    A Framework for Semantic Similarity Measures to enhance Knowledge Graph Quality

    Precisely determining similarity values among real-world entities becomes a building block for data driven tasks, e.g., ranking, relation discovery or integration. Semantic Web and Linked Data initiatives have promoted the publication of large semi-structured datasets in form of knowledge graphs. Knowledge graphs encode semantics that describes resources in terms of several aspects or resource characteristics, e.g., neighbors, class hierarchies or attributes. Existing similarity measures take into account these aspects in isolation, which may prevent them from delivering accurate similarity values. In this thesis, the relevant resource characteristics to determine accurately similarity values are identified and considered in a cumulative way in a framework of four similarity measures. Additionally, the impact of considering these resource characteristics during the computation of similarity values is analyzed in three data-driven tasks for the enhancement of knowledge graph quality. First, according to the identified resource characteristics, new similarity measures able to combine two or more of them are described. In total four similarity measures are presented in an evolutionary order. While the first three similarity measures, OnSim, IC-OnSim and GADES, combine the resource characteristics according to a human defined aggregation function, the last one, GARUM, makes use of a machine learning regression approach to determine the relevance of each resource characteristic during the computation of the similarity. Second, the suitability of each measure for real-time applications is studied by means of a theoretical and an empirical comparison. The theoretical comparison consists on a study of the worst case computational complexity of each similarity measure. The empirical comparison is based on the execution times of the different similarity measures in two third-party benchmarks involving the comparison of semantically annotated entities. Ultimately, the impact of the described similarity measures is shown in three data-driven tasks for the enhancement of knowledge graph quality: relation discovery, dataset integration and evolution analysis of annotation datasets. Empirical results show that relation discovery and dataset integration tasks obtain better results when considering semantics encoded in semantic similarity measures. Further, using semantic similarity measures in the evolution analysis tasks allows for defining new informative metrics able to give an overview of the evolution of the whole annotation set, instead of the individual annotations like state-of-the-art evolution analysis frameworks

    Advanced Methods for Entity Linking in the Life Sciences

    The amount of knowledge increases rapidly due to the increasing number of available data sources. However, the autonomy of data sources and the resulting heterogeneity prevent comprehensive data analysis and applications. Data integration aims to overcome heterogeneity by unifying different data sources and enriching unstructured data. The enrichment of data consists of different subtasks, amongst other the annotation process. The annotation process links document phrases to terms of a standardized vocabulary. Annotated documents enable effective retrieval methods, comparability of different documents, and comprehensive data analysis, such as finding adversarial drug effects based on patient data. A vocabulary allows the comparability using standardized terms. An ontology can also represent a vocabulary, whereas concepts, relationships, and logical constraints additionally define an ontology. The annotation process is applicable in different domains. Nevertheless, there is a difference between generic and specialized domains according to the annotation process. This thesis emphasizes the differences between the domains and addresses the identified challenges. The majority of annotation approaches focuses on the evaluation of general domains, such as Wikipedia. This thesis evaluates the developed annotation approaches with case report forms that are medical documents for examining clinical trials. The natural language provides different challenges, such as similar meanings using different phrases. The proposed annotation method, AnnoMap, considers the fuzziness of natural language. A further challenge is the reuse of verified annotations. Existing annotations represent knowledge that can be reused for further annotation processes. AnnoMap consists of a reuse strategy that utilizes verified annotations to link new documents to appropriate concepts. Due to the broad spectrum of areas in the biomedical domain, different tools exist. The tools perform differently regarding a particular domain. This thesis proposes a combination approach to unify results from different tools. The method utilizes existing tool results to build a classification model that can classify new annotations as correct or incorrect. The results show that the reuse and the machine learning-based combination improve the annotation quality compared to existing approaches focussing on the biomedical domain. A further part of data integration is entity resolution to build unified knowledge bases from different data sources. A data source consists of a set of records characterized by attributes. The goal of entity resolution is to identify records representing the same real-world entity. Many methods focus on linking data sources consisting of records being characterized by attributes. Nevertheless, only a few methods can handle graph-structured knowledge bases or consider temporal aspects. The temporal aspects are essential to identify the same entities over different time intervals since these aspects underlie certain conditions. Moreover, records can be related to other records so that a small graph structure exists for each record. These small graphs can be linked to each other if they represent the same. This thesis proposes an entity resolution approach for census data consisting of person records for different time intervals. The approach also considers the graph structure of persons given by family relationships. For achieving qualitative results, current methods apply machine-learning techniques to classify record pairs as the same entity. The classification task used a model that is generated by training data. In this case, the training data is a set of record pairs that are labeled as a duplicate or not. Nevertheless, the generation of training data is a time-consuming task so that active learning techniques are relevant for reducing the number of training examples. The entity resolution method for temporal graph-structured data shows an improvement compared to previous collective entity resolution approaches. The developed active learning approach achieves comparable results to supervised learning methods and outperforms other limited budget active learning methods. Besides the entity resolution approach, the thesis introduces the concept of evolution operators for communities. These operators can express the dynamics of communities and individuals. For instance, we can formulate that two communities merged or split over time. Moreover, the operators allow observing the history of individuals. Overall, the presented annotation approaches generate qualitative annotations for medical forms. The annotations enable comprehensive analysis across different data sources as well as accurate queries. The proposed entity resolution approaches improve existing ones so that they contribute to the generation of qualitative knowledge graphs and data analysis tasks

