Anomalous transport in the crowded world of biological cells
A ubiquitous observation in cell biology is that diffusion of macromolecules
and organelles is anomalous, and a description simply based on the conventional
diffusion equation with diffusion constants measured in dilute solution fails.
This is commonly attributed to macromolecular crowding in the interior of cells
and in cellular membranes, summarising their densely packed and heterogeneous
structures. The most familiar phenomenon is a power-law increase of the MSD,
but there are other manifestations like strongly reduced and time-dependent
diffusion coefficients, persistent correlations, non-gaussian distributions of
the displacements, heterogeneous diffusion, and immobile particles. After a
general introduction to the statistical description of slow, anomalous
transport, we summarise some widely used theoretical models: gaussian models
like FBM and Langevin equations for visco-elastic media, the CTRW model, and
the Lorentz model describing obstructed transport in a heterogeneous
environment. Emphasis is put on the spatio-temporal properties of the transport
in terms of 2-point correlation functions, dynamic scaling behaviour, and how
the models are distinguished by their propagators even for identical MSDs.
Then, we review the theory underlying common experimental techniques in the
presence of anomalous transport: single-particle tracking, FCS, and FRAP. We
report on the large body of recent experimental evidence for anomalous
transport in crowded biological media: in cyto- and nucleoplasm as well as in
cellular membranes, complemented by in vitro experiments where model systems
mimic physiological crowding conditions. Finally, computer simulations play an
important role in testing the theoretical models and corroborating the
experimental findings. The review is completed by a synthesis of the
theoretical and experimental progress identifying open questions for future

Modelling tools and methodologies for rapid protocell prototyping
The field of unconventional computing considers the possibility of implementing computational devices using novel paradigms and materials to produce computers which may be more efficient, adaptable and robust than their silicon based counterparts. The integration of computation into the realms of chemistry and biology will allow the embedding of engineered logic into living systems and could produce truly ubiquitous computing devices. Recently, advances in synthetic biology have resulted in the modification of microorganism genomes to create computational behaviour in living cells, so called âcellular computingâ. The cellular computing paradigm offers the possibility of intelligent bacterial agents which may respond and communicate with one another according to chemical signals received from the environment. However, the high levels of complexity when altering an organism which has been well adapted to certain environments over millions of years of evolution suggests an alternative approach in which chemical computational devices can be constructed completely from the bottom up, allowing the designer exquisite control and knowledge about the system being created. This thesis presents the development of a simulation and modelling framework to aid the study and design of bottom-up chemical computers, involving the encapsulation of computational re-actions within vesicles. The new âvesicle computingâ paradigm is investigated using a sophisticated multi-scale simulation framework, developed from mesoscale, macroscale and executable biology techniques
Model-Predictive Control in Communication Networks
This dissertation consists of 8 papers, separated into 3 groups. The first 3 papers show, how model-predictive control can be applied to queueing networks and contain a detailed proof of throughput optimality. Additionally, numerous network examples are discussed, and a connection between the stability properties of assembly queues and random walks on quotient spaces is established. The next two papers develop algorithms, with which robust forecasts of delay can be obtained in queueing networks. To that end, a notion of robustness is proposed, and the network control policy is designed to meet this goal. For the last 3 papers, focus is shifted towards Age-of-Information. Two main contributions are the derivation of the distribution of the Age-of-Information values in networks with clocked working cycles and an algorithm for the exact numerical evaluation of the Age-of-Information state-space in a similar set-up
In silico prediction of drug resistance: from cancer targeted therapy to cancer targeted prevention
2012/2013Le recenti scoperte sulla natura dei processi genetici, implicati nelle trasformazioni neoplastiche, ci hanno permesso di identificare le principali lesioni cellulari che portano alla formazione del tumore, individuando in questo modo target selettivi sulla base dei quali progettare nuovi agenti terapeutici efficaci.
La terapia bersaglio ha rappresentato una rivoluzione permettendo di superare lâaspecificitĂ del trattamento antitumorale e colpendo, nello specifico, la causa biomolecolare del processo patologico neoplastico.
