    Hydrological hazard assessment for irrigated agriculture in the Irwin focus area

    The Midlands groundwater and land assessment project aimed to identify 2000–3000 hectare precincts suitable to develop intensive irrigated horticulture. The primary focus area was at Irwin, where the Department of Water and Environmental Regulation investigated groundwater resources and the Department of Primary Industries and Regional Development undertook a multi-faceted site assessment. This report describes the hydrological hazards assessment for the Irwin focus area. The Irwin focus area is located on fertile loam and clay flats associated with the Irwin River. In the east, it encompasses the Irwin River valley floor and the western boundary loops to the south of the Irwin River to capture an area of alluvial clays. The Gingin Scarp forms a boundary between the east and west parts of the focus area. We used groundwater data from resource condition monitoring in the Arrowsmith Hydrozone to assess the hydrological hazards in the Irwin focus area and guide more intensive field investigations. We undertook a shallow drilling program to investigate the profile and to sample and monitor the watertable in the western part of the Irwin focus area. Monitoring bores were established at 13 sites on the alluvial clay flats. The shallow drilling program was complemented with ground-based electromagnetic surveys. A vehicle-mounted system was developed to record electrical conductivity measurements from Geonics™ EM38 and EM31 instruments. Historical groundwater level monitoring in the Irwin River valley indicates consistently rising groundwater levels east of the Gingin Scarp in the Arrowsmith Hydrozone. This trend and shallow depth to groundwater poses a significant risk of dryland salinity developing in this landscape. This existing hydrological hazard, rising groundwater and salinity, makes the eastern part of the focus area unsuitable for irrigated horticulture. West of the Gingin Scarp, the soil profile under the alluvial flats that extend south of the Irwin River is dominated by stiff, moist, grey clay that becomes red-brown or mottled brown and pale grey clay with depth. While the surface soils are not salt-affected, there is significant salt storage at depth, starting from about 3m to about 7–10m. Since groundwater is not rising in this area the regolith salt storage is not a hazard for dryland agriculture. However, if irrigation water is applied and groundwater rises, it will become a significant hazard. The hydraulic properties of the alluvial clays could not be closely observed during the investigation because of the absence of recharge due to low rainfall. However, the drill cuttings of heavy, moist clay indicate that there is low hydraulic conductivity or permeability. If the surface soils were to become saline from irrigation, they would likely remain saline because of the limited leachability of the clays

    A theory for investment across defences triggered at different stages of a predator-prey encounter

    We introduce a general theoretical description of a combination of defences acting sequentially at different stages in the predatory sequence in order to make predictions about how animal prey should best allocate investment across different defensive stages. We predict that defensive investment will often be concentrated at stages early in the interaction between a predator individual and the prey (especially if investment is concentrated in only one defence, then it will be in the first defence). Key to making this prediction is the assumption that there is a cost to a prey when it has a defence tested by an enemy, for example because this incurs costs of deployment or tested costs as a defence is exposed to the enemies; and the assumption that the investment functions are the same among defences. But if investment functions are different across defences (e.g. the investment efficiency in making resources into defences is higher in later defences than in earlier defences), then the contrary could happen. The framework we propose can be applied to other victim-exploiter systems, such as insect herbivores feeding on plant tissues. This leads us to propose a novel explanation for the observation that herbivory damage is often not well explained by variation in concentrations of toxic plant secondary metabolites. We compare our general theoretical structure with related examples in the literature, and conclude that coevolutionary approaches will be profitable in future work

    Patients as researchers - innovative experiences in UK National Health Service research

    Consumer involvement is an established priority in UK health and social care service development and research. To date, little has been published describing the process of consumer involvement and assessing ‘consumers’ contributions to research. This paper provides a practical account of the effective incorporation of consumers into a research team, and outlines the extent to which they can enhance the research cycle; from project development and conduct, through data analysis and interpretation, to dissemination. Salient points are illustrated using the example of their collaboration in a research project. Of particular note were consumers’ contributions to the development of an ethically enhanced, more robust project design, and enriched data interpretation, which may not have resulted had consumers not been an integral part of the research team

    Maximum Likelihood Estimation in Gaussian Chain Graph Models under the Alternative Markov Property

    The AMP Markov property is a recently proposed alternative Markov property for chain graphs. In the case of continuous variables with a joint multivariate Gaussian distribution, it is the AMP rather than the earlier introduced LWF Markov property that is coherent with data-generation by natural block-recursive regressions. In this paper, we show that maximum likelihood estimates in Gaussian AMP chain graph models can be obtained by combining generalized least squares and iterative proportional fitting to an iterative algorithm. In an appendix, we give useful convergence results for iterative partial maximization algorithms that apply in particular to the described algorithm.Comment: 15 pages, article will appear in Scandinavian Journal of Statistic

    Participant recruitment to FiCTION, a primary dental care trial – survey of facilitators and barriers

