Exact and efficient calculation of Lagrange multipliers in constrained biological polymers: Proteins and nucleic acids as example cases

    Get PDF
In order to accelerate molecular dynamics simulations, it is very common to impose holonomic constraints on their hardest degrees of freedom. In this way, the time step used to integrate the equations of motion can be increased, thus allowing, in principle, to reach longer total simulation times. The imposition of such constraints results in an aditional set of Nc equations (the equations of constraint) and unknowns (their associated Lagrange multipliers), that must be solved in one way or another at each time step of the dynamics. In this work it is shown that, due to the essentially linear structure of typical biological polymers, such as nucleic acids or proteins, the algebraic equations that need to be solved involve a matrix which is banded if the constraints are indexed in a clever way. This allows to obtain the Lagrange multipliers through a non-iterative procedure, which can be considered exact up to machine precision, and which takes O(Nc) operations, instead of the usual O(Nc3) for generic molecular systems. We develop the formalism, and describe the appropriate indexing for a number of model molecules and also for alkanes, proteins and DNA. Finally, we provide a numerical example of the technique in a series of polyalanine peptides of different lengths using the AMBER molecular dynamics package.Comment: 29 pages, 10 figures, 1 tabl

Dimes y diretes sobre lo audiovisual en los tiempos de la cultura visual y digital

The coming-up of a new domain such as Visual Studies or Visual Culture, in the art studies context, allows us to reflect upon the role played by the subject and field of Audiovisual Media in the Spanish tradition in communication studies. Anyhow the concepts of “audiovisual media” and “visual culture” refer, putting aside the presence or absence of the “audio” element, to two semantic fields which theoretically and historically have been even opposites: the first one is the media system originated by photography and telephone in the high modernity; the second one, the continuity of images in the history of Humanity. The problem of giving a strict and restricted definition of “audiovisual media” allows us, against the new studiovisualists trends, to define the contents and the limits that must have a comprehensive and complex analysis of the communication practices

-Briga Toponyms in the Iberian Peninsula

    Get PDF
The existence in Hispania of a very large number of place-names with the -briga ending has been used for several decades in reconstructing the languages spoken in pre-Roman times in the Iberian Peninsula. The phonetics of -briga strongly suggest that this place-name element was created by Celtic speakers. I offer a theoretical classification of these place-names considering at least four different types according to their internal structure. Several examples from Hispania are presented and classified in one of the four categories, followed by general comments on the implications of the distribution of the -briga place-names

Necesidad de planes de formación interdisciplinar. Atención sanitaria en personas con trastorno de espectro autista

    Get PDF
From a biopsychosocial approach it is needed to create specific training plans for good praxis, profitability and success of health care for people with Autism Spectrum Disorder (ASD). Different studies show their relevance and the repeated demand for adaptations and resources. This paper shows the lack of adequacy between services and needs of patients with ASD, the steps taken from different professional and associative areas, as well as the objectives to consider in proposals for interdisciplinary training plans.peerReviewe

A history of modern architecture in the context of global culture (from Ledoux to Archigram) through the metaphor and paradigm of the clock, origin and model of the notion of system, based on the theory of the project as it has been developed over the last three centuries (especially in the passage from Lloyd Wright to Le Corbusier) ... and as it may serve to an analysis of the relations between various media and arts.
