    How biological invasions affect animal behaviour: A global, cross-taxonomic analysis

    In the Anthropocene, species are faced with drastic challenges due to rapid, human-induced changes, such as habitat destruction, pollution and biological invasions. In the case of invasions, native species may change their behaviour to minimize the impacts they sustain from invasive species, and invaders may also adapt to the conditions in their new environment in order to survive and establish self-sustaining populations. We aimed at giving an overview of which changes in behaviour are studied in invasions, and what is known about the types of behaviour that change, the underlying mechanisms and the speed of behavioural changes. Based on a review of the literature, we identified 191 studies and 360 records (some studies reported multiple records) documenting behavioural changes caused by biological invasions in native (236 records from 148 species) or invasive (124 records from 50 species) animal species. This global dataset, which we make openly available, is not restricted to particular taxonomic groups. We found a mild taxonomic bias in the literature towards mammals, birds and insects. In line with the enemy release hypothesis, native species changed their anti-predator behaviour more frequently than invasive species. Rates of behavioural change were evenly distributed across taxa, but not across the types of behaviour. Our findings may help to better understand the role of behaviour in biological invasions as well as temporal changes in both population densities and traits of invasive species, and of native species affected by them

    Future scenarios for oil palm mortality and infection by Phytophthora palmivora in Colombia, Ecuador and Brazil, extrapolated to Malaysia and Indonesia

    Palm oil is a very important commodity especially to Malaysia and Indonesia. However, Latin American countries have significant industries, particularly Colombia. Climate change (CC) is a highly probable phenomenon which will affect diseases of oil palm (OP) with Phytophthora palmivora causing devastating outbreaks in Latin America and especially Colombia. Furthermore, the oomycete is an endemic pathogen to other crops in Malaysia such as durian, and is capable of causing disease of OP in vitro. A similar disease has been recorded in Thailand. It is crucial that P. palmivora is controlled in Malaysia and Indonesia because the organism is highly virulent, although there are acute and chronic forms. This current paper investigates the effect of CC on P. palmivora disease and on OP survival via a CLIMEX model for future suitable growth of OP. Postulated schemes are provided for Malaysia and Indonesia for acute and chronic forms of the disease which indicate an extremely high and increasing threat, likely to reduce the sustainability of the OP industry by 2050 and further by 2070 and/or 2100. Brazil appears less threatened by the disease under these scenarios, but their OP is likely to have 100% mortality. The chronic and acute forms of the malady present reduced and high threats respectively to Malaysia and Indonesia. The data herein will be useful for, inter alia, plantation managers who will be able to assess the accuracy of these scenarios in the future.     Longitudinal trends of future climate change and oil palm growth: empirical evidence for tropical Africa

    Palms are highly significant tropical plants. Oil palms produce palm oil, the basic commodity of a highly important industry. Climate change from greenhouse gasses is likely to decrease the ability of palms to survive, irrespective of them providing ecosystem services to communities. Little information about species survival in tropical regions under climate change is available and data on species migration under climate change is important. Palms are particularly significant in Africa: a palm oil industry already exists with Nigeria being the largest producer. Previous work using CLIMEX modelling indicated that Africa will have reduced suitable climate for oil palm in Africa. The current paper employs this modelling to assess how suitable climate for growing oil palm changed in Africa from current time to 2100. An increasing trend in suitable climate from west to east was observed indicating that refuges could be obtained along the African tropical belt. Most countries had reduced suitable climates but others had increased, with Uganda being particularly high. There may be a case for developing future oil palm plantations towards the east of Africa. The information may be usefully applied to other palms. However, it is crucial that any developments will fully adhere to environmental regulations.     Past Arctic aliens have passed away, current ones may stay

Source at http://doi.org/10.1007/s10530-015-0937-9.Increased human activity and climate change are expected to increase the numbers and impact of alien species in the Arctic, but knowledge of alien species is poor in most Arctic regions. Through field investigations over the last 10 years, and review of alien vascular plant records for the high Arctic Archipelago Svalbard over the past 130 years, we explored long term trends in persistence and phenology. In total, 448 observations of 105 taxa have been recorded from 28 sites. Recent surveys at 18 of these sites revealed that alien species had disappeared at half of them. Investigations at a further 49 sites characterised by former human activity and/or current tourist landing sites did not reveal any alien species. Patterns of alien species distribution suggest that greater alien species richness is more likely to be aligned with ongoing human inhabitation than sites of transient use. The probability of an alien species being in a more advanced phenological stage increased with higher mean July temperatures. As higher mean July temperatures are positively correlated with more recent year, the latter finding suggests a clear warming effect on the increased reproductive potential of alien plants, and thus an increased potential for spread in Svalbard. Given that both human activity and temperatures are expected to increase in the future, there is need to respond in policy and action to reduce the potential for further alien species introduction and spread in the Arctic

