    Using integrated population modelling in conservation monitoring: A case study in the common dormouse (Muscardinus avellanarius)

Integrated Population Modelling (IPMs) is a computational method for estimating population and demographic parameters that can improve precision relative to traditional methods. Here we compare the precision of IPM to traditional mark-recapture analysis to estimate population parameters in the common dormouse (Muscardinus avellanarius). This species is relatively rare across its European range and field estimation of demographic parameters can be challenging, as several parts of the life history are difficult to observe in the field. We develop an IPM model incorporating dormouse nest counts and offspring counts, which is data often recorded as a standard part of dormouse nest box monitoring. We found a significant improvement in precision in the estimation of demographic parameters using IPM compared to standard mark-recapture estimation. We discuss our results in the context of common dormouse conservation monitoring

    After the Ice Age: The Impact of Post-Glacial Dispersal on the Phylogeography of a Small Mammal, Muscardinus avellanarius

    We used genetic tools to assess phylogeographic structure of the common dormouse (Muscardinus avellenarius) since the end of the last glacial maximum, to identify post-glacial dispersal routes and to describe population units for conservation. Comparative analysis of mitochondrial genes (Cytochrome b, 704 bp, D-loop, 506 bp) and one nuclear gene (Beta-Fibrinogen, 550 bp) was conducted to reconstruct the recent demographic history within and between UK and continental European populations. Our analysis indicated phylogeographic variation in the UK is similar in magnitude to that found in other regions of continental Europe and suggests a recent population expansion. We present evidence which supports a single post-glacial colonization into the UK. Dispersal time calculations, calibrated with geophysical events, are coincident with the start of the Holocene period, 7.5–11 kya, a time when geological evidence suggests temperatures were stable, woodland habitat was prevalent and a land bridge was present to allow the dispersal of small mammals into the UK. We discuss our findings in the context of the extant geographical genetic structure described here and in relation to conservation management of this threatened species

    Multi-individual Microsatellite identification: a multiple genome approach to microsatellite design (MiMi)

    Bespoke microsatellite marker panels are increasingly affordable and tractable to researchers and conservationists. The rate of microsatellite discovery is very high within a shotgun genomic dataset, but extensive laboratory testing of markers is required for confirmation of amplification and polymorphism. By incorporating shotgun next-generation sequencing datasets from multiple individuals of the same species, we have developed a new method for the optimal design of microsatellite markers. This new tool allows us to increase the rate at which suitable candidate markers are selected by 58% in direct comparisons and facilitate an estimated 16% reduction in costs associated with producing a novel microsatellite panel. Our method enables the visualisation of each microsatellite locus in a multiple sequence alignment allowing several important quality checks to be made. Polymorphic loci can be identified and prioritised. Loci containing fragment-length-altering mutations in the flanking regions, which may invalidate assumptions regarding the model of evolution underlying variation at the microsatellite, can be avoided. Priming regions containing point mutations can be detected and avoided, helping to reduce sample-site-marker specificity arising from genetic isolation, and the likelihood of null alleles occurring. We demonstrate the utility of this new approach in two species: an echinoderm and a bird. Our method makes a valuable contribution towards minimising genotyping errors and reducing costs associated with developing a novel marker panel.     Reliable identification of protein-protein interactions by crosslinking mass spectrometry

    Protein-protein interactions govern most cellular pathways and processes, and multiple technologies have emerged to systematically map them. Assessing the error of interaction networks has been a challenge. Crosslinking mass spectrometry is currently widening its scope from structural analyses of purified multi-protein complexes towards systems-wide analyses of protein-protein interactions (PPIs). Using a carefully controlled large-scale analysis of Escherichia coli cell lysate, we demonstrate that false-discovery rates (FDR) for PPIs identified by crosslinking mass spectrometry can be reliably estimated. We present an interaction network comprising 590 PPIs at 1% decoy-based PPI-FDR.     Environmental Constraints Guide Migration of Malaria Parasites during Transmission

    Migrating cells are guided in complex environments mainly by chemotaxis or structural cues presented by the surrounding tissue. During transmission of malaria, parasite motility in the skin is important for Plasmodium sporozoites to reach the blood circulation. Here we show that sporozoite migration varies in different skin environments the parasite encounters at the arbitrary sites of the mosquito bite. In order to systematically examine how sporozoite migration depends on the structure of the environment, we studied it in micro-fabricated obstacle arrays. The trajectories observed in vivo and in vitro closely resemble each other suggesting that structural constraints can be sufficient to guide Plasmodium sporozoites in complex environments. Sporozoite speed in different environments is optimized for migration and correlates with persistence length and dispersal. However, this correlation breaks down in mutant sporozoites that show adhesion impairment due to the lack of TRAP-like protein (TLP) on their surfaces. This may explain their delay in infecting the host. The flexibility of sporozoite adaption to different environments and a favorable speed for optimal dispersal ensures efficient host switching during malaria transmission

    The French national prospective cohort of patients co-infected with HIV and HCV (ANRS CO13 HEPAVIH): Early findings, 2006-2010

