    Clarification of Water Stress in Apple Seedlings Using HSI Texture with Machine Learning Technique

    Apples are known for their nutrition and economic value. Accurate and rapid diagnosis of water status in apple seedlings on an individual rootstock basis is a prerequisite for precision water management. This study presents a rapid and non-destructive approach for estimating water content in apple seedlings at leaf levels. A PIKA L system collects hyperspectral images(400-1000nm) of apple leaves. To the author's knowledge, no prior work was conducted using the spectral-texture approach in plant water stress. Our research extracts spatial information, gray-level co-occurrence matrix (GLCM), from feature wavelength images of hypercubes. Machine learning methods are applied to these spatial feature matrixs to identify apple leaves under different water stresses. In addition, differences in spectral responses were analysed using machine learning techniques for sorting apple seedlings with varying water treatments (dry, normal, and overwatering). Also, we measure chlorophyll to determine the relationship between hyperspectral characteristics and physiological changes. The achievements of the research indicate that the fusion of texture and hyperspectral imaging coupled with machine learning techniques is promising and presents a powerful potential to determine the water stress in the leaves of apple seedlings

    Computer Vision System for Non-Destructive and Contactless Evaluation of Quality Traits in Fresh Rocket Leaves (Diplotaxis Tenuifolia L.)

    La tesi di dottorato è incentrata sull'analisi di tecnologie non distruttive per il controllo della qualità dei prodotti agroalimentari, lungo l'intera filiera agroalimentare. In particolare, la tesi riguarda l'applicazione del sistema di visione artificiale per valutare la qualità delle foglie di rucola fresh-cut. La tesi è strutturata in tre parti (introduzione, applicazioni sperimentali e conclusioni) e in cinque capitoli, rispettivamente il primo e il secondo incentrati sulle tecnologie non distruttive e in particolare sui sistemi di computer vision per il monitoraggio della qualità dei prodotti agroalimentari. Il terzo, quarto e quinto capitolo mirano a valutare le foglie di rucola sulla base della stima di parametri qualitativi, considerando diversi aspetti: (i) la variabilità dovuta alle diverse pratiche agricole, (ii) la senescenza dei prodotti confezionati e non, e (iii) lo sviluppo e sfruttamento dei vantaggi di nuovi modelli più semplici rispetto al machine learning utilizzato negli esperimenti precedenti. In particular, the thesis concerns the application of computer vision system to evaluate the quality of fresh rocket leaves. The thesis is structured in three parts (introduction, experimental applications and conclusions) and in 5 chapters, the first and second focused on non-destructive technologies and in particular on computer vision systems for monitoring the quality of agri-food products, respectively. The third, quarter, and fifth chapters aim to assess the rocket leaves based on the estimation of quality aspects, considering different aspects: (i) the variability due to the different agricultural practices, (ii) the senescence of packed and unpacked products, and (iii) development and exploitation of the advantages of new models simpler than the machine learning used in the previous experiments. The research work of this doctoral thesis was carried out by the University of Foggia, the Institute of Science of Food Production (ISPA) and the Institute of Intelligent Industrial Technologies and Systems for Advanced Manufacturing (STIIMA) of National Research Council (CNR).     Meta-analysis of the detection of plant pigment concentrations using hyperspectral remotely sensed data

    Passive optical hyperspectral remote sensing of plant pigments offers potential for understanding plant ecophysiological processes across a range of spatial scales. Following a number of decades of research in this field, this paper undertakes a systematic meta-analysis of 85 articles to determine whether passive optical hyperspectral remote sensing techniques are sufficiently well developed to quantify individual plant pigments, which operational solutions are available for wider plant science and the areas which now require greater focus. The findings indicate that predictive relationships are strong for all pigments at the leaf scale but these decrease and become more variable across pigment types at the canopy and landscape scales. At leaf scale it is clear that specific sets of optimal wavelengths can be recommended for operational methodologies: total chlorophyll and chlorophyll a quantification is based on reflectance in the green (550–560nm) and red edge (680–750nm) regions; chlorophyll b on the red, (630–660nm), red edge (670–710nm) and the near-infrared (800–810nm); carotenoids on the 500–580nm region; and anthocyanins on the green (550–560nm), red edge (700–710nm) and near-infrared (780–790nm). For total chlorophyll the optimal wavelengths are valid across canopy and landscape scales and there is some evidence that the same applies for chlorophyll a

    High-throughput phenotyping of plant leaf morphological, physiological, and biochemical traits on multiple scales using optical sensing