    Comparisons of seven algorithms for pathway analysis using the WTCCC Crohn's Disease dataset

    <p>Abstract</p> <p>Background</p> <p>Though rooted in genomic expression studies, pathway analysis for genome-wide association studies (GWAS) has gained increasing popularity, since it has the potential to discover hidden disease pathogenic mechanisms by combining statistical methods with biological knowledge. Generally, algorithms or programs proposed recently can be categorized by different types of input data, null hypothesis or counts of analysis stages. Due to complexity caused by SNP, gene and pathway relationships, re-sampling strategies like permutation are always utilized to derive an empirical distribution for test statistics for evaluating the significance of candidate pathways. However, evaluation of these algorithms on real GWAS datasets and real biological pathway databases needs to be addressed before we apply them widely with confidence.</p> <p>Findings</p> <p>Two algorithms which use summary statistics from GWAS as input were implemented in KGG, a novel and user-friendly software tool for GWAS pathway analysis. Comparisons of these two algorithms as well as the other five selected algorithms were conducted by analyzing the WTCCC Crohn's Disease dataset utilizing the MsigDB canonical pathways. As a result of using permutation to obtain empirical p-value, most of these methods could control Type I error rate well, although some are conservative. However, the methods varied greatly in terms of power and running time, with the PLINK truncated set-based test being the most powerful and KGG being the fastest.</p> <p>Conclusions</p> <p>Raw data-based algorithms, such as those implemented in PLINK, are preferable for GWAS pathway analysis as long as computational capacity is available. It may be worthwhile to apply two or more pathway analysis algorithms on the same GWAS dataset, since the methods differ greatly in their outputs and might provide complementary findings for the studied complex disease.</p

    In Vivo Chromatin Organization of Mouse Rod Photoreceptors Correlates with Histone Modifications

    BACKGROUND: The folding of genetic information into chromatin plays important regulatory roles in many nuclear processes and particularly in gene transcription. Post translational histone modifications are associated with specific chromatin condensation states and with distinct transcriptional activities. The peculiar chromatin organization of rod photoreceptor nuclei, with a large central domain of condensed chromatin surrounded by a thin border of extended chromatin was used as a model to correlate in vivo chromatin structure, histone modifications and transcriptional activity. METHODOLOGY: We investigated the functional relationships between chromatin compaction, distribution of histone modifications and location of RNA polymerase II in intact murine rod photoreceptors using cryo-preparation methods, electron tomography and immunogold labeling. Our results show that the characteristic central heterochromatin of rod nuclei is organized into concentric domains characterized by a progressive loosening of the chromatin architecture from inside towards outside and by specific combinations of silencing histone marks. The peripheral heterochromatin is formed by closely packed 30 nm fibers as revealed by a characteristic optical diffraction signal. Unexpectedly, the still highly condensed most external heterochromatin domain contains acetylated histones, which are usually associated with active transcription and decondensed chromatin. Histone acetylation is thus not sufficient in vivo for complete chromatin decondensation. The euchromatin domain contains several degrees of chromatin compaction and the histone tails are hyperacetylated, enriched in H3K4 monomethylation and hypo trimethylated on H3K9, H3K27 and H4K20. The transcriptionally active RNA polymerases II molecules are confined in the euchromatin domain and are preferentially located at the vicinity of the interface with heterochromatin. CONCLUSIONS: Our results show that transcription is located in the most decondensed and highly acetylated chromatin regions, but since acetylation is found associated with compact chromatin it is not sufficient to decondense chromatin in vivo.     First finds of Prunus domestica L. in Italy from the Phoenician and Punic periods (6th-2nd centuries BC)

    Abstract During the archaeological excavations in the Phoenician and Punic settlement of Santa Giusta (Oristano, Sardinia, Italy), dating back to the 6th–2nd centuries bc, several Prunus fruitstones (endocarps) inside amphorae were recovered. The exceptional state of preservation of the waterlogged remains allowed morphometric measurements to be done by image analysis and statistical comparisons made with modern cultivated and wild Prunus samples collected in Sardinia. Digital images of modern and archaeological Prunus fruitstones were acquired with a flatbed scanner and analysed by applying image analysis techniques to measure 26 morphometric features. By applying stepwise linear discriminant analysis, a morphometric comparison was made between the archaeological fruitstones of Prunus and the modern ones collected in Sardinia. These analyses allowed identification of 53 archaeological fruitstones as P. spinosa and 11 as P. domestica. Moreover, the archaeological samples of P. spinosa showed morphometric similarities in 92.5% of the cases with the modern P. spinosa samples currently growing near the Phoenician and Punic site. Likewise, the archaeological fruitstones identified as P. domestica showed similarities with the modern variety of P. domestica called Sanguigna di Bosa which is currently cultivated near the village of Bosa. Currently, these findings represent the first evidence of P. domestica in Italy during the Phoenician and Punic periods.
