Use of library science students as search intermediaries for environmental science and engineering students
A pilot project was begun in the Fall of 1988 that teamed first-year graduate students from the School of Information and Library Science with graduate students from the Department of Environmental Sciences and Engineering at the University of North Carolina School of Public Health. Library science students served as search intermediaries for students enrolled in an introductory environmental science course and provided online search services on research topics related to the completion of an environmental science class assignment. Environmental science students received basic information management instruction. Planning, development of instructional objectives, materials and methods, costs and evaluation of the project are described. Changes made in the program for 1989 and 1990, as well as future plans, are outlined
On the Use of Gene Ontology Annotations to Assess Functional Similarity among Orthologs and Paralogs: A Short Report
A recent paper (Nehrt et al., PLoS Comput. Biol. 7:e1002073, 2011) has proposed a metric for the âfunctional similarityâ between two genes that uses only the Gene Ontology (GO) annotations directly derived from published experimental results. Applying this metric, the authors concluded that paralogous genes within the mouse genome or the human genome are more functionally similar on average than orthologous genes between these genomes, an unexpected result with broad implications if true. We suggest, based on both theoretical and empirical considerations, that this proposed metric should not be interpreted as a functional similarity, and therefore cannot be used to support any conclusions about the âortholog conjectureâ (or, more properly, the âortholog functional conservation hypothesisâ). First, we reexamine the case studies presented by Nehrt et al. as examples of orthologs with divergent functions, and come to a very different conclusion: they actually exemplify how GO annotations for orthologous genes provide complementary information about conserved biological functions. We then show that there is a global ascertainment bias in the experiment-based GO annotations for human and mouse genes: particular types of experiments tend to be performed in different model organisms. We conclude that the reported statistical differences in annotations between pairs of orthologous genes do not reflect differences in biological function, but rather complementarity in experimental approaches. Our results underscore two general considerations for researchers proposing novel types of analysis based on the GO: 1) that GO annotations are often incomplete, potentially in a biased manner, and subject to an âopen world assumptionâ (absence of an annotation does not imply absence of a function), and 2) that conclusions drawn from a novel, large-scale GO analysis should whenever possible be supported by careful, in-depth examination of examples, to help ensure the conclusions have a justifiable biological basis

Individual common variants exert weak effects on the risk for autism spectrum disorders.
While it is apparent that rare variation can play an important role in the genetic architecture of autism spectrum disorders (ASDs), the contribution of common variation to the risk of developing ASD is less clear. To produce a more comprehensive picture, we report Stage 2 of the Autism Genome Project genome-wide association study, adding 1301 ASD families and bringing the total to 2705 families analysed (Stages 1 and 2). In addition to evaluating the association of individual single nucleotide polymorphisms (SNPs), we also sought evidence that common variants, en masse, might affect the risk. Despite genotyping over a million SNPs covering the genome, no single SNP shows significant association with ASD or selected phenotypes at a genome-wide level. The SNP that achieves the smallest P-value from secondary analyses is rs1718101. It falls in CNTNAP2, a gene previously implicated in susceptibility for ASD. This SNP also shows modest association with age of word/phrase acquisition in ASD subjects, of interest because features of language development are also associated with other variation in CNTNAP2. In contrast, allele scores derived from the transmission of common alleles to Stage 1 cases significantly predict case status in the independent Stage 2 sample. Despite being significant, the variance explained by these allele scores was small (Vm< 1%). Based on results from individual SNPs and their en masse effect on risk, as inferred from the allele score results, it is reasonable to conclude that common variants affect the risk for ASD but their individual effects are modest