    Objective To identify reasons behind a lower than expected participant recruitment rate within the FiCTION trial, a multi-centre paediatric primary dental care randomised controlled trial (RCT). Subjects (materials) and methods An online survey, based on a previously published tool, consisting of both quantitative and qualitative responses, completed by staff in dental practices recruiting to FiCTION. Ratings from quantitative responses were aggregated to give overall scores for factors related to participant recruitment. Qualitative responses were independently grouped into themes. Results Thirty-nine anonymous responses were received. Main facilitators related to the support received from the central research team and importance of the research question. The main barriers related to low child eligibility rates and the integration of trial processes within routine workloads. Conclusions These findings have directed strategies for enhancing participant recruitment at existing practices and informed recruitment of further practices. The results help provide a profile of the features required of practices to successfully screen and recruit participants. Future trials in this setting should consider the level of interest in the research question within practices, and ensure trial processes are as streamlined as possible. Research teams should actively support practices with participant recruitment and maintain enthusiasm among the entire practice team

    Spatial modulation of dark versus bright stimulus responses in the mouse visual system

    A fundamental task of the visual system is to respond to both increases and decreases of luminance with action potentials (ON and OFF responses1–4). OFF responses are stronger, faster, and more salient than ON responses in primary visual cortex (V1) of both cats5,6 and primates,7,8 but in ferrets9 and mice,10 ON responses can be stronger, weaker,11 or balanced12 in comparison to OFF responses. These discrepancies could arise from differences in species, experimental techniques, or stimulus properties, particularly retinotopic location in the visual field, as has been speculated;9 however, the role of retinotopy for ON/OFF dominance has not been systematically tested across multiple scales of neural activity within species. Here, we measured OFF versus ON responses across large portions of visual space with silicon probe and whole-cell patch-clamp recordings in mouse V1 and lateral geniculate nucleus (LGN). We found that OFF responses dominated in the central visual field, whereas ON and OFF responses were more balanced in the periphery. These findings were consistent across local field potential (LFP), spikes, and subthreshold membrane potential in V1, and were aligned with spatial biases in ON and OFF responses in LGN. Our findings reveal that retinotopy may provide a common organizing principle for spatial modulation of OFF versus ON processing in mammalian visual systems

    Securitization in Chinese climate and energy politics

    This article provides an overview of securitization in Chinese climate and energy debates. Scholars have debated the merits as well as the potentially problematic implications of securitization, or framing issues as ‘security,’ since the early 1990s. Early concern focused on the potential problems with linking environmental issues with ‘security,’ and the debate has since also turned specifically to the climate and energy. However, it is only recently that this debate has begun to pay attention to China. Energy and climate concerns are of increasing importance to China: the sheer scale of its energy consumption and air pollution struggles dwarf the challenges seen by other states, and its policy choices play a key role in shaping global climate and energy dynamics. Thus, while securitization in the Chinese context is rarely studied, how China frames its energy and climate policy matters. Both energy and climate are taken increasingly seriously, and security plays an increasing role in debates. This review surveys the increasing popularity of linking security with climate and energy issues both in the academic debate on China and in official discourse, and some of the potential implications

    Subcompartmentalisation of Proteins in the Rhoptries Correlates with Ordered Events of Erythrocyte Invasion by the Blood Stage Malaria Parasite

    Host cell infection by apicomplexan parasites plays an essential role in lifecycle progression for these obligate intracellular pathogens. For most species, including the etiological agents of malaria and toxoplasmosis, infection requires active host-cell invasion dependent on formation of a tight junction - the organising interface between parasite and host cell during entry. Formation of this structure is not, however, shared across all Apicomplexa or indeed all parasite lifecycle stages. Here, using an in silico integrative genomic search and endogenous gene-tagging strategy, we sought to characterise proteins that function specifically during junction-dependent invasion, a class of proteins we term invasins to distinguish them from adhesins that function in species specific host-cell recognition. High-definition imaging of tagged Plasmodium falciparum invasins localised proteins to multiple cellular compartments of the blood stage merozoite. This includes several that localise to distinct subcompartments within the rhoptries. While originating from the same organelle, however, each has very different dynamics during invasion. Apical Sushi Protein and Rhoptry Neck protein 2 release early, following the junction, whilst a novel rhoptry protein PFF0645c releases only after invasion is complete. This supports the idea that organisation of proteins within a secretory organelle determines the order and destination of protein secretion and provides a localisation-based classification strategy for predicting invasin function during apicomplexan parasite invasion. © 2012 Zuccala et al

    Multiple sclerosis risk variants regulate gene expression in innate and adaptive immune cells

    At least 200 single-nucleotide polymorphisms (SNPs) are associated with multiple sclerosis (MS) risk. A key function that could mediate SNP-encoded MS risk is their regulatory effects on gene expression. We performed microarrays using RNA extracted from purified immune cell types from 73 untreated MS cases and 97 healthy controls and then performed Cis expression quantitative trait loci mapping studies using additive linear models. We describe MS risk expression quantitative trait loci associations for 129 distinct genes. By extending these models to include an interaction term between genotype and phenotype, we identify MS risk SNPs with opposing effects on gene expression in cases compared with controls, namely, rs2256814 MYT1 in CD4 cells (q = 0.05) and rs12087340 RF00136 in monocyte cells (q = 0.04). The rs703842 SNP was also associated with a differential effect size on the expression of the METTL21B gene in CD8 cells of MS cases relative to controls (q = 0.03).
