    AFLGuard: Byzantine-robust Asynchronous Federated Learning

    Federated learning (FL) is an emerging machine learning paradigm, in which clients jointly learn a model with the help of a cloud server. A fundamental challenge of FL is that the clients are often heterogeneous, e.g., they have different computing powers, and thus the clients may send model updates to the server with substantially different delays. Asynchronous FL aims to address this challenge by enabling the server to update the model once any client's model update reaches it without waiting for other clients' model updates. However, like synchronous FL, asynchronous FL is also vulnerable to poisoning attacks, in which malicious clients manipulate the model via poisoning their local data and/or model updates sent to the server. Byzantine-robust FL aims to defend against poisoning attacks. In particular, Byzantine-robust FL can learn an accurate model even if some clients are malicious and have Byzantine behaviors. However, most existing studies on Byzantine-robust FL focused on synchronous FL, leaving asynchronous FL largely unexplored. In this work, we bridge this gap by proposing AFLGuard, a Byzantine-robust asynchronous FL method. We show that, both theoretically and empirically, AFLGuard is robust against various existing and adaptive poisoning attacks (both untargeted and targeted).     The effect of recombination on the evolution of a population of Neisseria meningitidis

    Neisseria meningitidis (the meningococcus) is a major human pathogen with a history of high invasive disease burden, particularly in sub-Saharan Africa. Our current understanding of the evolution of meningococcal genomes is limited by the rarity of large-scale genomic population studies and lack of in-depth investigation of the genomic events associated with routine pathogen transmission. Here, we fill this knowledge gap by a detailed analysis of 2839 meningococcal genomes obtained through a carriage study of over 50,000 samples collected systematically in Burkina Faso, West Africa, before, during, and after the serogroup A vaccine rollout, 2009-2012. Our findings indicate that the meningococcal genome is highly dynamic, with highly recombinant loci and frequent gene sharing across deeply separated lineages in a structured population. Furthermore, our findings illustrate how population structure can correlate with genome flexibility, as some lineages in Burkina Faso are orders of magnitude more recombinant than others. We also examine the effect of selection on the population, in particular how it is correlated with recombination. We find that recombination principally acts to prevent the accumulation of deleterious mutations, although we do also find an example of recombination acting to speed the adaptation of a gene. In general, we show the importance of recombination in the evolution of a geographically expansive population with deep population structure in a short timescale. This has important consequences for our ability to both foresee the outcomes of vaccination programs and, using surveillance data, predict when lineages of the meningococcus are likely to become a public health concern.Peer reviewe

    Extensive palaeo-surfaces beneath the Evansā€“Rutford region of the West Antarctic Ice Sheet control modern and past ice flow

    The subglacial landscape of Antarctica records and influences the behaviour of its overlying ice sheet. However, in many places, the evolution of the landscape and its control on ice sheet behaviour have not been investigated in detail. Using recently released radio-echo sounding data, we investigate the subglacial landscape of the Evansā€“Rutford region of West Antarctica. Following quantitative analysis of the landscape morphology under ice-loaded and ice-unloaded conditions, we identify 10 flat surfaces distributed across the region. Across these 10 surfaces, we identify two distinct populations based on clustering of elevations, which potentially represent remnants of regionally coherent pre-glacial surfaces underlying the West Antarctic Ice Sheet (WAIS). The surfaces are bounded by deeply incised glacial troughs, some of which have potential tectonic controls. We assess two hypotheses for the evolution of the regional landscape: (1) passive-margin evolution associated with the break-up of the Gondwana supercontinent or (2) an extensive planation surface that may have been uplifted in association with either the West Antarctic Rift System or cessation of subduction at the base of the Antarctic Peninsula. We suggest that passive-margin evolution is the most likely of these two mechanisms, with the erosion of glacial troughs adjacent to, and incising, the flat surfaces likely having coincided with the growth of the WAIS. These flat surfaces also demonstrate similarities to other identified surfaces, indicating that a similar formational process may have been acting more widely around the Weddell Sea embayment. The subsequent fluctuations of ice flow, basal thermal regime, and erosion patterns of the WAIS are therefore controlled by the regional tectonic structures

    Clean subglacial access:Prospects for future deep hot-water drilling

    Accessing and sampling subglacial environments deep beneath the Antarctic Ice Sheet presents several challenges to existing drilling technologies. With over half of the ice sheet believed to be resting on a wet bed, drilling down to this environment must conform to international agreements on environmental stewardship and protection, making clean hot-water drilling the most viable option. Such a drill, and its water recovery system, must be capable of accessing significantly greater ice depths than previous hot-water drills, and remain fully operational after connecting with the basal hydrological system. The Subglacial Lake Ellsworth (SLE) project developed a comprehensive plan for deep (greater than 3000 m) subglacial lake research, involving the design and development of a clean deep-ice hot-water drill. However, during fieldwork in December 2012 drilling was halted after a succession of equipment issues culminated in a failure to link with a subsurface cavity and abandonment of the access holes. The lessons learned from this experience are presented here. Combining knowledge gained from these lessons with experience from other hot-water drilling programmes, and recent field testing, we describe the most viable technical options and operational procedures for future clean entry into SLE and other deep subglacial access targets.</p

