    Quantitative assessment of the impact of biomedical image acquisition on the results obtained from image analysis and processing

    Introduction: Dedicated, automatic algorithms for image analysis and processing are becoming more and more common in medical diagnosis. When creating dedicated algorithms, many factors must be taken into consideration. They are associated with selecting the appropriate algorithm parameters and taking into account the impact of data acquisition on the results obtained. An important feature of algorithms is the possibility of their use in other medical units by other operators. This problem, namely operator's (acquisition) impact on the results obtained from image analysis and processing, has been shown on a few examples. Material and method: The analysed images were obtained from a variety of medical devices such as thermal imaging, tomography devices and those working in visible light. The objects of imaging were cellular elements, the anterior segment and fundus of the eye, postural defects and others. In total, almost 200'000 images coming from 8 different medical units were analysed. All image analysis algorithms were implemented in C and Matlab. Results: For various algorithms and methods of medical imaging, the impact of image acquisition on the results obtained is different. There are different levels of algorithm sensitivity to changes in the parameters, for example: (1) for microscope settings and the brightness assessment of cellular elements there is a difference of 8%; (2) for the thyroid ultrasound images there is a difference in marking the thyroid lobe area which results in a brightness assessment difference of 2%. The method of image acquisition in image analysis and processing also affects: (3) the accuracy of determining the temperature in the characteristic areas on the patient's back for the thermal method - error of 31%; (4) the accuracy of finding characteristic points in photogrammetric images when evaluating postural defects - error of 11%; (5) the accuracy of performing ablative and non-ablative treatments in cosmetology - error of 18% for the nose, 10% for the cheeks, and 7% for the forehead. Similarly, when: (7) measuring the anterior eye chamber - there is an error of 20%; (8) measuring the tooth enamel thickness - error of 15%; (9) evaluating the mechanical properties of the cornea during pressure measurement - error of 47%. Conclusions: The paper presents vital, selected issues occurring when assessing the accuracy of designed automatic algorithms for image analysis and processing in bioengineering. The impact of acquisition of images on the problems arising in their analysis has been shown on selected examples. It has also been indicated to which elements of image analysis and processing special attention should be paid in their design

    Outlier Mining Methods Based on Graph Structure Analysis

    Outlier detection in high-dimensional datasets is a fundamental and challenging problem across disciplines that has also practical implications, as removing outliers from the training set improves the performance of machine learning algorithms. While many outlier mining algorithms have been proposed in the literature, they tend to be valid or efficient for specific types of datasets (time series, images, videos, etc.). Here we propose two methods that can be applied to generic datasets, as long as there is a meaningful measure of distance between pairs of elements of the dataset. Both methods start by defining a graph, where the nodes are the elements of the dataset, and the links have associated weights that are the distances between the nodes. Then, the first method assigns an outlier score based on the percolation (i.e., the fragmentation) of the graph. The second method uses the popular IsoMap non-linear dimensionality reduction algorithm, and assigns an outlier score by comparing the geodesic distances with the distances in the reduced space. We test these algorithms on real and synthetic datasets and show that they either outperform, or perform on par with other popular outlier detection methods. A main advantage of the percolation method is that is parameter free and therefore, it does not require any training; on the other hand, the IsoMap method has two integer number parameters, and when they are appropriately selected, the method performs similar to or better than all the other methods tested.Peer ReviewedPostprint (published version

    Tato práce popisuje přehled standardních a pokročilých metod používaných k diagnose glaukomu v ranném stádiu. Na základě teoretických poznatků je implementován internetově orientovaný informační systém pro oční lékaře, který má tři hlavní cíle. Prvním cílem je možnost sdílení osobních dat konkrétního pacienta bez nutnosti posílat tato data internetem. Druhým cílem je vytvořit účet pacienta založený na kompletním očním vyšetření. Posledním cílem je aplikovat algoritmus pro registraci intenzitního a barevného fundus obrazu a na jeho základě vytvořit internetově orientovanou tři-dimenzionální vizualizaci optického disku. Tato práce je součásti DAAD spolupráce mezi Ústavem Biomedicínského Inženýrství, Vysokého Učení Technického v Brně, Oční klinikou v Erlangenu a Ústavem Informačních Technologií, Friedrich-Alexander University, Erlangen-Nurnberg.This master thesis describes a conception of standard and advanced eye examination methods used for glaucoma diagnosis in its early stage. According to the theoretical knowledge, a web based information system for ophthalmologists with three main aims is implemented. The first aim is the possibility to share medical data of a concrete patient without sending his personal data through the Internet. The second aim is to create a patient account based on a complete eye examination procedure. The last aim is to improve the HRT diagnostic method with an image registration algorithm for the fundus and intensity images and create an optic nerve head web based 3D visualization. This master thesis is a part of project based on DAAD co-operation between Department of Biomedical Engineering, Brno University of Technology, Eye Clinic in Erlangen and Department of Computer Science, Friedrich-Alexander University, Erlangen-Nurnberg.

