    Current Approaches for Image Fusion of Histological Data with Computed Tomography and Magnetic Resonance Imaging

    Classical analysis of biological samples requires the destruction of the tissue’s integrity by cutting or grinding it down to thin slices for (Immuno)-histochemical staining and microscopic analysis. Despite high specificity, encoded in the stained 2D section of the whole tissue, the structural information, especially 3D information, is limited. Computed tomography (CT) or magnetic resonance imaging (MRI) scans performed prior to sectioning in combination with image registration algorithms provide an opportunity to regain access to morphological characteristics as well as to relate histological findings to the 3D structure of the local tissue environment. This review provides a summary of prevalent literature addressing the problem of multimodal coregistration of hard- and soft-tissue in microscopy and tomography. Grouped according to the complexity of the dimensions, including image-to-volume (2D ⟶ 3D), image-to-image (2D ⟶ 2D), and volume-to-volume (3D ⟶ 3D), selected currently applied approaches are investigated by comparing the method accuracy with respect to the limiting resolution of the tomography. Correlation of multimodal imaging could position itself as a useful tool allowing for precise histological diagnostic and allow the a priori planning of tissue extraction like biopsies

    ITERATIVE CLOSEST POINT ALGORITHM FOR ACCURATE REGISTRATION OF COARSELY REGISTERED POINT CLOUDS WITH CITYGML MODELS

    The Iterative Closest Point algorithm (ICP) is a standard tool for registration of a source to a target point cloud. In this paper, ICP in point-to-plane mode is adopted to city models that are defined in CityGML. With this new point-to-model version of the algorithm, a coarsely registered photogrammetric point cloud can be matched with buildings’ polygons to provide, e.g., a basis for automated 3D facade modeling. In each iteration step, source points are projected to these polygons to find correspondences. Then an optimization problem is solved to find an affine transformation that maps source points to their correspondences as close as possible. Whereas standard ICP variants do not perform scaling, our algorithm is capable of isotropic scaling. This is necessary because photogrammetric point clouds obtained by the structure from motion algorithm typically are scaled randomly. Two test scenarios indicate that the presented algorithm is faster than ICP in point-to-plane mode on sampled city models

    Encontrar las correspondencias entre dos imágenes es un problema crucial en el campo de la visión por ordenador i el reconocimiento de patrones. Es relevante para un amplio rango de propósitos des de aplicaciones de reconocimiento de objetos en las áreas de biometría, análisis de documentos i análisis de formas hasta aplicaciones relacionadas con la geometría desde múltiples puntos de vista tales cómo la recuperación de la pose, estructura desde el movimiento y localización y mapeo. La mayoría de las técnicas existentes enfocan este problema o bien usando características locales en la imagen o bien usando métodos de registro de conjuntos de puntos (o bien una mezcla de ambos). En las primeras, un conjunto disperso de características es primeramente extraído de las imágenes y luego caracterizado en la forma de vectores descriptores usando evidencias locales de la imagen. Las características son asociadas según la similitud entre sus descriptores. En las segundas, los conjuntos de características son considerados cómo conjuntos de puntos los cuales son asociados usando técnicas de optimización no lineal. Estos son procedimientos iterativos que estiman los parámetros de correspondencia y de alineamiento en pasos alternados. Los grafos son representaciones que contemplan relaciones binarias entre las características. Tener en cuenta relaciones binarias al problema de la correspondencia a menudo lleva al llamado problema del emparejamiento de grafos. Existe cierta cantidad de métodos en la literatura destinados a encontrar soluciones aproximadas a diferentes instancias del problema de emparejamiento de grafos, que en la mayoría de casos es del tipo "NP-hard". El cuerpo de trabajo principal de esta tesis está dedicado a formular ambos problemas de asociación de características de imagen y registro de conjunto de puntos como instancias del problema de emparejamiento de grafos. En todos los casos proponemos algoritmos aproximados para solucionar estos problemas y nos comparamos con un número de métodos existentes pertenecientes a diferentes áreas como eliminadores de "outliers", métodos de registro de conjuntos de puntos y otros métodos de emparejamiento de grafos. Los experimentos muestran que en la mayoría de casos los métodos propuestos superan al resto. En ocasiones los métodos propuestos o bien comparten el mejor rendimiento con algún método competidor o bien obtienen resultados ligeramente peores. En estos casos, los métodos propuestos normalmente presentan tiempos computacionales inferiores.Trobar les correspondències entre dues imatges és un problema crucial en el camp de la visió per ordinador i el reconeixement de patrons. Una part del nostre treball està dedicat a investigar els beneficis de les mesures de ``bins'' creuats per a la comparació de característiques locals de les imatges. La resta està dedicat a formular ambdós problemes d’associació de característiques d’imatge i registre de conjunt de punts com a instàncies del problema d’emparellament de grafs. En tots els casos proposem algoritmes aproximats per solucionar aquests problemes i ens comparem amb un nombre de mètodes existents pertanyents a diferents àrees com eliminadors d’“outliers”, mètodes de registre de conjunts de punts i altres mètodes d’emparellament de grafs. Els experiments mostren que en la majoria de casos els mètodes proposats superen a la resta. En ocasions els mètodes proposats o bé comparteixen el millor rendiment amb algun mètode competidor o bé obtenen resultats lleugerament pitjors.     Geometric and photometric affine invariant image registration

    This thesis aims to present a solution to the correspondence problem for the registration of wide-baseline images taken from uncalibrated cameras. We propose an affine invariant descriptor that combines the geometry and photometry of the scene to find correspondences between both views. The geometric affine invariant component of the descriptor is based on the affine arc-length metric, whereas the photometry is analysed by invariant colour moments. A graph structure represents the spatial distribution of the primitive features; i.e. nodes correspond to detected high-curvature points, whereas arcs represent connectivities by extracted contours. After matching, we refine the search for correspondences by using a maximum likelihood robust algorithm. We have evaluated the system over synthetic and real data.     Robust joint registration of multiple stains and MRI for multimodal 3D histology reconstruction: Application to the Allen human brain atlas

