    Concept-Based Retrieval from Critical Incident Reports

    Background: Critical incident reporting systems (CIRS) are used as a means to collect anonymously entered information of incidents that occurred for example in a hospital. Analyzing this information helps to identify among others problems in the workflow, in the infrastructure or in processes. Objectives: The entire potential of these sources of experiential knowledge remains often unconsidered since retrieval of relevant reports and their analysis is difficult and time-consuming, and the reporting systems often do not provide support for these tasks. The objective of this work is to develop a method for retrieving reports from the CIRS related to a specific user query. Methods: atural language processing (NLP) and information retrieval (IR) methods are exploited for realizing the retrieval. We compare standard retrieval methods that rely upon frequency of words with an approach that includes a semantic mapping of natural language to concepts of a medical ontology. Results: By an evaluation, we demonstrate the feasibility of semantic document enrichment to improve recall in incident reporting retrieval. It is shown that a combination of standard keyword-based retrieval with semantic search results in highly satisfactory recall values. Conclusion: In future work, the evaluation should be repeated on a larger data set and real-time user evaluation need to be performed to assess user satisfactory with the system and results.     Розглянуто проблеми, пов’язані з удосконаленням пошуку інформації у відкритому середовищі, обґрунтована потреба в його семантизації. Проаналізовано сучасний стан та перспективи розвитку систем семантичного пошуку, орієнтованих на обробку інформаційних ресурсів Web, розглянуто критерії класифікації таких систем. В цьому аналізі значна увага приділяється використанню у семантичному пошуку онтологій, що містять знання щодо предметної області пошуку та користувача, для якого виконується пошук. На основі аналізу властивостей існуючих систем семантичного пошуку з точки зору цих критеріїв виділені області подальшого вдосконалення цих систем, запропоновано їх реалізацію у системі семантичного пошуку “МАІПС”.Рассмотрены проблемы, связанные с усовершенствованием поиска информации в открытой среде, обоснована потребность в ее семантизации. Проанализировано современное состояние и перспективы развития систем семантического поиска, ориентированных на обработку информационных ресурсов Web, рассмотрены критерии классификации таких систем. В этом анализе значительное внимание отводится использованию в семантическом поиске онтологий, которые содержат знания относительно предметной области поиска и относительно пользователя, для которого выполняется поиск. На основе анализа свойств существующих систем семантического поиска с точки зрения этих критериев выделенные области дальнейшего усовершенствования этих систем, предложена их реализация в системе семантического поиска "МАИПС".Problems associated with the improve ment of information retrieval for open environment are considered and the need for it’s semantization is grounded. Thecurrent state and prospects of development of semantic search engines that are focused on the Web information resources processing are analysed, the criteria for the classification of such systems are reviewed. In this analysis the significant attention is paid to the semantic search use of ontologies that contain knowledge about the subject area and the search users. The sources of ontological knowledge and methods of their processing for the improvement of the search procedures are considered. Examples of semantic search systems that use structured query languages (eg, SPARQL), lists of keywords and queries in natural language are proposed. Such criteria for the classification of semantic search engines like architecture, coupling, transparency, user context, modification requests, ontology structure, etc. are considered. Different ways of support of semantic and otology based modification of user queries that improve the completeness and accuracy of the search are analyzed. On base of analysis of the properties of existing semantic search engines in terms of these criteria, the areas for further improvement of these systems are selected: the development of metasearch systems, semantic modification of user requests, the determination of an user-acceptable transparency level of the search procedures, flexibility of domain knowledge management tools, increasing productivity and scalability

    El concepto de procedimiento médico se refiere al conjunto de actividades seguidas por los profesionales de la salud para solucionar o mitigar el problema de salud que afecta a un paciente. La toma de decisiones dentro del procedimiento médico ha sido, por largo tiempo, uno de las áreas más interesantes de investigación en la informática médica y el contexto de investigación de esta tesis. La motivación para desarrollar este trabajo de investigación se basa en tres aspectos fundamentales: no hay modelos de conocimiento para todas las actividades médico-clínicas que puedan ser inducidas a partir de datos médicos, no hay soluciones de aprendizaje inductivo para todas las actividades de la asistencia médica y no hay un modelo integral que formalice el concepto de procedimiento médico. Por tanto, nuestro objetivo principal es desarrollar un modelo computable basado en conocimiento que integre todas las actividades de decisión y planificación para el diagnóstico, tratamiento y pronóstico médico-clínicos. Para alcanzar el objetivo principal, en primer lugar, explicamos el problema de investigación. En segundo lugar, describimos los antecedentes del problema de investigación desde los contextos médico e informático. En tercer lugar, explicamos el desarrollo de la propuesta de investigación, basada en cuatro contribuciones principales: un nuevo modelo, basado en datos y conocimiento, para la actividad de planificación en el diagnóstico y tratamiento médico-clínicos; una novedosa metodología de aprendizaje inductivo para la actividad de planificación en el diagnóstico y tratamiento médico-clínico; una novedosa metodología de aprendizaje inductivo para la actividad de decisión en el pronóstico médico-clínico, y finalmente, un nuevo modelo computable, basado en datos y conocimiento, que integra las actividades de decisión y planificación para el diagnóstico, tratamiento y pronóstico médico-clínicos.The concept of medical procedure refers to the set of activities carried out by the health care professionals to solve or mitigate the health problems that affect a patient. Decisions making within a medical procedure has been, for a long time, one of the most interesting research areas in medical informatics and the research context of this thesis. The motivation to develop this research work is based on three main aspects: Nowadays there are not knowledge models for all the medical-clinical activities that can be induced from medical data, there are not inductive learning solutions for all the medical-clinical activities, and there is not an integral model that formalizes the concept of medical procedure. Therefore, our main objective is to develop a computable model based in knowledge that integrates all the decision and planning activities for the medical-clinical diagnosis, treatment and prognosis. To achieve this main objective: first, we explain the research problem. Second, we describe the background of the work from both the medical and the informatics contexts. Third, we explain the development of the research proposal based on four main contributions: a novel knowledge representation model, based in data, to the planning activity in medical-clinical diagnosis and treatment; a novel inductive learning methodology to the planning activity in diagnosis and medical-clinical treatment; a novel inductive learning methodology to the decision activity in medical-clinical prognosis, and finally, a novel computable model, based on data and knowledge, which integrates the decision and planning activities of medical-clinical diagnosis, treatment and prognosis

    CORAAL – Towards Deep Exploitation of Textual Resources in Life Sciences

    Abstract. Prominent biomedical literature search tools like ScienceDirect, PubMed Central or MEDLINE allow for efficient retrieval of resources based on key words. Due to vast amounts of data available in life sciences, key word search is not always sufficient, though. One would often welcome more intelligent search for knowledge, i.e., for concepts and their mutual relations. This is, however, still a major challenge, since getting the necessary machine-readable knowledge manually is virtually impossible in large scale, while its automatic extraction is not particularly reliable. We have researched a novel framework actually enabling practical exploitation of automatically extracted knowledge, though. On the top of the framework, we implemented CORAAL, a prototype for knowledge-based biomedical literature search. This paper describes its essential principles, innovative capabilities and current results.
