    Dark solitons revealed in Lieb-Liniger eigenstates

    We study how dark solitons, i.e. solutions of one-dimensional single-particle nonlinear time-dependent Schr\"odinger equation, emerge from eigenstates of a linear many-body model of contact interacting bosons moving on a ring, the Lieb-Liniger model. This long-standing problem was addressed by various groups, which presented different, seemingly unrelated, procedures to reveal the solitonic waves directly from the many-body model. Here, we propose a unification of these results using a simple Ansatz for the many-body eigenstate of the Lieb-Liniger model, which gives us access to systems of hundreds of atoms. In this approach, mean-field solitons emerge in a single-particle density through repeated measurements of particle positions in the Ansatz state. The post-measurement state turns out to be a wave packet of yrast states of the reduced system.Comment: 8 pages of the main text + 7 pages of appendice

    On polymorphic logical gates in sub-excitable chemical medium

    In a sub-excitable light-sensitive Belousov-Zhabotinsky chemical medium an asymmetric disturbance causes the formation of localized traveling wave-fragments. Under the right conditions these wave-fragment can conserve their shape and velocity vectors for extended time periods. The size and life span of a fragment depend on the illumination level of the medium. When two or more wave-fragments collide they annihilate or merge into a new wave-fragment. In computer simulations based on the Oregonator model we demonstrate that the outcomes of inter-fragment collisions can be controlled by varying the illumination level applied to the medium. We interpret these wave-fragments as values of Boolean variables and design collision-based polymorphic logical gates. The gate implements operation XNOR for low illumination, and it acts as NOR gate for high illumination. As a NOR gate is a universal gate then we are able to demonstrate that a simulated light sensitive BZ medium exhibits computational universality

    Beyond Gross-Pitaevskii equation for 1D gas: Quasiparticles and solitons

    Describing properties of a strongly interacting quantum many-body system poses a serious challenge both for theory and experiment. In this work, we study excitations of one-dimensional repulsive Bose gas for arbitrary interaction strength using a hydrodynamic approach. We use linearization to study particle (type-I) excitations and numerical minimization to study hole (type-II) excitations. We observe a good agreement between our approach and exact solutions of the Lieb-Liniger model for the particle modes and discrepancies for the hole modes. Therefore, the hydrodynamical equations find to be useful for long-wave structures like phonons and of a limited range of applicability for short-wave ones like narrow solitons.     Recombinant Lactococcus lactis expressing haemagglutinin from a polish avian H5N1 isolate and its immunological effect in preliminary animal trials.

    Lactic acid bacteria (LAB) are Gram-positive, non-pathogenic microorganisms that are gaining much interest as antigen producers for development of live vaccine vectors. Heterologous proteins of different origin have been successfully expressed in such LAB species as Lactococcus lactis. Recombinant L. lactis strains have been shown to induce specific local and systemic immune responses against various antigens. Our study aimed at constructing a L. lactis strain expressing haemagglutinin of the Polish avian H5H1 influenza isolate and examining its effect on animals. Expression of the cloned H5 gene was achieved using the nisin-controlled gene expression system. Detection of the intracellular H5 antigen produced in L. lactis was performed by Western blot analysis and confirmed using Mass Spectrometry. The potential of L. lactis recombinant cells to induce an immune response was examined by setting up preliminary immunization trials on mice and chicken. Obtained sera were tested for specific antibodies by ELISA assays. The results of these preliminary studies are a promising step toward developing a vaccine against the avian bird flu using Lactococcus lactis cells as bioreactors for efficient antigen production and delivery to the mucosal surface

    Algorithms: simultaneous error-correction and rooting for gene tree reconciliation and the gene duplication problem

    <p>Abstract</p> <p>Background</p> <p>Evolutionary methods are increasingly challenged by the wealth of fast growing resources of genomic sequence information. Evolutionary events, like gene duplication, loss, and deep coalescence, account more then ever for incongruence between gene trees and the actual species tree. Gene tree reconciliation is addressing this fundamental problem by invoking the minimum number of gene duplication and losses that reconcile a rooted gene tree with a rooted species tree. However, the reconciliation process is highly sensitive to topological error or wrong rooting of the gene tree, a condition that is not met by most gene trees in practice. Thus, despite the promises of gene tree reconciliation, its applicability in practice is severely limited.</p> <p>Results</p> <p>We introduce the problem of reconciling unrooted and erroneous gene trees by simultaneously rooting and error-correcting them, and describe an efficient algorithm for this problem. Moreover, we introduce an error-corrected version of the gene duplication problem, a standard application of gene tree reconciliation. We introduce an effective heuristic for our error-corrected version of the gene duplication problem, given that the original version of this problem is NP-hard. Our experimental results suggest that our error-correcting approaches for unrooted input trees can significantly improve on the accuracy of gene tree reconciliation, and the species tree inference under the gene duplication problem. Furthermore, the efficiency of our algorithm for error-correcting reconciliation is capable of handling truly large-scale phylogenetic studies.</p> <p>Conclusions</p> <p>Our presented error-correction approach is a crucial step towards making gene tree reconciliation more robust, and thus to improve on the accuracy of applications that fundamentally rely on gene tree reconciliation, like the inference of gene-duplication supertrees.</p