    Exercise Right Heart Catheterisation in Cardiovascular Diseases: A Guide to Interpretation and Considerations in the Management of Valvular Heart Disease

    The use of exercise right heart catheterisation for the assessment of cardiovascular diseases has regained attention recently. Understanding physiologic haemodynamic exercise responses is key for the identification of abnormal haemodynamic patterns. Exercise total pulmonary resistance >3 Wood units identifies a deranged haemodynamic response and when total pulmonary resistance exceeds 3 Wood units, an exercise pulmonary artery wedge pressures/cardiac output slope >2 mmHg/l/min indicates the presence of underlying exercise-induced pulmonary hypertension related to left heart disease. In the evolving field of transcatheter interventions for valvular heart disease, exercise right heart catheterisation may objectively unmask symptoms and underlying haemodynamic abnormalities. Further studies are needed on the use of the procedure to inform the selection of patients who might receive the most benefit from transcatheter interventions for valvular heart diseases

    Major iceā€sheet change in the Weddell Sector of West Antarctica over the last 5000 years

    Until recently, little was known about the Weddell Sea sector of the West Antarctic Ice Sheet. In the last 10 years, a variety of expeditions and numerical modelling experiments have improved knowledge of its glaciology, glacial geology, and tectonic setting. Two of the sector's largest ice streams rest on a steep reverseā€sloping bed yet, despite being vulnerable to change, satellite observations show contemporary stability. There is clear evidence for major iceā€sheet reconfiguration in the last few thousand years, however. Knowing precisely how the ice sheet has changed in the past, and when, would allow us to better understand whether it is now at risk. Two competing hypotheses have been established for this glacial history. In one, the ice sheet retreated and thinned progressively from its Last Glacial Maximum position. Retreat stopped at, or very near, the present position in the Late Holocene. Alternatively, in the Late Holocene the ice sheet retreated significantly upstream of the present grounding line, and then advanced to the present location due to glacial isostatic adjustment, and iceā€shelf and ice rise buttressing. Both hypotheses point to data and theory in their support, yet neither has been unequivocally tested or falsified. Here, we review geophysical evidence to determine how each hypothesis has been formed, where there are inconsistencies in the respective glacial histories, how they may be tested or reconciled, and what new evidence is required to reach a common model for the Late Holocene ice sheet history of the Weddell Sea sector of West Antarctica

    Producing polished prokaryotic pangenomes with the Panaroo pipeline

    Population-level comparisons of prokaryotic genomes must take into account the substantial differences in gene content resulting from horizontal gene transfer, gene duplication and gene loss. However, the automated annotation of prokaryotic genomes is imperfect, and errors due to fragmented assemblies, contamination, diverse gene families and mis-assemblies accumulate over the population, leading to profound consequences when analysing the set of all genes found in a species. Here, we introduce Panaroo, a graph-based pangenome clustering tool that is able to account for many of the sources of error introduced during the annotation of prokaryotic genome assemblies.     Recombination in Streptococcus pneumoniae Lineages Increase with Carriage Duration and Size of the Polysaccharide Capsule

    Streptococcus pneumoniae causes a high burden of invasive pneumococcal disease (IPD) globally, especially in children from resource-poor settings. Like many bacteria, the pneumococcus can import DNA from other strains or even species by transformation and homologous recombination, which has allowed the pneumococcus to evade clinical interventions such as antibiotics and pneumococcal conjugate vaccines (PCVs). Pneumococci are enclosed in a complex polysaccharide capsule that determines the serotype; the capsule varies in size and is associated with properties including carriage prevalence and virulence. We determined and quantified the association between capsule and recombination events using genomic data from a diverse collection of serotypes sampled in Malawi. We determined both the amount of variation introduced by recombination relative to mutation (the relative rate) and how many individual recombination events occur per isolate (the frequency). Using univariate analyses, we found an association between both recombination measures and multiple factors associated with the capsule, including duration and prevalence of carriage. Because many capsular factors are correlated, we used multivariate analysis to correct for collinearity. Capsule size and carriage duration remained positively associated with recombination, although with a reduced PĀ value, and this effect may be mediated through some unassayed additional property associated with larger capsules. This work describes an important impact of serotype on recombination that has been previously overlooked. While the details of how this effect is achieved remain to be determined, it may have important consequences for the serotype-specific response to vaccines and other interventions
