    Mapping the repository landscape : harnessing similarity with RepoSim and RepoSnipy

    The rapid growth of scientific software development has led to the emergence of large and complex codebases, making it challenging to search, find, and compare software repositories within the scientific research community. In this paper, we propose a solution by leveraging deep learning techniques to learn embeddings that capture semantic similarities among repositories. Our approach focuses on identifying repositories with similar semantics, even when their code fragments and documentation exhibit different syntax. To address this challenge, we introduce two complementary open-source tools: RepoSim and RepoSnipy. RepoSim is a command-line toolbox designed to represent repositories at both the source code and documentation levels. It utilizes the UniXcoder pre-trained language model, which has demonstrated remarkable performance in code-related understanding tasks. RepoSnipy is a web-based neural semantic search engine that utilizes the powerful capabilities of RepoSim and offers a user-friendly search interface, allowing researchers and practitioners to query public repositories hosted on GitHub and discover semantically similar repositories. RepoSim and RepoSnipy empower researchers, developers, and practitioners by facilitating the comparison and analysis of software repositories.     metajelo: A metadata package for journals to support external linked objects

    We propose a metadata package that is intended to provide academic journals with a lightweight means of registering, at the time of publication, the existence and disposition of supplementary materials. Information about the supplementary materials is, in most cases, critical for the reproducibility and replicability of scholarly results. In many instances, these materials are curated by a third party, which may or may not follow developing standards for the identification and description of those materials. As such, the vocabulary described here complements existing initiatives that specify vocabularies to describe the supplementary materials or the repositories and archives in which they have been deposited. Where possible, it reuses elements of relevant other vocabularies, facilitating coexistence with them. Furthermore, it provides an “at publication” record of reproducibility characteristics of a particular article that has been selected for publication. The proposed metadata package documents the key characteristics that journals care about in the case of supplementary materials that are held by third parties: existence, accessibility, and permanence. It does so in a robust, time-invariant fashion at the time of publication, when the editorial decisions are made. It also allows for better documentation of less accessible (non-public data), by treating it symmetrically from the point of view of the journal, therefore increasing the transparency of what up until now has been very opaque. &nbsp

    The state of semantic technology today - overview of the first SEALS evaluation campaigns

    This paper describes the first five SEALS Evaluation Campaigns over the semantic technologies covered by the SEALS project (ontology engineering tools, ontology reasoning tools, ontology matching tools, semantic search tools, and semantic web service tools). It presents the evaluations and test data used in these campaigns and the tools that participated in them along with a comparative analysis of their results. It also presents some lessons learnt after the execution of the evaluation campaigns and draws some final conclusions

    CHORUS Deliverable 2.2: Second report - identification of multi-disciplinary key issues for gap analysis toward EU multimedia search engines roadmap

    After addressing the state-of-the-art during the first year of Chorus and establishing the existing landscape in multimedia search engines, we have identified and analyzed gaps within European research effort during our second year. In this period we focused on three directions, notably technological issues, user-centred issues and use-cases and socio- economic and legal aspects. These were assessed by two central studies: firstly, a concerted vision of functional breakdown of generic multimedia search engine, and secondly, a representative use-cases descriptions with the related discussion on requirement for technological challenges. Both studies have been carried out in cooperation and consultation with the community at large through EC concertation meetings (multimedia search engines cluster), several meetings with our Think-Tank, presentations in international conferences, and surveys addressed to EU projects coordinators as well as National initiatives coordinators. Based on the obtained feedback we identified two types of gaps, namely core technological gaps that involve research challenges, and “enablers”, which are not necessarily technical research challenges, but have impact on innovation progress. New socio-economic trends are presented as well as emerging legal challenges