    Acquisition of plant phenotypic information facilitates plant breeding, sheds light on gene action, and can be applied to optimize the quality of agricultural and forestry products. Because leaves often show the fastest responses to external environmental stimuli, leaf phenotypic traits are indicators of plant growth, health, and stress levels. Combination of new imaging sensors, image processing, and data analytics permits measurement over the full life span of plants at high temporal resolution and at several organizational levels from organs to individual plants to field populations of plants. We review the optical sensors and associated data analytics used for measuring morphological, physiological, and biochemical traits of plant leaves on multiple scales. We summarize the characteristics, advantages and limitations of optical sensing and data-processing methods applied in various plant phenotyping scenarios. Finally, we discuss the future prospects of plant leaf phenotyping research. This review aims to help researchers choose appropriate optical sensors and data processing methods to acquire plant leaf phenotypes rapidly, accurately, and cost-effectively

    Quantifying Vegetation Biophysical Variables from Imaging Spectroscopy Data: A Review on Retrieval Methods

    An unprecedented spectroscopic data stream will soon become available with forthcoming Earth-observing satellite missions equipped with imaging spectroradiometers. This data stream will open up a vast array of opportunities to quantify a diversity of biochemical and structural vegetation properties. The processing requirements for such large data streams require reliable retrieval techniques enabling the spatiotemporally explicit quantification of biophysical variables. With the aim of preparing for this new era of Earth observation, this review summarizes the state-of-the-art retrieval methods that have been applied in experimental imaging spectroscopy studies inferring all kinds of vegetation biophysical variables. Identified retrieval methods are categorized into: (1) parametric regression, including vegetation indices, shape indices and spectral transformations; (2) nonparametric regression, including linear and nonlinear machine learning regression algorithms; (3) physically based, including inversion of radiative transfer models (RTMs) using numerical optimization and look-up table approaches; and (4) hybrid regression methods, which combine RTM simulations with machine learning regression methods. For each of these categories, an overview of widely applied methods with application to mapping vegetation properties is given. In view of processing imaging spectroscopy data, a critical aspect involves the challenge of dealing with spectral multicollinearity. The ability to provide robust estimates, retrieval uncertainties and acceptable retrieval processing speed are other important aspects in view of operational processing. Recommendations towards new-generation spectroscopy-based processing chains for operational production of biophysical variables are given

    The Feasibility, Practicality and Uses of Detecting Crop Water Stress in Southern Ontario Apple Orchards with a UAS

    UAS (Unmanned Aerial Systems) are becoming more common place in agricultural sites around the world. While the accuracy of achieving NDVI (Normalized Difference Vegetation Index) from a UAS is well understood, few studies have attempted to acquire other plant health attributes such as CWSI (Crop Water Stress Index), particularly in horticulture such as apple orchards. In addition, no academic studies up to the time of this writing have explored the perceived usefulness of data obtained from a UAS for the average farmer. This study explored the practicality and feasibility of using UAS for apple orchards in Southern Ontario. This study sought to find out if NDVI and CWSI can be accurately obtained from a UAS for apple orchards and if this data can be feasibly obtained and is practical for the average Ontario apple farmer. By flying a UAS over a volunteer orchard and conducting charrette style interviews with orchard owners with the obtained data, the results showed that data is indeed useful to the farmers, despite improvements needed for CWSI accuracy. However, this data is only useful during key times of the growing season and obtaining this data, while feasible, requires planning and logistics around weather and government red tape. This study has laid the ground work for future studies to use as a staging point to improve CWSI estimate accuracy, create new methods of observing health attributes or diseases in apple orchards, and obtain more information on the usefulness of UAS data for Ontario farmers

    On the Use of Imaging Spectroscopy from Unmanned Aerial Systems (UAS) to Model Yield and Assess Growth Stages of a Broadacre Crop

