    Adaptive Representations for Image Restoration

    In the �eld of image processing, building good representation models for natural images is crucial for various applications, such as image restora- tion, sampling, segmentation, etc. Adaptive image representation models are designed for describing the intrinsic structures of natural images. In the classical Bayesian inference, this representation is often known as the prior of the intensity distribution of the input image. Early image priors have forms such as total variation norm, Markov Random Fields (MRF), and wavelets. Recently, image priors obtained from machine learning tech- niques tend to be more adaptive, which aims at capturing the natural image models via learning from larger databases. In this thesis, we study adaptive representations of natural images for image restoration. The purpose of image restoration is to remove the artifacts which degrade an image. The degradation comes in many forms such as image blurs, noises, and artifacts from the codec. Take image denoising for an example. There are several classic representation methods which can generate state- of-the-art results. The �rst one is the assumption of image self-similarity. However, this representation has the issue that sometimes the self-similarity assumption would fail because of high noise levels or unique image contents. The second one is the wavelet based nonlocal representation, which also has a problem in that the �xed basis function is not adaptive enough for any arbitrary type of input images. The third is the sparse coding using over- complete dictionaries, which does not have the hierarchical structure that is similar to the one in human visual system and is therefore prone to denoising artifacts. My research started from image denoising. Through the thorough review and evaluation of state-of-the-art denoising methods, it was found that the representation of images is substantially important for the denoising tech- nique. At the same time, an improvement on one of the nonlocal denoising method was proposed, which improves the representation of images by the integration of Gaussian blur, clustering and Rotationally Invariant Block Matching. Enlightened by the successful application of sparse coding in compressive sensing, we exploited the image self-similarity by using a sparse representation based on wavelet coe�cients in a nonlocal and hierarchical way, which generates competitive results compared to the state-of-the-art denoising algorithms. Meanwhile, another adaptive local �lter learned by Genetic Programming (GP) was proposed for e�cient image denoising. In this work, we employed GP to �nd the optimal representations for local im- age patches through training on massive datasets, which yields competitive results compared to state-of-the-art local denoising �lters. After success- fully dealt with the denoising part, we moved to the parameter estimation for image degradation models. For instance, image blur identi�cation uses deep learning, which has recently been proposed as a popular image repre- sentation approach. This work has also been extended to blur estimation based on the fact that the second step of the framework has been replaced with general regression neural network. In a word, in this thesis, spatial cor- relations, sparse coding, genetic programming, deep learning are explored as adaptive image representation models for both image restoration and parameter estimation. We conclude this thesis by considering methods based on machine learning to be the best adaptive representations for natural images. We have shown that they can generate better results than conventional representation mod- els for the tasks of image denoising and deblurring

    Computer-Assisted Algorithms for Ultrasound Imaging Systems

    Ultrasound imaging works on the principle of transmitting ultrasound waves into the body and reconstructs the images of internal organs based on the strength of the echoes. Ultrasound imaging is considered to be safer, economical and can image the organs in real-time, which makes it widely used diagnostic imaging modality in health-care. Ultrasound imaging covers the broad spectrum of medical diagnostics; these include diagnosis of kidney, liver, pancreas, fetal monitoring, etc. Currently, the diagnosis through ultrasound scanning is clinic-centered, and the patients who are in need of ultrasound scanning has to visit the hospitals for getting the diagnosis. The services of an ultrasound system are constrained to hospitals and did not translate to its potential in remote health-care and point-of-care diagnostics due to its high form factor, shortage of sonographers, low signal to noise ratio, high diagnostic subjectivity, etc. In this thesis, we address these issues with an objective of making ultrasound imaging more reliable to use in point-of-care and remote health-care applications. To achieve the goal, we propose (i) computer-assisted algorithms to improve diagnostic accuracy and assist semi-skilled persons in scanning, (ii) speckle suppression algorithms to improve the diagnostic quality of ultrasound image, (iii) a reliable telesonography framework to address the shortage of sonographers, and (iv) a programmable portable ultrasound scanner to operate in point-of-care and remote health-care applications

