease of their functionality as a side effect of radiation therapy treatment. These hypotheses have been validated by demonstrating that automatic segmentation of the lung regions and registration of consecutive respiratory phases to estimate their elasticity, ventilation, and texture features to provide discriminatory descriptors that can be used for early detection of radiation-induced lung injury. The proposed methodologies will lead to novel indexes for distinguishing normal/healthy and injured lung tissues in clinical decision-making. To achieve this goal, a CAD system for accurate detection of radiation-induced lung injury that requires three basic components has been developed. These components are the lung fields segmentation, lung registration, and features extraction and tissue classification. This dissertation starts with an exploration of the available medical imaging modalities to present the importance of medical imaging in today’s clinical applications. Secondly, the methodologies, challenges, and limitations of recent CAD systems for lung cancer detection are covered. This is followed by introducing an accurate segmentation methodology of the lung parenchyma with the focus of pathological lungs to extract the volume of interest (VOI) to be analyzed for potential existence of lung injuries stemmed from the radiation therapy. After the segmentation of the VOI, a lung registration framework is introduced to perform a crucial and important step that ensures the co-alignment of the intra-patient scans. This step eliminates the effects of orientation differences, motion, breathing, heart beats, and differences in scanning parameters to be able to accurately extract the functionality features for the lung fields. The developed registration framework also helps in the evaluation and gated control of the radiotherapy through the motion estimation analysis before and after the therapy dose. Finally, the radiation-induced lung injury is introduced, which combines the previous two medical image processing and analysis steps with the features estimation and classification step. This framework estimates and combines both texture and functional features. The texture features are modeled using the novel 7th-order Markov Gibbs random field (MGRF) model that has the ability to accurately models the texture of healthy and injured lung tissues through simultaneously accounting for both vertical and horizontal relative dependencies between voxel-wise signals. While the functionality features calculations are based on the calculated deformation fields, obtained from the 4D-CT lung registration, that maps lung voxels between successive CT scans in the respiratory cycle. These functionality features describe the ventilation, the air flow rate, of the lung tissues using the Jacobian of the deformation field and the tissues’ elasticity using the strain components calculated from the gradient of the deformation field. Finally, these features are combined in the classification model to detect the injured parts of the lung at an early stage and enables an earlier intervention

    Moving-edge detection via heat flow analogy

    In this paper, a new and automatic moving-edge detection algorithm is proposed, based on using the heat flow analogy. This algorithm starts with anisotropic heat diffusion in the spatial domain, to remove noise and sharpen region boundaries for the purpose of obtaining high quality edge data. Then, isotropic and linear heat diffusion is applied in the temporal domain to calculate the total amount of heat flow. The moving-edges are represented as the total amount of heat flow out from the reference frame. The overall process is completed by non-maxima suppression and hysteresis thresholding to obtain binary moving edges. Evaluation, on a variety of data, indicates that this approach can handle noise in the temporal domain because of the averaging inherent of isotropic heat flow. Results also show that this technique can detect moving-edges in image sequences, without background image subtraction

    3D cadastral complexities in dense urban areas of developing countries: case studies from Delhi and satellite towns

    Cadastral systems based on 2D spatial representation have served land administration and property management well for centuries. In India, the basic unit of the cadastral record is the land parcel, which is known as plot. Maintenance of land records with ownership; assessment of tax on the property and tax collection is the responsibility of district authorities. Historically, Delhi has been preferred as a capital by different rulers from various dynasties and invaders coming from different partTS03B_ezeomedo_igbokwe_6421s of the world even before 15th century. As in many densely populated areas even the early developments included 3D solutions, both below and above the surface. In the early days these were rather exceptions, but the 3D use of space has only been increased afterwards due to the continuously growing needs for space and the increased (civil) engineering and construction capabilities. In the early decades after gaining independence in 1947, Delhi rapidly began taking shape of a metro city due to large number of refugees coming from Pakistan who changed the landscape of entire Delhi. By the starting of 21st Century, Delhi had started growing rapidly in terms of population and infrastructure development. This rapid expansion in Delhi and immediate neighbouring cities of Noida and Gurgaon found the land administration agencies of these cities unprepared to deal with this rapidly changing land market. Delhi is managed by various land management agencies. Some have a major role to play in planning and development of the land like Delhi Development Authority while others focus more execution and maintenance like municipal corporations. Delhi does have a long-standing system of Deed registration but have no central registry. In general, records of land held by governmental agencies are maintained by each individual agency. The current paper aims to study the multi-stakeholding urban area locations in Delhi and around where (infrastructural) changes are creating the complex land management situations for the authorities involved. Three cases, mainly related to buildings and apartments, are presented in brief to highlight the different aspects of 3D spatial complexities involved while the forth case study is mode elaborated and focusing on multi-infrastructure (utility) networks in one single area. General Spatial Dimensions for each case are discussed focusing on geometric aspects in vertical and horizontal space below or above surface.
