    Edit metric decoding: Return of the side effect machines

    Side Effect Machines (SEMs) are an extension of finite state machines which place a counter on each node that is incremented when that node is visited. Previous studies examined a genetic algorithm to discover node connections in SEMs for edit metric decoding for biological applications, namely to handle sequencing errors. Edit metric codes, while useful for decoding such biologically created errors, have a structure which significantly differentiates them from other codes based on Hamming distance. Further, the inclusion of biologically- motivated restrictions on allowed words makes development of decoders a bespoke process based on the exact code used. This study examines the use of evolutionary programming for the creation of such decoders, thus allowing for the number of states to be evolved directly, not witnessed in previous approaches which used genetic algorithms.     Effects of Initial Flow on Close-In Planet Atmospheric Circulation

    We use a general circulation model to study the three-dimensional (3-D) flow and temperature distributions of atmospheres on tidally synchronized extrasolar planets. In this work, we focus on the sensitivity of the evolution to the initial flow state, which has not received much attention in 3-D modeling studies. We find that different initial states lead to markedly different distributions-even under the application of strong forcing (large day-night temperature difference with a short "thermal drag time") that may be representative of close-in planets. This is in contrast with the results or assumptions of many published studies. In general, coherent jets and vortices (and their associated temperature distributions) characterize the flow, and they evolve differently in time, depending on the initial condition. If the coherent structures reach a quasi- stationary state, their spatial locations still vary. The result underlines the fact that circulation models are currently unsuitable for making quantitative predictions (e.g., location and size of a "hot spot") without better constrained, and well posed, initial conditions.Comment: Accepted for publication in the Astrophysical Journal; 23 pages, 9 figures

    Effects of angiotensin II on NaPi-IIa co-transporter expression and activity in rat renal cortex

    AbstractThe kidney plays a major role in reabsorption of phosphate with the majority occurring in the proximal tubule (PT). The type IIa sodium-phosphate co-transporter (NaPi-IIa) is the main player in PT. The purpose of current study was to determine the effect of angiotensin II (A-II) on membrane expression of NaPi-IIa in the rat renal cortex. A-II (500 ng/kg/min) was chronically infused into the Sprague–Dawley rats by miniosmotic pump for 7 days. The arterial pressure and circulating plasma A-II level along with urine output were markedly increased in A-II rats. There was diuresis but no natriuresis. The phosphate excretion increased sevenfold on day 4 and 5.7-fold on day 7. There was no change in Na-dependent Pi uptake in brush-border membrane (BBM) vesicles between A-II-treated group and control on day 4, however, there was a 43% increase on day 7. Western blot analysis of NaPi-IIa protein abundance showed a parallel pattern: no change after 4 days of treatment and a 48% increase after 7 days of treatment. However, Northern blot analysis of cortical RNA showed no change in NaPi-IIa mRNA abundance on day 7. A-II stimulation of Na/Pi co-transport activity is a result of increases in the expression of BBM NaPi-IIa protein level and that stimulation is most likely mediated by posttranscriptional mechanisms

    The electrical structure of the central Pacific upper mantle constrained by the NoMelt experiment

The definitive version was published in Geochemistry, Geophysics, Geosystems 16 (2015): 1115–1132, doi:10.1002/2014GC005709.The NoMelt experiment imaged the mantle beneath 70 Ma Pacific seafloor with the aim of understanding the transition from the lithosphere to the underlying convecting asthenosphere. Seafloor magnetotelluric data from four stations were analyzed using 2-D regularized inverse modeling. The preferred electrical model for the region contains an 80 km thick resistive (>103 Ωm) lithosphere with a less resistive (∼50 Ωm) underlying asthenosphere. The preferred model is isotropic and lacks a highly conductive (≤10 Ωm) layer under the resistive lithosphere that would be indicative of partial melt. We first examine temperature profiles that are consistent with the observed conductivity profile. Our profile is consistent with a mantle adiabat ranging from 0.3 to 0.5°C/km. A choice of the higher adiabatic gradient means that the observed conductivity can be explained solely by temperature. In contrast, a 0.3°C/km adiabat requires an additional mechanism to explain the observed conductivity profile. Of the plausible mechanisms, H2O, in the form of hydrogen dissolved in olivine, is the most likely explanation for this additional conductivity. Our profile is consistent with a mostly dry lithosphere to 80 km depth, with bulk H2O contents increasing to between 25 and 400 ppm by weight in the asthenosphere with specific values dependent on the choice of laboratory data set of hydrous olivine conductivity and the value of mantle oxygen fugacity.     Adsorbate-enhanced transport of metals on metal surfaces: Oxygen and sulfur on coinage metals

