    Reducing variability in along-tract analysis with diffusion profile realignment

    Diffusion weighted MRI (dMRI) provides a non invasive virtual reconstruction of the brain's white matter structures through tractography. Analyzing dMRI measures along the trajectory of white matter bundles can provide a more specific investigation than considering a region of interest or tract-averaged measurements. However, performing group analyses with this along-tract strategy requires correspondence between points of tract pathways across subjects. This is usually achieved by creating a new common space where the representative streamlines from every subject are resampled to the same number of points. If the underlying anatomy of some subjects was altered due to, e.g. disease or developmental changes, such information might be lost by resampling to a fixed number of points. In this work, we propose to address the issue of possible misalignment, which might be present even after resampling, by realigning the representative streamline of each subject in this 1D space with a new method, coined diffusion profile realignment (DPR). Experiments on synthetic datasets show that DPR reduces the coefficient of variation for the mean diffusivity, fractional anisotropy and apparent fiber density when compared to the unaligned case. Using 100 in vivo datasets from the HCP, we simulated changes in mean diffusivity, fractional anisotropy and apparent fiber density. Pairwise Student's t-tests between these altered subjects and the original subjects indicate that regional changes are identified after realignment with the DPR algorithm, while preserving differences previously detected in the unaligned case. This new correction strategy contributes to revealing effects of interest which might be hidden by misalignment and has the potential to improve the specificity in longitudinal population studies beyond the traditional region of interest based analysis and along-tract analysis workflows.Comment: v4: peer-reviewed round 2 v3 : deleted some old text from before peer-review which was mistakenly included v2 : peer-reviewed version v1: preprint as submitted to journal NeuroImag

    pH-dependent effects of procaine on equine gamete activation

    Procaine directly triggers pH-dependent cytokinesis in equine oocytes and induces hypermotility in stallion spermatozoa, an important event during capacitation. However, procaine-induced hyperactivated motility is abolished when sperm is washed to remove the procaine prior to sperm-oocyte co-incubation. To understand how procaine exerts its effects, the external Ca2+ and Na+ and weak base activity dependency of procaine-induced hyperactivation in stallion spermatozoa was assessed using computer-assisted sperm analysis. Percoll-washed stallion spermatozoa exposed to Ca2+-depleted (+2 mM EGTA) procaine-supplemented capacitating medium (CM) still demonstrated hyperactivated motility, whereas CM without NaCl or Na+ did not. Both procaine and NH4Cl, another weak base, were shown to trigger a cytoplasmic pH increase (BCECF-acetoxymethyl (AM)), which is primarily induced by a pH rise in acidic cell organelles (Lysosensor green dnd-189), accompanied by hypermotility in stallion sperm. As for procaine, 25 mM NH4Cl also induced oocyte cytokinesis. Interestingly, hyperactivated motility was reliably induced by 2.5-10 mM procaine, whereas a significant cytoplasmic cAMP increase and tail-associated protein tyrosine phosphorylation were only observed at 10 mM. Moreover, 25 mM NH4Cl did not support the latter capacitation characteristics. Additionally, cAMP levels were more than 10x higher in boar than stallion sperm incubated under similar capacitating conditions. Finally, stallion sperm preincubated with 10 mM procaine did not fertilize equine oocytes. In conclusion, 10 mM procaine causes a cytoplasmic and acidic sperm cell organelle pH rise that simultaneously induces hyperactivated motility, increased levels of cAMP and tail-associated protein tyrosine phosphorylation in stallion spermatozoa. However, procaine-induced hypermotility is independent of the cAMP/protein tyrosine phosphorylation pathway

    Learning Hybrid Process Models From Events: Process Discovery Without Faking Confidence

    Process discovery techniques return process models that are either formal (precisely describing the possible behaviors) or informal (merely a "picture" not allowing for any form of formal reasoning). Formal models are able to classify traces (i.e., sequences of events) as fitting or non-fitting. Most process mining approaches described in the literature produce such models. This is in stark contrast with the over 25 available commercial process mining tools that only discover informal process models that remain deliberately vague on the precise set of possible traces. There are two main reasons why vendors resort to such models: scalability and simplicity. In this paper, we propose to combine the best of both worlds: discovering hybrid process models that have formal and informal elements. As a proof of concept we present a discovery technique based on hybrid Petri nets. These models allow for formal reasoning, but also reveal information that cannot be captured in mainstream formal models. A novel discovery algorithm returning hybrid Petri nets has been implemented in ProM and has been applied to several real-life event logs. The results clearly demonstrate the advantages of remaining "vague" when there is not enough "evidence" in the data or standard modeling constructs do not "fit". Moreover, the approach is scalable enough to be incorporated in industrial-strength process mining tools.Comment: 25 pages, 12 figure