    <p>Abstract</p> <p>Background</p> <p>In France, it is estimated that 24% of HIV-infected patients are also infected with HCV. Longitudinal studies addressing clinical and public health questions related to HIV-HCV co-infection (HIV-HCV clinical progression and its determinants including genetic dimension, patients' experience with these two diseases and their treatments) are limited. The ANRS CO 13 HEPAVIH cohort was set up to explore these critical questions.</p> <p>To describe the cohort aims and organization, monitoring and data collection procedures, baseline characteristics, as well as follow-up findings to date.</p> <p>Methods</p> <p>Inclusion criteria in the cohort were: age > 18 years, HIV-1 infection, chronic hepatitis C virus (HCV) infection or sustained response to HCV treatment. A standardized medical questionnaire collecting socio-demographic, clinical, biological, therapeutic, histological, ultrasound and endoscopic data is administered at enrolment, then every six months for cirrhotic patients or yearly for non-cirrhotic patients. Also, a self-administered questionnaire documenting socio-behavioral data and adherence to HIV and/or HCV treatments is administered at enrolment and yearly thereafter.</p> <p>Results</p> <p>A total of 1,175 patients were included from January 2006 to December 2008. Their median age at enrolment was 45 years and 70.2% were male. The median CD4 cell count was 442 (IQR: 304-633) cells/ÎŒl and HIV RNA plasma viral load was undetectable in 68.8%. Most participants (71.6%) were on HAART. Among the 1,048 HIV-HCV chronically co-infected patients, HCV genotype 1 was predominant (56%) and cirrhosis was present in 25%. As of January, 2010, after a median follow-up of 16.7 months (IQR: 11.3-25.3), 13 new cases of decompensated cirrhosis, nine hepatocellular carcinomas and 20 HCV-related deaths were reported, resulting in a cumulative HCV-related severe event rate of 1.9/100 person-years (95% CI: 1.3-2.5). The rate of HCV-related severe events was higher in cirrhotic patients and those with a low CD4 cells count, but did not differ according to sex, age, alcohol consumption, CDC clinical stage or HCV status.</p> <p>Conclusion</p> <p>The ANRS CO 13 HEPAVIH is a nation-wide cohort using a large network of HIV treatment, infectious diseases and internal medicine clinics in France, and thus is highly representative of the French population living with these two viruses and in care.</p

    Density and climate effects on age-specific survival and population growth: consequences for hibernating mammals

    The impact of factors such as density dependence, food availability and weather are known to be important for predicting population change in a wide range of species. However, a challenge in ecology is understanding the contributory and interactive role of these drivers on populations. This is necessary to design effective conservation and management strategies. Using data from long-term studies of five hazel dormouse Muscardinus avellanarius populations in Europe, we tested the relationship between population density and weather and their impact on demographic rates. We used an integrated population modelling approach, estimating age-specific overwinter survival, annual population growth and fecundity rates. We found strong negative effects of population density, precipitation and winter temperature on population growth rates. This suggests that warmer and wetter weather negatively affects dormouse survival for both adults and juveniles, but we found subtle differences in these effects between age classes. We also identified an interaction between weather measures and population density on age-specific survival, possibly as a result of weather impacts during hibernation. Although we found low winter temperature was positively associated with population growth, we found evidence consistent with density dependence. We discuss our results in the context of woodland habitat conservation management

    A research agenda for malaria eradication: basic science and enabling technologies.

    Today's malaria control efforts are limited by our incomplete understanding of the biology of Plasmodium and of the complex relationships between human populations and the multiple species of mosquito and parasite. Research priorities include the development of in vitro culture systems for the complete life cycle of P. falciparum and P. vivax and the development of an appropriate liver culture system to study hepatic stages. In addition, genetic technologies for the manipulation of Plasmodium need to be improved, the entire parasite metabolome needs to be characterized to identify new druggable targets, and improved information systems for monitoring the changes in epidemiology, pathology, and host-parasite-vector interactions as a result of intensified control need to be established to bridge the gap between bench, preclinical, clinical, and population-based sciences

    Effect of feed fat by-products with trans fatty acids and heated oil on cholesterol and oxycholesterols in chicken

    Chicken is the most widely consumed meat all over the world due to chickens being easy to rear, their fast growth rate and the meat having good nutritional characteristics. The main objective of this paper was to study the effects of dietary fatty by-products in low, medium and high levels of oxidized lipids and trans fatty acids (TFAs) on the contents of cholesterol and oxycholesterols in meat, liver, and plasma of chickens. A palm fatty acid distillate, before and after hydrogenation, and a sunflower-olive oil blend (70/30, v/v) before and after use in a commercial frying process were used in feeding trials after adding 6% of the fats to the feeds. Highly oxidized lipid and TFA feeds significantly increased the contents of cholesterol and oxycholesterols in all tissues of chicken (0.01 < p ≀ 0.05). The contents of oxycholesterols in chicken meat, liver and plasma obtained from TFA feeding trials varied between 17 and 48 ÎŒg/100 g in meat, 19-42 ÎŒg/100 g in liver and 105-126 ÎŒg/dL in plasma. In contrast, in the oxidized lipid feeding trials, oxycholesterols varied between 13 and 75 ÎŒg/100 g in meat, 30-58 ÎŒg/100 g in liver and 66-209 ÎŒg/dL in plasma. Meat from chickens fed with feeds containing high levels of TFAs or oxidized lipids may contribute to higher ingestion of cholesterol and oxycholesterols by humans
