    On the solution sets of particular classes of linear interval systems

    AbstractWe characterize the solution set S of real linear systems Ax=b by a set of inequalities if b lies between some given bounds b̄,b̄ and if the n×n coefficient matrix A varies similarly between two bounds A̱ and Ā. In addition, we restrict A to a particular class of matrices, for instance the class of the symmetric, the skew-symmetric, the persymmetric, the Toeplitz, and the Hankel matrices, respectively. In this way, we generalize the famous Oettli–Prager criterion (Numer. Math. 6 (1964) 405), results by Hartfiel (Numer. Math. 35 (1980) 355) and the contents of the papers (in: R.B. Kearfott, V. Kreinovich (Eds.), Applications of Interval Computations, Kluwer, Boston, MA, 1996, pp. 61–79) and (SIAM J. Matrix Anal. Appl. 18 (1997) 693)

    Dependence of aptamer activity on opposed terminal extensions : improvement of light-regulation efficiency

    Aptamers that can be regulated with light allow precise control of protein activity in space and time and hence of biological function in general. In a previous study, we showed that the activity of the thrombin-binding aptamer HD1 can be turned off by irradiation using a light activatable "caged" intramolecular antisense-domain. However, the activity of the presented aptamer in its ON state was only mediocre. Here we studied the nature of this loss in activity in detail and found that switching from 5'- to 3'-extensions affords aptamers that are even more potent than the unmodified HD1. In particular we arrived at derivatives that are now more active than the aptamer NU172 that is currently in phase 2 clinical trials as an anticoagulant. As a result, we present light-regulatable aptamers with a superior activity in their ON state and an almost digital ON/OFF behavior upon irradiation

    Molecular Mechanism for Inhibition of G Protein-Coupled Receptor Kinase 2 by a Selective RNA Aptamer

    SummaryCardiovascular homeostasis is maintained in part by the rapid desensitization of activated heptahelical receptors that have been phosphorylated by G protein-coupled receptor kinase 2 (GRK2). However, during chronic heart failure GRK2 is upregulated and believed to contribute to disease progression. We have determined crystallographic structures of GRK2 bound to an RNA aptamer that potently and selectively inhibits kinase activity. Key to the mechanism of inhibition is the positioning of an adenine nucleotide into the ATP-binding pocket and interactions with the basic αF-αG loop region of the GRK2 kinase domain. Constraints imposed on the RNA by the terminal stem of the aptamer also play a role. These results highlight how a high-affinity aptamer can be used to selectively trap a novel conformational state of a protein kinase

    Conformational changes in the expression domain of the Escherichia coli thiM riboswitch

    The thiM riboswitch contains an aptamer domain that adaptively binds the coenzyme thiamine pyrophosphate (TPP). The binding of TPP to the aptamer domain induces structural rearrangements that are relayed to a second domain, the so-called expression domain, thereby interfering with gene expression. The recently solved crystal structures of the aptamer domains of the thiM riboswitches in complex with TPP revealed how TPP stabilizes secondary and tertiary structures in the RNA ligand complex. To understand the global modes of reorganization between the two domains upon metabolite binding the structure of the entire riboswitch in presence and absence of TPP needs to be determined. Here we report the secondary structure of the entire thiM riboswitch from Escherichia coli in its TPP-free form and its transition into the TPP-bound variant, thereby depicting domains of the riboswitch that serve as communication links between the aptamer and the expression domain. Furthermore, structural probing provides an explanation for the lack of genetic control exerted by a riboswitch variant with mutations in the expression domain that still binds TPP

    From microtiter plates to droplets - there and back again

    Droplet-based microfluidic screening techniques can benefit from interfacing established microtiter plate-based screening and sample management workflows. Interfacing tools are required both for loading preconfigured microtiter-plate (MTP)-based sample collections into droplets and for dispensing the used droplets samples back into MTPs for subsequent storage or further processing. Here, we present a collection of Digital Microfluidic Pipetting Tips (DMPTs) with integrated facilities for droplet generation and manipulation together with a robotic system for its operation. This combination serves as a bidirectional sampling interface for sample transfer from wells into droplets (w2d) and vice versa droplets into wells (d2w). The DMPT were designed to fit into 96-deep-well MTPs and prepared from glass by means of microsystems technology. The aspirated samples are converted into the channel-confined droplets’ sequences separated by an immiscible carrier medium. To comply with the demands of dose-response assays, up to three additional assay compound solutions can be added to the sample droplets. To enable different procedural assay protocols, four different DMPT variants were made. In this way, droplet series with gradually changing composition can be generated for, e.g., 2D screening purposes. The developed DMPT and their common fluidic connector are described here.     Assessing information literacy programmes using information search tasks

    The aim of this article is to present information search tasks as an alternative to standardized tests for the assessment of scholarly information literacy (IL). The article describes how a task taxonomy and scoring rubrics were developed as a basis for the construction of standardized search tasks. Based on this taxonomy, sample tasks were created and used in an evaluation study in which an IL instruction programme was scrutinised. In this study, the tasks were applied alongside with a standardized IL test to determine their convergent validity. The results show that IL can be assessed using information search tasks in a reliable and conceptually as well as ecologically valid way. To our knowledge, this is the first publication using information search tasks for the assessment of IL with this degree of standardisation. The task taxonomy, sample tasks, and scoring rubrics are included and can be used by practitioners to create information search tasks tailored to their needs
