    Potential for managing pool levels in a flood-control reservoir to increase nitrate-nitrogen load reductions

    Few strategies are available to reduce nitrate-nitrogen (NO3-N) loads at larger landscape scales, but flood control reservoirs are known to reduce riverine loads. In this study, we evaluated the potential to increase nitrogen (N) loss at Lake Red Rock, a large reservoir located in central Iowa, by evaluating the inundation of sediments deposited at the reservoir inflow. Sediment samples were collected at 51 locations in the lower delta region and analyzed for particle size and nutrient content. Nitrogen loss rates in delta sediments were determined from laboratory assays, and satellite imagery was used to develop a rating curve to quantify land area inundated within the delta. The daily mass of NO3-N reduced with delta inundation was estimated by applying the mean N 24-h loss rate (0.66 g N m2 day−1) by the area of inundation (m2). Results indicated that raising pool elevations to inundate more of the delta would result in greater N losses, ranging from 2 to 377 Mg per year. Potential N loss of 102 Mg achieved by increasing pool stage by 0.5 m would be equivalent to installing nearly 650 edge-of-field practices in the watershed. Although more work is needed to integrate with an existing environmental pool management plan, study results indicate that reservoir management could achieve N reductions at a novel landscape scale.This article is published as Schilling, K.     A multiresolution approach to automated classification of protein subcellular location images

    <p>Abstract</p> <p>Background</p> <p>Fluorescence microscopy is widely used to determine the subcellular location of proteins. Efforts to determine location on a proteome-wide basis create a need for automated methods to analyze the resulting images. Over the past ten years, the feasibility of using machine learning methods to recognize all major subcellular location patterns has been convincingly demonstrated, using diverse feature sets and classifiers. On a well-studied data set of 2D HeLa single-cell images, the best performance to date, 91.5%, was obtained by including a set of multiresolution features. This demonstrates the value of multiresolution approaches to this important problem.</p> <p>Results</p> <p>We report here a novel approach for the classification of subcellular location patterns by classifying in multiresolution subspaces. Our system is able to work with any feature set and any classifier. It consists of multiresolution (MR) decomposition, followed by feature computation and classification in each MR subspace, yielding local decisions that are then combined into a global decision. With 26 texture features alone and a neural network classifier, we obtained an increase in accuracy on the 2D HeLa data set to 95.3%.</p> <p>Conclusion</p> <p>We demonstrate that the space-frequency localized information in the multiresolution subspaces adds significantly to the discriminative power of the system. Moreover, we show that a vastly reduced set of features is sufficient, consisting of our novel modified Haralick texture features. Our proposed system is general, allowing for any combinations of sets of features and any combination of classifiers.</p

    Intercomparison and Validation of SAR-Based Ice Velocity Measurement Techniques within the Greenland Ice Sheet CCI Project

    Ice velocity is one of the products associated with the Ice Sheets Essential Climate Variable. This paper describes the intercomparison and validation of ice-velocity measurements carried out by several international research groups within the European Space Agency Greenland Ice Sheet Climate Change Initiative project, based on space-borne Synthetic Aperture Radar (SAR) data. The goal of this activity was to survey the best SAR-based measurement and error characterization approaches currently in practice. To this end, four experiments were carried out, related to different processing techniques and scenarios, namely differential SAR interferometry, multi aperture SAR interferometry and offset-tracking of incoherent as well as of partially-coherent data. For each task, participants were provided with common datasets covering areas located on the Greenland ice-sheet margin and asked to provide mean velocity maps, quality characterization and a description of processing algorithms and parameters. The results were then intercompared and validated against GPS data, revealing in several cases significant differences in terms of coverage and accuracy. The algorithmic steps and parameters influencing the coverage, accuracy and spatial resolution of the measurements are discussed in detail for each technique, as well as the consistency between quality parameters and validation results. This allows several recommendations to be formulated, in particular concerning procedures which can reduce the impact of analyst decisions, and which are often found to be the cause of sub-optimal algorithm performance

    Secretion of parathyroid hormone-related protein by bovine mammary cells in vitro

    Mammary cells were isolated from lactating cows at 1 to 6 weeks after calving and evaluated for their ability to secrete PTHrP in vitro. The tissue was enzymatically digested to release glandular acini. The digested acini were cultured on thin (1.0 mm) or thick (2.5 mm) layers of collagen. The cultures containing thick collagen were detached and allowed to contract on day 6. The culture medium consisted of M199 with prolation (8 µg/ml), insulin (5 µg/ml), cortisol (5 µg/ml), and fetal bovine serum (15%). PTHrP production was measured by N-terminal RIA and bioassay (stimulation of adenylate cyclase in the ROS 17/2.8 cell line). Medium was collected at 2-day intervals for 14 days. The cells reached confluence at 4–6 days. PTHrP production was low at day 2 (<0.5 ng/ml), but increased to peak production (2–4 ng/ml) at approximately day 6–8 of culture and remained constant until day 14. Immunoreactive and bioactive PTHrP levels in the culture medium correlated well.     Deficient Signaling via Alk2 (Acvr1) Leads to Bicuspid Aortic Valve Development

