    Whole Genome Phylogenetic Tree Reconstruction Using Colored de Bruijn Graphs

    We present kleuren, a novel assembly-free method to reconstruct phylogenetic trees using the Colored de Bruijn Graph. kleuren works by constructing the Colored de Bruijn Graph and then traversing it, finding bubble structures in the graph that provide phylogenetic signal. The bubbles are then aligned and concatenated to form a supermatrix, from which a phylogenetic tree is inferred. We introduce the algorithms that kleuren uses to accomplish this task, and show its performance on reconstructing the phylogenetic tree of 12 Drosophila species. kleuren reconstructed the established phylogenetic tree accurately, and is a viable tool for phylogenetic tree reconstruction using whole genome sequences.     Learning the Language of Genes: Representing Global Codon Bias with Deep Language Models

    Codon bias, the usage patterns of synonymous codons for encoding a protein sequence as nucleotides, is a biological phenomenon that is not well understood. Current methods that measure and model the codon bias of an organism exist for usage in codon optimization. In synthetic biology, codon optimization is a task the involves selecting the appropriate codons to reverse translate a protein sequence into a nucleotide sequence to maximize expression in a vector. These features include codon adaptation index (CAI) [1], individual codon usage (ICU), hidden stop codons (HSC) [2] and codon context (CC) [3]. While explicitly modeling these features has helped us to engineer high synthesis yield proteins, it is unclear what other biological features should be taken into account during codon selection for protein synthesis maximization. In this article, we present a method for modeling global codon bias through deep language models that is more robust than current methods by providing more contextual information and long-range dependencies to be considered during codon selection

    The industrial meaning of "gradualism": the Labour party and industry, 1918-1931

    In the period from 1918 until 1931, the British Labour party adhered to the precepts of "gradualism": incrementally and by degrees, the party would gain support and pass legislation in an inexorable progress toward the socialist millennium. For a while, it seemed that this strategy would carry all before it. Emerging from the First World War with a "socialist" commitment, it became the largest opposition party at the 1918 general election. In 1922 it became the clear opposition to the Conservatives, and Ramsay MacDonald was reelected leader after an eight-year break. A short-lived minority Labour government in 1924 was followed by heavy electoral defeat, but the party was able to form its second minority government in 1929. However, its credibility was destroyed by soaring unemployment, and the ministry collapsed in the summer of 1931 after failing to agree on public expenditure cuts. MacDonald and the chancellor of the Exchequer, Philip Snowden, led a small Labour cohort into a "National" government, which went on to crush Labour at the polls that October. Detailed work on this complex period of Labour's history is hard to find, however. Little work has been done on policy: in particular, it is surprising that, given the party's symbiotic link with trade unionism and the central role of industry in Labour leaders' conception of the transformation to socialism, so little attention has been paid to the party's industrial policy in this period

    Detection of the Power Spectrum of Cosmic Microwave Background Lensing by the Atacama Cosmology Telescope

    We report the first detection of the gravitational lensing of the cosmic microwave background through a measurement of the four-point correlation function in the temperature maps made by the Atacama Cosmology Telescope. We verify our detection by calculating the levels of potential contaminants and performing a number of null tests. The resulting convergence power spectrum at 2-degree angular scales measures the amplitude of matter density fluctuations on comoving length scales of around 100 Mpc at redshifts around 0.5 to 3. The measured amplitude of the signal agrees with Lambda Cold Dark Matter cosmology predictions. Since the amplitude of the convergence power spectrum scales as the square of the amplitude of the density fluctuations, the 4-sigma detection of the lensing signal measures the amplitude of density fluctuations to 12%.Comment: 4 pages, 4 figures, replaced title and author list with version accepted by Physical Review Letters.