    Validation Strategies Supporting Clinical Integration of Prostate Segmentation Algorithms for Magnetic Resonance Imaging

    Segmentation of the prostate in medical images is useful for prostate cancer diagnosis and therapy guidance. However, manual segmentation of the prostate is laborious and time-consuming, with inter-observer variability. The focus of this thesis was on accuracy, reproducibility and procedure time measurement for prostate segmentation on T2-weighted endorectal magnetic resonance imaging, and assessment of the potential of a computer-assisted segmentation technique to be translated to clinical practice for prostate cancer management. We collected an image data set from prostate cancer patients with manually-delineated prostate borders by one observer on all the images and by two other observers on a subset of images. We used a complementary set of error metrics to measure the different types of observed segmentation errors. We compared expert manual segmentation as well as semi-automatic and automatic segmentation approaches before and after manual editing by expert physicians. We recorded the time needed for user interaction to initialize the semi-automatic algorithm, algorithm execution, and manual editing as necessary. Comparing to manual segmentation, the measured errors for the algorithms compared favourably with observed differences between manual segmentations. The measured average editing times for the computer-assisted segmentation were lower than fully manual segmentation time, and the algorithms reduced the inter-observer variability as compared to manual segmentation. The accuracy of the computer-assisted approaches was near to or within the range of observed variability in manual segmentation. The recorded procedure time for prostate segmentation was reduced using computer-assisted segmentation followed by manual editing, compared to the time required for fully manual segmentation

    Machine learning-based automated segmentation with a feedback loop for 3D synchrotron micro-CT

    Die Entwicklung von Synchrotronlichtquellen der dritten Generation hat die Grundlage für die Untersuchung der 3D-Struktur opaker Proben mit einer Auflösung im Mikrometerbereich und höher geschaffen. Dies führte zur Entwicklung der Röntgen-Synchrotron-Mikro-Computertomographie, welche die Schaffung von Bildgebungseinrichtungen zur Untersuchung von Proben verschiedenster Art förderte, z.B. von Modellorganismen, um die Physiologie komplexer lebender Systeme besser zu verstehen. Die Entwicklung moderner Steuerungssysteme und Robotik ermöglichte die vollständige Automatisierung der Röntgenbildgebungsexperimente und die Kalibrierung der Parameter des Versuchsaufbaus während des Betriebs. Die Weiterentwicklung der digitalen Detektorsysteme führte zu Verbesserungen der Auflösung, des Dynamikbereichs, der Empfindlichkeit und anderer wesentlicher Eigenschaften. Diese Verbesserungen führten zu einer beträchtlichen Steigerung des Durchsatzes des Bildgebungsprozesses, aber auf der anderen Seite begannen die Experimente eine wesentlich größere Datenmenge von bis zu Dutzenden von Terabyte zu generieren, welche anschließend manuell verarbeitet wurden. Somit ebneten diese technischen Fortschritte den Weg für die Durchführung effizienterer Hochdurchsatzexperimente zur Untersuchung einer großen Anzahl von Proben, welche Datensätze von besserer Qualität produzierten. In der wissenschaftlichen Gemeinschaft besteht daher ein hoher Bedarf an einem effizienten, automatisierten Workflow für die Röntgendatenanalyse, welcher eine solche Datenlast bewältigen und wertvolle Erkenntnisse für die Fachexperten liefern kann. Die bestehenden Lösungen für einen solchen Workflow sind nicht direkt auf Hochdurchsatzexperimente anwendbar, da sie für Ad-hoc-Szenarien im Bereich der medizinischen Bildgebung entwickelt wurden. Daher sind sie nicht für Hochdurchsatzdatenströme optimiert und auch nicht in der Lage, die hierarchische Beschaffenheit von Proben zu nutzen. Die wichtigsten Beiträge der vorliegenden Arbeit sind ein neuer automatisierter Analyse-Workflow, der für die effiziente Verarbeitung heterogener Röntgendatensätze hierarchischer Natur geeignet ist. Der entwickelte Workflow basiert auf verbesserten Methoden zur Datenvorverarbeitung, Registrierung, Lokalisierung und Segmentierung. Jede Phase eines Arbeitsablaufs, die eine Trainingsphase beinhaltet, kann automatisch feinabgestimmt werden, um die besten Hyperparameter für den spezifischen Datensatz zu finden. Für die Analyse von Faserstrukturen in Proben wurde eine neue, hochgradig parallelisierbare 3D-Orientierungsanalysemethode entwickelt, die auf einem neuartigen Konzept der emittierenden Strahlen basiert und eine präzisere morphologische Analyse ermöglicht. Alle entwickelten Methoden wurden gründlich an synthetischen Datensätzen validiert, um ihre Anwendbarkeit unter verschiedenen Abbildungsbedingungen quantitativ zu bewerten. Es wurde gezeigt, dass der Workflow in der Lage ist, eine Reihe von Datensätzen ähnlicher Art zu verarbeiten. Darüber hinaus werden die effizienten CPU/GPU-Implementierungen des entwickelten Workflows und der Methoden vorgestellt und der Gemeinschaft als Module für die Sprache Python zur Verfügung gestellt. Der entwickelte automatisierte Analyse-Workflow wurde erfolgreich für Mikro-CT-Datensätze angewandt, die in Hochdurchsatzröntgenexperimenten im Bereich der Entwicklungsbiologie und Materialwissenschaft gewonnen wurden. Insbesondere wurde dieser Arbeitsablauf für die Analyse der Medaka-Fisch-Datensätze angewandt, was eine automatisierte Segmentierung und anschließende morphologische Analyse von Gehirn, Leber, Kopfnephronen und Herz ermöglichte. Darüber hinaus wurde die entwickelte Methode der 3D-Orientierungsanalyse bei der morphologischen Analyse von Polymergerüst-Datensätzen eingesetzt, um einen Herstellungsprozess in Richtung wünschenswerter Eigenschaften zu lenken