    FAIR sharing of health data: a systematic review of applicable solutions

    PurposeData sharing is essential in health science research. This has also been acknowledged by governments and institutions who have set-up a number of regulations, laws, and initiatives to facilitate it. A large number of initiatives has been trying to address data sharing issues. With the development of the FAIR principles, a set of detailed criteria for evaluating the relevance of such solutions is now available. This article intends to help researchers to choose a suitable solution for sharing their health data in a FAIR way.MethodsWe conducted a systematic literature review of data sharing platforms adapted to health science research. We selected these platforms through a query on Scopus, PubMed, and Web of Science and filtered them based on specific exclusion criteria. We assessed their relevance by evaluating their: implementation of the FAIR principles, ease of use by researchers, ease of implementation by institutions, and suitability for handling Individual Participant Data (IPD).ResultsWe categorized the 35 identified solutions as being either online or on-premises software platforms. Interoperability was the main obstacle for the solutions regarding the fulfilment of the FAIR principles. Additionally, we identified which solutions address sharing of IPD and anonymization issues. Vivli and Dataverse were identified as the two most all-round solutions for sharing health science data in a FAIR way.ConclusionsAlthough no solution is perfectly adapted to share all type of health data, there are work-arounds and interesting solutions to make health research data FAIR

    JISC Final Report: IncReASe (Increasing Repository Content through Automation and Services)

    The IncReASe (Increasing Repository Content through Automation and Services) was an eighteen month project (subsequently extended to twenty months) to enhance White Rose Research Online (WRRO)1. WRRO is a shared repository of research outputs (primarily publications) from the Universities of Leeds, Sheffield and York; it runs on the EPrints open source repository platform. The repository was created in 2004 and had steady growth but, in common with many other similar repositories, had difficulty in achieving a “critical mass” of content and in becoming truly embedded within researchers’ workflows. The main aim of the IncReASe project was to assess ingestion routes into WRRO with a view to lowering barriers to deposit. We reviewed the feasibility of bulk import of pre-existing metadata and/or full-text research outputs, hoping this activity would have a positive knock-on effect on repository growth and embedding. Prior to the project, we had identified researchers’ reluctance to duplicate effort in metadata creation as a significant barrier to WRRO uptake; we investigated how WRRO might share data with internal and external IT systems. This work included a review of how WRRO, as an institutional based repository, might interact with the subject repository of the Economic and Social Research Council (ESRC). The project addressed four main areas: (i) researcher behaviour: we investigated researcher awareness, motivation and workflow through a survey of archiving activity on the university web sites, a questionnaire and discussions with researchers (ii) bulk import: we imported data from local systems, including York’s submission data for the 2008 Research Assessment Exercise (RAE), and developed an import plug-in for use with the arXiv2 repository (iii) interoperability: we looked at how WRRO might interact with university and departmental publication databases and ESRC’s repository. (iv) metadata: we assessed metadata issues raised by importing publication data from a variety of sources. A number of outputs from the project have been made available from the IncReASe project web site http://eprints.whiterose.ac.uk/increase/. The project highlighted the low levels of researcher awareness of WRRO - and of broader open access issues, including research funders’ deposit requirements. We designed some new publicity materials to start to address this. Departmental publication databases provided a useful jumping off point for advocacy and liaison; this activity was helpful in promoting awareness of WRRO. Bulk import proved time consuming – both in terms of adjusting EPrints plug-ins to incorporate different datasets and in the staff time required to improve publication metadata. A number of deposit scenarios were developed in the context of our work with ESRC; we concentrated on investigating how a local deposit of a research paper and attendant metadata in WRRO might be used to populate ESRC’s repository. This work improved our understanding of researcher workflows and of the SWORD protocol as a potential (if partial) solution to the single deposit, multiple destination model we wish to develop; we think the prospect of institutional repository / ESRC data sharing is now a step closer. IncReASe experienced some staff recruitment difficulties. It was also necessary to adapt the project to the changing IT landscape at the three partner institutions – in particular, the introduction of a centralised publication management system at the University of Leeds. Although these factors had some impact on deliverables, the aims and objectives of the project were largely achieved