    Translated traditions: A comparative ethnography of traditional dance in the Irish and Croatian communities in Sydney, Australia

    This comparative ethnography investigates the traditional dance practices of the Irish and Croatian communities in Sydney, Australia. Transnationalism theory affords the means through which to examine the multiple ways in which individuals and groups have forged, and continue to participate in, fields of engagement across national borders. The study situates the immigrant groups within the context of multicultural Australia, and additionally references the theoretical paradigms of cultural identity, diaspora studies, nostalgia theory and ethnochoreology. The research entailed detailed case studies of three dance groups from each of the immigrant communities under investigation. Data were gathered through ethnographic fieldwork conducted in dance classes and special events over two years and interviews with 100 participants. Emergent themes revealed participants’ agency in multiple transnational spaces including, at a personal level, cultural identity, emotional attachment and embodied signification. Themes relating to structural and functional fields were the global organisational frameworks, patterns of pedagogical practice and flows of material goods. The final theme was transnational representation through public performances of dance. The research revealed that participation in traditional dance was an important means through which immigrants may perpetuate links with their ancestral birthplace. Strong affective bonds with that former homeland were noted amongst the large majority of respondents. Dance was also identified as an important signifier of cultural belonging amongst members of both communities. Additionally, the study acknowledged that transnational engagements were not the sole province of immigrants, but also included those who have merely affiliated themselves with a traditional dance genre

Most industry however is now located in business parks and industrial estates, with relatively few industries having direct discharges of process effluents to the water environment.     A formal architecture-centric and model driven approach for the engineering of science gateways

    From n-Tier client/server applications, to more complex academic Grids, or even the most recent and promising industrial Clouds, the last decade has witnessed significant developments in distributed computing. In spite of this conceptual heterogeneity, Service-Oriented Architecture (SOA) seems to have emerged as the common and underlying abstraction paradigm, even though different standards and technologies are applied across application domains. Suitable access to data and algorithms resident in SOAs via so-called ‘Science Gateways’ has thus become a pressing need in order to realize the benefits of distributed computing infrastructures.In an attempt to inform service-oriented systems design and developments in Grid-based biomedical research infrastructures, the applicant has consolidated work from three complementary experiences in European projects, which have developed and deployed large-scale production quality infrastructures and more recently Science Gateways to support research in breast cancer, pediatric diseases and neurodegenerative pathologies respectively. In analyzing the requirements from these biomedical applications the applicant was able to elaborate on commonly faced issues in Grid development and deployment, while proposing an adapted and extensible engineering framework. Grids implement a number of protocols, applications, standards and attempt to virtualize and harmonize accesses to them. Most Grid implementations therefore are instantiated as superposed software layers, often resulting in a low quality of services and quality of applications, thus making design and development increasingly complex, and rendering classical software engineering approaches unsuitable for Grid developments.The applicant proposes the application of a formal Model-Driven Engineering (MDE) approach to service-oriented developments, making it possible to define Grid-based architectures and Science Gateways that satisfy quality of service requirements, execution platform and distribution criteria at design time. An novel investigation is thus presented on the applicability of the resulting grid MDE (gMDE) to specific examples and conclusions are drawn on the benefits of this approach and its possible application to other areas, in particular that of Distributed Computing Infrastructures (DCI) interoperability, Science Gateways and Cloud architectures developments