    Deformable Medical Image Registration: A Survey

    Deformable image registration is a fundamental task in medical image processing. Among its most important applications, one may cite: i) multi-modality fusion, where information acquired by different imaging devices or protocols is fused to facilitate diagnosis and treatment planning; ii) longitudinal studies, where temporal structural or anatomical changes are investigated; and iii) population modeling and statistical atlases used to study normal anatomical variability. In this technical report, we attempt to give an overview of deformable registration methods, putting emphasis on the most recent advances in the domain. Additional emphasis has been given to techniques applied to medical images. In order to study image registration methods in depth, their main components are identified and studied independently. The most recent techniques are presented in a systematic fashion. The contribution of this technical report is to provide an extensive account of registration techniques in a systematic manner.Le recalage déformable d'images est une des tâches les plus fondamentales dans l'imagerie médicale. Parmi ses applications les plus importantes, on compte: i) la fusion d' information provenant des différents types de modalités a n de faciliter le diagnostic et la planification du traitement; ii) les études longitudinales, oú des changements structurels ou anatomiques sont étudiées en fonction du temps; et iii) la modélisation de la variabilité anatomique normale d'une population et les atlas statistiques. Dans ce rapport de recherche, nous essayons de donner un aperçu des différentes méthodes du recalage déformables, en mettant l'accent sur les avancées les plus récentes du domaine. Nous avons particulièrement insisté sur les techniques appliquées aux images médicales. A n d'étudier les méthodes du recalage d'images, leurs composants principales sont d'abord identifiés puis étudiées de manière indépendante, les techniques les plus récentes étant classifiées en suivant un schéma logique déterminé. The heart is the muscular organ which pumps the blood through the human body (Fig. 1.1,1.2). Deoxygenated blood flows through the right atrium into the right ventricle, which pumps the blood into the pulmonary arteries. The blood is carried to the lungs, where it passes through a capillary network that enables the release of carbon dioxide and the uptake of oxygen. Oxygenated blood then returns to the heart via the pulmonary veins and flows from the left atrium into the left ventricle. The left ventricle then pumps the blood through the aorta, the major artery which supplies blood to the rest of the body [Drake et a!., 2005; Guyton and Halt 1996]. Therefore, it is vital that the cardiovascular system remains healthy. Disease of the cardiovascular system, if untreated, ultimately leads to the failure of other organs and death

