    Data-driven resiliency assessment of medical cyber-physical systems

    Advances in computing, networking, and sensing technologies have resulted in the ubiquitous deployment of medical cyber-physical systems in various clinical and personalized settings. The increasing complexity and connectivity of such systems, the tight coupling between their cyber and physical components, and the inevitable involvement of human operators in supervision and control have introduced major challenges in ensuring system reliability, safety, and security. This dissertation takes a data-driven approach to resiliency assessment of medical cyber-physical systems. Driven by large-scale studies of real safety incidents involving medical devices, we develop techniques and tools for (i) deeper understanding of incident causes and measurement of their impacts, (ii) validation of system safety mechanisms in the presence of realistic hazard scenarios, and (iii) preemptive real-time detection of safety hazards to mitigate adverse impacts on patients. We present a framework for automated analysis of structured and unstructured data from public FDA databases on medical device recalls and adverse events. This framework allows characterization of the safety issues originated from computer failures in terms of fault classes, failure modes, and recovery actions. We develop an approach for constructing ontology models that enable automated extraction of safety-related features from unstructured text. The proposed ontology model is defined based on device-specific human-in-the-loop control structures in order to facilitate the systems-theoretic causality analysis of adverse events. Our large-scale analysis of FDA data shows that medical devices are often recalled because of failure to identify all potential safety hazards, use of safety mechanisms that have not been rigorously validated, and limited capability in real-time detection and automated mitigation of hazards. To address those problems, we develop a safety hazard injection framework for experimental validation of safety mechanisms in the presence of accidental failures and malicious attacks. To reduce the test space for safety validation, this framework uses systems-theoretic accident causality models in order to identify the critical locations within the system to target software fault injection. For mitigation of safety hazards at run time, we present a model-based analysis framework that estimates the consequences of control commands sent from the software to the physical system through real-time computation of the system’s dynamics, and preemptively detects if a command is unsafe before its adverse consequences manifest in the physical system. The proposed techniques are evaluated on a real-world cyber-physical system for robot-assisted minimally invasive surgery and are shown to be more effective than existing methods in identifying system vulnerabilities and deficiencies in safety mechanisms as well as in preemptive detection of safety hazards caused by malicious attacks

    Bayesian belief networks for dementia diagnosis and other applications: a comparison of hand-crafting and construction using a novel data driven technique

    The Bayesian network (BN) formalism is a powerful representation for encoding domains characterised by uncertainty. However, before it can be used it must first be constructed, which is a major challenge for any real-life problem. There are two broad approaches, namely the hand-crafted approach, which relies on a human expert, and the data-driven approach, which relies on data. The former approach is useful, however issues such as human bias can introduce errors into the model. We have conducted a literature review of the expert-driven approach, and we have cherry-picked a number of common methods, and engineered a framework to assist non-BN experts with expert-driven construction of BNs. The latter construction approach uses algorithms to construct the model from a data set. However, construction from data is provably NP-hard. To solve this problem, approximate, heuristic algorithms have been proposed; in particular, algorithms that assume an order between the nodes, therefore reducing the search space. However, traditionally, this approach relies on an expert providing the order among the variables --- an expert may not always be available, or may be unable to provide the order. Nevertheless, if a good order is available, these order-based algorithms have demonstrated good performance. More recent approaches attempt to ``learn'' a good order then use the order-based algorithm to discover the structure. To eliminate the need for order information during construction, we propose a search in the entire space of Bayesian network structures --- we present a novel approach for carrying out this task, and we demonstrate its performance against existing algorithms that search in the entire space and the space of orders. Finally, we employ the hand-crafting framework to construct models for the task of diagnosis in a ``real-life'' medical domain, dementia diagnosis. We collect real dementia data from clinical practice, and we apply the data-driven algorithms developed to assess the concordance between the reference models developed by hand and the models derived from real clinical data

    SEARCHING NEUROIMAGING BIOMARKERS IN MENTAL DISORDERS WITH GRAPH AND MULTIMODAL FUSION ANALYSIS OF FUNCTIONAL CONNECTIVITY

