    Turbulence characterisation for Astronomical Observatories

    Atmospheric turbulence has two effects in astronomy; (i) the broadening of the point spread function due to phase fluctuations limiting the resolution of imaging and (ii) producing intensity fluctuations known as scintillation. Adaptive Optics (AO) can be installed on telescopes to correct for the effect of phase, and with the push to large telescopes more complex AO systems such as Multi Conjugate AO (MCAO) and Multi Object AO (MOAO) are desired. Operation of these systems requires a detailed profile of the turbulent atmosphere in real time. In this thesis we consider two turbulence profilers, SLOpe Detection And Ranging (SLODAR) and SCIntillation Detection and Ranging (SCIDAR), two cross beam profilers that retrieve data using covariance of phase variations (SLODAR) and intensity variations (SCIDAR). We present a modification of SLODAR to allow an estimate for non resolved turbulence to be made by considering scintillation in the subapertures of a Shack Hartmann wavefront sensor. A new SCIDAR (Stereo--SCIDAR) is described, allowing dynamic re--conjugation to improve altitude resolution. Practical considerations for the implementation of a SLODAR instrument are considered, including a discussion of potential false measurements of non Kolmogorov power spectra in the ground and surface layers of turbulence. Data is presented from SLODAR observing campaigns on La Palma, and at Paranal. Evidence is presented for orographic effects on measured turbulence, including those due to man made structures

    The HemQ coprohaem decarboxylase generates reactive oxygen species: implications for the evolution of classical haem biosynthesis

    Bacteria require a haem biosynthetic pathway for the assembly of a variety of protein complexes including cytochromes, peroxidases, globins, and catalase. Haem is synthesised via a series of tetrapyrrole intermediates including non-metallated porphyrins such as protoporphyrin IX, which is well-known to generate reactive oxygen species (ROS) in the presence of light and oxygen. Staphylococcus aureus has an ancient haem biosynthetic pathway that proceeds via the formation of coproporphyrin III, a less reactive porphyrin. Herein, we demonstrate for the first time that HemY of S. aureus is able to generate both protoporphyrin IX and coproporphyrin III, and that the terminal enzyme of this pathway, HemQ, can stimulate the generation of protoporphyrin IX (but not coproporphyrin III). Assays with hydrogen peroxide, horseradish peroxidase, superoxide dismutase, and catalase confirm that this stimulatory effect is mediated by superoxide. Structural modelling reveals that HemQ enzymes do not possess the structural attributes that are common to peroxidases that form compound I [FeIV=O]+, which taken together with the superoxide data leaves Fenton chemistry as a likely route for the superoxide-mediated stimulation of protoporphyrinogen IX oxidase activity of HemY. This generation of toxic free radicals could explain why HemQ enzymes have not been identified in organisms that synthesise haem via the classical protoporphyrin IX pathway. This work has implications for the divergent evolution of haem biosynthesis in ancestral microorganisms and provides new structural and mechanistic insights into a recently discovered oxidative decarboxylase reaction

    Exceptional sperm cooperation in the wood mouse

    Spermatozoa from a single male will compete for fertilization of ova with spermatozoa from another male when present in the female reproductive tract at the same time. Close genetic relatedness predisposes individuals towards altruism, and as haploid germ cells of an ejaculate will have genotypic similarity of 50%, it is predicted that spermatozoa may display cooperation and altruism to gain an advantage when inter-male sperm competition is intense. We report here the probable altruistic behaviour of spermatozoa in an eutherian mammal. Spermatozoa of the common wood mouse, Apodemus sylvaticus, displayed a unique morphological transformation resulting in cooperation in distinctive aggregations or 'trains' of hundreds or thousands of cells, which significantly increased sperm progressive motility. Eventual dispersal of sperm trains was associated with most of the spermatozoa undergoing a premature acrosome reaction. Cells undergoing an acrosome reaction in aggregations remote from the egg are altruistic in that they help sperm transport to the egg but compromise their own fertilizing ability

    Post-fire peatland recovery by peat moss inoculation depends on water table depth

    Peatland restoration is essential to preserve biodiversity and carbon stored in peat soils. Common restoration techniques such as rewetting do not always result in the full recovery of peatland taxonomic and functional properties, threatening the resilience of restored peatlands and their carbon stores. Here, we study the use of peat moss inoculation in stimulating the short-term taxonomic and functional recovery of a wildfire-impacted peatland using mesocosms at high and low water table depth, representing ideal and adverse hydrological conditions respectively. Inoculation in conjunction with high water tables accelerated the recovery of the vascular plant and prokaryote communities. Importantly, Sphagnum—the keystone genus in these peatlands—only established in inoculated mesocosms. Together, this resulted in an increased CO2 uptake by approximately 17 g m−2 day−1 and reduced overall nutrient content in the peat pore water. Synthesis and applications. Our results indicate that inoculation can be used to accelerate the establishment of peatland-specific species. In addition, they suggest the potential to combine peat moss inoculation and hydrological restoration to accelerate the uptake of carbon back into the system post-fire. This offers a basis for future work exploring the long-term use of inoculation to return disturbed peatlands to their pre-degraded state, and a wider application of soil inoculation as a mechanism for functional recovery
