    The CALBC RDF Triple store: retrieval over large literature content

    Integration of the scientific literature into a biomedical research infrastructure requires the processing of the literature, identification of the contained named entities (NEs) and concepts, and to represent the content in a standardised way.
The CALBC project partners (PPs) have produced a large-scale annotated biomedical corpus with four different semantic groups through the harmonisation of annotations from automatic text mining solutions (Silver Standard Corpus, SSC). The four semantic groups were chemical entities and drugs (CHED), genes and proteins (PRGE), diseases and disorders (DISO) and species (SPE). The content of the SSC has been fully integrated into RDF Triple Store (4,568,678 triples) and has been aligned with content from the GeneAtlas (182,840 triples), UniProtKb (12,552,239 triples for human) and the lexical resource LexEBI (BioLexicon). RDF Triple Store enables querying the scientific literature and bioinformatics resources at the same time for evidence of genetic causes, such as drug targets and disease involvement

Une enquête auprès des utilisateurs nous a permis de corroborer les échos positifs que nous avons reçus du terrain, mais nous amène aussi à considérer les différents facteurs qui entrent en compte dans la mise en pratique d’un nouvel outil d’enseignement

    Mathematical inequalities, combined with atomic-physics sum rules, enable one to derive lower and upper bounds for the Rosseland and/or Planck mean opacities. The resulting constraints must be satisfied, either for pure elements or mixtures. The intriguing law of anomalous numbers, also named Benford's law, is of great interest to detect errors in line-strength collections required for fine-structure calculations. Testing regularities may reveal hidden properties, such as the fractal nature of complex atomic spectra. The aforementioned constraints can also be useful to assess the reliability of experimental measurements. Finally, we recall that it is important to quantify the uncertainties due to interpolations in density-temperature opacity (or more generally atomic-data) tables, and that convergence studies are of course unavoidable in order to address the issue of completeness in terms of levels, configurations or superconfigurations, which is a cornerstone of opacity calculations.Comment: submitted to "Eur.     X-ray scattering from stepped and kinked surfaces: An approach with the paracrystal model

    A general formalism of X-ray scattering from different kinds of surface morphologies is described. Based on a description of the surface morphology at the atomic scale through the use of the paracrystal model and discrete distributions of distances, the scattered intensity by non-periodic surfaces is calculated over the whole reciprocal space. In one dimension, the scattered intensity by a vicinal surface, the two-level model, the N-level model, the faceted surface and the rough surface are addressed. In two dimensions, the previous results are generalized to the kinked vicinal surface, the two-level vicinal surface and the step meandering on a vicinal surface. The concept of crystal truncation rod is generalized considering also the truncation of a terrace by a step (yielding a terrace truncation rod) and a step by a kink (yielding a step truncation rod).Comment: 33 pages, 18 figure

    Integration of the scientific literature into the Semantic Web: Facts from biomedical data resources

    Scientific literature is the primary resource for relevant and innovative information. The integration of the literature with other data resources in the biomedical research community generates overhead that can be avoided through the used of Semantic Web Technology generating openly accessible data. Projects such as SESL and CALBC have producted significant amount of data that that are ready for exploitation.
The tutorial will teach different approaches on how to integrate the scientific literature with the content from biomedical databases, and will discuss the inferences that can be achieved. Furthermore, the tutorial will point to the resources that are ready for use and enable integration of the literature at your discretion. A good understanding of Semantic Web technology, ontologies, OWL and the existing biomedical data resources is advantageous to easily follow the tutorial
