Identification of a prognostic signature for old-age mortality by integrating genome-wide transcriptomic data with the conventional predictors: the Vitality 90+ Study
Background
Prediction models for old-age mortality have generally relied upon conventional markers such as plasma-based factors and biophysiological characteristics. However, it is unknown whether the existing markers are able to provide the most relevant information in terms of old-age survival or whether predictions could be improved through the integration of whole-genome expression profiles.
Methods
We assessed the predictive abilities of survival models containing only conventional markers, only gene expression data or both types of data together in a Vitality 90+ study cohort consisting of nâ=â151 nonagenarians. The all-cause death rate was 32.5% (49 of 151 individuals), and the median follow-up time was 2.55 years.
Results
Three different feature selection models, the penalized Lasso and Ridge regressions and the C-index boosting algorithm, were used to test the genomic data. The Ridge regression model incorporating both the conventional markers and transcripts outperformed the other models. The multivariate Cox regression model was used to adjust for the conventional mortality prediction markers, i.e., the body mass index, frailty index and cell-free DNA level, revealing that 331 transcripts were independently associated with survival. The final mortality-predicting transcriptomic signature derived from the Ridge regression model was mapped to a network that identified nuclear factor kappa beta (NF-ÎșB) as a central node.
Conclusions
Together with the loss of physiological reserves, the transcriptomic predictors centered around NF-ÎșB underscored the role of immunoinflammatory signaling, the control of the DNA damage response and cell cycle, and mitochondrial functions as the key determinants of old-age mortality.BioMed Central open acces
Aging-associated increase in indoleamine 2,3-dioxygenase (IDO) activity appears to be unrelated to the transcription of the IDO1 or IDO2 genes in peripheral blood mononuclear cells
<p>Abstract</p> <p>Background</p> <p>Old age is associated with increased levels of circulating pro-inflammatory cytokines, a phenomenon termed inflamm-aging. Elevated levels of pro-inflammatory cytokines have been associated with several age-associated diseases and with a shortened lifespan. Indoleamine 2,3-dioxygenase (IDO) has immunomodulatory properties and its activity is elevated in inflammation, autoimmune disorders and malignancies. We have previously shown that IDO activity is increased in nonagenarians compared to young individuals and that high IDO activity is associated with mortality at old age.</p> <p>Findings</p> <p>In this study our aim was to assess whether this difference in IDO activity in the plasma was due to the differential expression of either the IDO1 or IDO2 gene in peripheral blood mononuclear cells. Our results show that IDO1 and IDO2 are not differently expressed in nonagenarians compared to controls and that the expression of IDO genes is not associated with the level of IDO activity in the plasma.</p> <p>Conclusion</p> <p>The level of IDO activity in the plasma is not regulated through the expression of IDO1 or IDO2 in the peripheral blood mononuclear cells.</p
Ilmastonmuutos pÀÀkaupunkiseudulla
Ilmasto on jo muuttunut ihmiskunnan kasvihuonekaasupÀÀstöjen seurauksena. Ilmastomalleihin perustuvien arvioiden mukaan lÀmpeneminen jatkuu ja sen suuruus ja vaikutukset riippuvat pÀÀstöjen mÀÀrÀn kehityksestÀ eli niiden rajoittamisen tehokkuudesta. Koska ilmakehÀÀn jo tÀhÀn mennessÀ pÀÀsseet kasvihuonekaasupÀÀstöt vaikuttavat siellÀ vielÀ vuosikymmeniÀ, muuttuviin olosuhteisiin varautuminen esimerkiksi kaupungeissa on joka tapauksessa vÀlttÀmÀtöntÀ.
Tuoreimpien arvioiden mukaan pÀÀkaupunkiseudun ilmasto lĂ€mpenee kaikkina vuodenaikoina, talvella enemmĂ€n kuin kesĂ€llĂ€. Vaikka ilmastonmuutoksen vaikutuksista osan voidaan ajatella olevan Suomessa suotuisia (lÀmmitystarpeen pieneneminen, pidempi kasvukausi), maailmanlaajuisesti suurin osa vaikutuksista on ihmiskunnan ja maapallon eliöstön kannalta erittÀin epÀsuotuisia (entistÀ voimakkaammat ÀÀrisÀÀilmiöt,
kuivuus, nÀlÀnhÀtÀ, pakolaisuus). Koska pÀÀstöt eivÀt tunne valtakuntien rajoja, pÀÀstöjen hillinnÀstÀ on sovittava kansainvÀlisesti. KansainvÀlisistÀ sopimuksista tuorein on Pariisin ilmastosopimus vuodelta 2015, jota tarkastellaan myös lyhyesti tÀssÀ raportissa.

Molecular mechanisms associated with the strength of the anti-CMV response in nonagenarians
Infection with human cytomegalovirus (CMV) affects the function and composition of the immune system during ageing. In addition to the presence of the pathogen, the strength of the immune response, as measured by the anti-CMV IgG titre, has a significant effect on age-related pathogenesis. High anti-CMV IgG titres have been associated with increased mortality and functional impairment in the elderly. In this study, we were interested in identifying the molecular mechanisms that are associated with the strength of the anti-CMV response by examining the gene expression profiles that are associated with the level of the anti-CMV IgG titre.