    Mental disorders such as schizophrenia (SZ), bipolar (BD), and major depression disorders (MDD) can cause severe symptoms and life disruption. They share some symptoms, which can pose a major clinical challenge to their differentiation. Objective biomarkers based on neuroimaging may help to improve diagnostic accuracy and facilitate optimal treatment for patients. Over the last decades, non-invasive in-vivo neuroimaging techniques such as magnetic resonance imaging (MRI) have been increasingly applied to measure structure and function in human brains. With functional MRI (fMRI) or structural MRI (sMRI), studies have identified neurophysiological deficits in patients’ brain from different perspective. Functional connectivity (FC) analysis is an approach that measures functional integration in brains. By assessing the temporal coherence of the hemodynamic activity among brain regions, FC is considered capable of characterizing the large-scale integrity of neural activity. In this work, we present two data analysis frameworks for biomarker detection on brain imaging with FC, 1) graph analysis of FC and 2) multimodal fusion analysis, to better understand the human brain. Graph analysis reveals the interaction among brain regions based on graph theory, while the multimodal fusion framework enables us to utilize the strength of different imaging modalities through joint analysis. Four applications related to FC using these frameworks were developed. First, FC was estimated using a model-based approach, and revealed altered the small-world network structure in SZ. Secondly, we applied graph analysis on functional network connectivity (FNC) to differentiate BD and MDD during resting-state. Thirdly, two functional measures, FNC and fractional amplitude of low frequency fluctuations (fALFF), were spatially overlaid to compare the FC and spatial alterations in SZ. And finally, we utilized a multimodal fusion analysis framework, multi-set canonical correlation analysis + joint independent component analysis (mCCA+jICA) to link functional and structural abnormalities in BD and MDD. We also evaluated the accuracy of predictive diagnosis through classifiers generated on the selected features. In summary, via the two frameworks, our work has made several contributions to advance FC analysis, which improves our understanding of underlying brain function and structure, and our findings may be ultimately useful for the development of biomarkers of mental disease

    In many machine learning applications, available datasets are sometimes incomplete, noisy or affected by artifacts. In supervised scenarios, it could happen that label information has low quality, which might include unbalanced training sets, noisy labels and other problems. Moreover, in practice, it is very common that available data samples are not enough to derive useful supervised or unsupervised classifiers. All these issues are commonly referred to as the low-quality data problem. This book collects novel contributions on machine learning methods for low-quality datasets, to contribute to the dissemination of new ideas to solve this challenging problem, and to provide clear examples of application in real scenarios

    Evaluating the Impact of Defeasible Argumentation as a Modelling Technique for Reasoning under Uncertainty

    Limited work exists for the comparison across distinct knowledge-based approaches in Artificial Intelligence (AI) for non-monotonic reasoning, and in particular for the examination of their inferential and explanatory capacity. Non-monotonicity, or defeasibility, allows the retraction of a conclusion in the light of new information. It is a similar pattern to human reasoning, which draws conclusions in the absence of information, but allows them to be corrected once new pieces of evidence arise. Thus, this thesis focuses on a comparison of three approaches in AI for implementation of non-monotonic reasoning models of inference, namely: expert systems, fuzzy reasoning and defeasible argumentation. Three applications from the fields of decision-making in healthcare and knowledge representation and reasoning were selected from real-world contexts for evaluation: human mental workload modelling, computational trust modelling, and mortality occurrence modelling with biomarkers. The link between these applications comes from their presumptively non-monotonic nature. They present incomplete, ambiguous and retractable pieces of evidence. Hence, reasoning applied to them is likely suitable for being modelled by non-monotonic reasoning systems. An experiment was performed by exploiting six deductive knowledge bases produced with the aid of domain experts. These were coded into models built upon the selected reasoning approaches and were subsequently elicited with real-world data. The numerical inferences produced by these models were analysed according to common metrics of evaluation for each field of application. For the examination of explanatory capacity, properties such as understandability, extensibility, and post-hoc interpretability were meticulously described and qualitatively compared. Findings suggest that the variance of the inferences produced by expert systems and fuzzy reasoning models was higher, highlighting poor stability. In contrast, the variance of argument-based models was lower, showing a superior stability of its inferences across different system configurations. In addition, when compared in a context with large amounts of conflicting information, defeasible argumentation exhibited a stronger potential for conflict resolution, while presenting robust inferences. An in-depth discussion of the explanatory capacity showed how defeasible argumentation can lead to the construction of non-monotonic models with appealing properties of explainability, compared to those built with expert systems and fuzzy reasoning. The originality of this research lies in the quantification of the impact of defeasible argumentation. It illustrates the construction of an extensive number of non-monotonic reasoning models through a modular design. In addition, it exemplifies how these models can be exploited for performing non-monotonic reasoning and producing quantitative inferences in real-world applications. It contributes to the field of non-monotonic reasoning by situating defeasible argumentation among similar approaches through a novel empirical comparison