    Snap bean production was valued at $363 million in 2018. Moreover, the increasing need in food production, caused by the exponential increase in population, makes this crop vitally important to study. Traditionally, harvest time determination and yield prediction are performed by collecting limited number of samples. While this approach could work, it is inaccurate, labor-intensive, and based on a small sample size. The ambiguous nature of this approach furthermore leaves the grower with under-ripe and over-mature plants, decreasing the final net profit and the overall quality of the product. A more cost-effective method would be a site-specific approach that would save time and labor for farmers and growers, while providing them with exact detail to when and where to harvest and how much is to be harvested (while forecasting yield). In this study we used hyperspectral (i.e., point-based and image-based), as well as biophysical data, to identify spectral signatures and biophysical attributes that could schedule harvest and forecast yield prior to harvest. Over the past two decades, there have been immense advances in the field of yield and harvest modeling using remote sensing data. Nevertheless, there still exists a wide gap in the literature covering yield and harvest assessment as a function of time using both ground-based and unmanned aerial systems. There is a need for a study focusing on crop-specific yield and harvest assessment using a rapid, affordable system. We hypothesize that a down-sampled multispectral system, tuned with spectral features identified from hyperspectral data, could address the mentioned gaps. Moreover, we hypothesize that the airborne data will contain noise that could negatively impact the performance and the reliability of the utilized models. Thus, We address these knowledge gaps with three objectives as below: 1. Assess yield prediction of snap bean crop using spectral and biophysical data and identify discriminating spectral features via statistical and machine learning approaches. 2. Evaluate snap bean harvest maturity at both the plant growth stage and pod maturity level, by means of spectral and biophysical indicators, and identify the corresponding discriminating spectral features. 3. Assess the feasibility of using a deep learning architecture for reducing noise in the hyperspectral data. In the light of the mentioned objectives, we carried out a greenhouse study in the winter and spring of 2019, where we studied temporal change in spectra and physical attributes of snap-bean crop, from Huntington cultivar, using a handheld spectrometer in the visible- to shortwave-infrared domain (400-2500 nm). Chapter 3 of this dissertation focuses on yield assessment of the greenhouse study. Findings from this best-case scenario yield study showed that the best time to study yield is approximately 20-25 days prior to harvest that would give out the most accurate yield predictions. The proposed approach was able to explain variability as high as R2 = 0.72, with spectral features residing in absorption regions for chlorophyll, protein, lignin, and nitrogen, among others. The captured data from this study contained minimal noise, even in the detector fall-off regions. Moving the focus to harvest maturity assessment, Chapter 4 presents findings from this objective in the greenhouse environment. Our findings showed that four stages of maturity, namely vegetative growth, budding, flowering, and pod formation, are distinguishable with 79% and 78% accuracy, respectively, via the two introduced vegetation indices, as snap-bean growth index (SGI) and normalized difference snap-bean growth index (NDSI), respectively. Moreover, pod-level maturity classification showed that ready-to-harvest and not-ready-to-harvest pods can be separated with 78% accuracy with identified wavelengths residing in green, red edge, and shortwave-infrared regions. Moreover, Chapters 5 and 6 focus on transitioning the learned concepts from the mentioned greenhouse scenario to UAS domain. We transitioned from a handheld spectrometer in the visible to short-wave infrared domain (400-2500 nm) to a UAS-mounted hyperspectral imager in the visible-to-near-infrared region (400-1000 nm). Two years worth of data, at two different geographical locations, were collected in upstate New York and examined for yield modeling and harvest scheduling objectives. For analysis of the collected data, we introduced a feature selection library in Python, named “Jostar”, to identify the most discriminating wavelengths. The findings from the yield modeling UAS study show that pod weight and seed length, as two different yield indicators, can be explained with R2 as high as 0.93 and 0.98, respectively. Identified wavelengths resided in blue, green, red, and red edge regions, and 44-55 days after planting (DAP) showed to be the optimal time for yield assessment. Chapter 6, on the other hand, evaluates maturity assessment, in terms of pod classification, from the UAS perspective. Results from this study showed that the identified features resided in blue, green, red, and red-edge regions, contributing to F1 score as high as 0.91 for differentiating between ready-to-harvest vs. not ready-to-harvest. The identified features from this study is in line with those detected from the UAS yield assessment study. In order to have a parallel comparison of the greenhouse study against the UAS study, we adopted the methodology employed for UAS studies and applied it to the greenhouse studies, in Chapter 7. Since the greenhouse data were captured in the visible-to-shortwave-infrared (400-2500 nm) domain, and the UAS study data were captured in the VNIR (400-1000 nm) domain, we truncated the spectral range of the collected data from the greenhouse study to the VNIR domain. The comparison experiment between the greenhouse study and the UAS studies for yield assessment, at two harvest stages early and late, showed that spectral features in 450-470, 500-520, 650, 700-730 nm regions were repeated on days with highest coefficient of determination. Moreover, 46-48 DAP with high coefficient of determination for yield prediction were repeated in five out of six data sets (two early stages, each three data sets). On the other hand, the harvest maturity comparison between the greenhouse study and the UAS data sets showed that similar identified wavelengths reside in ∼450, ∼530, ∼715, and ∼760 nm regions, with performance metric (F1 score) of 0.78, 0.84, and 0.9 for greenhouse, 2019 UAS, and 2020 UAS data, respectively. However, the incorporated noise in the captured data from the UAS study, along with the high computational cost of the classical mathematical approach employed for denoising hyperspectral data, have inspired us to leverage the computational performance of hyperspectral denoising by assessing the feasibility of transferring the learned concepts to deep learning models. In Chapter 8, we approached hyperspectral denoising in spectral domain (1D fashion) for two types of noise, integrated noise and non-independent and non-identically distributed (non-i.i.d.) noise. We utilized Memory Networks due to their power in image denoising for hyperspectral denoising, introduced a new loss and benchmarked it against several data sets and models. The proposed model, HypeMemNet, ranked first - up to 40% in terms of signal-to-noise ratio (SNR) for resolving integrated noise, and first or second, by a small margin for resolving non-i.i.d. noise. Our findings showed that a proper receptive field and a suitable number of filters are crucial for denoising integrated noise, while parameter size was shown to be of the highest importance for non-i.i.d. noise. Results from the conducted studies provide a comprehensive understanding encompassing yield modeling, harvest scheduling, and hyperspectral denoising. Our findings bode well for transitioning from an expensive hyperspectral imager to a multispectral imager, tuned with the identified bands, as well as employing a rapid deep learning model for hyperspectral denoising

