    A bridge between the RNA and protein worlds? Accelerating delivery of chemical reactivity to RNA and DNA by a specific short peptide (AAKK)4

    AbstractBackground: RNA can catalyze diverse chemical reactions, leading to the hypothesis that an RNA world existed early in evolution. Today, however, catalysis by naturally occurring RNAs is rare and most chemical transformations within cells require proteins. This has led to interest in the design of small peptides capable of catalyzing chemical transformations.Results: We demonstrate that a short lysine-rich peptide (AAKK)4 can deliver a nucleophile to DNA or RNA and amplify the rate of chemical modification by up to 3400-fold. We also tested similar peptides that contain ornithine or arginine in place of lysine, peptides with altered stereochemistry or orientation, and peptides containing eight lysines but with different spacing. Surprisingly, these similar peptides function much less well, suggesting that specific combinations of amino acids, charge distribution, and stereochemistry are necessary for the rate enhancement by (AAKK)4.Conclusions: By appending other reactive groups to (AAKK)4 it should be possible to greatly expand the potential for small peptides to directly catalyze modification of DNA or RNA or to act as cofactors to promote ribozyme catalysis

    The Effects of HB1519 Funding on Early Childhood Programs

    Includes bibliographical reference.In 1998, the Missouri Legislature created the Early Childhood Care and Education Fund (HB1519). The Department of Elementary and Secondary Education and the Department of Social Services funded a three-year study that evaluated the development and care of children participating in programs across the state that were supported by HB1519 funds compared to children participating in programs that did not receive funding. Program quality was evaluated using the Infant-Toddler Environmental Rating Scale, the Family Daycare Environmental Rating Scale and the Early Childhood Environmental Rating Scale-Revised. Furthermore, the intellectual abilities of children who attended high quality programs were compared to the abilities of children who attended programs of lower quality using the Peabody Picture Vocabulary Test and the Woodcock-Johnson Test of Cognitive Abilities.Funded by the Missouri Department of Social Services and the Missouri Department of Elementary and Secondary Education

    Sorting Permutations: Games, Genomes, and Cycles

    Permutation sorting, one of the fundamental steps in pre-processing data for the efficient application of other algorithms, has a long history in mathematical research literature and has numerous applications. Two special-purpose sorting operations are considered in this paper: context directed swap, abbreviated cds, and context directed reversal, abbreviated cdr. These are special cases of sorting operations that were studied in prior work on permutation sorting. Moreover, cds and cdr have been postulated to model molecular sorting events that occur in the genome maintenance program of certain species of single-celled organisms called ciliates. This paper investigates mathematical aspects of these two sorting operations. The main result of this paper is a generalization of previously discovered characterizations of cds-sortability of a permutation. The combinatorial structure underlying this generalization suggests natural combinatorial two-player games.     Long-Billed Curlew Nest Site Selection and Success in the Intermountain West

    Grassland birds have experienced steeper population declines between 1966 and 2015 than any other bird group on the North American continent, and migratory grassland birds may face threats in all stages of their annual cycle. The grassland‐associated long‐billed curlew (Numenius americanus) is experiencing population declines in regional and local portions of their North American breeding range. The nesting period is an important portion of the annual cycle when curlews may face demographic rate limitations from a suite of threats including predators and anthropogenic disturbance. We compared nest sites to random sites within breeding territories to examine nest site selection, and modeled correlates of nesting success for 128 curlew nests at 5 Intermountain West sites. Nest sites were 6 times more likely than random sites to be situated adjacent to existing cowpies. Additionally, curlews selected nest sites with shorter vegetation, and less bare ground, grass, and shrub cover than at random sites within their territories. Nest success varied widely among sites and ranged from 12% to 40% in a season with a mean of 27% for all nests during the 2015 and 2016 seasons. Higher nest success probability was associated with higher curlew densities in the area, greater percent cover of conspicuous objects (cowpies, rocks) near the nest, and higher densities of black‐billed magpies (Pica hudsonia) and American crows (Corvus brachyrhynchos) at the site. We also found increased probability of nesting success with increased distance from a nest to the nearest potential perch in that territory. Given the central role of working lands to curlews in much of the Intermountain West, understanding limitations to nesting success in these diverse landscapes is necessary to guide adaptive management strategies in increasingly human‐modified habitats. We suggest some grazing and irrigation practices already provide suitable nesting conditions for curlews, and others may require only minor temporal shifts to improve compatibility

    Effects of habitat and livestock on nest productivity of the Asian houbara Chlamydotis macqueenii in Bukhara Province, Uzbekistan