Results
The level of the anti-CMV IgG titre is associated with the expression level of 663 transcripts in nonagenarians. These transcripts and their corresponding pathways are, for the most part, associated with metabolic functions, cell development and proliferation and other basic cellular functions. However, no prominent associations with the immune system were found, and no associated transcripts were found in young controls.
Conclusions
The lack of defence pathways associated with the strength of the anti-CMV response can indicate that the compromised immune system can no longer defend itself against the CMV infection. Our data imply that the association between high anti-CMV IgG titres and increased mortality and frailty is mediated by basic cellular processes.BioMed Central open acces
Nykyisen ja tulevan ilmaston sÀÀtietoja rakennusfysikaalisia laskelmia ja energialaskennan testivuotta 2020 varten
Ilmaston lÀmmetessÀ ja vesisateiden talvisinkin yleistyessÀ myös rakennetussa ympÀristössÀ tulisi varautua muuttuviin sÀÀolosuhteisiin. TÀssÀ tutkimushankkeessa on luotu sÀÀhavaintoihin pohjautuvia tiedostoja, joita voidaan kÀyttÀÀ laskelmien pohjana arvioitaessa rakennusten energiantarvetta ja rakennusfysikaalista toimintaa nykyisessÀ ja tulevassa ilmastossa.
Aluksi tarkasteltiin neljĂ€n paikkakunnan (Vantaa, Jokioinen, JyvĂ€skylĂ€ ja SodankylĂ€) sÀÀhavaintoja 30 vuoden pituiselta aikajaksolta 1989â2018; paikat edustavat kutakin neljÀÀ energialaskennan lĂ€mpötilavyöhykettĂ€. Havaintojen pohjalta muodostettiin lĂ€mpötilan, ilman suhteellisen kosteuden, auringon kokonaissĂ€teilyn, hajasĂ€teilyn, sĂ€dettĂ€ vastaan kohtisuoralle pinnalle saapuvan suoran sĂ€teilyn, tuulen suunnan ja nopeuden sekĂ€ sademÀÀrĂ€n tunnittaiset aikasarjat vuosille 1989â2018. Ilmastomallien ennustamien muutosten perusteella nĂ€mĂ€ aikasarjat muunnettiin kuvaamaan tulevaisuuden olosuhteita vuosina 2015â2044 (lĂ€hitulevaisuutta kuvaava vuoden 2030 ilmasto), 2035â2064 (vuosisadan puolivĂ€liĂ€ kuvaava v. 2050 ilmasto) ja 2065â2094 (vuosisadan loppupuolen eli v. 2080 ilmasto). Kaikki nĂ€mĂ€ tulevaisuuden ilmaston sÀÀaikasarjat muodostettiin erikseen kolmelle kasvihuonekaasuskenaariolle, joista RCP2.6 vastaa vĂ€hĂ€istĂ€, RCP4.5 kohtalaista ja RCP8.5 hyvin voimakasta ilmastonmuutosta.
Jakson 1989â2018 ilmastoa kuvaavista aikasarjoista haettiin kutakin 12 kuukautta kohti se vuosi, jona kyseisen kuukauden sÀÀolot olivat vastanneet mahdollisimman hyvin keskimÀÀrĂ€isiĂ€ ilmasto-oloja. YhdistĂ€mĂ€llĂ€ nĂ€mĂ€ 12 kuukautta saatiin muodostettua kullekin energialaskennan vyöhykkeelle uusi rakennusten energialaskennan testi-vuosi TRY2020. Testivuotta kuvaavassa tiedostossa ovat mukana lĂ€mpötila, kosteus, auringon sĂ€teily (kokonaissĂ€teily, suora sĂ€teily kohtisuoralle pinnalle ja hajasĂ€teily) sekĂ€ tuulen suunta ja nopeus, mutta ei sademÀÀrÀÀ. Samoja valittuja kuukausia kĂ€yttĂ€mĂ€llĂ€ muodostettiin vastaavat energialaskennan testivuodet myös kolmelle tulevaisuuden jaksolle, erikseen kullekin kasvihuonekaasuskenaariolle.
Aiemmin laadittuun testivuoteen TRY2012 verrattuna uusi testivuosi TRY2020 koostuu lĂ€mpötilavyöhykkeestĂ€ riippuen 7â11 uudesta tyyppikuukaudesta, kun taas loput kuukaudet ovat samoja kuin aikaisemmin. Vantaalla, JyvĂ€skylĂ€ssĂ€ ja SodankylĂ€ssĂ€, joita tarkasteltiin molempia testivuosia muodostettaessa, TRY2020 on koko vuotta ajatellen 0.17â0.36°C lĂ€mpimĂ€mpi kuin TRY2012, vaikka joinakin yksittĂ€isinĂ€ kuukausina se onkin viileĂ€mpi. Vuotuisen kokonaissĂ€teilyn erot uuden ja aiemman testivuoden vĂ€lillĂ€ ovat pieniĂ€, mutta joinakin yksittĂ€isinĂ€ kuukausina sĂ€teilymÀÀrĂ€t kyllĂ€ poikkeavat melko selvĂ€sti.