Safeguarding humanâwildlife cooperation
Humanâwildlife cooperation occurs when humans and free-living wild animals actively coordinate their behavior to achieve a mutually beneficial outcome. These interactions provide important benefits to both the human and wildlife communities involved, have wider impacts on the local ecosystem, and represent a unique intersection of human and animal cultures. The remaining active forms are humanâhoneyguide and humanâdolphin cooperation, but these are at risk of joining several inactive forms (including humanâwolf and humanâorca cooperation). Humanâwildlife cooperation faces a unique set of conservation challenges, as it requires multiple componentsâa motivated human and wildlife partner, a suitable environment, and compatible interspecies knowledgeâwhich face threats from ecological and cultural changes. To safeguard humanâwildlife cooperation, we recommend: (i) establishing ethically sound conservation strategies together with the participating human communities; (ii) conserving opportunities for human and wildlife participation; (iii) protecting suitable environments; (iv) facilitating cultural transmission of traditional knowledge; (v) accessibly archiving Indigenous and scientific knowledge; and (vi) conducting long-term empirical studies to better understand these interactions and identify threats. Tailored safeguarding plans are therefore necessary to protect these diverse and irreplaceable interactions. Broadly, our review highlights that efforts to conserve biological and cultural diversity should carefully consider interactions between human and animal cultures.

Novel Methods for Analysing Bacterial Tracks Reveal Persistence in Rhodobacter sphaeroides
Tracking bacteria using video microscopy is a powerful experimental approach to probe their motile behaviour. The
trajectories obtained contain much information relating to the complex patterns of bacterial motility. However, methods for
the quantitative analysis of such data are limited. Most swimming bacteria move in approximately straight lines,
interspersed with random reorientation phases. It is therefore necessary to segment observed tracks into swimming and
reorientation phases to extract useful statistics. We present novel robust analysis tools to discern these two phases in tracks.
Our methods comprise a simple and effective protocol for removing spurious tracks from tracking datasets, followed by
analysis based on a two-state hidden Markov model, taking advantage of the availability of mutant strains that exhibit
swimming-only or reorientating-only motion to generate an empirical prior distribution. Using simulated tracks with varying
levels of added noise, we validate our methods and compare them with an existing heuristic method. To our knowledge this
is the first example of a systematic assessment of analysis methods in this field. The new methods are substantially more
robust to noise and introduce less systematic bias than the heuristic method. We apply our methods to tracks obtained
from the bacterial species Rhodobacter sphaeroides and Escherichia coli. Our results demonstrate that R. sphaeroides exhibits
persistence over the course of a tumbling event, which is a novel result with important implications in the study of this and
similar species

Inferring the Demographic History of African Farmers and Pygmy HunterâGatherers Using a Multilocus Resequencing Data Set
The transition from hunting and gathering to farming involved a major cultural innovation that has spread rapidly over most of the globe in the last ten millennia. In sub-Saharan Africa, hunterâgatherers have begun to shift toward an agriculture-based lifestyle over the last 5,000 years. Only a few populations still base their mode of subsistence on hunting and gathering. The Pygmies are considered to be the largest group of mobile hunterâgatherers of Africa. They dwell in equatorial rainforests and are characterized by their short mean stature. However, little is known about the chronology of the demographic eventsâsize changes, population splits, and gene flowâultimately giving rise to contemporary Pygmy (Western and Eastern) groups and neighboring agricultural populations. We studied the branching history of Pygmy hunterâgatherers and agricultural populations from Africa and estimated separation times and gene flow between these populations. We resequenced 24 independent noncoding regions across the genome, corresponding to a total of âŒ33 kb per individual, in 236 samples from seven Pygmy and five agricultural populations dispersed over the African continent. We used simulation-based inference to identify the historical model best fitting our data. The model identified included the early divergence of the ancestors of Pygmy hunterâgatherers and farming populations âŒ60,000 years ago, followed by a split of the Pygmies' ancestors into the Western and Eastern Pygmy groups âŒ20,000 years ago. Our findings increase knowledge of the history of the peopling of the African continent in a region lacking archaeological data. An appreciation of the demographic and adaptive history of African populations with different modes of subsistence should improve our understanding of the influence of human lifestyles on genome diversity