    To inform population support measures for the unsustainably hunted Asian houbara Chlamydotis macqueenii (IUCN Vulnerable) we examined potential habitat and land-use effects on nest productivity in the Kyzylkum Desert, Uzbekistan. We monitored 177 nests across different semi-arid shrub assemblages (clay-sand and salinity gradients) and a range of livestock densities (0–80 km-2). Nest success (mean 51.4%, 95% CI 42.4–60.4%) was similar across four years; predation caused 85% of those failures for which the cause was known, and only three nests were trampled by livestock. Nesting begins within a few weeks of arrival when food appears scarce, but later nests were more likely to fail owing to the emergence of a key predator, suggesting foraging conditions on wintering and passage sites may be important for nest productivity. Nest success was similar across three shrub assemblages and was unrelated to landscape rugosity, shrub frequency or livestock density, but was greater with taller mean shrub height (range 13–67 cm) within 50 m. Clutch size (mean = 3.2 eggs) and per-egg hatchability in successful nests (87.5%) did not differ with laying date, shrub assemblage or livestock density. We therefore found no evidence that livestock density reduced nest productivity across the range examined, while differing shrub assemblages appeared to offer similar habitat quality. Asian houbara appear well-adapted to a range of semi-desert habitats and tolerate moderate disturbance by pastoralism. No obvious in situ mitigation measures arise from these findings, leaving regulation and control as the key requirement to render hunting sustainable

    Genome-wide association studies of the self-rating of effects of ethanol (SRE).

    The level of response (LR) to alcohol as measured with the Self-Report of the Effects of Alcohol Retrospective Questionnaire (SRE) evaluates the number of standard drinks usually required for up to four effects. The need for a higher number of drinks for effects is genetically influenced and predicts higher risks for heavy drinking and alcohol problems. We conducted genome-wide association study (GWAS) in the African-American (COGA-AA, N = 1527 from 309 families) and European-American (COGA-EA, N = 4723 from 956 families) subsamples of the Collaborative Studies on the Genetics of Alcoholism (COGA) for two SRE scores: SRE-T (average of first five times of drinking, the period of heaviest drinking, and the most recent 3 months of consumption) and SRE-5 (the first five times of drinking). We then meta-analyzed the two COGA subsamples (COGA-AA + EA). Both SRE-T and SRE-5 were modestly heritable (h2 : 21%-31%) and genetically correlated with alcohol dependence (AD) and DSM-IV AD criterion count (rg : 0.35-0.76). Genome-wide significant associations were observed (SRE-T: chromosomes 6, rs140154945, COGA-EA P = 3.30E-08 and 11, rs10647170, COGA-AA+EA P = 3.53E-09; SRE-5: chromosome13, rs4770359, COGA-AA P = 2.92E-08). Chromosome 11 was replicated in an EA dataset from the National Institute on Alcohol Abuse and Alcoholism intramural program. In silico functional analyses and RNA expression analyses suggest that the chromosome 6 locus is an eQTL for KIF25. Polygenic risk scores derived using the COGA SRE-T and SRE-5 GWAS predicted 0.47% to 2.48% of variances in AD and DSM-IV AD criterion count in independent datasets.     Predicting biodiversity loss in island and countryside ecosystems through the lens of taxonomic and functional biogeography

    We investigate how variation in patch area and forest cover quantified for three different spatial scales (buffer size of 500, 1500 and 3000 m radius) affects species richness and functional diversity of bat assemblages in two ecosystems differing in fragment–matrix contrast: a landbridge island system in Panama and a countryside ecosystem in the Brazilian Amazon. Bats were sampled on 11 islands and the adjacent mainland in Panama, and in eight forest fragments and nearby continuous forest in Brazil. Species–area relationships (SAR) were assessed based on Chao1 species richness estimates, and functional diversity–area relationships (FAR) were quantified using Chao1 functional diversity estimates measured as the total branch length of a trait dendrogram. FARs were calculated using three trait sets: considering five species functional traits (FARALL), and trait subsets reflecting ‘diet breadth’ (FARDIET) and ‘dispersal ability’ (FARDISPERSAL). We found that in both study systems, FARALL was less sensitive to habitat loss than SAR, in the sense that an equal reduction in habitat loss led to a disproportionately smaller loss of functional diversity compared to species richness. However, the inhospitable and static aquatic matrix in the island ecosystem resulted in more pronounced species loss with increasing loss of habitat compared to the countryside ecosystem. Moreover, while we found a significant FARDISPERSAL for the island ecosystem in relation to forest cover within 500 m landscape buffers, FARDIET and FARDISPERSAL were not significant for the countryside ecosystem. Our findings highlight that species richness and functional diversity in island and countryside ecosystems scale fundamentally differently with habitat loss, and suggest that key bat ecological functions, such as pollination, seed dispersal and arthropod suppression, may be maintained in fragments despite a reduction in species richness. Our study reinforces the importance of increasing habitat availability for decreasing the chances of losing species richness in smaller fragments