    Towards a framework for multi class statistical modelling of shape, intensity, and kinematics in medical images

    Statistical modelling has become a ubiquitous tool for analysing of morphological variation of bone structures in medical images. For radiological images, the shape, relative pose between the bone structures and the intensity distribution are key features often modelled separately. A wide range of research has reported methods that incorporate these features as priors for machine learning purposes. Statistical shape, appearance (intensity profile in images) and pose models are popular priors to explain variability across a sample population of rigid structures. However, a principled and robust way to combine shape, pose and intensity features has been elusive for four main reasons: 1) heterogeneity of the data (data with linear and non-linear natural variation across features); 2) sub-optimal representation of three-dimensional Euclidean motion; 3) artificial discretization of the models; and 4) lack of an efficient transfer learning process to project observations into the latent space. This work proposes a novel statistical modelling framework for multiple bone structures. The framework provides a latent space embedding shape, pose and intensity in a continuous domain allowing for new approaches to skeletal joint analysis from medical images. First, a robust registration method for multi-volumetric shapes is described. Both sampling and parametric based registration algorithms are proposed, which allow the establishment of dense correspondence across volumetric shapes (such as tetrahedral meshes) while preserving the spatial relationship between them. Next, the framework for developing statistical shape-kinematics models from in-correspondence multi-volumetric shapes embedding image intensity distribution, is presented. The framework incorporates principal geodesic analysis and a non-linear metric for modelling the spatial orientation of the structures. More importantly, as all the features are in a joint statistical space and in a continuous domain; this permits on-demand marginalisation to a region or feature of interest without training separate models. Thereafter, an automated prediction of the structures in images is facilitated by a model-fitting method leveraging the models as priors in a Markov chain Monte Carlo approach. The framework is validated using controlled experimental data and the results demonstrate superior performance in comparison with state-of-the-art methods. Finally, the application of the framework for analysing computed tomography images is presented. The analyses include estimation of shape, kinematic and intensity profiles of bone structures in the shoulder and hip joints. For both these datasets, the framework is demonstrated for segmentation, registration and reconstruction, including the recovery of patient-specific intensity profile. The presented framework realises a new paradigm in modelling multi-object shape structures, allowing for probabilistic modelling of not only shape, but also relative pose and intensity as well as the correlations that exist between them. Future work will aim to optimise the framework for clinical use in medical image analysis

    FEATURE EXTRACTION AND MATCHING OF PALMPRINTS USING LEVEL I DETAIL

    A thesis submitted in partial fulfilment of the requirements of the University of Wolverhampton for the degree of Doctor of PhilosophyCurrent Automatic Palmprint Identification Systems (APIS) closely follow the matching philosophy of Automatic Fingerprint Identification Systems (AFIS), in that they exclusively use a small subset of Level II palmar detail, when matching a latent to an exemplar palm print. However, due the increased size and the significantly more complex structure of the palm, it has long been recognised that there is much detail that remains underutilised. Forensic examiners routinely use this additional information when manually matching latents. The thesis develops novel automatic feature extraction and matching methods which exploit the underutilised Level I detail contained in the friction ridge flow. When applied to a data base of exemplars, the approach creates a ranked list of matches. It is shown that the matching success rate varied with latent size. For latents of diameter 38mm, 91:1% were ranked first and 95:6% of the matches were contained within the ranked top 10. The thesis presents improved orientation field extraction methods which are optimised for friction ridge flow and novel enhancement techniques, based upon the novel use of local circular statistics on palmar orientation fields. In combination, these techniques are shown to provide a more accurate orientation estimate than previous work. The novel feature extraction stages exploit the level sets of higher order local circular statistics, which naturally segment the palm into homogeneous regions representing Level I detail. These homogeneous regions, characterised by their spatial and circular features, are used to form a novel compact tree-like hierarchical representation of the Level I detail. Matching between the latent and an exemplar is performed between their respective tree-like hierarchical structures. The methods developed within the thesis are complementary to current APIS techniques