Rakennusten energialaskennan testivuosien ohella koottiin rakennusfysikaalisten tarkastelujen vertailuja varten todellisen menneen vuoden (Jokioinen v. 2015) tunnittain mitatut sÀÀtiedot; nÀitÀ muokattiin myös kuvaamaan tulevaisuuden ajanjaksoja. LisÀksi hankkeessa tuotettuja 30-vuotisia nykyisen ja tulevaisuuden ilmaston sÀÀtietoja voidaan kÀyttÀÀ esimerkiksi aiemmin valittujen rakennusfysikaalisten testivuosien pÀivittÀmiseen.
Raportissa tarkasteltiin myös lÀmmitysjÀrjestelmien mitoitukseen kÀytettÀviÀ kylmiÀ lÀmpötiloja sekÀ sitÀ, miten ilmastonmuutos vaikuttaa nykyÀÀn harvoin esiintyvien lÀmpötilojen, sademÀÀrien ja tuulen nopeuksien yleisyyteen tulevaisuudessa.As the Finnish climate becomes warmer and liquid precipitation events will be increasingly frequent even in winter, it is necessary to be prepared for changing weather conditions in the built-up environment. In this study, we have elaborated weather data files that can be utilized in assessing energy demand and physical functioning in buildings in the current and future climate.
Weather datasets were compiled for four measurement sites in Finland, SodankylĂ€, JyvĂ€skylĂ€, Jokioinen and Vantaa, each of them representing different thermal zones for building energy demand. The datasets, comprising years 1989â2018, contained the following variables at hourly resolution: temperature, relative humidity, wind speed and direction, total, diffuse and direct normal solar radiation and precipitation. The tridecadal datasets were transformed to represent future climate by modifying the hourly values of the weather variables in accordance with climate model projections. Three future periods were considered, 2015â2044 representing the immediate future, 2035â2064 mid-century and 2065â2094 the late century climate. Henceforth, the periods will be referred to according to the mid-point year, i.e., 2030, 2050 and 2080, respectively. All the time series representing future climate were compiled for three representative concentration pathways, RCP2.6 representing small, RCP4.5 medium and RCP8.5 very large greenhouse-gas emissions.
Next, the 30-year datasets were used to find for each of the twelve calendar months a "standard" month during which weather conditions have been as close as possible to typical long-term statistical distributions. These twelve months originating from different years were merged to create the new test reference year of building energy demand (TRY2020) for all four thermal zones. In the test reference year datasets, all the above-mentioned weather variables were included apart from precipitation. The months selected were likewise used to extract test reference year data from the data files representing future climate, separately for all three future periods and the three representative concentration pathways.
Compared to the previously-compiled test reference year TRY2012, the new reference year TRY2020 consists of 7â11 fresh months, depending on the thermal zone, the remaining months being the same as in TRY2012. Regarding the three measurement sites for which both references years are available, the annual mean temperature in TRY2020 is 0.17â0.36°C higher than in TRY2012, even though some individual months are cooler. The total annual solar radiation sum in the two test reference years is nearly identical, while some single months exhibit quite remarkable differences.
In addition to the test reference year for building energy demand, hourly measurements during a historical year (Jokioinen 2015) were collected for comparison purposes in building physical calculations. This comparison year data was also transformed to represent future climates. Moreover, the 30-year datasets elaborated in the project can be used to update previously-selected building physical test years for the Finnish climate.
The report likewise examines very cold temperatures relevant for the design of heating systems. As well, we explored how the projected climate change affects the future occurrence of temperature, precipitation and wind speed extremes.DÄ det finska klimatet blir varmare och nederbörd i form av regn allt vanligare ocksÄ vintertid, mÄste den bebyggda miljön vara beredd pÄ förÀndringar i vÀderförhÄllanden. Alla de tidsserier som representerar det framtida klimatet sammanstĂ€lldes för tre vĂ€xthusgasscenarier: RCP2.6 motsvarar smĂ„, RCP4.5 medelmĂ„ttliga och RCP8.5 mycket stora utslĂ€pp.
DÀrefter anvÀndes de 30-Äriga tidsserierna för att konstruera det nya testreferensÄret, eller typÄret, för efterfrÄgan av byggnadsenergi (TRY2020) för alla fyra termiska zoner. TypÄret innehÄller hela kalendermÄnader, som valts ut sÄ att de rÄdande vÀderleksförhÄllandena under mÄnaden motsvarar typiska lÄngtida statistiska fördelningarna. I datafilerna för TRY2020 inkluderades alla ovannÀmnda vÀderparametrar förutom nederbörd. De valda mÄnaderna anvÀndes ocksÄ för att sammanstÀlla typÄrsdata, som beskriver det framtida klimatet. Detta gjordes separat för alla tre framtida perioder och de tre vÀxthusgasscenarierna.
