    A unifying perspective on protocol mediation: interoperability in the Future Internet

    Given the highly dynamic and extremely heterogeneous software systems composing the Future Internet, automatically achieving interoperability between software components —without modifying them— is more than simply desirable, it is quickly becoming a necessity. Although much work has been carried out on interoperability, existing solutions have not fully succeeded in keeping pace with the increasing complexity and heterogeneity of modern software, and meeting the demands of runtime support. On the one hand, solutions at the application layer target higher automation and loose coupling through the synthesis of intermediary entities, mediators, to compensate for the differences between the interfaces of components and coordinate their behaviours, while assuming the use of the same middleware solution. On the other hand, solutions to interoperability across heterogeneous middleware technologies do not reconcile the differences between components at the application layer. In this paper we propose a unified approach for achieving interoperability between heterogeneous software components with compatible functionalities across the application and middleware layers. First, we provide a solution to automatically generate cross-layer parsers and composers that abstract network messages into a uniform representation independent of the middleware used. Second, these generated parsers and composers are integrated within a mediation framework to support the deployment of the mediators synthesised at the application layer. More specifically, the generated parser analyses the network messages received from one component and transforms them into a representation that can be understood by the application-level mediator. Then, the application-level mediator performs the necessary data conversion and behavioural coordination. Finally, the composer transforms the representation produced by the application-level mediator into network messages that can be sent to the other component. The resulting unified mediation framework reconciles the differences between software components from the application down to the middleware layers.     Challenges in Integrating Biological Data Sources

    this report, we examine the technical challenges to integration, critique the available tools and resources, and compare the cost and advantages of various methodologies. We begin by analyzing the basic steps in strict and complete integration: 1) transformation of the various schemas to a common data model; 2) matching of semantically related schema objects; 3) schema integration; 4) transformation of data to the federated database on demand; and 5) matching of semantically equivalent data. Some progress has been made on generic problems such as (1) and (3) within the wider database community, but issues of semantics (steps (2) and (5)) have only been dealt with any degree of success by domain experts within the biological community. We then look at the solution space of integration strategies as defined by two axes, the "tightness" of federation and the "degree" of instantiation, discuss where various solutions fall on this plane, and examine their cost and advantages/disadvantages.     The yeast P5 type ATPase, Spf1, regulates manganese transport into the endoplasmic reticulum

    The endoplasmic reticulum (ER) is a large, multifunctional and essential organelle. Despite intense research, the function of more than a third of ER proteins remains unknown even in the well-studied model organism Saccharomyces cerevisiae. One such protein is Spf1, which is a highly conserved, ER localized, putative P-type ATPase. Deletion of SPF1 causes a wide variety of phenotypes including severe ER stress suggesting that this protein is essential for the normal function of the ER. The closest homologue of Spf1 is the vacuolar P-type ATPase Ypk9 that influences Mn2+ homeostasis. However in vitro reconstitution assays with Spf1 have not yielded insight into its transport specificity. Here we took an in vivo approach to detect the direct and indirect effects of deleting SPF1. We found a specific reduction in the luminal concentration of Mn2+ in ∆spf1 cells and an increase following it’s overexpression. In agreement with the observed loss of luminal Mn2+ we could observe concurrent reduction in many Mn2+-related process in the ER lumen. Conversely, cytosolic Mn2+-dependent processes were increased. Together, these data support a role for Spf1p in Mn2+ transport in the cell. We also demonstrate that the human sequence homologue, ATP13A1, is a functionally conserved orthologue. Since ATP13A1 is highly expressed in developing neuronal tissues and in the brain, this should help in the study of Mn2+-dependent neurological disorders