    Bicuspid aortic valve (BAV) is the most common congenital cardiac anomaly in humans. Despite recent advances, the molecular basis of BAV development is poorly understood. Previously it has been shown that mutations in the Notch1 gene lead to BAV and valve calcification both in human and mice, and mice deficient in Gata5 or its downstream target Nos3 have been shown to display BAVs. Here we show that tissue-specific deletion of the gene encoding Activin Receptor Type I (Alk2 or Acvr1) in the cushion mesenchyme results in formation of aortic valve defects including BAV. These defects are largely due to a failure of normal development of the embryonic aortic valve leaflet precursor cushions in the outflow tract resulting in either a fused right- and non-coronary leaflet, or the presence of only a very small, rudimentary non-coronary leaflet. The surviving adult mutant mice display aortic stenosis with high frequency and occasional aortic valve insufficiency. The thickened aortic valve leaflets in such animals do not show changes in Bmp signaling activity, while Map kinase pathways are activated. Although dysfunction correlated with some pro-osteogenic differences in gene expression, neither calcification nor inflammation were detected in aortic valves of Alk2 mutants with stenosis. We conclude that signaling via Alk2 is required for appropriate aortic valve development in utero, and that defects in this process lead to indirect secondary complications later in life

    The glaciers climate change initiative: Methods for creating glacier area, elevation change and velocity products

    Glaciers and their changes through time are increasingly obtained from a wide range of satellite sensors. Due to the often remote location of glaciers in inaccessible and high-mountain terrain, satellite observations frequently provide the only available measurements. Furthermore, satellite data provide observations of glacier character- istics that are difficult to monitor using ground-based measurements, thus complementing the latter. In the Glaciers_cci project of the European Space Agency (ESA), three of these characteristics are investigated in detail: glacier area, elevation change and surface velocity. We use (a) data from optical sensors to derive glacier outlines, (b) digital elevation models from at least two points in time, (c) repeat altimetry for determining elevation changes, and (d) data from repeat optical and microwave sensors for calculating surface velocity. For the latter, the two sensor types provide complementary information in terms of spatio-temporal coverage. While (c) and (d) can be generated mostly automatically, (a) and (b) require the intervention of an analyst. Largely based on the results of various round robin experiments (multi-analyst benchmark studies) for each of the products, we suggest and describe the most suitable algorithms for product creation and provide recommendations concerning their practical implementation and the required post-processing. For some of the products (area, velocity) post-processing can influence product quality more than the main-processing algorithm

    Transcriptomic analysis of the temporal host response to skin infestation with the ectoparasitic mite Psoroptes ovis

    <p>Abstract</p> <p>Background</p> <p>Infestation of ovine skin with the ectoparasitic mite <it>Psoroptes ovis </it>results in a rapid cutaneous immune response, leading to the crusted skin lesions characteristic of sheep scab. Little is known regarding the mechanisms by which such a profound inflammatory response is instigated and to identify novel vaccine and drug targets a better understanding of the host-parasite relationship is essential. The main objective of this study was to perform a combined network and pathway analysis of the <it>in vivo </it>skin response to infestation with <it>P. ovis </it>to gain a clearer understanding of the mechanisms and signalling pathways involved.</p> <p>Results</p> <p>Infestation with <it>P. </it>ovis resulted in differential expression of 1,552 genes over a 24 hour time course. Clustering by peak gene expression enabled classification of genes into temporally related groupings. Network and pathway analysis of clusters identified key signalling pathways involved in the host response to infestation. The analysis implicated a number of genes with roles in allergy and inflammation, including pro-inflammatory cytokines (<it>IL1A, IL1B, IL6, IL8 </it>and <it>TNF</it>) and factors involved in immune cell activation and recruitment (<it>SELE, SELL, SELP, ICAM1, CSF2, CSF3, CCL2 </it>and <it>CXCL2</it>). The analysis also highlighted the influence of the transcription factors NF-kB and AP-1 in the early pro-inflammatory response, and demonstrated a bias towards a Th2 type immune response.</p> <p>Conclusions</p> <p>This study has provided novel insights into the signalling mechanisms leading to the development of a pro-inflammatory response in sheep scab, whilst providing crucial information regarding the nature of mite factors that may trigger this response. It has enabled the elucidation of the temporal patterns by which the immune system is regulated following exposure to <it>P. ovis</it>, providing novel insights into the mechanisms underlying lesion development. This study has improved our existing knowledge of the host response to <it>P. ovis</it>, including the identification of key parallels between sheep scab and other inflammatory skin disorders and the identification of potential targets for disease control.</p
