Bifunctionality: New Insights into the Class of (6-4)Photolyases and animal-like Cryptochromes
The cryptochrome/photolyase family (CPF) is a huge protein family of blue-light photoreceptors, which occur in all kingdoms of life. All members of this family utilize a flavin chromophore as catalytic cofactor and show high sequence and structural similarity, although they have different functions inside the living organism. Photolyases use the energy of light to repair UV-light induced DNA lesions like the cyclobutane pyrimidine dimer (CPD) or the pyrimidine-(6-4)-pyrimidone photoproduct ((6-4)PP). Cryptochromes, on the other hand, are involved in many different blue-light regulated mechanisms, like the photoperiodic flowering in plants and the entrainment of the circadian rhythm in animals.
This study focuses on the characterization of the photoreduction and (6-4) repair mechanism of the subclass of animal cryptochromes and (6-4) photolyases on the basis of the animal-like cryptochrome from the green algae Chlamydomonas reinhardtii (CraCRY). Through multiple sequence alignment with other CPFs and mutational studies, the specific residues involved in the photoreduction mechanism were successfully identified, leading to the discovery of a tyrosine as distal electron donor at the end of the conserved tryptophan triad. The photoreduction, with regard to the formation and decay of a tyrosyl radical, was extensively studied with several spectroscopic methods. All analyses resulted in the observation of an unusually long-lived tyrosyl radical upon photoreduction.
As it turned out, CraCRY is not only a cryptochrome, but also has (6-4) photolyase function, which makes it a bifunctional member of this group. To study structure-function relationships, the 3D structure of CraCRY in complex with its chromophores as well as a (6-4)PP was solved by X-ray crystallography. The structure reveals a new binding mode of the DNA lesion and provides insight into the active site. One of the essential residues for DNA repair (His1) exhibits a different conformation as in the common model, which may indicate an alternative mechanism for (6-4)PP repair.
The main knowledge about cryptochrome structures derived from the comparison with photolyases, but cryptochromes contain a highly variable C-terminal extension (CTE), which is missing in photolyases. In CraCRY this CTE is about 100 amino acids long and not shown in the solved crystal structure. For analysis of the CTE, hydrogen-deuterium-exchange coupled with mass spectrometry was used including a comparison of different reduction. Although, the coverage of the CTE was incomplete, there were significant changes between the oxidized and fully reduced state FADH− detectable. It was concluded, that the photoreduction process and the formation of the tyrosyl radical is triggering a structural change in the region between the loop carrying the tyrosyl radical and the C-terminal α22-helix.
For further investigation of the intramolecular changes upon photoreduction and DNA repair, time-resolved crystal measurements of a class II CPD photolyase (MmCPDII) and CraCRY were performed within a joint project at the free electron laser SACLA. So far, the different conformations of the flavin cofactor of MmCPDII in its different oxidation states have been successfully derived. In future, it is expected to show the whole repair mechanism for the CPD lesion as well as for the (6 4)PP by time-resolved SFX
Tyrosine 263 in Cyanobacterial Phytochrome Cph1 Optimizes Photochemistry at the prelumi-R→lumi-R Step