    Joint registration of a stack of 2D histological sections to recover 3D structure ("3D histology reconstruction") finds application in areas such as atlas building and validation of in vivo imaging. Straightforward pairwise registration of neighbouring sections yields smooth reconstructions but has well-known problems such as "banana effect" (straightening of curved structures) and "z-shift" (drift). While these problems can be alleviated with an external, linearly aligned reference (e.g., Magnetic Resonance (MR) images), registration is often inaccurate due to contrast differences and the strong nonlinear distortion of the tissue, including artefacts such as folds and tears. In this paper, we present a probabilistic model of spatial deformation that yields reconstructions for multiple histological stains that that are jointly smooth, robust to outliers, and follow the reference shape. The model relies on a spanning tree of latent transforms connecting all the sections and slices of the reference volume, and assumes that the registration between any pair of images can be see as a noisy version of the composition of (possibly inverted) latent transforms connecting the two images. Bayesian inference is used to compute the most likely latent transforms given a set of pairwise registrations between image pairs within and across modalities. We consider two likelihood models: Gaussian (ℓ2 norm, which can be minimised in closed form) and Laplacian (ℓ1 norm, minimised with linear programming). Results on synthetic deformations on multiple MR modalities, show that our method can accurately and robustly register multiple contrasts even in the presence of outliers. The framework is used for accurate 3D reconstruction of two stains (Nissl and parvalbumin) from the Allen human brain atlas, showing its benefits on real data with severe distortions. Moreover, we also provide the registration of the reconstructed volume to MNI space, bridging the gaps between two of the most widely used atlases in histology and MRI.     Probabilistic Feature-Based Registration for Interventional Medicine

    The need to compute accurate spatial alignment between multiple representations of patient anatomy is a problem that is fundamental to many applications in computer-integrated interventional medicine. One class of methods for computing such alignments is feature-based registration, which aligns geometric information of the shapes being registered, such as salient landmarks or models of shape surfaces. A popular algorithm for surface-based registration is the Iterative Closest Point (ICP) algorithm, which treats one shape as a cloud of points that is registered to a second shape by iterating between point-correspondence and point-registration phases until convergence. In this dissertation, a class of "most likely point" variants on the ICP algorithm is developed that offers several advantages over ICP, such as high registration accuracy and the ability to confidently assess the quality of a registration outcome. The proposed algorithms are based on a probabilistic interpretation of the registration problem, wherein the point-correspondence and point-registration phases optimize the probability of shape alignment based on feature uncertainty models rather than minimizing the Euclidean distance between the shapes as in ICP. This probabilistic framework is used to model anisotropic errors in the shape measurements and to provide a natural context for incorporating oriented-point data into the registration problem, such as shape surface normals. The proposed algorithms are evaluated through a range of simulation-, phantom-, and clinical-based studies, which demonstrate significant improvement in registration outcomes relative to ICP and state-of-the-art methods

    Robust Algorithms for Registration of 3D Images of Human Brain

    This thesis is concerned with the process of automatically aligning 3D medical images of human brain. It concentrates on rigid-body matching of Positron Emission Tomography images (PET) and Magnetic Resonance images (MR) within one patient and on non-linear matching of PET images of different patients. In recent years, mutual information has proved to be an excellent criterion for automatic registration of intra-individual images from different modalities. We propose and evaluate a method that combines a multi-resolution optimization of mutual information with an efficient segmentation of background voxels and a modified principal axes algorithm. We show that an acceleration factor of 6-7 can be achieved without loss of accuracy and that the method significantly reduces the rate of unsuccessful registrations. Emphasis was also laid on creation of an automatic registration system that could be used routinely in clinical environment. Non-linear registration tries to reduce the inter-individual variability of shape and structure between two brain images by deforming one image so that homologous regions in both images get aligned. It is an important step of many procedures in medical image processing and analysis. We present a novel algorithm for an automatic non-linear registration of PET images based on hierarchical volume subdivisions and local affine optimizations. It produces a C2-continuous deformation function and guarantees that the deformation is one-to-one. Performance of the algorithm was evaluated on more than 600 clinical PET images

    Color Fundus Image Registration Using a Learning-Based Domain-Specific Landmark Detection Methodology

    Financiado para publicación en acceso aberto: Universidade da Coruña/CISUG[Abstract] Medical imaging, and particularly retinal imaging, allows to accurately diagnose many eye pathologies as well as some systemic diseases such as hypertension or diabetes. Registering these images is crucial to correctly compare key structures, not only within patients, but also to contrast data with a model or among a population. Currently, this field is dominated by complex classical methods because the novel deep learning methods cannot compete yet in terms of results and commonly used methods are difficult to adapt to the retinal domain. In this work, we propose a novel method to register color fundus images based on previous works which employed classical approaches to detect domain-specific landmarks. Instead, we propose to use deep learning methods for the detection of these highly-specific domain-related landmarks. Our method uses a neural network to detect the bifurcations and crossovers of the retinal blood vessels, whose arrangement and location are unique to each eye and person. This proposal is the first deep learning feature-based registration method in fundus imaging. These keypoints are matched using a method based on RANSAC (Random Sample Consensus) without the requirement to calculate complex descriptors. Our method was tested using the public FIRE dataset, although the landmark detection network was trained using the DRIVE dataset. Our method provides accurate results, a registration score of 0.657 for the whole FIRE dataset (0.908 for category S, 0.293 for category P and 0.660 for category A).
