    Fully Unsupervised Image Denoising, Diversity Denoising and Image Segmentation with Limited Annotations

    Understanding the processes of cellular development and the interplay of cell shape changes, division and migration requires investigation of developmental processes at the spatial resolution of single cell. Biomedical imaging experiments enable the study of dynamic processes as they occur in living organisms. While biomedical imaging is essential, a key component of exposing unknown biological phenomena is quantitative image analysis. Biomedical images, especially microscopy images, are usually noisy owing to practical limitations such as available photon budget, sample sensitivity, etc. Additionally, microscopy images often contain artefacts due to the optical aberrations in microscopes or due to imperfections in camera sensor and internal electronics. The noisy nature of images as well as the artefacts prohibit accurate downstream analysis such as cell segmentation. Although countless approaches have been proposed for image denoising, artefact removal and segmentation, supervised Deep Learning (DL) based content-aware algorithms are currently the best performing for all these tasks. Supervised DL based methods are plagued by many practical limitations. Supervised denoising and artefact removal algorithms require paired corrupted and high quality images for training. Obtaining such image pairs can be very hard and virtually impossible in most biomedical imaging applications owing to photosensitivity and the dynamic nature of the samples being imaged. Similarly, supervised DL based segmentation methods need copious amounts of annotated data for training, which is often very expensive to obtain. Owing to these restrictions, it is imperative to look beyond supervised methods. The objective of this thesis is to develop novel unsupervised alternatives for image denoising, and artefact removal as well as semisupervised approaches for image segmentation. The first part of this thesis deals with unsupervised image denoising and artefact removal. For unsupervised image denoising task, this thesis first introduces a probabilistic approach for training DL based methods using parametric models of imaging noise. Next, a novel unsupervised diversity denoising framework is presented which addresses the fundamentally non-unique inverse nature of image denoising by generating multiple plausible denoised solutions for any given noisy image. Finally, interesting properties of the diversity denoising methods are presented which make them suitable for unsupervised spatial artefact removal in microscopy and medical imaging applications. In the second part of this thesis, the problem of cell/nucleus segmentation is addressed. The focus is especially on practical scenarios where ground truth annotations for training DL based segmentation methods are scarcely available. Unsupervised denoising is used as an aid to improve segmentation performance in the presence of limited annotations. Several training strategies are presented in this work to leverage the representations learned by unsupervised denoising networks to enable better cell/nucleus segmentation in microscopy data. Apart from DL based segmentation methods, a proof-of-concept is introduced which views cell/nucleus segmentation from the perspective of solving a label fusion problem. This method, through limited human interaction, learns to choose the best possible segmentation for each cell/nucleus using only a pool of diverse (and possibly faulty) segmentation hypotheses as input. In summary, this thesis seeks to introduce new unsupervised denoising and artefact removal methods as well as semi-supervised segmentation methods which can be easily deployed to directly and immediately benefit biomedical practitioners with their research

    The present paper explores the technical efficiency of four hotels from Teixeira Duarte Group - a renowned Portuguese hotel chain. An efficiency ranking is established from these four hotel units located in Portugal using Stochastic Frontier Analysis. This methodology allows to discriminate between measurement error and systematic inefficiencies in the estimation process enabling to investigate the main inefficiency causes.     Improving Maternal and Fetal Cardiac Monitoring Using Artificial Intelligence