    Application-Layer Connector Synthesis

    International audienceThe heterogeneity characterizing the systems populating the Ubiquitous Computing environment prevents their seamless interoperability. Heterogeneous protocols may be willing to cooperate in order to reach some common goal even though they meet dynamically and do not have a priori knowledge of each other. Despite numerous e orts have been done in the literature, the automated and run-time interoperability is still an open challenge for such environment. We consider interoperability as the ability for two Networked Systems (NSs) to communicate and correctly coordinate to achieve their goal(s). In this chapter we report the main outcomes of our past and recent research on automatically achieving protocol interoperability via connector synthesis. We consider application-layer connectors by referring to two conceptually distinct notions of connector: coordinator and mediator. The former is used when the NSs to be connected are already able to communicate but they need to be speci cally coordinated in order to reach their goal(s). The latter goes a step forward representing a solution for both achieving correct coordination and enabling communication between highly heterogeneous NSs. In the past, most of the works in the literature described e orts to the automatic synthesis of coordinators while, in recent years the focus moved also to the automatic synthesis of mediators. Within the Connect project, by considering our past experience on automatic coordinator synthesis as a baseline, we propose a formal theory of mediators and a related method for automatically eliciting a way for the protocols to interoperate. The solution we propose is the automated synthesis of emerging mediating connectors (i.e., mediators for short)

    The human DNA glycosylases NEIL1 and NEIL3 excise psoralen-induced DNA-DNA cross-links in a four-stranded DNA structure

    Interstrand cross-links (ICLs) are highly cytotoxic DNA lesions that block DNA replication and transcription by preventing strand separation. Previously, we demonstrated that the bacterial and human DNA glycosylases Nei and NEIL1 excise unhooked psoralen-derived ICLs in three-stranded DNA via hydrolysis of the glycosidic bond between the crosslinked base and deoxyribose sugar. Furthermore, NEIL3 from Xenopus laevis has been shown to cleave psoralen- and abasic site-induced ICLs in Xenopus egg extracts. Here we report that human NEIL3 cleaves psoralen-induced DNA-DNA cross-links in three-stranded and four-stranded DNA substrates to generate unhooked DNA fragments containing either an abasic site or a psoralen-thymine monoadduct. Furthermore, while Nei and NEIL1 also cleave a psoralen-induced four-stranded DNA substrate to generate two unhooked DNA duplexes with a nick, NEIL3 targets both DNA strands in the ICL without generating single-strand breaks. The DNA substrate specificities of these Nei-like enzymes imply the occurrence of long uninterrupted three- and four-stranded crosslinked DNA-DNA structures that may originate in vivo from DNA replication fork bypass of an ICL. In conclusion, the Nei-like DNA glycosylases unhook psoralen-derived ICLs in various DNA structures via a genuine repair mechanism in which complex DNA lesions can be removed without generation of highly toxic double-strand breaks

    Elevated MED28 expression predicts poor outcome in women with breast cancer

    Abstract Background MED28 (also known as EG-1 and magicin) has been implicated in transcriptional control, signal regulation, and cell proliferation. MED28 has also been associated with tumor progression in in vitro and in vivo models. Here we examined the association of MED28 expression with human breast cancer progression. Methods Expression of MED28 protein was determined on a population basis using a high-density tissue microarray consisting of 210 breast cancer patients. The association and validation of MED28 expression with histopathological subtypes, clinicopathological variables, and disease outcome was assessed. Results MED28 protein expression levels were increased in ductal carcinoma in situ and invasive ductal carcinoma of the breast compared to non-malignant glandular and ductal epithelium. Moreover, MED28 was a predictor of disease outcome in both univariate and multivariate analyses with higher expression predicting a greater risk of disease-related death. Conclusions We have demonstrated that MED28 expression is increased in breast cancer. In addition, although the patient size was limited (88 individuals with survival information) MED28 is a novel and strong independent prognostic indicator of survival for breast cancer

    A projectile Coulomb-excitation experiment was performed at the radioactive-ion beam facility HIE-ISOLDE at CERN to obtain E2 and M1 transition matrix elements of Nd-140 using the multistep Coulomb-excitation code GOSIA. The absolute M1 strengths, B(M1; 2(2)(-) -> 2(1)(+)) = 0.033(8)mu(2)(N), B(M1 ; 2(3)(+) -> 2(1)(+)) = 0.26(-0.10)(+0.11)mu(2)(N), and B(M1; 2(4)+ -> 2(1)(+)) <0.04 mu(2)(N) identify the 2(3)(+) state as the main fragment of the one-quadrupole-phonon proton-neutron mixed-symmetry state of Nd-140. The degree of F-spin mixing in Nd-140 was quantified with the determination of the mixing matrix element VF-mix <7(-7)(-13) keV.Peer reviewe