    \u3cem\u3eRhizobium phaseoli\u3c/em\u3e Symbiotic Mutants with Transposon Tn5 Insertions

    Rhizobium phaseoli CFN42 DNA was mutated by random insertion of Tn5 from suicide plasmid pJB4JI to obtain independently arising strains that were defective in symbiosis with Phaseolus vulgaris but grew normally outside the plant. When these mutants were incubated with the plant, one did not initiate visible nodule tissue (Nod-), seven led to slow nodule development (Ndv), and two led to superficially normal early nodule development but lacked symbiotic nitrogenase activity (Sna-). The Nod- mutant lacked the large transmissible indigenous plasmid pCFN42d that has homology to Klebsiella pneumoniae nitrogenase (nif) genes. The other mutants had normal plasmid content. In the two Sna- mutants and one Ndv mutant, Tn5 had inserted into plasmid pCFN42d outside the region of nif homology. The insertions of the other Ndv mutants were apparently in the chromosome. They were not in plasmids detected on agarose gels, and, in contrast to insertions on indigenous plasmids, they were transmitted in crosses to wild-type strain CFN42 at the same frequency as auxotrophic markers and with the same enhancement of transmission by conjugation plasmid R68.45. In these Ndv mutants the Tn5 insertions were the same as or very closely linked to mutations causing the Ndv phenotype. However, in two mutants with Tn5 insertions on plasmid pCFN42d, an additional mutation on the same plasmid, rather than Tn5, was responsible for the Sna- or Ndv phenotype. When plasmid pJB4JI was transferred to two other R. phaseoli strains, analysis of symbiotic mutants was complicated by Tn5-containing deleted forms of pJB4JI that were stably maintained

    The infrahyoid flap: A comprehensive review of an often overlooked reconstructive method.

    The infrahyoid flap is a myocutaneous pedicled flap mainly nourished by the superior thyroid vessels through the perforators of theinfrahyoidmuscles. This thin and pliableflap provides a skin island of about 7 by 4cm from the central part of the anterior neck. Theflapcan be transferred on its pedicle of superior thyroid artery and vein to reconstruct medium sized head and neck defects created aftercancer ablation. We have successfully used this flap in a series of 40 cases with no total flap loss and with 1 case of superficial skin necrosis. The aim of this review is to highlight the clinical usefulness of this pedicled flap even in the microvascular free flap era. A comprehensive review of the available literature reporting on the infrahyoid flap has been carried out using a web search. The history of the infrahyoid flap, the surgical technique with technical innovations, the clinical utility and limitations of this flap, are reported and discussed. Among the 7 larger series (cohort larger than 50 cases) a total of 956 flaps were performed, and the global success rate was 91.7\%, with failures being mainly related to partial skin necrosis, as the rate of total (skin and muscle) flap necrosis was only 1\%. This flap is reliable, easy to harvest during neck dissection, oncologically safe, it does carry a negligible donor site morbidity. This paper highlights how the infrahyoid flap can represent an excellent reconstructive solution in selected patients and head and neck sites

    Rank reduction of string C-group representations

    We show that a rank reduction technique for string C-group representations first used in [Adv. Math. 228 (2018), pp. 3207–3222] for the symmetric groups generalizes to arbitrary settings. The technique permits us, among other things, to prove that orthogonal groups defined on d-dimensional modules over fields of even order greater than 2 possess string C-group representations of all ranks. The broad applicability of the rank reduction technique provides fresh impetus to construct, for suitable families of groups, string C-groups of highest possible rank. It also suggests that the alternating group Alt(11)—the only known group having “rank gaps”—is perhaps more unusual than previously thought

    Polytopes of Large Rank for PSL(4,q)

    This paper examines abstract regular polytopes whose automorphism group is the projective special linear group PSL(4,q). For q odd we show that polytopes of rank 4 exist by explicitly constructing PSL(4,q) as a string C-group of that rank. On the other hand, we show that no abstract regular polytope exists whose group of automorphisms is PSL(4,2k)

    Relativistic spherical plasma waves

    Tightly focused laser pulses as they diverge or converge in underdense plasma can generate wake waves, having local structures that are spherical waves. Here we report on theoretical study of relativistic spherical wake waves and their properties, including wave breaking.
