    Several key cellular events, such as adhesion to the host surface, penetration, and colonization of host tissue, take place during plant infection by oomycetes that can also manipulate biochemical and physiological processes in their host plants through a diverse array of virulence or avirulence molecules, known as effectors (Birch et al. 2006; Ellis et al. 2006; Kamoun 2007; Schornack et al. 2009). In susceptible plants, these effectors promote infection by suppressing defense responses, enhancing susceptibility, or inducing disease symptoms. In resistant plants, the products of the resistance genes are able to recognize the effectors, promoting an efective defense response known as hypersensitive response (HR) which restricts the pathogen to an area of scorched earth besides host cell death (Kamoun 2003; Kamoun 2007; Schornack et al. 2009).     The Co-Delivery of Syngeneic Adipose-Derived Stromal Cells and Macrophages on Decellularized Adipose Tissue Bioscaffolds for In Vivo Soft Tissue Regeneration

    Decellularized adipose tissue (DAT) bioscaffolds are a promising platform for the delivery of pro-regenerative cell populations with the goal of promoting adipose tissue regeneration. The current study investigated the effects of seeding DAT bioscaffolds with syngeneic bone marrow-derived macrophages and/or adipose-derived stromal cells (ASCs) on in vivo soft tissue regeneration. Methods were established to derive the macrophages from MacGreen mice, which were dynamically seeded onto the DAT scaffolds alone or in combination with ASCs. Seeded and unseeded scaffolds were implanted subcutaneously into C57Bl/6 mice. At 2 and 4 weeks, cell infiltration, angiogenesis, and adipogenesis were analyzed through histology and immunohistochemistry. Substantial variability was observed, but higher blood vessel densities and greater CD31+ cell recruitment was observed in the implants that were greatly infiltrated with cells. A diverse, infiltrating macrophage population was identified in all implants, with quantitatively higher iNOS expression in the scaffolds that showed greater levels of cell infiltration

    Preparation and characterization of water-absorbing composite membrane for medical applications

    The present work introduces a novel method for the formation of water absorbing composite membrane. The prepared composite is based on chitosan, carboxymethyl cellulose (CMC), and Montmorillonite. Prepared composite membrane exhibits high water absorbing and holding capacity with increasing clay content. The water absorbency was studied as a function of the hydrogel composition and the medium pH. Structure and morphologies of the prepared composite have been characterized by X-ray diffraction (XRD), and transmission electron microscope (TEM).     The genome sequence and effector complement of the flax rust pathogen Melampsora lini

    Rust fungi cause serious yield reductions on crops, including wheat, barley, soybean, coffee, and represent real threats to global food security. Of these fungi, the flax rust pathogen Melampsora lini has been developed most extensively over the past 80 years as a model to understand the molecular mechanisms that underpin pathogenesis. During infection, M. lini secretes virulence effectors to promote disease. The number of these effectors, their function and their degree of conservation across rust fungal species is unknown. To assess this, we sequenced and assembled de novo the genome of M. lini isolate CH5 into 21,130 scaffolds spanning 189 Mbp (scaffold N50 of 31 kbp). Global analysis of the DNA sequence revealed that repetitive elements, primarily retrotransposons, make up at least 45% of the genome. Using ab initio predictions, transcriptome data and homology searches, we identified 16,271 putative protein-coding genes. An analysis pipeline was then implemented to predict the effector complement of M. lini and compare it to that of the poplar rust, wheat stem rust and wheat stripe rust pathogens to identify conserved and species-specific effector candidates. Previous knowledge of four cloned M. lini avirulence effector proteins and two basidiomycete effectors was used to optimize parameters of the effector prediction pipeline. Markov clustering based on sequence similarity was performed to group effector candidates from all four rust pathogens. Clusters containing at least one member from M. lini were further analyzed and prioritized based on features including expression in isolated haustoria and infected leaf tissue and conservation across rust species. Herein, we describe 200 of 940 clusters that ranked highest on our priority list, representing 725 flax rust candidate effectors. Our findings on this important model rust species provide insight into how effectors of rust fungi are conserved across species and how they may act to promote infection on their hosts.This work was funded by a grant from the CSIRO Transformational Biology Capability Platform to Adnane Nemri.     Pathogen manipulation of chloroplast function triggers a light-dependent immune recognition

    In plants and animals, nucleotide-binding leucine-rich repeat (NLR) proteins are intracellular immune sensors that recognize and eliminate a wide range of invading pathogens. NLR-mediated immunity is known to be modulated by environmental factors. However, how pathogen recognition by NLRs is influenced by environmental factors such as light remains unclear. Here, we show that the agronomically important NLR Rpi-vnt1.1 requires light to confer disease resistance against races of the Irish potato famine pathogen Phytophthora infestans that secrete the effector protein AVRvnt1. The activation of Rpi-vnt1.1 requires a nuclear-encoded chloroplast protein, glycerate 3-kinase (GLYK), implicated in energy production. The pathogen effector AVRvnt1 binds the full-length chloroplast-targeted GLYK isoform leading to activation of Rpi-vnt1.1. In the dark, Rpi-vnt1.1-mediated resistance is compromised because plants produce a shorter GLYK-lacking the intact chloroplast transit peptide-that is not bound by AVRvnt1. The transition between full-length and shorter plant GLYK transcripts is controlled by a light-dependent alternative promoter selection mechanism. In plants that lack Rpi-vnt1.1, the presence of AVRvnt1 reduces GLYK accumulation in chloroplasts counteracting GLYK contribution to basal immunity.     nQuire: a statistical framework for ploidy estimation using next generation sequencing

