MC64: A web platform to test bioinformatics algorithms in a many-core architecture
New analytical methodologies, like the so-called "next-generation sequencing" (NGS), allow the sequencing of full genomes with high speed and reduced price. Yet, such technologies generate huge amounts of data that demand large raw computational power. Many-core technologies can be exploited to overcome the involved bioinformatics bottleneck. Indeed, such hardware is currently in active development. We have developed parallel bioinformatics algorithms for many-core microprocessors containing 64 cores each. Thus, the MC64 web platform allows executing high-performance alignments (Needleman-Wunsch, Smith-Waterman and ClustalW) of long sequences. The MC64 platform can be accessed via web browsers, allowing easy resource integration into third-party tools. Functional characterization of a melon alcohol acyl-transferase gene family involved in the biosynthesis of ester volatiles. Identification of the crucial role of a threonine residue for enzyme activity
Volatile esters, a major class of compounds contributing to the aroma of many fruit, are synthesized by
alcohol acyl-transferases (AAT). We demonstrate here that, in Charentais melon (Cucumis melo var.
cantalupensis), AAT are encoded by a gene family of at least four members with amino acid identity ranging
from 84% (Cm-AAT1/Cm-AAT2) and 58% (Cm-AAT1/Cm-AAT3) to only 22% (Cm-AAT1/Cm-AAT4).
All encoded proteins, except Cm-AAT2, were enzymatically active upon expression in yeast and show
differential substrate preferences. Cm-AAT1 protein produces a wide range of short and long-chain acyl
esters but has strong preference for the formation of E-2-hexenyl acetate and hexyl hexanoate. Cm-AAT3
also accepts a wide range of substrates but with very strong preference for producing benzyl acetate.
Cm-AAT4 is almost exclusively devoted to the formation of acetates, with strong preference for cinnamoyl
acetate. Site directed mutagenesis demonstrated that the failure of Cm-AAT2 to produce volatile esters is
related to the presence of a 268-alanine residue instead of threonine as in all active AAT proteins. Mutating
268-A into 268-T of Cm-AAT2 restored enzyme activity, while mutating 268-T into 268-A abolished
activity of Cm-AAT1. Activities of all three proteins measured with the prefered substrates sharply increase
during fruit ripening. The expression of all Cm-AAT genes is up-regulated during ripening and inhibited in
antisense ACC oxidase melons and in fruit treated with the ethylene antagonist 1-methylcyclopropene
(1-MCP), indicating a positive regulation by ethylene. The data presented in this work suggest that the
multiplicity of AAT genes accounts for the great diversity of esters formed in melon
Amblyomma imitator Ticks as Vectors of Rickettsia rickettsii, Mexico
Real-time PCR of Amblyomma imitator tick egg masses obtained in Nuevo Leon State, Mexico, identified a Rickettsia species. Sequence analyses of 17-kD common antigen and outer membrane protein A and B gene fragments showed to it to be R. rickettsii, which suggested a potential new vector for this bacterium
Molecular structure and developmental expression of zebrafish atp2a genes
[[abstract]]We isolated two atp2a genes, atp2a1 and atp2a2a, from embryonic zebrafish. Amino acid sequences deduced from zebrafish atp2a genes are aligned with orthologue proteins from other species, the results showed that they share high percentage of identities (82%–94%) and acidic pIs (5.03–5.33). Whole mount in situ hybridization experiments showed that atp2a1 and atp2a2a are maternal inherited genes which can be detected at 1-cell stage embryos and express in the entire animal pole from 6 hours post-fertilization (hpf) to 12 hpf. At the later stages (48–96 hpf), expression of atp2a1 was restricted in head and trunk muscles as well as in some neurons. In contrast to the strongly expression of atp2a1 in head muscle, expression of atp2a2a was detected in head muscle in a fainter manner. In addition, transcripts of atp2a2a were observed in the developing heart during early cardiogenesis. The present studies not only help us to comparatively analyze atp2a genes across species, but also provide useful information about expressions during early embryogenesis that will help in further investigations of functional studies of Atp2a in the future.[[incitationindex]]SCI[[booktype]]紙
Neurofibromatosis type 1 gene product (neurofibromin) associates with microtubules
The neurofibromatosis type 1 (NF1) gene was recently identified by positional cloning and found to encode a protein with structural and functional homology to mammalian and yeast GTPase-activating proteins (GAPs). Using antibodies directed against the NF1 gene product, a protein of ∼250kDa was identified and termed neurofibromin. Double-indirect immunofluorescent labeling with anti-neurofibromin and anti-tubulin antibodies demonstrates that neurofibromin associates with cytoplasmic microtubules. Immunoblotting of microtubule-enriched cytoplasmic fractions, using antibodies generated against neurofibromin, shows that neurofibromin copurifies with microtubules. When portions of neurofibromin are expressed in Sf9 insect cells they associate with polymerized microtubules; furthermore, the critical residues for this interaction reside within the GAP-related domain of neurofibromin. Physics with the KLOE-2 experiment at the upgraded DANE
Investigation at a --factory can shed light on several debated issues
in particle physics. We discuss: i) recent theoretical development and
experimental progress in kaon physics relevant for the Standard Model tests in
the flavor sector, ii) the sensitivity we can reach in probing CPT and Quantum
Mechanics from time evolution of entangled kaon states, iii) the interest for
improving on the present measurements of non-leptonic and radiative decays of
kaons and eta/eta mesons, iv) the contribution to understand the
nature of light scalar mesons, and v) the opportunity to search for narrow
di-lepton resonances suggested by recent models proposing a hidden dark-matter
sector. We also report on the physics in the continuum with the
measurements of (multi)hadronic cross sections and the study of gamma gamma