    Early diagnosis of possible risks in the physiological status of fetus and mother during pregnancy and delivery is critical and can reduce mortality and morbidity. For example, early detection of life-threatening congenital heart disease may increase survival rate and reduce morbidity while allowing parents to make informed decisions. To study cardiac function, a variety of signals are required to be collected. In practice, several heart monitoring methods, such as electrocardiogram (ECG) and photoplethysmography (PPG), are commonly performed. Although there are several methods for monitoring fetal and maternal health, research is currently underway to enhance the mobility, accuracy, automation, and noise resistance of these methods to be used extensively, even at home. Artificial Intelligence (AI) can help to design a precise and convenient monitoring system. To achieve the goals, the following objectives are defined in this research: The first step for a signal acquisition system is to obtain high-quality signals. As the first objective, a signal processing scheme is explored to improve the signal-to-noise ratio (SNR) of signals and extract the desired signal from a noisy one with negative SNR (i.e., power of noise is greater than signal). It is worth mentioning that ECG and PPG signals are sensitive to noise from a variety of sources, increasing the risk of misunderstanding and interfering with the diagnostic process. The noises typically arise from power line interference, white noise, electrode contact noise, muscle contraction, baseline wandering, instrument noise, motion artifacts, electrosurgical noise. Even a slight variation in the obtained ECG waveform can impair the understanding of the patient's heart condition and affect the treatment procedure. Recent solutions, such as adaptive and blind source separation (BSS) algorithms, still have drawbacks, such as the need for noise or desired signal model, tuning and calibration, and inefficiency when dealing with excessively noisy signals. Therefore, the final goal of this step is to develop a robust algorithm that can estimate noise, even when SNR is negative, using the BSS method and remove it based on an adaptive filter. The second objective is defined for monitoring maternal and fetal ECG. Previous methods that were non-invasive used maternal abdominal ECG (MECG) for extracting fetal ECG (FECG). These methods need to be calibrated to generalize well. In other words, for each new subject, a calibration with a trustable device is required, which makes it difficult and time-consuming. The calibration is also susceptible to errors. We explore deep learning (DL) models for domain mapping, such as Cycle-Consistent Adversarial Networks, to map MECG to fetal ECG (FECG) and vice versa. The advantages of the proposed DL method over state-of-the-art approaches, such as adaptive filters or blind source separation, are that the proposed method is generalized well on unseen subjects. Moreover, it does not need calibration and is not sensitive to the heart rate variability of mother and fetal; it can also handle low signal-to-noise ratio (SNR) conditions. Thirdly, AI-based system that can measure continuous systolic blood pressure (SBP) and diastolic blood pressure (DBP) with minimum electrode requirements is explored. The most common method of measuring blood pressure is using cuff-based equipment, which cannot monitor blood pressure continuously, requires calibration, and is difficult to use. Other solutions use a synchronized ECG and PPG combination, which is still inconvenient and challenging to synchronize. The proposed method overcomes those issues and only uses PPG signal, comparing to other solutions. Using only PPG for blood pressure is more convenient since it is only one electrode on the finger where its acquisition is more resilient against error due to movement. The fourth objective is to detect anomalies on FECG data. The requirement of thousands of manually annotated samples is a concern for state-of-the-art detection systems, especially for fetal ECG (FECG), where there are few publicly available FECG datasets annotated for each FECG beat. Therefore, we will utilize active learning and transfer-learning concept to train a FECG anomaly detection system with the least training samples and high accuracy. In this part, a model is trained for detecting ECG anomalies in adults. Later this model is trained to detect anomalies on FECG. We only select more influential samples from the training set for training, which leads to training with the least effort. Because of physician shortages and rural geography, pregnant women's ability to get prenatal care might be improved through remote monitoring, especially when access to prenatal care is limited. Increased compliance with prenatal treatment and linked care amongst various providers are two possible benefits of remote monitoring. If recorded signals are transmitted correctly, maternal and fetal remote monitoring can be effective. Therefore, the last objective is to design a compression algorithm that can compress signals (like ECG) with a higher ratio than state-of-the-art and perform decompression fast without distortion. The proposed compression is fast thanks to the time domain B-Spline approach, and compressed data can be used for visualization and monitoring without decompression owing to the B-spline properties. Moreover, the stochastic optimization is designed to retain the signal quality and does not distort signal for diagnosis purposes while having a high compression ratio. In summary, components for creating an end-to-end system for day-to-day maternal and fetal cardiac monitoring can be envisioned as a mix of all tasks listed above. PPG and ECG recorded from the mother can be denoised using deconvolution strategy. Then, compression can be employed for transmitting signal. The trained CycleGAN model can be used for extracting FECG from MECG. Then, trained model using active transfer learning can detect anomaly on both MECG and FECG. Simultaneously, maternal BP is retrieved from the PPG signal. This information can be used for monitoring the cardiac status of mother and fetus, and also can be used for filling reports such as partogram

