In the isotropic case, the euclidean metric is locally multiplied by a scalar conformal factor based on image information such that the weighted length of curves lying on points of interest (typically edges) is small. The conformal factor that is chosen depends only upon position and is in this sense isotropic. Although directional information has been studied previously for other segmentation frameworks, here, we show that if one desires to add directionality in the conformal active contour framework, then one gets a well-defined minimization problem in the case that the factor defines a Finsler metric. Optimal curves may be obtained using the calculus of variations or dynamic programming-based schemes. Finally, we demonstrate the technique by extracting roads from aerial imagery, blood vessels from medical angiograms, and neural tracts from diffusion-weighted magnetic resonance imagery

    Geodesic tractography segmentation for directional medical image analysis

    Acknowledgements page removed per author's request, 01/06/2014.Geodesic Tractography Segmentation is the two component approach presented in this thesis for the analysis of imagery in oriented domains, with emphasis on the application to diffusion-weighted magnetic resonance imagery (DW-MRI). The computeraided analysis of DW-MRI data presents a new set of problems and opportunities for the application of mathematical and computer vision techniques. The goal is to develop a set of tools that enable clinicians to better understand DW-MRI data and ultimately shed new light on biological processes. This thesis presents a few techniques and tools which may be used to automatically find and segment major neural fiber bundles from DW-MRI data.     Directional Geodesic Active Contours

    We present a non-conformal metric that generalizes the geodesic active contours approach for image segmentation. The new metric is obtained by adding to the Euclidean metric an additional term that penalizes the misalignment of the curve with the image gradient and multiplying the resulting metric by a conformal factor that depends on the edge intensity. In this way, a closer fitting to the edge direction results. The provided experimental results address the computation of the geodesics of the new metric by applying a gradient descent to externally provided curves. The good performance of the proposed techniques is demonstrated in comparison with other active contours methods

    Tubular Surface Evolution for Segmentation of the Cingulum Bundle From DW-MRI

    Presented at the 2nd MICCAI Workshop on Mathematical Foundations of Computational Anatomy: Geometrical and Statistical Methods for Biological Shape Variability Modeling, September 6th, 2008, Kimmel Center, New York, USA.This work provides a framework for modeling and extracting the Cingulum Bundle (CB) from Diffusion-Weighted Imagery (DW-MRI) of the brain. The CB is a tube-like structure in the brain that is of potentially of tremendous importance to clinicians since it may be helpful in diagnosing Schizophrenia. This structure consists of a collection of fibers in the brain that have locally similar diffusion patterns, but vary globally. Standard region-based segmentation techniques adapted to DW-MRI are not suitable here because the diffusion pattern of the CB cannot be described by a global set of simple statistics. Active surface models extended to DW-MRI are not suitable since they allow for arbitrary deformations that give rise to unlikely shapes, which do not respect the tubular geometry of the CB. In this work, we explicitly model the CB as a tube-like surface and construct a general class of energies defined on tube-like surfaces. An example energy of our framework is optimized by a tube that encloses a region that has locally similar diffusion patterns, which differ from the diffusion patterns immediately outside. Modeling the CB as a tube-like surface is a natural shape prior. Since a tube is characterized by a center-line and a radius function, the method is reduced to a 4D (center-line plus radius) curve evolution that is computationally much less costly than an arbitrary surface evolution. The method also provides the center-line of CB, which is potentially of clinical significance

    International audienceWe investigate existence and uniqueness of p-means and the median of a probability measure on a Finsler manifold, in relation with the convexity of the support of the measure. We prove that the p-mean is the limit point of a continuous time gradient flow. Under some additional condition which is always satisfied for larger than or equal to 2, a discretization of this path converges to the p-mean. This provides an algorithm for determining those Finsler center points

    We study 3D-multidirectional images, using Finsler geometry. The application considered here is in medical image analysis, specifically in High Angular Resolution Diffusion Imaging (HARDI) (Tuch et al. in Magn. Reson. Med. 48(6):1358–1372, 2004) of the brain. The goal is to reveal the architecture of the neural fibers in brain white matter. To the variety of existing techniques, we wish to add novel approaches that exploit differential geometry and tensor calculus. In Diffusion Tensor Imaging (DTI), the diffusion of water is modeled by a symmetric positive definite second order tensor, leading naturally to a Riemannian geometric framework. A limitation is that it is based on the assumption that there exists a single dominant direction of fibers restricting the thermal motion of water molecules. Using HARDI data and higher order tensor models, we can extract multiple relevant directions, and Finsler geometry provides the natural geometric generalization appropriate for multi-fiber analysis. In this paper we provide an exact criterion to determine whether a spherical function satisfies the strong convexity criterion essential for a Finsler norm. We also show a novel fiber tracking method in Finsler setting. Our model incorporates a scale parameter, which can be beneficial in view of the noisy nature of the data. We demonstrate our methods on analytic as well as simulated and real HARDI data

    A simplified algorithm for inverting higher order diffusion tensors

    In Riemannian geometry, a distance function is determined by an inner product on the tangent space. In Riemann-Finsler geometry, this distance function can be determined by a norm. This gives more freedom on the form of the so-called indicatrix or the set of unit vectors. This has some interesting applications, e.g., in medical image analysis, especially in diffusion weighted imaging (DWI). An important application of DWI is in the inference of the local architecture of the tissue, typically consisting of thin elongated structures, such as axons or muscle fibers, by measuring the constrained diffusion of water within the tissue. From high angular resolution diffusion imaging (HARDI) data, one can estimate the diffusion orientation distribution function (dODF), which indicates the relative diffusivity in all directions and can be represented by a spherical polynomial. We express this dODF as an equivalent spherical monomial (higher order tensor) to directly generalize the (second order) diffusion tensor approach. To enable efficient computation of Riemann-Finslerian quantities on diffusion weighted (DW)-images, such as the metric/norm tensor, we present a simple and efficient algorithm to invert even order spherical monomials, which extends the familiar inversion of diffusion tensors, i.e., symmetric matrices.</p

    Compressed UAV sensing for flood monitoring by solving the continuous travelling salesman problem over hyperspectral maps

In recent years, disasters such as flooding are having increasingly damaging societal and environmental effects. To reduce their impact, real-time and reliable flood monitoring and prevention strategies are required. The limited battery life of small lightweight UAVs imposes efficient strategies to subsample the sensing field. This paper proposes a novel solution to maximise the number of inspected flooded cells while keeping the travelled distance bounded. Our proposal solves the so-called continuous Travelling Salesman Problem (TSP), where the costs of travelling from one cell to another depend not only on the distance, but also on the presence of water. To determine the optimal path between checkpoints, we employ the fast sweeping algorithm using a cost function defined from hyperspectral satellite maps identifying flooded regions. Preliminary results using MODIS flood maps show that our UAV planning strategy achieves a covered flooded surface approximately 4 times greater for the same travelled distance when compared to the conventional TSP solution.