We report a low-temperature fluorescence spectroscopy study of the PAS-GAF-PHY sensory module of Cph1 phytochrome, its Y263F mutant (both with known 3D structures) as well as Y263H and Y263S to connect their photochemical parameters with intramolecular interactions. None of the holoproteins showed photochemical activity at low temperature, and the activation barriers for the Pr→lumi-R photoreaction (2.5-3.1 kJ mol(-1)) and fluorescence quantum yields (0.29-0.42) were similar. The effect of the mutations on Pr→Pfr photoconversion efficiency (ΦPr→Pfr) was observed primarily at the prelumi-R S0 bifurcation point corresponding to the conical intersection of the energy surfaces at which the molecule relaxes to form lumi-R or Pr, lowering ΦPr→Pfr from 0.13 in the wild type to 0.05-0.07 in the mutants. We suggest that the Ea activation barrier in the Pr* S1 excited state might correspond to the D-ring (C19) carbonyl - H290 hydrogen bond or possibly to the hindrance caused by the C13(1) /C17(1) methyl groups of the C and D rings. The critical role of the tyrosine hydroxyl group can be at the prelumi-R bifurcation point to optimize the yield of the photoprocess and energy storage in the form of lumi-R for subsequent rearrangement processes culminating in Pfr formation
Flexibility of the N-Terminal mVDAC1 Segment Controls the Channel’s Gating Behavior
Since the solution of the molecular structures of members of the voltage dependent anion channels (VDACs), the N-terminal α-helix has been the main focus of attention, since its strategic location, in combination with its putative conformational flexibility, could define or control the channel’s gating characteristics. Through engineering of two double-cysteine mVDAC1 variants we achieved fixing of the N-terminal segment at the bottom and midpoint of the pore. Whilst cross-linking at the midpoint resulted in the channel remaining constitutively open, cross-linking at the base resulted in an “asymmetric” gating behavior, with closure only at one electric field´s orientation depending on the channel’s orientation in the lipid bilayer. Additionally, and while the native channel adopts several well-defined closed states (S1 and S2), the cross-linked variants showed upon closure a clear preference for the S2 state. With native-channel characteristics restored following reduction of the cysteines, it is evident that the conformational flexibility of the N-terminal segment plays indeed a major part in the control of the channel’s gating behavior
Structural and Functional Characterization of PA14/Flo5-Like Adhesins From Komagataella pastoris
Cell–cell and cell-substrate based adhesion of yeasts are major determinants of their adoption of different life styles. Genome-mining of ascomycetous GPI-anchored cell wall proteins with lectin-like PA14 domains identified a unique class of putative adhesins in the clade of methylotrophic Komagataella yeasts, many of which are known to colonize plants and insects involving yet unknown adhesion mechanisms. Here, we report the functional and structural analysis of two of its members: KpFlo1 (=Cea1), that is highly specific for terminal N-acetylglucosamine moieties, and KpFlo2, which represents an orphan lectin with intact binding site but unknown specificity. Crystal structures of the Cea1 adhesion domain complexed to N-acetylglucosamine and N,N′-diacetylchitobiose reveal a Ca2+-dependent binding mode that differs from other members of the PA14/Flo5 adhesin family. Heterologous expression of Cea1A in Saccharomyces cerevisiae promotes cellular adhesion to non-reducing ends of non-crystalline chitin. Overall, our data suggest that high-affinity recognition of β-GlcNAc-capped glycans by Cea1 enable Komagataella species to interact with surface cues present in fungi and insects
Cellular Metabolites Enhance the Light Sensitivity of Arabidopsis Cryptochrome through Alternate Electron Transfer Pathways
Cryptochromes are blue light receptors with multiple signaling roles in plants
and animals. Plant cryptochrome (cry1 and cry2) biological activity has been
linked to flavin photoreduction via an electron transport chain comprising
three evolutionarily conserved tryptophan residues known as the Trp triad.
