Explaining Machine Learning Classifiers through Diverse Counterfactual Explanations
Post-hoc explanations of machine learning models are crucial for people to
understand and act on algorithmic predictions. An intriguing class of
explanations is through counterfactuals, hypothetical examples that show people
how to obtain a different prediction. We posit that effective counterfactual
explanations should satisfy two properties: feasibility of the counterfactual
actions given user context and constraints, and diversity among the
counterfactuals presented. To this end, we propose a framework for generating
and evaluating a diverse set of counterfactual explanations based on
determinantal point processes. To evaluate the actionability of
counterfactuals, we provide metrics that enable comparison of
counterfactual-based methods to other local explanation methods. We further
address necessary tradeoffs and point to causal implications in optimizing for
counterfactuals. Our experiments on four real-world datasets show that our
framework can generate a set of counterfactuals that are diverse and well
approximate local decision boundaries, outperforming prior approaches to
generating diverse counterfactuals. We provide an implementation of the

Directional gene flow and ecological separation in Yersinia enterocolitica
Yersinia enterocolitica is a common cause of food-borne gastroenteritis worldwide. Recent work defining the phylogeny of the genus Yersinia subdivided Y. enterocolitica into six distinct phylogroups. Here, we provide detailed analyses of the evolutionary processes leading to the emergence of these phylogroups. The dominant phylogroups isolated from human infections, PG3–5, show very little diversity at the sequence level, but do present marked patterns of gain and loss of functions, including those involved in pathogenicity and metabolism, including the acquisition of phylogroup-specific O-antigen loci. We tracked gene flow across the species in the core and accessory genome, and show that the non-pathogenic PG1 strains act as a reservoir for diversity, frequently acting as donors in recombination events. Analysis of the core and accessory genome also suggested that the different Y. enterocolitica phylogroups may be ecologically separated, in contrast to the long-held belief of common shared ecological niches across the Y. enterocolitica species
A Musical instrument in MEMS
In this work we describe a MEMS instrument that resonates at audible frequencies, and with which music can be made. The sounds are generated by mechanical resonators and capacitive displacement sensors. Damping by air scales unfavourably for generating audible frequencies with small devices. Therefore a vacuum of 1.5 mbar is used to increase the quality factor and consequently the duration of the sounds to around 0.25 s. The instrument will be demonstrated during the MME 2010 conference opening, in a musical composition especially made for the occasion
Don't trust your eyes: on the (un)reliability of feature visualizations
How do neural networks extract patterns from pixels? Feature visualizations
attempt to answer this important question by visualizing highly activating
patterns through optimization. Today, visualization methods form the foundation
of our knowledge about the internal workings of neural networks, as a type of
mechanistic interpretability. Here we ask: How reliable are feature
visualizations? We start our investigation by developing network circuits that
trick feature visualizations into showing arbitrary patterns that are
completely disconnected from normal network behavior on natural input. We then
provide evidence for a similar phenomenon occurring in standard, unmanipulated
networks: feature visualizations are processed very differently from standard
input, casting doubt on their ability to "explain" how neural networks process
natural images. We underpin this empirical finding by theory proving that the
set of functions that can be reliably understood by feature visualization is
extremely small and does not include general black-box neural networks.
Therefore, a promising way forward could be the development of networks that
enforce certain structures in order to ensure more reliable feature
visualizations

Bronchoalveolar lavage fluid from preterm infants with chorioamnionitis inhibits alveolar epithelial repair
<p>Abstract</p> <p>Background</p> <p>Preterm infants are highly susceptible to lung injury. While both chorioamnionitis and antenatal steroids induce lung maturation, chorioamnionitis is also associated with adverse lung development. We investigated the ability of bronchoalveolar lavage fluid (BALF) from ventilated preterm infants to restore alveolar epithelial integrity after injury <it>in vitro</it>, depending on whether or not they were exposed to chorioamnionitis or antenatal steroids. For this purpose, a translational model for alveolar epithelial repair was developed and characterised.</p> <p>Methods</p> <p>BALF was added to mechanically wounded monolayers of A549 cells. Wound closure was quantified over time and compared between preterm infants (gestational age < 32 wks) exposed or not exposed to chorioamnionitis and antenatal steroids (≥ 1 dose). Furthermore, keratinocyte growth factor (KGF) and vascular endothelial growth factor (VEGF) were quantified in BALF, and their ability to induce alveolar epithelial repair was evaluated in the model.</p> <p>Results</p> <p>On day 0/1, BALF from infants exposed to antenatal steroids significantly increased epithelial repair (40.3 ± 35.5 vs. -6.3 ± 75.0% above control/mg protein), while chorioamnionitis decreased wound-healing capacity of BALF (-2.9 ± 87.1 vs. 40.2 ± 36.9% above control/mg protein). BALF from patients with chorioamnionitis contained less KGF (11 (0-27) vs. 0 (0-4) pg/ml) and less detectable VEGF (66 vs. 95%) on day 0. BALF levels of VEGF and KGF correlated with its ability to induce wound repair. Moreover, KGF stimulated epithelial repair dose-dependently, although the low levels in BALF suggest KGF is not a major modulator of BALF-induced wound repair. VEGF also stimulated alveolar epithelial repair, an effect that was blocked by addition of soluble VEGF receptor-1 (sVEGFr1/Flt-1). However, BALF-induced wound repair was not significantly affected by addition of sVEGFr1.</p> <p>Conclusion</p> <p>Antenatal steroids improve the ability of BALF derived from preterm infants to stimulate alveolar epithelial repair <it>in vitro</it>. Conversely, chorioamnionitis is associated with decreased wound-healing capacity of BALF. A definite role for KGF and VEGF in either process could not be established. Decreased ability to induce alveolar epithelial repair after injury may contribute to the association between chorioamnionitis and adverse lung development in mechanically ventilated preterm infants.</p
Quark mixing from softly broken symmetries
Quark flavor mixing may originate in the soft breaking of horizontal
symmetries. Those symmetries, which in the simplest case are three family U(1)
groups, are obeyed only by the dimension-4 Yukawa couplings and lead, when
unbroken, to the absence of mixing. Their breaking may arise from the
dimension-3 mass terms of SU(2)-singlet vector-like quarks. Those gauge-singlet
mass terms break the horizontal symmetries at a scale much higher than the
Fermi scale, yet softly, leading to quark mixing while the quark masses remain

