A Graph Grammar for Modelling RNA Folding
We propose a new approach for modelling the process of RNA folding as a graph
transformation guided by the global value of free energy. Since the folding
process evolves towards a configuration in which the free energy is minimal,
the global behaviour resembles the one of a self-adaptive system. Each RNA
configuration is a graph and the evolution of configurations is constrained by

A rule-based functional-structural model of rice considering source and sink functions
As a first step towards a generic genotype-phenotype model of rice, we present here a model of the growth and morphology of rice in combination with ecophysiological processes using the technique of functional-structural plant modelling (FSPM) and the interactive modelling platform GroIMP along with the graph-based Relational Growth Grammar formalism. The model constitutes a simple yet functionally coherent phenotype model of rice, consisting of a set of morphogenetic RGG rules describing an “average” developmental course and final morphology, partially linking yield traits to processes (tiller and grain number, stem length, grain filling rate, grain weight)
Graph grammars with string-regulated rewriting
Multicellular organisms undergo a complex developmental process, orchestrated by the genetic information in their cells, in order to form a newborn individual from a fertilized egg. This complex process, not completely understood yet, is believed to have a key role in generating the impressive biotic diversity of organisms found on earth. Inspired by mechanisms of Eukaryotic genetic expression, we propose and analyse graph grammars with string-regulated rewriting. In these grammatical systems a genome sequence is represented by a regulatory string, a graph corresponds to an organism, and a set of graph grammar rules represents different forms of implementing cell division. Accordingly, a graph derivation by the graph grammar resembles the developmental process of an organism. We give examples of the concept and compare its generative power to the power of the traditional context-free graph grammars. We demonstrate that the power of expression increases when genetic regulation is included in the model, as compared to non-regulated grammars. Additionally, we propose a hierarchy of string-regulated graph grammars, arranged by expressive power. An Agent-Based Simulation of Blood Coagulation Processes
This article describes the creation of an agent-based model of blood coagulation within the Lindsay Composer (LC) computational framework, which can be used to simulate and visualize physiological processes inside the human body. Swarm Graph Grammars (SGG), a generic modelling language, are used to design the interaction behaviours of the involved bio- agents which represent the cellular and chemical structures found in human blood. Physical interactions among the agents, such as collisions and binding, are computed by an embedded physics engine. In order to effectively retrace and to accurately model coagulation, comparisons with the results of established mathematical models are drawn. The blood coagulation simu- lation accounts for the formation, expression, and propagation of blood clots within the injured area of a blood vessel. We demonstrate how 3-dimensional, interactive agent-based models and programming frameworks provide complementary tools for research, for learning and for exploring the complicated nature of physiological processes
Biomorpher: interactive evolution for parametric design
Combining graph-based parametric design with metaheuristic solvers has to date focussed solely on performance based criteria and solving clearly defined objectives. In this paper, we outline a new method for combining a parametric modelling environment with an interactive Cluster-Orientated Genetic Algorithm (COGA). In addition to performance criteria, evolutionary design exploration can be guided through choice alone, with user motivation that cannot be easily defined. As well as numeric parameters forming a genotype, the evolution of whole parametric definitions is discussed through the use of genetic programming. Visualisation techniques that enable mixing small populations for interactive evolution with large populations for performance-based optimisation are discussed, with examples from both academia and industry showing a wide range of applications