    Image Guidance in Telemanipulator Assisted Urology Surgery

    This thesis outlines the development of an image guided surgery system, intended for use in \davinci assisted radical prostatectomy but more generally applicable to laparoscopic urology surgery. We defined the key performance parameter of the system as the accuracy of overlaying modelled anatomy onto the surgical scene. This thesis is primarily concerned with determining the system accuracy based on an analysis of the system's components. A common error measure was defined for all system components. This is an on screen error (measured in pixels) based on the error in projecting a single point lying near the apex of the prostate with the endoscope in a typical surgical pose. In this case the projected point was approximately 200 mm from the endoscope lens. An intraoperative coordinate system is first defined as the coordinate system of an optical tracking system used to track the endoscope. The MRI image of the patient is transformed into the intraoperative coordinate system. Prior to surgery the endoscope is calibrated and during surgery the endoscope is tracked, defining a transform from the coordinates of the optical tracking system to the endoscope screen. This transform is used to project the MRI image onto the endoscope video display. The early part of the thesis describes a novel algorithm for registering MRI to ultrasound images of the bone which was used to put the MRI image into the intraoperative coordinate system. Using this algorithm avoids the need for fiducial markers. The table below shows the errors (as on screen pixel RMS) due to using this algorithm. An approximate value as RMS distance error at the prostate apex point is also included

    Deformable models for adaptive radiotherapy planning

    Radiotherapy is the most widely used treatment for cancer, with 4 out of 10 cancer patients receiving radiotherapy as part of their treatment. The delineation of gross tumour volume (GTV) is crucial in the treatment of radiotherapy. An automatic contouring system would be beneficial in radiotherapy planning in order to generate objective, accurate and reproducible GTV contours. Image guided radiotherapy (IGRT) acquires patient images just before treatment delivery to allow any necessary positional correction. Consequently, real-time contouring system provides an opportunity to adopt radiotherapy on the treatment day. In this thesis, freely deformable models (FDM) and shape constrained deformable models (SCDMs) were used to automatically delineate the GTV for brain cancer and prostate cancer. Level set method (LSM) is a typical FDM which was used to contour glioma on brain MRI. A series of low level image segmentation methodologies are cascaded to form a case-wise fully automatic initialisation pipeline for the level set function. Dice similarity coefficients (DSCs) were used to evaluate the contours. Results shown a good agreement between clinical contours and LSM contours, in 93% of cases the DSCs was found to be between 60% and 80%. The second significant contribution is a novel development to the active shape model (ASM), a profile feature was selected from pre-computed texture features by minimising the Mahalanobis distance (MD) to obtain the most distinct feature for each landmark, instead of conventional image intensity. A new group-wise registration scheme was applied to solve the correspondence definition within the training data. This ASM model was used to delineated prostate GTV on CT. DSCs for this case was found between 0.75 and 0.91 with the mean DSC 0.81. The last contribution is a fully automatic active appearance model (AAM) which captures image appearance near the GTV boundary. The image appearance of inner GTV was discarded to spare the potential disruption caused by brachytherapy seeds or gold markers. This model outperforms conventional AAM at the prostate base and apex region by involving surround organs. The overall mean DSC for this case is 0.85