    Retinal vasculature analysis: tuning and optimization for RETCAM images

    This work is focused on tuning an algorithm for the automatic detection of the retinal blood vessels. Such optimization and adaptation are aimed to allow the analysis of the vessel network in preterm babies affected by Retinophathy of Prematurity. In the first chapter, the anatomical structure of the human eye is described and special attention is paid to the retina. The second chapter deals with ROP . The third chapter focuses on the segmentation of retinal images, especially in premature babies, and introduces the RetCam imaging system. In the fourth chapter the applied algorithm is defined, and the changes that have been applied to it are carefully explained. Finally, the fifth chapter presents the search results with the related conclusions and recommendations for the futur

    Machine learning methods for the characterization and classification of complex data

    This thesis work presents novel methods for the analysis and classification of medical images and, more generally, complex data. First, an unsupervised machine learning method is proposed to order anterior chamber OCT (Optical Coherence Tomography) images according to a patient's risk of developing angle-closure glaucoma. In a second study, two outlier finding techniques are proposed to improve the results of above mentioned machine learning algorithm, we also show that they are applicable to a wide variety of data, including fraud detection in credit card transactions. In a third study, the topology of the vascular network of the retina, considering it a complex tree-like network is analyzed and we show that structural differences reveal the presence of glaucoma and diabetic retinopathy. In a fourth study we use a model of a laser with optical injection that presents extreme events in its intensity time-series to evaluate machine learning methods to forecast such extreme events.El presente trabajo de tesis desarrolla nuevos métodos para el análisis y clasificación de imágenes médicas y datos complejos en general. Primero, proponemos un método de aprendizaje automático sin supervisión que ordena imágenes OCT (tomografía de coherencia óptica) de la cámara anterior del ojo en función del grado de riesgo del paciente de padecer glaucoma de ángulo cerrado. Luego, desarrollamos dos métodos de detección automática de anomalías que utilizamos para mejorar los resultados del algoritmo anterior, pero que su aplicabilidad va mucho más allá, siendo útil, incluso, para la detección automática de fraudes en transacciones de tarjetas de crédito. Mostramos también, cómo al analizar la topología de la red vascular de la retina considerándola una red compleja, podemos detectar la presencia de glaucoma y de retinopatía diabética a través de diferencias estructurales. Estudiamos también un modelo de un láser con inyección óptica que presenta eventos extremos en la serie temporal de intensidad para evaluar diferentes métodos de aprendizaje automático para predecir dichos eventos extremos.Aquesta tesi desenvolupa nous mètodes per a l’anàlisi i la classificació d’imatges mèdiques i dades complexes. Hem proposat, primer, un mètode d’aprenentatge automàtic sense supervisió que ordena imatges OCT (tomografia de coherència òptica) de la cambra anterior de l’ull en funció del grau de risc del pacient de patir glaucoma d’angle tancat. Després, hem desenvolupat dos mètodes de detecció automàtica d’anomalies que hem utilitzat per millorar els resultats de l’algoritme anterior, però que la seva aplicabilitat va molt més enllà, sent útil, fins i tot, per a la detecció automàtica de fraus en transaccions de targetes de crèdit. Mostrem també, com en analitzar la topologia de la xarxa vascular de la retina considerant-la una xarxa complexa, podem detectar la presència de glaucoma i de retinopatia diabètica a través de diferències estructurals. Finalment, hem estudiat un làser amb injecció òptica, el qual presenta esdeveniments extrems en la sèrie temporal d’intensitat.