    BACKGROUND: Intraspecific variation in ploidy occurs in a wide range of species including pathogenic and nonpathogenic eukaryotes such as yeasts and oomycetes. Ploidy can be inferred indirectly - without measuring DNA content - from experiments using next-generation sequencing (NGS). We present nQuire, a statistical framework that distinguishes between diploids, triploids and tetraploids using NGS. The command-line tool models the distribution of base frequencies at variable sites using a Gaussian Mixture Model, and uses maximum likelihood to select the most plausible ploidy model. nQuire handles large genomes at high coverage efficiently and uses standard input file formats.  RESULTS: We demonstrate the utility of nQuire analyzing individual samples of the pathogenic oomycete Phytophthora infestans and the Baker's yeast Saccharomyces cerevisiae. Using these organisms we show the dependence between reliability of the ploidy assignment and sequencing depth. Additionally, we employ normalized maximized log- likelihoods generated by nQuire to ascertain ploidy level in a population of samples with ploidy heterogeneity. Using these normalized values we cluster samples in three dimensions using multivariate Gaussian mixtures. The cluster assignments retrieved from a S. cerevisiae population recovered the true ploidy level in over 96% of samples. Finally, we show that nQuire can be used regionally to identify chromosomal aneuploidies.  CONCLUSIONS: nQuire provides a statistical framework to study organisms with intraspecific variation in ploidy. nQuire is likely to be useful in epidemiological studies of pathogens, artificial selection experiments, and for historical or ancient samples where intact nuclei are not preserved.     The use of an economical medium for the production of alkaline serine proteases by Bacillus licheniformis NH1

    The present study is concerned with the selection of new economical media based on agricultural and marine-processing by-products for the production of alkaline proteases by Bacillus licheniformis NH1. Powders from different fish species were prepared and then tested as growth media at a concentration of 10 g/l for proteases production by NH1 strain. Powder prepared from whole Sardinelle was found to be the best substrate for the production of the alkaline protease. The NH1 strain exhibited a slightlygreater protease production (2927 U/ml) in medium containing only whole Sardinelle powder than that obtained in control medium (2800 U/ml). Proteases were produced even when strain NH1 was cultivated in medium containing only powder prepared from combined heads and viscera Sardinelle (CHVSP), about 2117 U/ml. Protease production was also carried out in media containing hulled grain of wheat, a by-product of semolina factories, as carbon source. Maximum activity (2517 U/ml) was achieved when the strain was grown in medium containing hulled grain of wheat (10 g/l), casein peptone (2 g/l), K2HPO4 (0.5 g/l) and KH2PO4 (0.5 g/l). Moreover, protease production was considerably enhanced when thestrain was grown in medium containing both hulled grain of wheat and CHVSP as carbon and nitrogen sources, respectively, (4771 U/ml). The study shows that hulled grain of wheat and powders from fishery by-products could be utilized as bacterial substrates for the production of alkaline proteases by B. licheniformis NH1

    The rise and fall of the Phytophthora infestans lineage that triggered the Irish potato famine

    Phytophthora infestans, the cause of potato late blight, is infamous for having triggered the Irish Great Famine in the 1840s. Until the late 1970s, P. infestans diversity outside of its Mexican center of origin was low, and one scenario held that a single strain, US-1, had dominated the global population for 150 years; this was later challenged based on DNA analysis of historical herbarium specimens. We have compared the genomes of 11 herbarium and 15 modern strains. We conclude that the nineteenth century epidemic was caused by a unique genotype, HERB-1, that persisted for over 50 years. HERB-1 is distinct from all examined modern strains, but it is a close relative of US-1, which replaced it outside of Mexico in the twentieth century. We propose that HERB-1 and US-1 emerged from a metapopulation that was established in the early 1800s outside of the species' center of diversity.Comment: To be published in eLIF

    La luxation de la tête radiale dans le cadre de la maladie exostosante  constitue une complication de déséquilibre de croissance des deux os del'avant bras secondaire à une exostose distale de l'ulna. Le traitement est difficile et controversé par les auteurs. Nous présentons une technique originale pour le traitement de cette entité. Après la correction de l'index radio-cubital inférieur par un allongement progressif de l'ulna, une fixation radio-cubitale inférieure par les fiches distales de l'Orthofix® et un deuxième allongement de l'ulna permet l'abaissement de la tête radiale et sa réduction. La réduction progressive par allongement de l'ulna par la méthode de callotasis constitue une technique séduisante et réalise l'inverse du ce qui passé lors de ralentissement de croissance de l'ulna sous l'effet de l'exostose ulnaire