    Investigating the potential for detecting Oak Decline using Unmanned Aerial Vehicle (UAV) Remote Sensing

    This PhD project develops methods for the assessment of forest condition utilising modern remote sensing technologies, in particular optical imagery from unmanned aerial systems and with Structure from Motion photogrammetry. The research focuses on health threats to the UK’s native oak trees, specifically, Chronic Oak Decline (COD) and Acute Oak Decline (AOD). The data requirements and methods to identify these complex diseases are investigatedusing RGB and multispectral imagery with very high spatial resolution, as well as crown textural information. These image data are produced photogrammetrically from multitemporal unmanned aerial vehicle (UAV) flights, collected during different seasons to assess the influence of phenology on the ability to detect oak decline. Particular attention is given to the identification of declined oak health within the context of semi-natural forests and heterogenous stands. Semi-natural forest environments pose challenges regarding naturally occurring variability. The studies investigate the potential and practical implications of UAV remote sensing approaches for detection of oak decline under these conditions. COD is studied at Speculation Cannop, a section in the Forest of Dean, dominated by 200-year-old oaks, where decline symptoms have been present for the last decade. Monks Wood, a semi-natural woodland in Cambridgeshire, is the study site for AOD, where trees exhibit active decline symptoms. Field surveys at these sites are designed and carried out to produce highly-accurate differential GNSS positional information of symptomatic and control oak trees. This allows the UAV data to be related to COD or AOD symptoms and the validation of model predictions. Random Forest modelling is used to determine the explanatory value of remote sensing-derived metrics to distinguish trees affected by COD or AOD from control trees. Spectral and textural variables are extracted from the remote sensing data using an object-based approach, adopting circular plots around crown centres at individual tree level. Furthermore, acquired UAV imagery is applied to generate a species distribution map, improving on the number of detectable species and spatial resolution from a previous classification using multispectral data from a piloted aircraft. In the production of the map, parameters relevant for classification accuracy, and identification of oak in particular, are assessed. The effect of plot size, sample size and data combinations are studied. With optimised parameters for species classification, the updated species map is subsequently employed to perform a wall-to-wall prediction of individual oak tree condition, evaluating the potential of a full inventory detection of declined health. UAV-acquired data showed potential for discrimination of control trees and declined trees, in the case of COD and AOD. The greatest potential for detecting declined oak condition was demonstrated with narrowband multispectral imagery. Broadband RGB imagery was determined to be unsuitable for a robust distinction between declined and control trees. The greatest explanatory power was found in remotely-sensed spectra related to photosynthetic activity, indicated by the high feature importance of nearinfrared spectra and the vegetation indices NDRE and NDVI. High feature importance was also produced by texture metrics, that describe structural variations within the crown. The findings indicate that the remotely sensed explanatory variables hold significant information regarding changes in leaf chemistry and crown morphology that relate to chlorosis, defoliation and dieback occurring in the course of the decline. In the case of COD, a distinction of symptomatic from control trees was achieved with 75 % accuracy. Models developed for AOD detection yielded AUC scores up to 0.98,when validated on independent sample data. Classification of oak presence was achieved with a User’s accuracy of 97 % and the produced species map generated 95 % overall accuracy across the eight species within the study area in the north-east of Monks Wood. Despite these encouraging results, it was shown that the generalisation of models is unfeasible at this stage and many challenges remain. A wall-to-wall prediction of decline status confirmed the inability to generalise, yielding unrealistic results, with a high number of declined trees predicted. Identified weaknesses of the developed models indicate complexity related to the natural variability of heterogenous forests combined with the diverse symptoms of oak decline. Specific to the presented studies, additional limitations were attributed to limited ground truth, consequent overfitting,the binary classification of oak health status and uncertainty in UAV-acquired reflectance values. Suggestions for future work are given and involve the extension of field sampling with a non-binary dependent variable to reflect the severity of oak decline induced stress. Further technical research on the quality and reliability of UAV remote sensing data is also required