An evaluation of the benefits and harms of antenatal corticosteroid treatment for women at risk of imminent preterm birth or prior to elective Caesarean-section: an individual participant data meta-analysis.:Study protocol
Background: Antenatal corticosteroid treatment (ACT) has been widely accepted as a safe, beneficial treatment which improves outcomes following preterm birth. It has been shown to reduce respiratory distress syndrome and neonatal mortality and is commonly used in threatened or planned preterm delivery, as well as prior to elective Caesarean-section at term. There are some concerns however, that in some cases, ACT is used in patients where clinical benefit has not been established, or may potentially increase harm. Many women who receive ACT do not deliver preterm and the long-term consequences of ACT treatment are unclear. This study aims to evaluate the benefits and harms of ACT using latest trial evidence to allow refinement of current practice. Methods: This study will compare ACT with placebo or non-treatment. Inclusion criteria are: Randomised Controlled Trials (RCT) comparing ACT vs. no ACT (with or without placebo) in all settings. Exclusion criteria are: non-randomised or quasi-randomised studies and studies comparing single vs. multiple courses of ACT. Main outcomes are to evaluate, for women at risk of preterm birth or undergoing planned Caesarean- section, the benefits and harms of ACT, on maternal, fetal, newborn, and long-term offspring health outcomes. The individual participant data (IPD) of identified RCTs will be collected and consecutively synthesised using meta-analysis with both a one-stage model where all IPD is analysed together and a two-stage model where treatment effect estimates are calculated for each trial individually first and thereafter pooled in a meta-analysis. Sub-group analysis will be performed to identify heterogeneous effects of ACT across predefined risk groups. Discussion: Co-opt is the Consortium for the Study of Pregnancy Treatments and aims to complete a robust evaluation of the benefits and harms of ACT. This IPD meta-analysis will contribute to this by allowing detailed interrogation of existing trial datasets. PROSPERO registration: CRD42020167312 (03/02/2020
Rationale for UV-filtered clover fermions
We study the contributions Sigma_0 and Sigma_1, proportional to a^0 and a^1,
to the fermion self-energy in Wilson's formulation of lattice QCD with
UV-filtering in the fermion action. We derive results for m_{crit} and the
renormalization factors Z_S, Z_P, Z_V, Z_A to 1-loop order in perturbation
theory for several filtering recipes (APE, HYP, EXP, HEX), both with and
without a clover term. The perturbative series is much better behaved with
filtering, in particular tadpole resummation proves irrelevant. Our
non-perturbative data for m_{crit} and Z_A/(Z_m*Z_P) show that the combination
of filtering and clover improvement efficiently reduces the amount of chiral

Involving mosques in health promotion programmes: a qualitative exploration of the MCLASS intervention on smoking in the home
Second-hand smoke (SHS) exposure is high among UK Bangladeshi and Pakistani populations, reflecting higher male smoking prevalence and fewer home smoking restrictions than the general population. The Muslim Communities Learning About Second-hand Smoke (MCLASS) study explored the feasibility and acceptability of implementing SHS education in 14 UK mosques. Religious teachers (RTs) in seven intervention mosques were trained and provided with a culturally appropriate educational package. After the intervention, mosque leaders, RTs and congregants’ experiences and perceptions of the intervention were explored through interviews and focus group discussions. Delivery of the intervention varied across mosques. Facilitators and barriers included: mosque diversity (congregation size, organizational structure, educational activities, women’s role and involvement); degree of trust between researchers and personnel; and views on SHS. Most participants thought mosques’ involvement in SHS health promotion was appropriate, but the perceived importance of SHS differed. We found that a health promotion programme delivered within Islamic religious settings that engages RTs in the process of facilitation, can be acceptable and feasible, but care must be taken to explore the culture and ethos of the institution, including its organizational structure, management committee, RTs and congregation