    Coarsening (i.e., ripening) of single-atom-high, metal homoepitaxial islands provides a useful window on the mechanism and kinetics of mass transport at metal surfaces. This article focuses on this type of coarsening on the surfaces of coinage metals (Cu, Ag, Au), both clean and with an adsorbed chalcogen (O, S) present. For the clean surfaces, three aspects are summarized: (1) the balance between the two major mechanisms—Ostwald ripening (the most commonly anticipated mechanism) and Smoluchowski ripening—and how that balance depends on island size; (2) the nature of the mass transport agents, which are metal adatoms in almost all known cases; and (3) the dependence of the ripening kinetics on surface crystallography. Ripening rates are in the order (110)\u3e(111)\u3e(100), a feature that can be rationalized in terms of the energetics of key processes. This discussion of behavior on the clean surfaces establishes a background for understanding why coarsening can be accelerated by adsorbates. Evidence that O and S accelerate mass transport on Ag, Cu, and Au surfaces is then reviewed. The most detailed information is available for two specific systems, S/Ag (111) and S/Cu(111). Here, metal-chalcogen clusters are clearly responsible for accelerated coarsening. This conclusion rests partly on deductive reasoning, partly on calculations of key energetic quantities for the clusters (compared with quantities for the clean surfaces), and partly on direct experimental observations. In these two systems, it appears that the adsorbate, S, must first decorate—and, in fact, saturate—the edges of metal islands and steps, and then build up at least slightly in coverage on the terraces before acceleration begins. Acceleration can occur at coverages as low as a few thousandths to a few hundredths of a monolayer. Despite the significant recent advances in our understanding of these systems, many open questions remain.     CyberKnife with Tumor Tracking: An Effective Treatment for High-Risk Surgical Patients with Single Peripheral Lung Metastases

    Standard treatment for operable patients with single peripheral lung metastases is metastasectomy. We report mature CyberKnife outcomes for high-risk surgical patients with biopsy proven single peripheral lung metastases. Twenty-four patients (median age 73 years) with a mean maximum tumor diameter of 2.5 cm (range, 0.8–4.5 cm) were treated over a 6-year period extending from September 2004 to September 2010 and followed for a minimum of 1 year or until death. A mean dose of 52 Gy (range, 45–60 Gy) was delivered to the prescription isodose line in three fractions over a 3–11 day period (mean, 7 days). At a median follow-up of 20 months, the 2-year Kaplan–Meier local control and overall survival rates were 87 and 50%, respectively. CyberKnife with fiducial tracking is an effective treatment for high-risk surgical patients with single small peripheral lung metastases. Trials comparing CyberKnife with metastasectomy for operable patients are necessary to confirm equivalence

    The impact of predation by marine mammals on Patagonian toothfish longline fisheries

    Predatory interaction of marine mammals with longline fisheries is observed globally, leading to partial or complete loss of the catch and in some parts of the world to considerable financial loss. Depredation can also create additional unrecorded fishing mortality of a stock and has the potential to introduce bias to stock assessments. Here we aim to characterise depredation in the Patagonian toothfish (Dissostichus eleginoides) fishery around South Georgia focusing on the spatio-temporal component of these interactions. Antarctic fur seals (Arctocephalus gazella), sperm whales (Physeter macrocephalus), and orcas (Orcinus orca) frequently feed on fish hooked on longlines around South Georgia. A third of longlines encounter sperm whales, but loss of catch due to sperm whales is insignificant when compared to that due to orcas, which interact with only 5% of longlines but can take more than half of the catch in some cases. Orca depredation around South Georgia is spatially limited and focused in areas of putative migration routes, and the impact is compounded as a result of the fishery also concentrating in those areas at those times. Understanding the seasonal behaviour of orcas and the spatial and temporal distribution of “depredation hot spots” can reduce marine mammal interactions, will improve assessment and management of the stock and contribute to increased operational efficiency of the fishery.     Mathematical Model Creation for Cancer Chemo-Immunotherapy

    One of the most challenging tasks in constructing a mathematical model of cancer treatment is the calculation of biological parameters from empirical data. This task becomes increasingly difficult if a model involves several cell populations and treatment modalities. A sophisticated model constructed by de Pillis et al., Mixed immunotherapy and chemotherapy of tumours: Modelling, applications and biological interpretations, J. Theor. Biol. 238 (2006), pp. 841–862; involves tumour cells, specific and non-specific immune cells (natural killer (NK) cells, CD8 T cells and other lymphocytes) and employs chemotherapy and two types of immunotherapy (IL-2 supplementation and CD8 T-cell infusion) as treatment modalities. Despite the overall success of the aforementioned model, the problem of illustrating the effects of IL-2 on a growing tumour remains open. In this paper, we update the model of de Pillis et al. and then carefully identify appropriate values for the parameters of the new model according to recent empirical data. We determine new NK and tumour antigen-activated CD8 T-cell count equilibrium values; we complete IL-2 dynamics; and we modify the model in de Pillis et al. to allow for endogenous IL-2 production, IL-2-stimulated NK cell proliferation and IL-2-dependent CD8 T-cell self-regulations. Finally, we show that the potential patient-specific efficacy of immunotherapy may be dependent on experimentally determinable parameters