    In vitro characteristics of Lactobacillus spp. strains isolated from the chicken digestive tract and their role in the inhibition of Campylobacter colonization

    Campylobacter jejuni/coli infections are the leading cause of bacterial diarrheal illnesses in humans. Many epidemiological studies indicate that improperly prepared meat from chickens that carry a high load of Campylobacter in their intestinal tracts is the key source of human infections. LAB, mainly members of the Lactococcus and Lactobacillus genera, increasingly have been tested as vehicles for the delivery of heterologous bacterial or viral antigens to animal mucosal immune systems. Thus, the objective of this study was to isolate, identify, and characterize Lactobacillus spp. strains isolated from chickens bred in Poland. Their ability to decrease the level of bird gut colonization by C. jejuni strain was also analyzed. First, the influence of the different chicken rearing systems was evaluated, especially the effect of diets on the Lactobacillus species that colonize the gut of chickens. Next, selected strains were analyzed in terms of their anti-Campylobacter activity in vitro; potential probiotic traits such as adhesion properties, bile and low pH tolerance; and their ability to grow on a defined carbon source. Given that improperly prepared chicken meat is the main source of human infection by Campylobacter, the selected strains were also assessed for their ability to inhibit Campylobacter colonization in the bird's intestine. These experiments revealed enormous physiological diversity among the Lactobacillus genus strains. Altogether, our results showed that L. plantarum strains isolated from the digestive tracts of chickens bred in Poland displayed some probiotic attributes in vitro and were able to decrease the level of bird gut colonization by C. jejuni strain. This suggests that they can be employed as vectors to deliver Campylobacter immunodominant proteins to the bird's immune system to strengthen the efficacy of in ovo vaccination

    Preliminary studies of sediments from the Dobczyce drinking water reservoir

    The analysis of river and lake sediments indicates that the physical, chemical, biochemical and geochemical processes that influence the fate of toxic compounds and elements in sediments are numerous and complex (for example: sorption - desorption, oxidation - reduction, ion-exchange, biological activity). Due to the above-mentioned general statement, only a long term and complex research programme can lead to satisfactory answers to the questions relating to possible changes of water and environmental quality in the future. The aim of our study consisted in physical and chemical characterisation of sediments in in-depth profiles taken from the Dobczyce reservoir in southern Poland that is a main source of drinking water for the city of Kraków. Due to morphological reasons, 7 layers of sediment samples were distinguished from the ground level to about 90 cm below (total thickness of the sediments in the sampling site). Analysis of grain size distribution and application of x-ray diffraction method, enabled mineralogical description of sediments. The use of proton-induced x-ray emission (PIXE) and atomic absorption spectrometry (AAS) revealed elemental composition of the samples (Al, P, K, Ca, Sc, Ti, V, Cr, Mn, Fe, Co, Ni, Cu, Zn). Concentrations of natural 40K and artificial 137Cs radionuclides were determined by the use of gamma spectrometry. The following facts were established: 1) the oldest (deepest) and newest, recently deposited layers of sediments are similar in their physical and chemical properties. It means that the inflow of contaminants and biogenic compounds to the reservoir has changed little since it was constructed and filled with water; 2) the severe flood in 1997 changed significantly sediment composition and, in fact, led to purification of sediments in the Dobczyce reservoir

    The great time series classification bake off: a review and experimental evaluation of recent algorithmic advances

    In the last five years there have been a large number of new time series classification algorithms proposed in the literature. These algorithms have been evaluated on subsets of the 47 data sets in the University of California, Riverside time series classification archive. The archive has recently been expanded to 85 data sets, over half of which have been donated by researchers at the University of East Anglia. Aspects of previous evaluations have made comparisons between algorithms difficult. For example, several different programming languages have been used, experiments involved a single train/test split and some used normalised data whilst others did not. The relaunch of the archive provides a timely opportunity to thoroughly evaluate algorithms on a larger number of datasets. We have implemented 18 recently proposed algorithms in a common Java framework and compared them against two standard benchmark classifiers (and each other) by performing 100 resampling experiments on each of the 85 datasets. We use these results to test several hypotheses relating to whether the algorithms are significantly more accurate than the benchmarks and each other. Our results indicate that only 9 of these algorithms are significantly more accurate than both benchmarks and that one classifier, the Collective of Transformation Ensembles, is significantly more accurate than all of the others. All of our experiments and results are reproducible: we release all of our code, results and experimental details and we hope these experiments form the basis for more rigorous testing of new algorithms in the future
