Elucidating the past using ancient genomes and metagenomes
The recognition that DNA from long dead organisms can be extracted and sequenced from a multitude of substrates has revolutionised the field of bioarchaeology. Apart from yielding profound discoveries into the biology, migrations, and admixture of past populations based on the host DNA, some artefacts are now recognised as repositories for dietary and host- associated microbial DNA and thus hold vital clues to the health status and lifestyle of the individual. This thesis is composed of three studies on three quite distinct substrates â historic hide, fluid-preserved museum specimens, and an ancient birch âchewing gumâ â where I applied population genomic and metagenomic analyses to infer the population history and microbiome compositions of past organisms. After briefly introducing the broad themes of this dissertation in Chapter 1, Chapter 2 of this dissertation explores the population history of the HonshĆ« wolves, a poorly-understood grey wolf subspecies that was endemic to the Japanese archipelago and went extinct at the beginning of the 20th century. The nuclear genome from the museum hide of one specimen was ge at an average depth of coverage of 3.8Ă, and I discovered that HonshĆ« wolves were likely the relict of a Pleistocene Siberian wolf population that was up to now believed to have gone extinct about 10,000 years ago. Chapter 3 and Chapter 4 discuss the metagenomic potential of two novel substrates. In Chapter 3 we sequenced gut samples of six historic fluid-preserved birds with the aim of capturing the host-associated microbial profile. While I was able to characterise the gut microbiome of one specimen, further research is necessary to improve the feasibility of performing metagenomic analyses on fluid-preserved samples. Finally, in Chapter 4 I analysed the DNA extracted from a 5,700 year old chewed birch bark pitch. We obtained a complete human genome at an average depth of coverage of 2.3Ă and found that the female who chewed the birch pitch genetically closely resembles Western hunter-gatherers. The birch âchewing gumâ also proved to be a rich source of microbial and non-human eukaryotic DNA, and I was able to recover the genomes of bacterial taxa that are closely associated with the oral microbiome as well as DNA from mallard, hazelnut, and birch that are likely derived from a recent meal and the birch pitch material itself.
In conclusion, this dissertation sheds light on wolf and human evolution as well as introduces two novel substrates with potential for future metagenomic analyses. These projects demonstrate that researchers must continue exploring whether unusual archaeological and historic substrates contain genetic material that can be used to resolve long standing questions, thereby unlocking new opportunities to understand the history of our world
Falseânegative detections from environmental DNA collected in the presence of large numbers of killer whales (Orcinus orca)
While environmental DNA (eDNA) is becoming increasingly established in biodiversity monitoring of freshwater ecosystems, the use of eDNA surveys in the marine environment is still in its infancy. Here, we use two approaches: targeted quantitative PCR (qPCR) and whole-genome enrichment capture followed by shotgun sequencing in an effort to amplify killer whale DNA from seawater samples. Samples were collected in close proximity to killer whales in inshore and offshore waters, in varying sea conditions and from the surface and subsurface but none returned strongly positive detections of killer whale eDNA. We validated our laboratory methodologies by successfully amplifying a dilution series of a positive control of killer whale DNA. Furthermore, DNA of Atlantic mackerel, which was present at all sites during sampling, was successfully amplified from the same seawater samples, with positive detections found in ten of the eighteen eDNA extracts. We discuss the various eDNA collection and amplification methodologies used and the abiotic and biotic factors that influence eDNA detection. We discuss possible explanations for the lack of positive killer whale detections, potential pitfalls, and the apparent limitations of eDNA for genetic research on cetaceans, particularly in offshore regions
Identification of Mycobacterium tuberculosis clinical isolates in Bangladesh by a species distinguishable multiplex PCR
<p>Abstract</p> <p>Background</p> <p>Species identification of isolates belonging to the <it>Mycobacterium tuberculosis </it>complex (MTC) seems to be important for the appropriate treatment of patients, since <it>M. bovis </it>is naturally resistant to a first line anti-tuberculosis (TB) drug, pyrazinamide, while most of the other MTC members are susceptible to this antimicrobial agent. A simple and low-cost differentiation method was needed in higher TB burden countries, such as Bangladesh, where the prevalence of <it>M. bovis </it>among people or cattle has not been investigated.</p> <p>Methods</p> <p>Genetic regions <it>cfp32</it>, RD9 and RD12 were chosen as targets for a species distinguishable multiplex PCR and the system was evaluated with twenty reference strains of mycobacterial species including non-tubercular mycobacteria (NTM). A total of 350 clinical MTC isolates obtained in Bangladesh were then analyzed with this multiplex PCR.</p> <p>Results</p> <p>All of the MTC reference strains gave expected banding patterns and no non-specific amplifications were observed in the NTM strains. Out of 350 clinical isolates examined by this method, 347 (99.1%) were positive for all of the <it>cfp32</it>, RD9 and RD12 and determined as <it>M. tuberculosis</it>. Two isolates lacked <it>cfp32 </it>PCR product and one lacked RD12, however, those three samples were further examined and identified as <it>M. tuberculosis </it>by the sequence analyses of <it>hsp65 </it>and <it>gyrB</it>.</p> <p>Conclusions</p> <p>The MTC-discrimination multiplex PCR (MTCD-MPCR) developed in this study showed high specificity and was thought to be very useful as a routine test because of its simplicity. In the current survey, all the 350 MTC isolates obtained from Bangladesh TB patients were determined as <it>M. tuberculosis </it>and no other MTC were detected. This result suggested the general TB treatment regimen including pyrazinamide to be the first choice in Bangladesh.</p