Recently, it has been reported that cry2 Trp triad mutants, which fail to
undergo photoreduction in vitro, nonetheless show biological activity in vivo,
raising the possibility of alternate signaling pathways. Here, we show that
Arabidopsis thaliana cry2 proteins containing Trp triad mutations indeed
undergo robust photoreduction in living cultured insect cells. UV/Vis and
electron paramagnetic resonance spectroscopy resolves the discrepancy between
in vivo and in vitro photochemical activity, as small metabolites, including
NADPH, NADH, and ATP, were found to promote cry photoreduction even in mutants
lacking the classic Trp triad electron transfer chain. These metabolites
facilitate alternate electron transfer pathways and increase light-induced
radical pair formation. We conclude that cryptochrome activation is consistent
with a mechanism of light-induced electron transfer followed by flavin
photoreduction in vivo. We further conclude that in vivo modulation by
cellular compounds represents a feature of the cryptochrome signaling
mechanism that has important consequences for light responsivity and
activation

Purpose: To describe ICU stay, selected management aspects, and outcome of Intensive Care Unit (ICU) patients with traumatic brain injury (TBI) in Europe, and to quantify variation across centers. Methods: This is a prospective observational multicenter study conducted across 18 countries in Europe and Israel. Admission characteristics, clinical data, and outcome were described at patient- and center levels. Between-center variation in the total ICU population was quantified with the median odds ratio (MOR), with correction for case-mix and random variation between centers. Results: A total of 2138 patients were admitted to the ICU, with median age of 49 years; 36% of which were mild TBI (Glasgow Coma Scale; GCS 13–15). Within, 72 h 636 (30%) were discharged and 128 (6%) died. Early deaths and long-stay patients (> 72 h) had more severe injuries based on the GCS and neuroimaging characteristics, compared with short-stay patients. Long-stay patients received more monitoring and were treated at higher intensity, and experienced worse 6-month outcome compared to short-stay patients. Machine learning algorithms performed no better than regression models for prognostication in traumatic brain injury
Objective: We aimed to explore the added value of common machine learning (ML) algorithms for prediction of outcome for moderate and severe traumatic brain injury. Study Design and Setting: We performed logistic regression (LR), lasso regression, and ridge regression with key baseline predictors in the IMPACT-II database (15 studies, n = 11,022). ML algorithms included support vector machines, random forests, gradient boosting machines, and artificial neural networks and were trained using the same predictors. To assess generalizability of predictions, we performed internal, internal-external, and external validation on the recent CENTER-TBI study (patients with Glasgow Coma Scale <13, n = 1,554). Both calibration (calibration slope/intercept) and discrimination (area under the curve) was quantified. Results: In the IMPACT-II database, 3,332/11,022 (30%) died and 5,233(48%) had unfavorable outcome (Glasgow Outcome Scale less than 4). In the CENTER-TBI study, 348/1,554(29%) died and 651(54%) had unfavorable outcome. Discrimination and calibration varied widely between the studies and less so between the studied algorithms. The mean area under the curve was 0.82 for mortality and 0.77 for unfavorable outcomes in the CENTER-TBI study. Conclusion: ML algorithms may not outperform traditional regression approaches in a low-dimensional setting for outcome prediction after moderate or severe traumatic brain injury. Similar to regression-based prediction models, ML algorithms should be rigorously validated to ensure applicability to new populations
Variation in Structure and Process of Care in Traumatic Brain Injury: Provider Profiles of European Neurotrauma Centers Participating in the CENTER-TBI Study.
INTRODUCTION: The strength of evidence underpinning care and treatment recommendations in traumatic brain injury (TBI) is low. Comparative effectiveness research (CER) has been proposed as a framework to provide evidence for optimal care for TBI patients. The first step in CER is to map the existing variation. The aim of current study is to quantify variation in general structural and process characteristics among centers participating in the Collaborative European NeuroTrauma Effectiveness Research in Traumatic Brain Injury (CENTER-TBI) study. METHODS: We designed a set of 11 provider profiling questionnaires with 321 questions about various aspects of TBI care, chosen based on literature and expert opinion. After pilot testing, questionnaires were disseminated to 71 centers from 20 countries participating in the CENTER-TBI study. Reliability of questionnaires was estimated by calculating a concordance rate among 5% duplicate questions. RESULTS: All 71 centers completed the questionnaires. Median concordance rate among duplicate questions was 0.85. The majority of centers were academic hospitals (n = 65, 92%), designated as a level I trauma center (n = 48, 68%) and situated in an urban location (n = 70, 99%). The availability of facilities for neuro-trauma care varied across centers; e.g. 40 (57%) had a dedicated neuro-intensive care unit (ICU), 36 (51%) had an in-hospital rehabilitation unit and the organization of the ICU was closed in 64% (n = 45) of the centers. In addition, we found wide variation in processes of care, such as the ICU admission policy and intracranial pressure monitoring policy among centers. CONCLUSION: Even among high-volume, specialized neurotrauma centers there is substantial variation in structures and processes of TBI care. This variation provides an opportunity to study effectiveness of specific aspects of TBI care and to identify best practices with CER approaches