I recenti sviluppi della modellistica molecolare si sono resi indispensabili per la ricerca oncologica.
Questi, infatti, aprono delle opportunitĂ per la scoperta di nuovi farmaci attraverso la comprensione delle basi molecolari delle malattie; si tratta di un metodo conveniente per identificare dei composti che siano in grado di bloccare lâazione di molte proteine, suggerite come fattori fondamentali in diversi tipi di neoplasie.
In questo lavoro di tesi verrĂ adoperata unâampia gamma di tecniche di simulazione molecolare al fine di studiare differenti problemi che possono comparire durante il trattamento chemioterapico. La scoperta di nuovi dettagli nei meccanismi che conducono alla carcinogenesi ha permesso di identificare proteine target innovative e piĂč precise per affrontare la terapia senza effetti collaterali per le cellule sane. In particolare, saranno riportati in dettaglio gli studi che coinvolgono tre nuovi differenti target: il recettore Ï1, la proteina -catenina e lo sviluppo di dendrimeri per una terapia di silenziamento genico.
Tuttavia, nonostante i successi clinici della terapia bersaglio, molti pazienti che inizialmente hanno risposto positivamente manifestano una recidiva, come risultato di una resistenza acquisita; questo tipo di risposta puĂČ manifestarsi dopo un periodo variabile di trattamento cronico.
Lâapproccio delle tecniche in silico puĂČ essere utilizzato per predire lâavvento di mutazioni secondarie attivanti e al contempo resistenti alla terapia e quindi aiutare nello sviluppo di una strategia di prevenzione focalizzata su una terapia multi-farmaco. In questo lavoro, verranno discusse in particolare delle mutazioni che coinvolgono i recettori c-Kit e Smoothened, pre e post trattamento.
Lâampia serie di esempi illustrati e discussi qui enfatizza il ruolo e le potenzialitĂ del modeling molecolare nello sviluppo della terapia bersaglio anti tumorale. Una valutazione in silico permette di prendere in considerazione la specificitĂ molecolare del problema e ridurre drasticamente i tempi e i costi richiesti per formulare nuovi farmaci e strategie di intervento.XXVI Ciclo198

Search for ultra-high energy photons with the AMIGA muon detector
Kosmische Strahlung (E > 10 14 eV) ist seit mehr als 70 Jahren bekannt, jedoch bleiben ihren Ur-
sprung unerklÀrt. Ebenso ist das Vorhandensein einer hochenergetischen Photonenkomponente
der kosmischen Strahlung weiterhin eine offene Frage der Astroteilchenphysik. Die ErgÀnzung
von Messungen kosmischer Strahlung und Neutrinos durch hochenergetische Photonen verfeinert
unsere Multi-Messenger-Suche von energetischsten astrophysikalischen PhÀnomenen. Insbeson-
dere die Entdeckung von Photonen mit Energien zwischen 10 16.5 eV und 10 18 eV im Fluss der
kosmischen Strahlung könnte nicht nur fĂŒr die Astroteilchenphysik relevant sein, sondern auch
fĂŒr die Astrophysik und die Grundlagenphysik, da sie Indikatoren der energiereichsten Prozesse
im Universum sind.
Bei der Suche nach ultrahochenergetischen Photonen ist es entscheidend, kompositionssen-
sitive Parameter zu definieren, die in der Lage sind, den Untergrund der hadronischen kosmis-
chen Strahlung adÀquat zu eliminieren. Der Myonengehalt der Sekundarteilchen ausgedehnter
Luftschauer gehört zu den vielversprechendsten Aspekten bei der Unterscheidung zwischen Pho-
tonen und hadronischer kosmische Strahlung. AMIGA, ein sich in 2.5 m Bodentiefe befindlicher
Myondetektor, ist Teil des AugerPrime-Upgrades fĂŒr das Pierre-Auger-Observatorium. Es bietet
eine einzigartige Lösung, wobei hochenergetische Myonen von ausgedehnten Luftschauern direkt
gemessen werden. Damit wird die SensivilitÀt des Observatoriums zum Nachweis von Photonen
als PrimÀrteilchen drastisch verbessert.
