    Segregation analysis identifies specific alpha-defensin (DEFA1A3) SNP–CNV haplotypes in predisposition to IgA nephropathy

    BACKGROUND: Immunoglobulin A (IgA) nephropathy is a disorder of the immune system affecting kidney function, and genome-wide association studies (GWAS) have defined numerous loci with associated variation, all implicating components of innate or adaptive immunity. Among these, single nucleotide polymorphisms (SNPs) in a region including the multiallelic copy number variation (CNV) of DEFA1A3 are associated with IgA nephropathy in both European and Asian populations. At present, the precise factors underlying the observed associations at DEFA1A3 have not been defined, although the key alleles differ between Asian and European populations, and multiple independent factors may be involved even within a single population. METHODS: In this study, we measured DEFA1A3 copy number in UK family trios with an offspring affected by IgA nephropathy, used the population distributions of joint SNP-CNV haplotypes to infer the likely segregation in trios, and applied transmission disequilibrium tests (TDT) to examine joint SNP-CNV haplotypes for over- or undertransmission into affected offspring from heterozygous parents. RESULTS AND CONCLUSIONS: We observed overtransmission of 3-copy class 2 haplotypes (raw p = 0.029) and some evidence for under-transmission of 3-copy class 1 haplotypes (raw p = 0.051), although these apparent effects were not statistically significant after correction for testing of multiple haplotypes

Thousands of researchers and health professionals will have the opportunity to share their knowledge and work at the world's largest respiratory meeting.     CENP-A and topoisomerase-II antagonistically affect chromosome length

    The size of mitotic chromosomes is coordinated with cell size in a manner dependent on nuclear trafficking. In this study, we conducted an RNA interference screen of the Caenorhabditis elegans nucleome in a strain carrying an exceptionally long chromosome and identified the centromere-specific histone H3 variant CENP-A and the DNA decatenizing enzyme topoisomerase-II (topo-II) as candidate modulators of chromosome size. In the holocentric organism C. elegans , CENP-A is positioned periodically along the entire length of chromosomes, and in mitosis, these genomic regions come together linearly to form the base of kinetochores. We show that CENP-A protein levels decreased through development coinciding with chromosome-size scaling. Partial loss of CENP-A protein resulted in shorter mitotic chromosomes, consistent with a role in setting chromosome length. Conversely, topo-II levels were unchanged through early development, and partial topo-II depletion led to longer chromosomes. Topo-II localized to the perimeter of mitotic chromosomes, excluded from the centromere regions, and depletion of topo-II did not change CENP-A levels. We propose that self-assembly of centromeric chromatin into an extended linear array promotes elongation of the chromosome, whereas topo-II promotes chromosome-length shortening

    SDSS-IV from 2014 to 2016: A Detailed Demographic Comparison over Three Years

    The Sloan Digital Sky Survey (SDSS) is one of the largest international astronomy organizations. We present demographic data based on surveys of its members from 2014, 2015 and 2016, during the fourth phase of SDSS (SDSS-IV). We find about half of SDSS-IV collaboration members were based in North America, a quarter in Europe, and the remainder in Asia and Central and South America. Overall, 26-36% are women (from 2014 to 2016), up to 2% report non-binary genders. 11-14% report that they are racial or ethnic minorities where they live. The fraction of women drops with seniority, and is also lower among collaboration leadership. Men in SDSS-IV were more likely to report being in a leadership role, and for the role to be funded and formally recognized. SDSS-IV collaboration members are twice as likely to have a parent with a college degree, than the general population, and are ten times more likely to have a parent with a PhD. This trend is slightly enhanced for female collaboration members. Despite this, the fraction of first generation college students (FGCS) is significant (31%). This fraction increased among collaboration members who are racial or ethnic minorities (40-50%), and decreased among women (15-25%). SDSS-IV implemented many inclusive policies and established a dedicated committee, the Committee on INclusiveness in SDSS (COINS). More than 60% of the collaboration agree that the collaboration is inclusive; however, collaboration leadership more strongly agree with this than the general membership. In this paper, we explain these results in full, including the history of inclusive efforts in SDSS-IV. We conclude with a list of suggested recommendations based on our findings, which can be used to improve equity and inclusion in large astronomical collaborations, which we argue is not only moral, but will also optimize their scientific output.Comment: 30 pages, 9 figures, accepted in PAS