    Recursive Bayesian inference on stochastic differential equations

    This thesis is concerned with recursive Bayesian estimation of non-linear dynamical systems, which can be modeled as discretely observed stochastic differential equations. The recursive real-time estimation algorithms for these continuous-discrete filtering problems are traditionally called optimal filters and the algorithms for recursively computing the estimates based on batches of observations are called optimal smoothers. In this thesis, new practical algorithms for approximate and asymptotically optimal continuous-discrete filtering and smoothing are presented. The mathematical approach of this thesis is probabilistic and the estimation algorithms are formulated in terms of Bayesian inference. This means that the unknown parameters, the unknown functions and the physical noise processes are treated as random processes in the same joint probability space. The Bayesian approach provides a consistent way of computing the optimal filtering and smoothing estimates, which are optimal given the model assumptions and a consistent way of analyzing their uncertainties. The formal equations of the optimal Bayesian continuous-discrete filtering and smoothing solutions are well known, but the exact analytical solutions are available only for linear Gaussian models and for a few other restricted special cases. The main contributions of this thesis are to show how the recently developed discrete-time unscented Kalman filter, particle filter, and the corresponding smoothers can be applied in the continuous-discrete setting. The equations for the continuous-time unscented Kalman-Bucy filter are also derived. The estimation performance of the new filters and smoothers is tested using simulated data. Continuous-discrete filtering based solutions are also presented to the problems of tracking an unknown number of targets, estimating the spread of an infectious disease and to prediction of an unknown time series.reviewe

During the last few decades, signal processing theories, developments, and applications have matured rapidly and now include tools from many areas of mathematics, computer science, physics, and engineering. This book is targeted primarily toward both students and researchers who want to be exposed to a wide variety of signal processing techniques and algorithms. It includes 27 chapters that can be categorized into five different areas depending on the application at hand. These five categories are ordered to address image processing, speech processing, communication systems, time-series analysis, and educational packages respectively.     Algorithms for Positioning with Nonlinear Measurement Models and Heavy-tailed and Asymmetric Distributed Additive Noise

    Determining the unknown position of a user equipment using measurements obtained from transmitters with known locations generally results in a nonlinear measurement function. The measurement errors can have a heavy-tailed and/ or skewed distribution, and the likelihood function can be multimodal.A positioning problem with a nonlinear measurement function is often solved by a nonlinear least squares (NLS) method or, when filtering is desired, by an extended Kalman filter (EKF). However, these methods are unable to capture multiple peaks of the likelihood function and do not address heavy-tailedness or skewness. Approximating the likelihood by a Gaussian mixture (GM) and using a GM filter (GMF) solves the problem. The drawback is that the approximation requires a large number of components in the GM for a precise approximation, which makes it unsuitable for real-time positioning on small mobile devices.This thesis studies a generalised version of Gaussian mixtures, which is called GGM, to capture multiple peaks. It relaxes the GM’s restriction to non-negative component weights. The analysis shows that the GGM allows a significant reduction of the number of required Gaussian components when applied for approximating the measurement likelihood of a transmitter with an isotropic antenna, compared with the GM. Therefore, the GGM facilitates real-time positioning in small mobile devices. In tests for a cellular telephone network and for an ultra-wideband network the GGM and its filter provide significantly better positioning accuracy than the NLS and the EKF.For positioning with nonlinear measurement models, and heavytailed and skewed distributed measurement errors, an Expectation Maximisation (EM) algorithm is studied. The EM algorithm is compared with a standard NLS algorithm in simulations and tests with realistic emulated data from a long term evolution network. The EM algorithm is more robust to measurement outliers. If the errors in training and positioning data are similar distributed, then the EM algorithm yields significantly better position estimates than the NLS method. The improvement in accuracy and precision comes at the cost of moderately higher computational demand and higher vulnerability to changing patterns in the error distribution (of training and positioning data). This vulnerability is caused by the fact that the skew-t distribution (used in EM) has 4 parameters while the normal distribution (used in NLS) has only 2. Hence the skew-t yields a closer fit than the normal distribution of the pattern in the training data. However, on the downside if patterns in training and positioning data vary than the skew-t fit is not necessarily a better fit than the normal fit, which weakens the EM algorithm’s positioning accuracy and precision. This concept of reduced generalisability due to overfitting is a basic rule of machine learning.This thesis additionally shows how parameters of heavy-tailed and skewed error distributions can be fitted to training data. It furthermore gives an overview on other parametric methods for solving the positioning method, how training data is handled and summarised for them, how positioning is done by them, and how they compare with nonparametric methods. These methods are analysed by extensive tests in a wireless area network, which shows the strength and weaknesses of each method