Es gab bereits mehrere AnsÀtze der Pierre-Auger-Kollaboration, um eine mögliche ultrahoch-
energetische Photonenkomponente in der kosmischen Strahlung zu untersuchen. Die Nicht-
beobachtung von Photonenkandidaten fĂŒhrte jedoch zu Obergrenzen fĂŒr Energien ĂŒber 10 18 eV.
Andererseits wurde das Energiefenster zwischen 10 16.5 eV und 10 18 eV nur von der KASCADE-
Grande und den EAS-MSU-Experimenten untersucht, strikte Obergrenzen des Photonenflusses
bestimmten. Derzeit wird dieser Energiebereich im Rahmen des Pierre-Auger-Observatoriums
nicht erforscht.
Das Hauptziel dieser Arbeit ist die Erweiterung der ultrahochenergetischen Photonensuche
bis zu Energien von ⌠10 16.5 eV. Die strengen theoretischen und experimentellen Obergrenzen
des Photonenflusses bei diesen Energien macht die Suche nach einem schwachen Photonensignal
bei hohem hadronischen Strahlungsuntergrund zu einer herausfordernden Aufgabe. Daher sind
Parameter, die auf das ĂŒberwiegend elektromagnetische Signal empfindlich sind, wie im Falle
von Photonen, von Ă€uĂerster Wichtigkeit. In diesem Rahmen werden zwei neue photonsen-
sitive Parameter definiert und beschrieben, die fĂŒr die Suche nach der Photonen-/Hadronen-
Diskriminierung entwickelt wurden, um entweder Photonen im Energiebereich 10 16 eV zu detek-
tieren oder die Obergrenzen zu verbessern, die durch bisherige Experimente ermittelt wurden.
So wie mit dem S b Parameter, welcher zuvor bei der Photonensuche der Pierre-Auger-Kollabora-
tion verwendet wurde, wird bei M b die Myondichte der AMIGA-Stationen und deren Abstand zur
Schauerachse kombiniert. Die Observable Q nutzt den Unterschied in der Steilheit der lateralen
Verteilung der Teilchen zwischen photon- und hadroninduzierten Luftschauern. Im letzteren Fall
wird erwartet, dass sich die Luftschauer in der AtmosphÀre höher entwickeln und deshalb mit
einer flacheren Teilchenverteilung auf den Boden gelangen.
In dieser Arbeit werden die Observablen der OberflÀchen- und AMIGA-Detektoren so op-
timiert, dass sie im Energiebereich ĂŒber E rec = 10 16.4 eV und Ξ < 45° verwendet werden kön-
nen. Eine multiparametrische Methode, M b + Q genannt, wird ausfĂŒhrlich untersucht und
ihre LeistungfÀhigkeit wird unter zahlreichen Bedingungen untersucht. Die Untergrundunter-
drĂŒckung und der Photonnachweis fĂŒr das multivariate Verfahren sind geeignet zur Bestimmung
der striktesten Obergrenzen aller Experimente in diesem Energiebereich innerhalb nur weniger
Jahre Messzeit. Bis zum Ende der geplannt Laufzeit des Observatoriums wird eine um eine
GröĂenornung verbesserte Obergrenze erwartet. In Anbetracht der hohen Exposition des Auger-
Experiments in Richtung des galaktischen Zentrums, stellt die in dieser Arbeit beschriebene Meth-
ode ein wertvolles Werkzeug dar eine winziges Photonensignal im galaktischen Strahlungsfluss zu
finden. Obwohl im wesentlichen nur eine Blindstudie zur Empfindlichkeit eines Photonenflusses
in dieser Studie vorgestellt wird, ist die Anwendung auf Daten in naher Zukunft im Rahmen einer
Auger-Publikation in Arbeit. Erst dann dĂŒrfen die bisher unbenutzen Daten untersucht werden
